Optimizing computational prediction of shrimp-WSSV protein interactions through integration of homology- and topology-based predictions.

Understanding and predicting protein-protein interactions (PPIs) between Penaeus vannamei and white spot syndrome virus (WSSV) is essential for elucidating viral infection mechanisms and developing antiviral strategies in shrimp aquaculture. Traditional experimental methods and classical homology-based computational approaches such as STRING have been used to identify shrimp-WSSV PPIs, but both face inherent limitations in accuracy and scalability. Recently, the breakthrough of AlphaFold3 has enabled PPI prediction from the perspective of complex structures, although its performance requires s

DEHA-induced hepatotoxicity identified from screening food packaging non-phthalate plasticizers: An integrative computational, multi-omics, and experimental exposure study.

Non-phthalate plasticizers (NPPs) are replacing phthalate esters in food packaging, but their comparative hepatotoxicity profiles remain poorly characterized. Here we established an integrated computational framework to evaluate five common food-packaging NPPs, identifying bis(2-ethylhexyl) adipate (DEHA) as the compound with the highest hepatotoxicity risk through multi-model validation. Network toxicology analysis of 127 DEHA-associated hepatotoxicity targets revealed significant enrichment in the PI3K-Akt signaling pathway, EGFR tyrosine kinase inhibitor resistance, TNF signaling, and key p

Nitric oxide photorelease triggering singlet oxygen and peroxynitrite generation in an activatable photosensitizer for photodynamic therapy.

A combined mechanistic and photophysical investigation of the dual-function photosensitizer DANO and its photoproduct DAPS was carried out using DFT and TDDFT approaches. DANO acts as a light-activated nitric oxide (NO) donor, with NO release proceeding via the triplet excited state through a glutathione (GSH)-assisted hydrogen transfer. The reaction is thermodynamically and kinetically favored in the triplet state, with an activation barrier of 10.4 kcal mol-1 and an overall exergonicity of -3.1 kcal mol-1. In contrast, the ground-state pathway shows a significantly higher energy barrier (32.

Integrated Transcriptomic Analysis of NOTCH1- and MYB-Associated Immune Features in SACC.

Salivary adenoid cystic carcinoma (SACC) is an immunologically cold malignancy with limited response to current immunotherapies. Integrated transcriptomic profiling of peripheral blood, primary tumors, lung metastases, and a two-donor single-cell dataset revealed compartment-specific expression signatures and, through computational inference, systemic immune dysregulation marked by hematopoietic suppression, T-cell exhaustion, compensatory myelopoiesis, and an immature B-cell expansion. To explore the transcriptional basis of this peripheral immune aberration, blood-derived RNA-seq was interro

Mechanistic insights and atmospheric implications of the degradation reaction of 3-methoxy-1-propanol by reaction with hydroxyl radicals and identification of the end products in the presence of O2/NO.

The study investigated the degradation of 3-methoxy-1-propanol (3M1P) by OH• using the M06-2X/6-311++G(d, p) level, with CCSD(T) single-point corrections. We focused on hydrogen atom abstraction from various alkyl groups within the molecule. The rate coefficient for 3M1P degradation was calculated from the sum of the rate coefficients corresponding to the removal of H-atoms from primary (-CH3), secondary (-CH2-), tertiary (-CH< ), and alcohol (-ΟH) groups. The primary attack by hydroxyl radicals occurs at the hydrogen atom bonded to carbon atoms adjacent to the oxygen atom in the ether group,

Integrative computational and experimental approaches for identifying potent antimalarials by targeting falcipain-2 of Plasmodium falciparum.

Malaria remains a critical global health issue, particularly in tropical and subtropical regions. Understanding its biology and epidemiology is vital for developing effective prevention and control strategies. Falcipain-2 (FP-2), a cysteine protease in Plasmodium falciparum, the deadliest malaria parasite, is essential for parasite survival in red blood cells, making it an attractive drug target. Inhibiting FP-2 disrupts key metabolic processes, leading to parasite death, offering a promising antimalarial drug development avenue. This study utilized computational approaches to design novel ant

Identifying a novel class of lead compounds for monoacylglycerol lipase inhibition: an integrated computational study.

Monoacylglycerol lipase (MAGL) is a serine hydrolase that degrades the endocannabinoid 2-arachidonoylglycerol and other monoacylglycerols in the brain and peripheral tissues. Elevated MAGL levels in invasive malignancies promote tumor growth by releasing free fatty acids, making MAGL inhibition a potential strategy for treating cancer. In this study, a virtual screening workflow began with Pharmit web server, where a pharmacophore was generated based on the X-ray crystal structure of MAGL complexed with its inhibitor, (2-cyclohexyl-1,3-benzoxazol-6-yl){3-[4-(pyrimidin-2-yl)piperazin-1-yl]azeti

GraphDeep-hERG: Graph Neural Network PharmacoAnalytics for Assessing hERG-Related Cardiotoxicity.

PURPOSE: The human Ether-a-go-go Related-Gene (hERG) encodes rectifying potassium channels that play a significant role during action potential repolarization of cardiomyocytes. Blockade of the hERG channel by off-target drugs can lead to long QT syndrome, significantly increasing the risk of proarrhythmic cardiotoxicity. Traditional hERG screening methods are effort-demanding and time-consuming. Thus, it is essential to develop computational methods to utilize the existing knowledge for faster and more accurate in silico screening. Although with wide use of deep learning/machine learning algo
