Rye (Secale cereale L.) is an important cereal crop known for its high yield potential and tolerance to biotic and abiotic stresses. However, its large, repeat-rich, and heterozygous genome has posed challenges for assembly compared to related species such as wheat and barley. Here, we present a high-quality, chromosome-scale genome assembly of the inbred line Lo7, generated using PacBio HiFi, Oxford Nanopore, Hi-C, and BioNano technologies with the TRITEX pipeline. The resulting Lo7_V3 assembly spans 6.76 Gb with a contig N50 of 128 Mb, correcting previous misorientations and fully assembling

The potato leafhopper, Empoasca fabae (Harris, 1841), is a highly polyphagous, migratory insect pest of eastern North America that feeds on more than 200 herbaceous and woody plant species, causing substantial losses to forage and field crops. Despite its agricultural and ecological importance, no genome has been available for this species. Here, we present the first chromosome-level genome assembly of E. fabae, generated from Oxford Nanopore long reads, Illumina short reads, and Omni-C proximity-ligation data. The final assembly spans 908 Mb across 132 scaffolds, with 99.8% of the assembly ca

The genus Actinidia, which encompasses the widely cultivated kiwifruit, is characterized by its rich species diversity. Wild Actinidia species serve as invaluable germplasm reservoirs for crop improvement. As an important kiwifruit species, Actinidia hubeiensis represents a unique taxonomic group endemic to Hubei Province, contributing valuable genetic diversity to the genus Actinidia. Here, we present a haplotype-resolved genome assembly for A. hubeiensis. The two haplotype assemblies (Hap1 and Hap2) spanned 658.03 Mb (N50 = 23.16 Mb) and 597.19 Mb (N50 = 20.89 Mb), encoding 35,741 and 36,647

Genomic prediction has become a central paradigm in biology, enabling quantitative inference of genetic contributions to complex traits across humans, animals, and plants. Although genomic research in human genetics and animal breeding shares a highly homologous methodological foundation, significant barriers persist in their analytical paradigms and application scenarios. This study aims to promote cross-disciplinary integration by introducing human-derived polygenic scores (PGS) algorithms into animal genomic selection (GS) and proposing a PGS-GS framework with a preliminary weighting-based

Plant virus-based gRNA delivery systems offer a rapid alternative to stable transformation for CRISPR-mediated genome editing, but potyvirus-based platforms in Cas9-expressing plants are still underexplored. Here, we developed a turnip mosaic virus (TuMV)-based system for gRNA delivery in Cas9-expressing Nicotiana benthamiana and tested whether Csy4-mediated gRNA processing could improve editing efficiency. A TuMV construct carrying a gRNA targeting PHYTOENE DESATURASE (NbPDS) induced detectable editing in both infiltrated and systemic tissues, although editing frequencies were low. Incorporat

Partitioning of genetic variance into additive and non-additive components using the pedigree-based best linear unbiased prediction (P-BLUP) model is possible because of the family structure and replicated clones in clonally propagated crops, but this model may overestimate these components. However, the genomic best linear unbiased prediction (G-BLUP) method, which integrates the genetic relationship through molecular marker information reduces the overestimation. Alternatively, a combination of the P-BLUP and G-BLUP, sourcing to create a hybrid matrix that estimates hybrid best linear unbias

Calcium signaling plays a central role in plant adaptation to abiotic stresses and is primarily mediated by calmodulin and its associated transcription factors. Calmodulin-binding transcription activators (CAMTAs) regulate stress-responsive gene expression, but their characteristics and functions remain largely unexplored in Aegilops tauschii Coss., the D-genome progenitor of bread wheat. In this study, a genome-wide identification and characterization of the CAMTA gene family was performed, followed by phylogenetic, structural, conserved domain, promoter cis-element, and expression analyses u

Genome size is a significant trait connected to the evolutionary history of plants and frequently linked to speciation events. In the current study, we evaluated intraspecific variation in 2C-values across a durum wheat collection comprising landraces and cultivars of diverse origins, preserved in the Cypriot gene bank. Forty-seven accessions were analysed by Propidium Iodide (PI) staining/flow cytometry (FCM), and subtle differences were noted. 2C content varied from 25.04 pg for Kyperounta landrace to 26.78 pg for ARI00068. In general, 2C value overlap was observed across the collection, alt

In the rhizosphere, plant growth-promoting rhizobacteria play a pivotal role in plant health by efficiently colonizing roots and enhancing growth through diverse direct and indirect mechanisms. Many of these beneficial traits are associated with genomic islands (GEIs) acquired via horizontal gene transfer, yet their contribution to rhizosphere fitness remains poorly understood. Here, we report the whole-genome sequencing and comprehensive analysis of Pseudomonas putida strain IsoF, a highly efficient root colonizer originally isolated from the tomato rhizosphere that induces systemic resistanc

