Our wormy world genomics, proteomics and transcriptomics in East and southeast Asia.

Helminths are the cause of some of the major infectious diseases of humanity in what is still a "wormy" world. There is, in East and Southea … malayi) have been sequenced, and many other helminth parasites have now been targeted for intensive genomics investigation. The continuing release of genome sequences has catalyzed the emergence of transcriptomics, proteomics and related "-omics" analyses of helminth parasites, which provide unprecedented approaches to understanding their biology that will …

Chemical genomics in Escherichia coli identifies an inhibitor of bacterial lipoprotein targeting.

One of the most significant hurdles to developing new chemical probes of biological systems and new drugs to treat disease is that of understanding the mechanism of action of small molecules discovered with cell-based small-molecule screening. Here we have assembled an ordered, high-expression clone set of all of the essential genes from Escherichia coli and used it to systematically screen for suppressors of growth inhibitory compounds. Using this chemical genomic approach, we demonstrate that the targets of well-known antibiotics can be identified as high copy suppressors of chemical lethali

Two-component signal transduction systems of Xanthomonas spp.: a lesson from genomics.

The two-component signal transduction systems (TCSTSs), consisting of a histidine kinase sensor (HK) and a response regulator (RR), are the dominant molecular mechanisms by which prokaryotes sense and respond to environmental stimuli. Genomes of Xanthomonas generally contain a large repertoire of TCSTS genes (approximately 92 to 121 for each genome), which encode diverse structural groups of HKs and RRs. Among them, although a core set of 70 TCSTS genes (about two-thirds in total) which accumulates point mutations with a slow rate are shared by these genomes, the other genes, especially hybrid

Genetic approaches for studying myiasis-causing flies: molecular markers and mitochondrial genomics.

"Myiasis-causing flies" is a generic term that includes species from numerous dipteran families, mainly Calliphoridae and Oestridae, of which blowflies, screwworm flies and botflies are among the most important. This group of flies is characterized by the ability of their larvae to develop in animal flesh. When the host is a live vertebrate, such parasitism by dipterous larvae is known as primary myiasis. Myiasis-causing flies can be classified as saprophagous (free-living species), facultative or obligate parasites. Many of these flies are of great medical and veterinary importance in Brazil

The application of rule-based methods to class prediction problems in genomics.

We propose a method for constructing classifiers using logical combinations of elementary rules. The method is a form of rule-based classifi … city of interpreting the rules, makes the method particularly useful for classification problems in genomics. We demonstrate the new method using several microarray datasets and examine its generalization performance. We also draw comparisons to other machine-learning strategies such as CART, ID3, and C4.5.

Comparative genomics uncovers large tandem chromosomal duplications in Mycobacterium bovis BCG Pasteur.

On direct comparison of minimal sets of ordered clones from bacterial artificial chromosome (BAC) libraries representing the complete genomes of Mycobacterium tuberculosis H37Rv and the vaccine strain, Mycobacterium bovis BCG Pasteur, two major rearrangements were identified in the genome of M. bovis BCG Pasteur. These were shown to correspond to two tandem duplications, DU1 and DU2, of 29 668 bp and 36 161 bp, respectively. While DU1 resulted from a single duplication event, DU2 apparently arose from duplication of a 100 kb genomic segment that subsequently incurred an internal deletion of 64

The Brucella genome at the beginning of the post-genomic era.

The year 2002 began with the publication of the first complete genome sequence for a Brucella species, that of the two replicons of B. melitensis 16M. Hopefully in 2002, the complete genome of B. suis 1330, and, perhaps, a B. abortus strain will be published. This is the culmination of over 30 years investigation of the composition, structure, organisation and evolution of the Brucella genome. Brucella research must now adapt to the new challenges of the post-genomic era.

Genome Assembly and Genomic Characterization of Sanghuangporus mongolicus.

Sanghuangporus mongolicus T. Bau is a wood-inhabiting medicinal fungus parasitic on Hemiptelea davidii, yet genomic resources for this species remain limited. Here, we generated and characterized a genome assembly from a verified monokaryotic isolate using PacBio long-read and Illumina short-read sequencing. The 34.79 Mb assembly comprised 13 contigs, with a contig N50 of 3.09 Mb and a GC content of 48.18%. BUSCO analysis recovered 98.3% complete orthologs, indicating high genome completeness. A total of 8471 protein-coding genes were predicted, including 491 genes annotated as carbohydrate-ac

Antibody-trapping presents a widespread pitfall for microscopy and genomics in the nucleus.

