Integrated network toxicology and multiomics analyses reveal the mechanisms underlying trimethyltin chloride-induced epilepsy and the ameliorative effects of astaxanthin via NFKB1 and IL6.

Trimethyltin chloride (TMT) is a ubiquitous neurotoxic organotin pollutant that induces epilepsy, while the natural marine product astaxanth … orates TMT-induced epileptic phenotypes by suppressing NFKB1 and IL6 expression. Collectively, this multiomics study reveals the dominant pathogenic roles of NFKB1/IL-6 in TMT-induced epilepsy and underscores AST as a promising therapeutic candidate for counteracting TMT-mediated epileptic injury.

Identification of circadian rhythm-associated genes and therapeutic targets in myopia with dynamics simulation: a multiomics study using machine learning algorithms and Mendelian randomization.

The prevalence of myopia is rising, with genetic and environmental factors playing key roles. Disruptions in circadian melatonin rhythms are also linked to refractive errors, though exact mechanisms remain unclear. Differential expression analysis on the GSE136701 dataset identified circadian-related genes. GSEA, GO, and KEGG analyses revealed key genes. To identify key genes, seven machine learning models were employed, and their performance was evaluated using ROC curve analysis. The correlation genes were further assessed. Concurrently, we performed a comprehensive analysis of immune infilt

Gut Microbial Secondary Metabolites of Bile Acids and Amino Acids Regulate Th1/Th2 Immune Modulation in Unexplained Infertility: A Multiomics and Cohort Analysis Approach.

Unexplained Infertility (UI) is a complex condition of elusive etiology, where the interplay between immune dysregulation and metabolic disturbances remains poorly understood. We hypothesized that gut microbiota-derived metabolites act as central modulators of the systemic immune and metabolic balance in UI patients. We employed an integrated multiomics approach, combining metabolomics, gut microbiome analysis, and immune profiling, in a cross sectional discovery cohort (47 UI patients and 53 healthy controls), and validated key findings in an independent cohort (37 UI patients and 39 healthy …

Integrating Clinical Phenotype With Multiomics Analyses of Human Cardiac Tissue Unveils Divergent Metabolic Remodeling in Genotype-Positive and Genotype-Negative Patients With Hypertrophic Cardiomyopathy.

BACKGROUND: Hypertrophic cardiomyopathy (HCM) is caused by sarcomere gene mutations (genotype-positive HCM) in ≈50% of patients and occurs in the absence of mutations (genotype-negative HCM) in the other half of patients. We explored how alterations in the metabolomic and lipidomic landscape are involved in cardiac remodeling in both patient groups. METHODS: We performed proteomics, metabolomics, and lipidomics on myectomy samples (genotype-positive N=19; genotype-negative N=22; and genotype unknown N=6) from clinically well-phenotyped patients with HCM and on cardiac tissue samples from sex-

Multiomics Study of a Novel Naturally Derived Small Molecule, NSC772864, as a Potential Inhibitor of Proto-Oncogenes Regulating Cell Cycle Progression in Colorectal Cancer.

Colorectal cancer (CRC) is one of the most prevalent malignant tumors, and it contributes to high numbers of deaths globally. Although advances in understanding CRC molecular mechanisms have shed significant light on its pathogenicity, current treatment options, including combined chemotherapy and molecular-targeted agents, are still limited due to resistance, with almost 25% of patients developing distant metastasis. Therefore, identifying novel biomarkers for early diagnosis is crucial, as they will also influence strategies for new targeted therapies. The proto-oncogene, c-Met, a tyrosine k

Integrative Multiomics and Regulatory Network Analyses Uncovers the Role of OAS3, TRAFD1, miR-222-3p, and miR-125b-5p in Hepatitis E Virus Infection.

The hepatitis E virus (HEV) is a long-ignored virus that has spread globally with time. It ranked 6th among the top risk-ranking viruses with high zoonotic spillover potential; thus, considering its viral threats is a pressing priority. The molecular pathophysiology of HEV infection or the underlying cause is limited. Therefore, we incorporated an unbiased, systematic methodology to get insights into the biological heterogeneity associated with the HEV. Our study fetched 93 and 2016 differentially expressed genes (DEGs) from chronic HEV (CHEV) infection in kidney-transplant patients, followed

BACKGROUND: Primary Sjögren's syndrome (pSS) is a chronic systemic autoimmune disease characterized by lymphocyte infiltration of the exocrine glands. Interferon-stimulated genes (ISGs) are often upregulated in patients with pSS, and anti-SSA/Ro 60 antibodies are among the main items detected in pSS. However, the relationship between ISGs and anti-SSA/Ro 60 antibodies in pSS remains unclear. Therefore, our study aimed to explore the relationships between ISGs and anti-SSA/Ro 60 antibodies and identify key genes involved in pSS. METHODS: Transcriptome sequencing and microarray data of PBMC, pa

A Novel CAF-Related Signature for Precise Prediction of Clinical Outcomes and Immunotherapy Response for Breast Cancer Patients: Based on Multiomics Analyses and Experimental Validation.

