De novo transcriptomic analysis of the female and male adults of the blood fluke Schistosoma turkestanicum.

BACKGROUND: Schistosoma turkestanicum is a parasite of considerable veterinary importance as an agent of animal schistosomiasis in many countries, including China. The S. turkestanicum cercariae can also infect humans, causing cercarial dermatitis in many countries and regions of the world. In spite of its significance as a pathogen of animals and humans, there is little transcriptomic and genomic data in the public databases. METHODS: Herein, we performed the transcriptome Illumina RNA sequencing (RNA-seq) of adult males and females of S. turkestanicum and de novo transcriptome assembly. RE

Genetic Studies of Vibrio cholerae in South West Cameroon-A Phylogenetic Analysis of Isolates from the 2010-2011 Epidemic.

INTRODUCTION: During the cholera outbreak from 2010 to 2011 in Cameroon, 33,192 cases with 1,440 deaths (case fatality ratio 4.34%) were reported to the World Health Organization. Of these, the South West Region reported 3,120 clinical cases. This region is in the Equatorial Monsoon climatic subzone of Cameroon, close to the coast, raising questions as to whether cases were linked with development of environmental reservoirs. METHODS: In an investigation conducted by the Laboratory for Emerging Infectious Diseases, University of Buea, toxigenic V. cholerae O1 were isolated from diarrheal stoo

Gene Map of the HLA Region, Graves' Disease and Hashimoto Thyroiditis, and Hematopoietic Stem Cell Transplantation.

The human leukocyte antigen (HLA) genomic region spanning about 4 Mb is the most gene dense and the polymorphic stretches in the human genome. A total of the 269 loci were identified, including 145 protein coding genes mostly important for immunity and 50 noncoding RNAs (ncRNAs). Biological function of these ncRNAs remains unknown, becoming hot spot in the studies of HLA-associated diseases. The genomic diversity analysis in the HLA region facilitated by next-generation sequencing will pave the way to molecular understanding of linkage disequilibrium structure, population diversity, histocompa

De novo deletions and duplications of 17q25.3 cause susceptibility to cardiovascular malformations.

BACKGROUND: Genomic disorders resulting from deletion or duplication of genomic segments are known to be an important cause of cardiovascular malformations (CVMs). In our previous study, we identified a unique individual with a de novo 17q25.3 deletion from a study of 714 individuals with CVM. METHODS: To understand the contribution of this locus to cardiac malformations, we reviewed the data on 60,000 samples submitted for array comparative genomic hybridization (CGH) studies to Medical Genetics Laboratories at Baylor College of Medicine, and ascertained seven individuals with segmental aneu

Tumourigenesis driven by the human papillomavirus type 16 Asian-American e6 variant in a three-dimensional keratinocyte model.

Infection with a transforming human papillomavirus (HPV) such as type 16 (of species Alphapapillomavirus 9) causes ano-genital and oral tumours via viral persistence in human squamous cell epithelia. Epidemiological studies showed that the naturally occurring HPV16 Asian-American (AA) variant (sublineage D2/D3) is found more often than the European Prototype (EP) (sublineage A1) in high-grade cervical neoplasia and tumours compared to non-cancer controls. Just three amino acid changes within the early gene, E6, of HPV16 AA have been linked to this augmented tumourigenicity. The AAE6 variant's

Functional genomics unique to week 20 post wounding in the deep cone/fat dome of the Duroc/Yorkshire porcine model of fibroproliferative scarring.

BACKGROUND: Hypertrophic scar was first described over 100 years ago; PubMed has more than 1,000 references on the topic. Nevertheless prevention and treatment remains poor, because 1) there has been no validated animal model; 2) human scar tissue, which is impossible to obtain in a controlled manner, has been the only source for study; 3) tissues typically have been homogenized, mixing cell populations; and 4) gene-by-gene studies are incomplete. METHODOLOGY/PRINCIPAL FINDINGS: We have assembled a system that overcomes these barriers and permits the study of genome-wide gene expression in mi

Molecular and morphologic characterization of Trichuris trichiura infecting free-roaming African vervets (Chlorocebus aethiops sabaeus) on the Caribbean Island of St. Kitts.

Human trichuriasis is an important disease caused by the soil-transmitted helminth Trichuris trichiura, which typically affects human populations in low socioeconomic situations. Natural hosts of T. trichiura include humans and certain non-human primates (NHPs), giving rise to concerns that NHPs could serve as zoonotic reservoirs of T. trichiura in locations where humans and NHPs exist in proximity. Free-roaming vervets (Chlorocebus aethiops sabaeus), introduced from Africa to the Caribbean island of St. Kitts represent cause for concern given their propensity to roam within urban environments

Do Human-Infecting Yersinia enterocolitica Isolates Exhibit Adaptive Phenotypes?

Yersinia enterocolitica strains of biotype 4 (BT4) are the most prevalent in human cases in France, followed by biotype 2 (BT2). We evaluated four BT4 porcine (P) isolates and four BT2 bovine (B) isolates for their ability to survive at 4 °C in culture broth and on meat, exhibit motility at 4 °C and 12 °C, adhere to stainless steel at 12 °C, resist five biocides, and infect human intestinal Caco-2 cells. The objective was to determine whether animal isolates that genetically cluster with human (H) isolates (P+H+, B+H+) differ phenotypically from non-clustering isolates (P+H-, B+H-), based on c

A human brain vascular atlas reveals diverse mediators of Alzheimer's risk.

