Molecular analysis of coxsackievirus A16 reveals a new genetic group of enteroviruses.

Coxsackievirus A16 (CAV16) a member of the Enterovirus genus of Picornaviridae, is associated with hand-foot-and-mouth disease, a febrile papulovesicular rash of childhood. We have determined the complete nucleotide sequence of the genome of the prototype strain of CAV16 which consists of 7413 nucleotides plus the poly(A) tail. Alignment of the sequence with the previously studied enteroviruses showed that the genome organization is typical for a member of this virus genus. However, the predicted amino acid sequence of individual CAV16 proteins differed from those of all previously sequenced e

Arachis ampelovirus 1, a novel ampelovirus infecting forage peanut.

A novel ampelovirus, designated “arachis ampelovirus 1” (ArAV1), was identified through high-throughput sequencing in forage peanut (Arachis pintoi). The ArAV1 genome sequence, confirmed by Sanger sequencing, comprises 12,940 nucleotides and contains seven open reading frames (ORFs), indicating a typical ampelovirus genome structure. The HSP70 homolog, RdRp, and CP proteins were found to exhibit less than 75% amino acid sequence identity to those of other ampeloviruses. Phylogenetic analysis based on amino acid sequences of the HSP70 homolog and the RdRp showed that pineapple mealybug wilt-ass

StructAMP: A Residual Multi-Modal Framework for Leakage-Controlled Antimicrobial Peptide Prediction.

Reliable evaluation of antimicrobial peptide (AMP) predictors is complicated by train-test sequence-similarity leakage and mismatched comparisons with strong protein language model baselines. We present a leakage-controlled framework that quantifies auxiliary-modality value through zero-initialized residual corrections to a frozen, fold-matched ESM2-650 M predictor. StructAMP combines GVP-encoded ESMFold geometry, 457 physicochemical descriptors, and Label-Wise Attention. Five shared homology-grouped folds were constructed from 21,094 internal peptides; independent fold-specific filtering at 4

Patch type nucleotide sequence identities between genomes from many different species facilitate illegitimate recombination.

Comparative analyses of nucleotide sequences across diverse taxa, including viruses, bacteria, plants, and mammals, consistently reveal patch-type sequence identities of around 45%. These identities consist of short stretches interspersed by mismatches. Similarly, identity patterns emerge in alignments of randomized shuffled or scrambled sequences. These findings suggest patch-type identities reflect intrinsic statistical properties of the four-letter genetic alphabet. Such patterns likely function as recognition signals for illegitimate recombination, a mechanism that promotes sequence insert

Analysis of viral diversity for vaccine target discovery.

BACKGROUND: Viral vaccine target discovery requires understanding the diversity of both the virus and the human immune system. The readily available and rapidly growing pool of viral sequence data in the public domain enable the identification and characterization of immune targets relevant to adaptive immunity. A systematic bioinformatics approach is necessary to facilitate the analysis of such large datasets for selection of potential candidate vaccine targets. RESULTS: This work describes a computational methodology to achieve this analysis, with data of dengue, West Nile, hepatitis A, HIV

Expression and cross-species reactivity of fatty acid-binding protein of Clonorchis sinensis.

Clonorchis sinensis is a Chinese liver fluke that chronically resides in the biliary tract. The fatty acid-binding protein (FABP) is known to play an important role in the intracellular transport of long-chain fatty acids that are obtained by the fluke from the host. Although FABP has stimulated considerable interest as a vaccine target candidate, the nature of FABP from C. sinensis (CsFABP) remains unclear. In this paper, we describe the cloning and expression of recombinant FABP and immune cross-reaction by Western blot analysis. Sequence analysis revealed that the CsFABP cDNA contained a si

Molecular characterization of dsRNA segments 2 and 5 and electron microscopy of a novel reovirus from a hypovirulent isolate, W370, of the plant pathogen Rosellinia necatrix.