OBJECTIVE: Breast cancer (BC) remains a leading cause of cancer-related mortality worldwide. Cancer-associated fibroblasts (CAFs) is a central stromal component of the tumor microenvironment (TME), critically influence BC progression and therapeutic resistance. However, the association between CAF heterogeneity and patient prognosis or response to immunotherapy remains poorly characterized. Here, we aimed to develop a CAF-associated gene signature by integrating single-cell RNA sequencing (scRNA-seq) and bulk RNA-seq data to predict clinical outcomes and immunotherapeutic response in BC. Assessing the impact of boldine on the gastrocnemius using multiomics profiling at 7 and 28 days post-complete spinal cord injury in young male mice.

Spinal cord injury (SCI) results in rapid muscle loss. Exogenous molecular interventions to slow muscle atrophy after SCI have been relative … 3 days post-injury. Tissue was collected 7 and 28 days post-SCI and the gastrocnemius was used for multiomics profiling. Boldine did not prevent body or muscle mass loss but attenuated SCI-induced changes in the abundance of the amino acids proline, phenylalanine, leucine and isoleucine, as well as glucose, 7 days post-SCI. SCI resulted in the differential …

An integrative single-nucleus multiomic atlas of the human left ventricle identifies gene regulatory network dynamics across cardiac development, aging, and disease.

BACKGROUND: As the first organ to develop in utero, the human heart undergoes extensive molecular, structural and metabolic remodeling during development and must sustain its function throughout life. RESULTS: We generate an integrated multiomic atlas of human cardiac cells, combining newly generated and publicly available single-nucleus RNA sequencing datasets from 299 donors and single nucleus ATAC-seq datasets from 106 donors. Developmental and disease-associated processes drive far more extensive molecular remodeling than sex-associated or aging-dependent effects. Across nearly all cardia

Combinatorial multiomic analysis from a pedigree of Sox10Dom Hirschsprung mice identifies multiple high confidence candidate modifiers of Enteric Nervous System development.

Hirschsprung disease (HSCR) is characterized by absence of enteric ganglia (aganglionosis) along variable lengths of the distal intestine. This disorder results from deficient colonization of fetal intestine by enteric neural crest-derived cells (ENCDCs). HSCR exhibits complex, multifactorial inheritance with penetrance and severity varying widely even within families. SOX10 is among causal genes that predispose to aganglionosis. Yet, how gene interactions influence severity of HSCR aganglionosis is not understood. Prior mapping of aganglionosis modifiers was achieved in a standard F1-intercro

Single-cell multiomic analysis reveals the involvement of Type I interferon-responsive CD8+ T cells in amyloid beta-associated memory loss.

Alzheimer's disease (AD) is the leading cause of dementia worldwide, but there are limited therapeutic options and no current cure. While the involvement of microglia in AD has been highly appreciated, the role of other innate and adaptive immune cells remains largely unknown, partly due to their scarcity and heterogeneity. This study aimed to study non-microglial immune cells in wild type and AD-transgenic mouse brains across different ages. Our results uncovered the presence of a unique CD8+ T cell population that were selectively increased in aging AD mouse brains, here referred to as "dise

Beckwith-Wiedemann syndrome multiomic analysis of hepatoblastoma uncovers unique tumour heterogeneity and cellular landscapes, including transition cells leading to tumour formation.

BACKGROUND: Beckwith-Wiedemann syndrome (BWS) is an overgrowth and cancer predisposition syndrome caused by epigenetic alterations on chromosome 11p15 that predisposes children to multiple cancer types, including hepatoblastoma. Hepatoblastoma is heterogenous in nature, and the 11p15 changes that cause BWS can also be found as a somatic alteration in nonBWS hepatoblastomas, further adding complexity to this disease. METHODS: To understand the impact of the predisposition molecular cues in BWS hepatoblastoma, we interrogated BWS and nonBWS hepatoblastomas, as well as adjacent normal liver, usi

Single-cell multiome and spatial profiling reveals pancreas cell type-specific gene regulatory programs driving type 1 diabetes progression.

Cell type-specific regulatory programs that drive type 1 diabetes (T1D) in the pancreas are poorly understood. Here we performed single nucleus multiomics and spatial transcriptomics in up to 32 non-diabetic (ND), autoantibody-positive (AAB+), and T1D pancreas donors. Genomic profiles from 853,005 cells mapped to 12 pancreatic cell types, including multiple exocrine sub-types. Beta, acinar, and other cell types, and related cellular niches, had altered abundance and gene activity in T1D progression, including distinct pathways altered in AAB+ compared to T1D. We identified epigenomic drivers o…
