Large-scale population sequencing requires reference genomes that accurately represent the genetic background of target populations. Although high-quality linear references such as T2T-CHM13 have improved the completeness of human genome representation, a single reference genome remains insufficient to capture genetic diversity across populations. Pangenome graphs provide a richer representation of multi-source genomic variation, but translating pangenome diversity into practical reference genomes remains challenging. First, the direct application of pangenome graphs in routine large-scale seq

Feature reduction of genetic markers and its impact on genomic selection has been studied extensively. Prior information borrowed from genome-wide association studies (GWAS) can improve genomic selection accuracy. However, the effect of integration of posterior inclusion probability (PIP) information from fine mapping algorithm and linkage disequilibrium (LD) on genomic selection remains less studied. Here, three marker prioritization strategies-genome-wide fine-mapping (GWFM), LD pruning (LDFM), and GWAS-informed LD pruning ((GWAS + LD)FM)-were evaluated, using Bayesian fine-mapping integrate

We sequenced measles-positive samples from the 2025 outbreak in Texas, USA, and identified the expansion of a closely related genotype D8 lineage within broader strain diversity from North America. F:H419R was used as a lineage-associated genomic surveillance marker. Our findings demonstrate that whole-genome sequencing can strengthen measles surveillance and enhance outbreak investigations.

Congenital heart disease (CHD) is the most common type of birth defect with tremendous genetic heterogeneity. The aim of our study was to unravel the molecular pathology and the magnitude of recessive genotypes (RGs) in a cohort of CHD from our consanguineous population. In probands with CHD who were consecutively recruited, genetic analysis was conducted based on the most likely etiology to either copy number variants (CNVs) analysis, multigene panel, whole exome sequencing (WES), or whole genome sequencing (WGS). A total of 201 families were recruited, of whom 59.7% were consanguineous. The

Standard metagenomics resolves microbial communities only in relative terms and at coarse taxonomic resolution, obscuring how individual strains change in absolute abundance and evolve within a host. We present long-read quantiomics (LRQ), a quantitative metagenomics platform coupling long-read sequencing with plasmid-based internal standards to recover high-quality genomes, including from degraded or low-input stool, and measure absolute, genome-resolved strain abundances. We validate LRQ using large plasmid standards and bacterial spike-ins, then apply it to eight years of dense sampling fro…

Understanding the genetic and epigenetic regulation of mitochondrial DNA (mtDNA) is essential for elucidating mechanisms of aging and disease. Long-read sequencing can span the mitochondrial genome and capture base-modification signals, yet analytical tools remain limited. We developed Himito, a graph-based toolkit for analyzing mitochondrial genome using long reads. Himito filters reads originating from nuclear mitochondrial insertions (NUMTs), constructs a sequence graph to represent mtDNA diversity, assembles primary haplotypes, calls variants, and analyzes 5-methylcytosine (5mC) modificati

BACKGROUND: Glioblastoma (GBM) represents the most common and aggressive central nervous system malignancy where overall survival is a dismal 14.6 months despite an aggressive standard of care treatment regimen that includes maximally safe surgical resection, radiotherapy, and temozolomide. It has recently been established that GBM tumors have increased transferrin receptor expression and iron content which corresponds with worse patient prognosis. This has led to the hypothesis that iron metabolism is a viable therapeutic target. An emergent therapeutic strategy to target GBM iron metabolism

Aging biology still lacks a fully mechanistic explanation for why functional decline accelerates after sexual maturity in the absence of a single initiating pathology. Here, we integrate cross-species epigenetic, transcriptomic, and proteomic datasets to test whether aging is associated with a post-maturity imbalance between two genome partitions: housekeeping genes (HG), which encode the cellular maintenance infrastructure, and integrative genes (IntG), which support specialized tissue functions. We emphasize HG because this compartment defines the basal capacity for repair, proteostasis, bio

Osteoarthritis (OA) affects more than 500 million people worldwide, yet disease-modifying therapies remain unavailable. Genome-wide association studies (GWAS) have transformed understanding of OA genetic susceptibility, progressing from early single-cohort analyses to multi-ancestry meta-analyses involving 2 million individuals and prioritizing hundreds of loci and 700 effector genes. This review summarizes the development of OA GWAS and examines how genetic discoveries are being translated into biological mechanisms and precision medicine. We discuss how integrating GWAS with fine-mapping, mo