A hypovirulent isolate, W370, of the white root rot fungus Rosellinia necatrix has previously been shown to harbour 12 dsRNA segments. In this study, complete nucleotide sequences of segments 2 and 5 of W370 dsRNAs were determined. The nucleotide sequence of genome segment 2 was 3773 bases long with a single long open reading frame (ORF) encoding 1226 amino acid residues with a predicted molecular mass of approximately 138.5 kDa. The nucleotide sequence of segment 5 was 2089 bases long with a single long ORF, whose deduced polypeptide contained 646 amino acid residues with a predicted molecula

Identification and localization of the gene for EXTL, a third member of the multiple exostoses gene family.

Hereditary multiple exostoses (EXT) is an autosomal dominant disorder characterized by multiple bony outgrowths from the juxtaepiphyseal region of long bones. In a small proportion of cases, these exostoses progress to malignant chondrosarcomas. Genetic linkage of this disorder has been described to three independent loci on chromosomes 8q24.1 (EXT1), 11p11-13 (EXT2), and 19p (EXT-3). The EXT1 and EXT2 genes were isolated recently and show extensive sequence homology to each other. These genes are deleted in exostoses-derived tumors, supporting the hypothesis that they encode tumor suppressors…

Genetic relatedness of Colorado tick fever virus isolates by RNA-RNA blot hybridization.

The sequence relatedness of ten isolates of the Colorado tick fever (CTF) serogroup of orbiviruses was examined by RNA-RNA blot hybridizatio … on signals with either CTF FMA or CTF SS-18, under conditions in which greater than or equal to 74% sequence homology was required to form stable hybrids. Although the dsRNA polyacrylamide gel profiles were unique for each isolate examined, the CTF genes did not exhibit sequence divergence as has been seen among other Orbivirus serogroups. These hybridization analy …

Identification of a novel hemotropic mycoplasma in a splenectomized dog with hemic neoplasia.

A 3-year-old sexually intact male Bull Mastiff underwent splenectomy for splenic thrombosis; prior to and after splenectomy, multiple blood transfusions were administered. Two weeks after the procedure, T-cell lymphoproliferative disease was diagnosed. Treatment with prednisone and chlorambucil was initiated, and 2 weeks later, cytologic examination of a blood smear revealed small (0.3 microm), coccoid basophilic bodies on the surface of approximately 70% of the RBCs. Morphologically, these resembled "Candidatus Mycoplasma haemominutum." A polymerase chain reaction assay was used to amplify a

Genetic mechanisms of scorpion venom peptide diversification.

The diversity of scorpion venom peptides is well shown by the presence of about 400 such polypeptides with or without disulfide bonds. Scorpion toxins with disulfide bonds present a variety of sequence features and pharmacological functions by affecting different ion channels, while the venom peptides without disulfide bonds represent a new subfamily, having much lower sequence homology among each other and different functions (e.g. bradykinin-potentiating, antimicrobial, molecular cell signal initiating and immune modulating). Interestingly, all scorpion venom peptides with divergent function…

The novel helicase homologue DDX32 is down-regulated in acute lymphoblastic leukemia.

We identified DDX32 as gene predicted to encode a 743 amino acid protein containing a helicase-like domain based on its homology to the conserved helicase domain of the DEAH family of helicases. The helicase domain of DDX32 has a novel sequence including a signature sequence of DDIH in motif II and several substitutions in other motifs. DDX32 has a murine orthologue and shares the presence of conserved sequences, other than the eight canonical helicase motifs, with DEAH helicases across species. Expression studies show that DDX32 is widespread but specifically down-regulated in acute lymphobla

A folding transition and novel zinc finger accessory domain in the transcription factor ADR1.

The region responsible for sequence-specific DNA binding by the transcription factor ADR1 contains two Cys2-His2 zinc fingers and an additio … roove. The three-strand domain is a novel fold among all known DNA-binding proteins. The PAR shares sequence homology with the N-terminal regions of other zinc finger proteins, suggesting that it represents a new DNA-binding module that extends the binding repertoire of zinc finger proteins.

Cloning, developmental expression, and evidence for alternative splicing of the murine tuberous sclerosis (TSC2) gene product.

Tuberous sclerosis (TS) is a genetically heterogeneous disease characterized by the widespread appearance of nonmalignant growths that affect multiple organ systems. A TS disease-determining gene, located at 16p13.3 and designated TSC2, has recently been cloned. In this report, the murine TSC2 homologue was cloned and characterized. cDNA clones encompassing the entire murine TSC2 transcript were isolated. Sequence analysis revealed a high degree of homology between the deduced amino acid sequence of the murine and human gene products. Northern blot surveys demonstrated widespread TSC2 expressi

Discovery and characterization of a thermostable CALB-type lipase for efficient ethyl hexanoate synthesis in aqueous systems.