Biological invasions and range expansions act as natural experiments for understanding evolutionary processes at and beyond a species' range margin. However, unlike manipulative experiments, invasions and range expansions are less genetically tractable and often involve genotypes of uncertain origin that are subject to complex evolutionary pressures. Here, we replay the earliest stages of the colonisation of the widespread North American plant species Mimulus guttatus (synonym Erythranthe guttata) in the United Kingdom. We established a common garden in the invaded range using northern and sou

Viruses rely on the precise packaging of their genomes within a capsid to execute essential life-cycle events, yet the principles governing genome structural organization in this confined environment remain elusive. Here, we reveal that hepatitis B virus (HBV) pregenomic RNA (pgRNA) exploits liquid-liquid phase separation (LLPS) inside the capsid to sculpt its architecture. Multiscale molecular dynamics (MD) simulations, supplemented by biochemical assays, show that pgRNA coalesces into a hollow, shell-like condensate along the inner capsid surface, with coexisting low- and high-density region

BACKGROUND AND AIMS: Oxalis subgenus Thamnoxys comprises 90 species across nine taxonomic sections endemic to the Americas. It exhibits remarkable genome size and karyotype variation compared with other angiosperms. In this manuscript we aimed to assess the impact of chromosomal changes on the split of new evolutionary lineages in this subgenus.
METHODS: To evaluate the impact of this variability on the evolution of O. subg. Thamnoxys, we analysed cytologically 46 species from eight of its sections, along with four representatives of Averrhoa and Biophytum. For most species, chromosome number

BACKGROUND: Tetranychus truncatus is a dominant mite pest in China, yet its population structure and pesticide resistance status remain poorly characterized. To address this, we performed whole-genome resequencing of 176 individuals, integrating them with previous data to analyze 343 individuals from 44 populations. We investigated the population genetic structure, screened for 22 target-site resistance mutations across ten genes, and reconstructed the evolutionary origins of resistance mutations in acetylcholinesterase (AChE).
RESULTS: Phylogenetic analysis identified four geography-based cl

Congenital eye malformations represent a clinically and genetically heterogeneous group of disorders. Despite advances in genetic testing, fewer than half of affected patients receive a definitive molecular diagnosis. However, obtaining a molecular diagnosis is crucial for these patients and their families. Whole genome sequencing (WGS) is now standard practice in the genetic investigation of patients, but its contribution has not been extensively evaluated in patients with ocular malformations. In this work, we performed short-read WGS in a cohort of 100 families presenting with eye developme

A key question in evolutionary biology is how barriers to gene flow operate and arise between populations, leading to speciation. Barriers are typically identified by comparing populations distinguished by phenotype, geographical location and/or environment. However, such prior classifications may bias recovery towards features obvious to the human eye, influencing mechanistic interpretations. Here we develop a method blind to prior classifications. We apply it to 18 Antirrhinum populations occupying habitats from coastal to alpine. By scanning the genome for regions with deeply rooted similar

Genic selection manages specific genes or genomic regions as part of a breeding scheme. Its uncontrolled application can substantially impact genetic gain for an overall objective or inbreeding or both. A traditional approach would consider the economic impacts of genic selection. However, in some cases, the economic values attached to genotypes involved in genic selection cannot be determined accurately. This study proposes a method to apply genic selection without assigning economic value to individual genes which does not have excessive impacts on genetic gain and/or inbreeding of an existi

INTRODUCTION: The success of allopolyploids is partly attributable to their ability to resolve genomic conflicts during the early generations following allopolyploidization. Codon usage patterns represent important genomic signatures, and codon usage bias can influence gene expression and cellular function through multiple processes. However, little is known about how subgenomic conflicts in codon usage are resolved during allopolyploidization.
METHODS: We characterized changes in codon usage from the wild progenitors of bread wheat to modern bread wheat. In addition, we generated full-length

Type V CRISPR-Cas12 systems evolved from transposon-encoded TnpB proteins, with type V-U4 nucleases (Cas12n) as evolutionary intermediates linking TnpB to larger type V effectors. Despite their compact size, most Cas12n orthologs, including Corynebacterium glutamicum Cas12n (CgCas12n), exhibit low genome-editing activity in mammalian cells. Here, we engineered CgCas12n using an arginine enrichment strategy, generating a variant with approximately 60-fold enhanced editing efficiency. Concurrently, we optimized the sgRNA scaffold to reduce its size without compromising activity. These improvemen

Local adaptation refers to the evolutionary process whereby organisms become better suited to their local environmental conditions, resulting in higher fitness. However, patterns of gene flow among Taxus species and their capacity for local adaptation across current and future climatic landscapes remains unclear. Here, we analyzed dd-RAD sequencing data from 252 individuals from three Taxus species to identify their genetic structure and gene flow patterns, identify climate-associated single-nucleotide polymorphisms (SNPs) across the genome, and predict their spatio-temporal shifts under futur
