Fibroblast-derived PI16 enhances tumor immune-suppressive microenvironment via inducing Tregs differentiation.

PURPOSE: Esophageal squamous cell carcinoma (ESCC) is aggressive with a poor prognosis. The tumor microenvironment (TME) significantly affects tumor progression and therapy resistance. Previous work has shown that fibroblasts in metastatic lymph nodes can confer cisplatin resistance to ESCC cells via PI16 (peptidase inhibitor 16). This study investigates the role of fibroblast-derived PI16 in the ESCC TME. METHODS: Public single-cell RNA sequencing (scRNA-seq) data for ESCC were analyzed. A cell co-culture assay was performed to evaluate regulatory T cells (Tregs) differentiation from naïve C

Dynamic DNA methylation changes during colorectal oncogenesis with insights from adenoma stages.

The dynamics of colorectal epigenetics within the adenoma stages of oncogenesis remain undocumented. In this study, we investigated DNA methylation dynamics in colorectal cancer oncogenesis from non-tumor colon tissue to low-grade, high-grade adenoma and adenocarcinoma. The methylome of 12 low-grade and 19 high-grade colorectal adenomas was determined via the EPIC v1 Human Methylation BeadChip. These methylation profiles were complemented with the methylomes of 206 non-tumor colon and 22 colon adenocarcinoma samples from the GEO and TCGA databases. Differentially methylated CpGs were identifie

SNRPB promotes gastric cancer progression via the ECM receptor signaling pathway.

Gastric cancer (GC) ranks among the most common and deadly malignancies globally. Small nuclear ribonucleoprotein polypeptide (SNRPB), a core spliceosomal component, was recently identified as essential for GC cell survival, although its mechanisms remain unclear. This study investigated the functions of SNRPB in GC progression and explored its underlying molecular mechanisms. SNRPB expression in GC tissues and adjacent non-cancerous tissues from 48 patients was analyzed via immunohistochemistry. SNRPB was significantly overexpressed in GC tissues compared with its expression in adjacent norma

Multi-omic analysis reveals the role of coagulation factor family genes and their predictive value for immune checkpoint inhibitors efficacy in gastric cancer.

Coagulation factor family genes play a pivotal role in tumor progression and immune modulation, but their relationship with tumor microenvironment and immunotherapy response in gastric cancer remains unclear. This study utilized single-cell and The Cancer Genome Atlas datasets to investigate the clinical and immune relevance of coagulation factor family genes in gastric cancer. Based on coagulation factor family genes, a risk score was constructed. The high-risk group was found to have a worse prognosis and exhibited an immunosuppressive state. Coagulation factor V (F5) emerged as a central ge

Functional dynamic modulation of colorectal cancer initiation and metastatic capacity by a novel MiR-7974 regulatory axis.

BACKGROUND: Colorectal cancer (CRC) is one of the most prevalently diagnosed malignancies. Frequent metastasis and recurrence render treatments ineffective. The accumulation of omics data has helped develop a comprehensive functional regulatory network underlying tumorigenesis, causing significant breakthroughs in cancer therapy. METHODS: Systematic transcriptomic analysis of CRC tissues and matched normal samples identified miR-7974 as a novel miRNA with distinct expression pattern in CRC. Independent RT-qPCR assays further validated its tumor-biased expression. To investigate the role of mi

Chromatin Interaction and Histone Mark Signatures Associated With TBXT Expression in Metastatic Lung Cancer.

BACKGROUND: TBXT, a member of the T-box transcription factor family, drives epithelial-to-mesenchymal transition in the metastasis of some cancers. However, the relationship between the epigenetic regulatory landscape and its expression in lung cancers remains elusive. METHODS: Circularized chromosome capture combined with sequencing (4C-seq) was employed to analyze physical chromatin interactions at the TBXT loci in the lung cancer cell line H460, a high TBXT-expressing cell line, compared to H358 and A549, which do not express TBXT. To define the regulatory landscape, the targeted TBXT chro

Global chromatin reorganization and regulation of genes with specific evolutionary ages during differentiation and cancer.