Chromatin has a complex 3D structure and diverse binding proteins that coordinate the genome's most essential functions. Many microscopy and genomics technologies that map chromatin proteins and modifications rely on the diffusion of antibodies (Abs) to target epitopes within whole nuclei. Here, we reveal a critical flaw in such methods that arises when Abs become trapped at the edge of nuclear structures and fail to reach internally positioned epitopes. This "Ab-trapping" results in artifactual peripheral signal that fundamentally distorts the apparent positions of chromatin features across t…

Unveiling the genomic secrets of Micrococcus luteus through a comprehensive comparative genomics approach.

The central motivation of this study was to analyze the unknown genomic facts of the ubiquitously distributed bacterium Micrococcus luteus using in silico comparative genomic analysis. A total of 100 contamination-free genomes were retrieved from the National Center for Biotechnology Information (NCBI). Among them, 12 strains from six different isolation sources were selected based on their ANI (average nucleotide identity) values to explore their niche-specific adaptation. Prokka annotation revealed that their total genome size ranged from 2.4 to 2.8 Mb, with plant-growth-promoting and heavy-

Workflow for Fine-Tuning and Evaluating DNA Language Models for Specific Genomics Issues.

DNA language models, such as DNABERT-2, have recently enabled the accurate prediction of functional sequence elements across species. However, the practical, protocol-style steps needed to transform these resources into training datasets, fine-tune the official DNABERT-2 model, and evaluate classifier performance have not been explicitly described. Herein, we present a step-by-step computational protocol for preparing training data, fine-tuning DNABERT-2, and evaluating sequence-level binary classifiers using readily available command-line tools. The protocol has been demonstrated using RNA of

Programmable Domestication: CRISPR, Pan-Genomics and System Level Engineering for Next-Generation Crops.

Global agriculture is increasingly challenged by climate instability, genetic erosion, emerging pathogens and rising food demands, exposing the limitations of conventional breeding and traditional domestication strategies. Recent advances in CRISPR-based genome editing, pangenomic, synthetic biology, artificial intelligence (AI)-assisted breeding and predictive phenomics are transforming de novo domestication from a slow evolutionary process into a programmable framework for rational crop redesign. This review synthesises recent advances in programmable de novo domestication and highlights how

From free text to structured genomics: future-proofing cancer registries for precision oncology.

Molecular pathology has become central to precision oncology, but German cancer registry data structures were designed for simpler molecular findings. This study argues that registries need a minimal, structured, and interoperable representation of molecular variants that remains compatible with data minimization and existing reporting infrastructures. Using the German oncology core dataset (nationally standardized oncological core dataset for cancer reporting-einheitlicher onkologischer Basisdatensatz [oBDS]) as an example, we outline conceptual principles for a backward-compatible molecular

Comparative genomics of Bifidobacterium crudilactis NASR_001 - unveiling the tapestry of a putative probiotic.

BACKGROUND: Bifidobacteria are the initial colonizers of the human gastrointestinal tract. Due to an obligate anaerobic character, the isolation and culture of Bifidobacterium spp. is challenging. This bottleneck has led to studies being focused on metagenomic analysis rather than genome sequencing of Bifidobacterium spp. from pure cultures. Our metadata analysis revealed paucity of Bifidobacterium genomes reported from the Indian subcontinent. In this report, we describe the selective isolation and whole genome sequencing (WGS) of Bifidobacterium crudilactis from a pure culture of dairy origi

Abalone genomics reveals an ancient asymmetry axis and the multifunctionality of the mantle.

Gastropod diversification represents one of the most spectacular evolutionary radiations, underpinned by a fundamentally asymmetric body plan and diverse pigmentation patterns. To understand the genetic underpinnings of these cardinal traits, we constructed a chromosome-level genome assembly for the rainbow abalone, Haliotis iris. Integrating comparative genomics, histoembryology, and molecular assays, we identify a conserved regulatory association between the long non-coding RNA lncRNA1 and pitx that is associated with asymmetric mantle development. In H. iris, this association is supported b…

Ethical and Clinical Boundaries in Genomics & Newborn Screening: A Brief Report from IPIC2025.

The Ethics Session of the International Primary Immunodeficiency Congress (IPIC), held in November 2025 and organised by the International Patient Organisation for Primary Immunodeficiencies (IPOPI), examined one of the most challenging developments emerging from genomic-enhanced newborn screening: the identification of serious, non-treatable disorders as incidental detection in programmes originally designed to detect severe combined immunodeficiency (SCID). Using a fictionalised clinical scenario based on the recent literature, the session explored the early diagnosis of ataxia-telangiectasi