The human brain vasculature is of great medical importance: its dysfunction causes disability and death1, and the specialized structure it forms-the blood-brain barrier-impedes the treatment of nearly all brain disorders2,3. Yet so far, we have no molecular map of the human brain vasculature. Here we develop vessel isolation and nuclei extraction for sequencing (VINE-seq) to profile the major vascular and perivascular cell types of the human brain through 143,793 single-nucleus transcriptomes from 25 hippocampus and cortex samples of 9 individuals with Alzheimer's disease and 8 individuals wit

Cloning, mapping, and tissue distribution of a human homologue of the mouse jerky gene product.

Inactivation of the jerky gene by insertion of a transgene into the mouse genome results in epileptic seizures in transgenic mice. This finding indicates that the jerky gene plays an important role in inducing epilepsy syndromes in mice. We report here our efforts in cloning, chromosomal mapping, and analysis of tissue distribution of a novel human gene, the HHMJG, a homologue to the mouse jerky gene product. We have successfully identified a full length cDNA clone encoding a novel human protein homologous to the mouse jerky gene product. The finding was based on the result of an analysis of E

Single-Genome Sequencing of Hepatitis C Virus in Donor-Recipient Pairs Distinguishes Modes and Models of Virus Transmission and Early Diversification.

UNLABELLED: Despite the recent development of highly effective anti-hepatitis C virus (HCV) drugs, the global burden of this pathogen remains immense. Control or eradication of HCV will likely require the broad application of antiviral drugs and development of an effective vaccine. A precise molecular identification of transmitted/founder (T/F) HCV genomes that lead to productive clinical infection could play a critical role in vaccine research, as it has for HIV-1. However, the replication schema of these two RNA viruses differ substantially, as do viral responses to innate and adaptive host

CEACAM Gene Family Mutations Associated With Inherited Breast Cancer Risk - A Comparative Oncology Approach to Discovery.

INTRODUCTION: Recent studies comparing canine mammary tumors (CMTs) and human breast cancers have revealed remarkable tumor similarities, identifying shared expression profiles and acquired mutations. CMTs can also provide a model of inherited breast cancer susceptibility in humans; thus, we investigated breed-specific whole genome sequencing (WGS) data in search for novel CMT risk factors that could subsequently explain inherited breast cancer risk in humans. METHODS: WGS was carried out on five CMT-affected Gold Retrievers from a large pedigree of 18 CMT-affected dogs. Protein truncating va

Patterns of differential gene expression in a cellular model of human islet development, and relationship to type 2 diabetes predisposition.

AIMS/HYPOTHESIS: Most type 2 diabetes-associated genetic variants identified via genome-wide association studies (GWASs) appear to act via the pancreatic islet. Observed defects in insulin secretion could result from an impact of these variants on islet development and/or the function of mature islets. Most functional studies have focused on the latter, given limitations regarding access to human fetal islet tissue. Capitalising upon advances in in vitro differentiation, we characterised the transcriptomes of human induced pluripotent stem cell (iPSC) lines differentiated along the pancreatic

Polymorphic gene for human carbonic anhydrase II: a molecular disease marker located on chromosome 8.

A panel of 28 mouse-human somatic cell hybrids of known karyotype was screened for the presence of the human carbonic anhydrase II (CA II) gene, which encodes one of the three well-characterized, genetically distinct carbonic anhydrase isozymes (carbonate dehydratase; carbonate hydro-lyase, EC 4.2.1.1). The human and mouse CA II genes can be clearly distinguished by Southern blot analysis of BamHI-digested genomic DNA with a mouse CA II cDNA hybridization probe. The two major hybridizing fragments in mouse were 15 and 6.0 kilobase pairs, and in human they were 15 and 4.3 kilobase pairs. Analys

Comparison of Illumina NovaSeq 6000, GeneMind SURFSeq 5000, Salus Evo, and MGI DNBSEQ-G400 for Ancient DNA Whole-Genome Sequencing.

Background: Ancient DNA (aDNA) research is one of the biological fields that has been transformed by the development of next-generation sequencing (NGS). To date, Illumina sequencing has dominated aDNA research. However, its high costs are driving the adoption of alternative sequencing platforms. Combining data generated on different platforms may introduce artifacts arising from platform-specific errors. This study systematically compared the performance of four sequencing platforms (Illumina NovaSeq 6000, GeneMind SURFSeq 5000, Salus Evo, and MGI DNBSEQ-G400) for whole-genome aDNA sequencing

Putative Imprinting Control Regions with Aberrant Blood-Based DNA Methylation are Associated with Hepatocellular Carcinoma Risk.

INTRODUCTION: Site-specific 5-methylcytosine levels measured in blood can be suitable surrogate markers for epigenetic alterations in inaccessible tissues and are associated with hepatocellular carcinoma (HCC) risk. However, replication has been limited due to prior low genomic coverage and the tissue-specific nature of methylation at many CpG sites. One exception is imprinting control regions (ICRs), which use stable, early-onset methylation to regulate monoallelic expression across somatic tissues, implying aberrant methylation at ICRs detected in blood may be relevant to liver disease. Beyond Single Variants: A Pathway-Based Approach to Explore the Genetic Basis of Memory.

Memory plays a crucial role in human cognitive processes and daily functioning. While memory has a genetic basis, identifying the specific genetic factors influencing memory performance has proven challenging. This challenge arises because memory is a complex trait, whose genetic architecture likely comprises an accumulation of many low-effect size common variants. Thus, study sample sizes are easily insufficient, leading to underpowered genetic association analyses. This limitation is especially pronounced in studies that prioritize deep phenotyping over broader recruitment, resulting in smal