Cancer cells are highly plastic, favoring adaptation to changing conditions. Genes related to basic cellular processes evolved in ancient species, while more specialized genes appeared later with multicellularity (metazoan genes) or even after mammals evolved. Transcriptomic analyses have shown that ancient genes are up-regulated in cancer, while metazoan-origin genes are inactivated. Despite the importance of these observations, the underlying mechanisms remain unexplored. Here, we study local and global epigenomic mechanisms that may regulate genes from specific evolutionary periods. Using e

Exosomal miR-122-5p for regulation of secretory functions of fibroblasts and promotion of breast cancer metastasis by targeting MKP-2: an experimental study.

Tumor metastasis is a major obstacle for the effective treatment of breast cancer. Some studies showed that exosomes could promote tumor distant metastasis by establishing pre-metastasis niches (PMN). MicroRNAs (miRNAs) in exosomes play a critical role in tumor development and invasion. We aimed to investigate the effects of exosomal miRNAs derived from breast cancer cells on metastasis. MiRNA sequencing and RT-PCR approach were used to screen potential exosomal miRNAs. We compared the levels of serum exosomal miRNAs from breast cancer patients and those from MCF10A/MCF7/MDA-MB-231 cells. We f

Abnormal levels of miRNA in pancreatic cancer are linked to tumor progression by regulating the translation of tumor-associated mRNA.

BACKGROUND: Pancreatic cancer remains one of the most malignant tumors, characterized by limited treatment efficacy. MAIN FINDINGS: microRNAs (miRNAs) play a crucial role in regulating the proliferation, invasion, migration, drug resistance, apoptosis, and cell cycle progression of pancreatic cancer cells by inhibiting tumor-associated proteins. Metscape analysis revealed that miRNA-targeted proteins associated with pancreatic cancer are enriched in processes such as cell proliferation, mitosis, and cell migration, and participate in multiple signaling pathways. These proteins primarily local

A minimal gene set characterizes TIL specific for diverse tumor antigens across different cancer types.

Identifying tumor-specific T cell clones that mediate immunotherapy responses remains challenging. Mutation-associated neoantigen (MANA) -specific CD8+ tumor-infiltrating lymphocytes (TIL) have been shown to express high levels of CXCL13 and CD39 (ENTPD1), and low IL-7 receptor (IL7R) levels in many cancer types, but their collective relevance to T cell functionality has not been established. Here we present an integrative tool to identify MANA-specific TIL using weighted expression levels of these three genes in lung cancer and melanoma single-cell RNAseq datasets. Our three-gene "MANAscore"

Loss of Cytokeratin 7 (CK7) Expression Can be Seen in Significant Proportion of Solid Papillary Carcinoma of Breast and Associated Invasive Component.

ABSTRACT: Cytokeratin 7 (CK7) is a marker of epithelial differentiation and is positive in >90% of breast carcinomas. In the right clinical setting, coexpression of CK7 and GATA3 is considered as strong evidence of breast origin, which can be further confirmed by positive expression of estrogen and progesterone receptors. Pathologists use CK7 in the breast to confirm epithelial differentiation and highlight foci of invasion, and outside the breast it is often used as a marker to support breast origin of metastatic tumors. Few studies have reported loss of CK7 in invasive breast carcinoma, howe

GPT2 mediates glutamine metabolism-driven metabolic alterations in platinum-resistant ovarian cancer cells.

Metabolic reprogramming is recognized as a hallmark of cancer frequently associated with drug resistance in ovarian cancer. This is problematic as ovarian cancer is one of the deadliest gynecologic cancers with platinum resistance contributing to poor survival. However, the mechanism by which ovarian cancer cell metabolism contributes to platinum resistance is not well understood. Herein, metabolic signatures were determined in platinum-resistant ovarian cancer cell lines compared to the more platinum-sensitive parental lines. Chemoresistant ovarian cancer cells showed increased oxidative phos

Identification of Anticancer Targets in Ovarian Cancer Using Genomic Drug Sensitivity Data.

PARP inhibitors exploit synthetic lethality in BRCA1/2-mutated ovarian cancers but are limited by emerging therapeutic resistance. Therefore, novel biomarkers predicting PARP inhibitor response are urgently needed. In this study, we performed integrative analysis using drug sensitivity, patient survival, gene dependency, and expression data to identify biomarkers associated with PARP inhibitor response in ovarian cancer. Mutations in BRCA1, MLL2, NF1, and SMARCA4 were associated with increased sensitivity to PARP inhibitors, suggesting potential synthetic lethality with PARP1. In contrast, SMA