With the acceleration of global population aging, early diagnosis and intervention of Alzheimer's disease (AD) and other neurodegenerative disorders have become major public health challenges. Olfactory dysfunction (OD) is increasingly recognized as one of the earliest clinical manifestations of AD, highlighting the importance of understanding the relationship between AD and olfactory impairment. This study integrates bibliometric analysis and genomic approaches to systematically characterize global research trends and explore potential molecular mechanisms underlying AD and OD from 2006 to 20

Transcription is regulated through the sequence-specific binding of transcription factors (TFs) to cis-regulatory regions (CRRs); DNA variants in CRRs can disrupt TF-DNA interactions and gene regulatory networks through a cascading effect. Despite a few cases of reported recurrent cis-regulatory variants (CRVs), another approach for detecting non-coding functional events rely on combining gene-CRR associations capturing the regulatory elements controlling gene transcription, and functional impact (FI) scores quantifying the deleterious effect of variants. While many methods exist for each, how

Modern cancer diagnostics is heavily reliant on molecular data. Next-generation sequencing using liquid biopsy (LB) is primarily focused on identifying predictive and prognostic biomarkers to guide systemic therapy decision making. However, additional findings including genomic variants of possible or probable germline origin are detected in a significant minority of patients (3%-18%), with significant implications for patients and their families. Pretest information provision regarding both the purpose and potential benefits of the test and additional findings on LB varies in clinical practic

BACKGROUND: Embryo genomic selection (EGS) refers to the technique of performing genotyping and genomic prediction at the preimplantation stage. When combined with in vitro embryo production method, EGS enhances selection intensity and offers the potential to prevent the birth of offspring carrying genetic defects or an undesired sex. Given that the somatic cell nuclear transfer (SCNT) technique can copy the genetic information from donor pigs into early embryos, this study aims to establish and validate a complete porcine EGS workflow by integrating SCNT with genomic selection methodology.

The spontaneous mutation rate per nucleotide (µ) is a fundamental parameter shaping genome evolution, yet it remains unknown for many eukaryotic groups. Here, we estimated µ in the freshwater unicellular eukaryote Euglena gracilis, which possesses a 2.4 Gb genome, among the largest reported for unicellular species. We conducted a mutation accumulation experiment using 10 independent MA lines propagated through repeated single-cell bottlenecks and then identified 153 de novo nucleotide mutations. After correction for false negatives, the spontaneous mutation rate was estimated at µ=6.60 × 10⁻¹⁰

A previously undescribed bovine mitochondrial clade, termed yak X, was recently discovered in Pleistocene Asia.1 However, the genome-wide relationships of this lineage to other bovines remain unclear. Here, we present 20 Middle and Late Pleistocene yak X nuclear genomes that were recovered from Denisova Cave and other sites in mid-latitude Asia and have a temporal span of over 200,000 years. Phylogenetic and population genomic approaches show that yak X was a separate species that began diverging from extant yaks at least 400,000 years ago. We also document a demographic decline in yak X over

Natural history and agricultural collections contain hundreds of millions of specimens classified in terms of time, space and taxonomy. Since the first success of ancient DNA (aDNA) isolation in the 1980s, these repositories, including herbaria for plants, have been intensively used to support studies in taxonomy, macroevolution and genetic responses to anthropogenic activities. For herbarium specimens, aDNA is usually extracted from leaf samples and is highly fragmented (typically length of 50-100 bp). To optimise the amount of data retrieved and minimise destructive sampling, we isolated DNA

Accurate germline variant calling in non-model and polyploid organisms remains challenging due to sequencing errors, genomic complexity, and caller-specific biases. Existing ensemble methods of variant calling are constrained by species-specific training, limited portability, or an inability to process multiple samples concurrently. To address these limitations we developed ChoCallate, a Nextflow-based pipeline for consensus germline variant calling. The pipeline integrates three species-independent callers, bcftools, FreeBayes, and Genome Analysis Toolkit (GATK) HaplotypeCaller, within a flex

BACKGROUND: Sarcandra glabra, an early-diverging angiosperm of the family Chloranthaceae, is extensively used in traditional medicine and has taxonomic importance. However, the research on the structural information of the complete mitochondrial genome of S. glabra is limited, with no data available for SSR, Ka/Ks ratios, codon analysis, or RNA editing.
RESULTS: In this study, we present the complete mitochondrial genome of S. glabra, obtained by high-throughput sequencing using Illumina and Nanopore platforms. It enabled the assembly of a multi-branched genome, consisting of a linear chromos