Candida antarctica lipase B (CALB) is a prototypical biocatalyst, distinguished by its remarkable catalytic efficiency in industrial ester synthesis. In this study, a novel lipase, XyEst, from Xylariales sp. PMI_506, was identified via the construction of a sequence similarity network and structural homology analysis using CALB as a reference. Despite sharing only 23.83% sequence identity with CALB, XyEst adopts a highly similar overall fold, indicating the presence of a conserved catalytic framework. The recombinant enzyme (rXyEst) displayed optimal activity at 30 °C and pH 4 for ethyl hexano

Systemic sclerosis in a patient with muscle dystrophy.

Systemic sclerosis is an autoimmune disease that can result in lung fibrosis, and is strongly associated with the presence of serum anti-topoisomerase-I autoantibodies. A young man with genetic muscular dystrophy caused by titin-cap/telethonin (TCAP) gene mutation, developed a severe restrictive lung disease due to a fibrosing interstitial pneumonia secondary to systemic sclerosis with positive anti-topoisomerase-I antibodies. Using amino acid sequence alignment and protein structure modelling, we found that mutant telethonin exposes an amino acid sequence with significant homology to an immun

Plasmodium berghei ookinetes induce nitric oxide production in Anopheles pseudopunctipennis midguts cultured in vitro.

The Anopheles pseudopunctipennis nitric oxide synthase gene (ApNOS) was identified and its partial sequence showed high homology with NOS from A. stephensi, A. gambiae (putative sequence), and Drosophila melanogaster. ApNOS was mainly expressed in male and female adult mosquitoes and was induced by a blood meal. Nitric oxide (NO) was produced by in vitro-cultured mosquito midguts inoculated by enema with Plasmodium berghei ookinetes, Saccharomyces cerevisiae, Gram-positive bacteria (Micrococcus luteus), but not with Gram-negative bacteria (Klebsiella pneumoniae, Escherichia coli or Serratia ma

Cloning and sequencing of Enterobacter aerogenes OmpC-type osmoporin linked to carbapenem resistance.

Using outbreak-related strains of Enterobacter aerogenes, we cloned and sequenced ompK39, the structural gene coding for outer membrane protein OmpK39. Its lack of expression was closely associated with a phenotype exhibiting low-level carbapenem resistance. Detailed alignment of the predicted amino acid sequence revealed that OmpK39 is a member of the OmpC subclass of enterobacterial porins, with the highest degree of homology to Klebsiella pneumoniae OmpK36. Based on a computerized alignment including Escherichia coli PhoE and OmpF, the 3D structures of which are known from X-ray studies, Om

Characterization of Spi-B, a transcription factor related to the putative oncoprotein Spi-1/PU.1.

We have cloned a human cDNA from a new gene, spi-B, on the basis of its homology with the DNA-binding domain of the Spi-1/PU.1 putative oncogene product. spi-B codes for a protein of 262 amino acids presenting 43% overall identity with Spi-1. Its highly basic carboxy-terminal region exhibits 34% sequence identity with the DNA-binding domain of the Ets-1 protein. We showed that the Spi-B protein is able to bind the purine-rich sequence (PU box) recognized by Spi-1/PU.1 and to activate transcription of a reporter plasmid containing PU boxes. Chromosome in situ hybridization allowed us to map spi

Nucleotide sequence and coding strategy of the Uukuniemi virus L RNA segment.

The complete nucleotide sequence of the L RNA segment of Uukuniemi virus has been determined from cloned cDNA. The L RNA is 6423 nucleotides in length, and is of negative polarity. The viral-complementary RNA contains a single large open reading frame of 2104 codons which corresponds to the L protein (M(r) 241039). Comparison with the L protein sequences of other members of the Bunyaviridae showed homology with the Rift Valley fever phlebovirus L protein (38% amino acid identity), but no detectable similarity with bunyavirus, hantavirus or tospovirus L proteins.
