Development and Application of a KASP-Based SNP Marker System for Fingerprinting, and Genetic Diversity Analysis in Tomato.

Tomato is an important vegetable crop worldwide with diverse uses. However, long-term domestication and modern breeding have narrowed the genetic basis of mainstream cultivars, leading to high genetic similarity among varieties. Therefore, developing practical molecular markers through genomic approaches has become an important way to effectively identify and utilize germplasm resources and overcome current breeding bottlenecks. This study aimed to screen high-quality single-nucleotide polymorphism (SNP) loci, develop reliable competitive allele-specific PCR (KASP) markers for genotyping tomat

Integrated analysis uncovers the role of circadian rhythm genes in cold adaptation of Kandelia obovata using the multi-omics data.

Kandelia obovata and Kandelia candel, two sister mangrove species within the genus Kandelia (Rhizophoraceae), exhibit pronounced differences in cold tolerance. However, the genetic basis underlying this adaptive divergence remains unclear. In this study, we assembled a high-quality, chromosome-level genome of K. candel (~225 Mb) to facilitate comparative genomic analysis with K. obovata. Functional enrichment revealed that expanded gene families in K. candel and contracted families in K. obovata were both significantly associated with transcription factor (TF) activity, highlighting TFs as pot

Genome-wide analysis of KCS gene family in sunflower reveals the involvement of HaKCS1-1 in wax biosynthesis and drought resistance.

BACKGROUND: The β-ketoacyl-CoA synthase (KCS) family is responsible for synthesizing very-long-chain fatty acids (VLCFAs), which are precursors of cuticular waxes and plant responses to environmental stimuli. However, knowledge of this family in sunflower (Helianthus annuus L.) remain limited. RESULTS: In this study, 26 KCS family members were identified in the sunflower genome, which were unevenly distributed over 16 of the 17 chromosomes. The HaKCS proteins were divided into eight subclasses based on their phylogenetic analysis: α, β, γ, δ, ζ, ε, η, and θ. Promoter analysis indicated that H

Molecular findings in thyroid tumors: Practical diagnostic, prognostic, and therapeutic insights.

Over the last decade, there has been substantial growth in our understanding of the molecular drivers for thyroid tumors with the advent of next generation sequencing. Importantly, these drivers correlate with histopathologic features and clinical behavior. Briefly, RAS/RAS-like alterations result in modest activation of the MAPK pathway and produce follicular-patterned neoplasms, including follicular adenomas and follicular carcinomas, as well as non-invasive follicular thyroid neoplasm with papillary-like nuclear features and follicular subtype of papillary thyroid carcinoma (PTC). In contra

Discovery, evolution, and environmental co-selection of novel msrA-harboring plasmids in multidrug-resistant Staphylococcus from retail foods.

The escalating prevalence of antimicrobial resistance in food-related pathogens constitutes a critical challenge to global public health and food safety. To elucidate the mechanisms underlying the high erythromycin resistance rate observed in our previous surveillance of Staphylococcus in retail foods, we conducted a comprehensive genomic investigation of msrA-positive Staphylococcus from a nationwide retail food collection in China. We identified 102 msrA-positive isolates, all of which exhibited a multidrug-resistant (MDR) phenotype, with a significantly higher prevalence in aquatic products

Genome-wide identification, characterization, evolutionary analysis, and expression profiling of the FCS-like zinc finger (FLZ) gene family in soybean (Glycine max L.) under abiotic stresses.

Drought and salinity limit soybean yield. Despite their role in the SnRK1 energy-sensing complex, a systematic study of FCS-Like Zinc Finger (FLZ) proteins in soybean has not been reported. We performed a genome-wide identification of the GmFLZ gene family, identifying 40 members distributed across 18 of the 20 soybean chromosomes. Phylogenetic analysis of 87 FLZ proteins from Glycine max, Arabidopsis thaliana, and Oryza sativa revealed four major evolutionary clades, suggesting that diversification predates the separation of monocots and dicots. Structural analysis identified ten conserved mo

Genome-wide characterization of BiP gene family and functional analysis of VvBiP3 in Vitis vinifera.

Drought stress exacerbated by climate change severely impairs the growth and quality of horticultural crops. Grapevine (Vitis vinifera L.) is an economically vital fruit species, and exploring stress-tolerant genes lays a foundation for its genetic improvement and sustainable cultivation. BiP proteins serve as pivotal endoplasmic reticulum (ER) molecular chaperones and participate widely in plant abiotic stress acclimation, yet the genomic features and drought-associated functions of grapevine BiP family genes remain largely unclear. In this study, three VvBiP members were identified genome-wi

Convergent evolution of complex structural variants drives therapy resistance in metastatic prostate cancer.

BACKGROUND: Targeted therapy prolongs the lives of men with metastatic castration-resistant prostate cancer (mCRPC) but mCRPC is ultimately lethal. DNA copy gains that amplify the Androgen Receptor (AR) gene locus are a key driver of resistance to targeted therapy in mCRPC. Our group has recently shown that extra-chromosomal DNA (ecDNA) frequently drives this amplification. We hypothesized that ecDNA and other complex structural variants (cSVs) also affect other established drivers of therapy resistance in mCRPC and continue to evolve over time. To test this hypothesis, we reconstructed cSV pr

Optical genome mapping in myelofibrosis: enhancing prognostic accuracy through high-resolution genomic profiling.

Accurate genomic stratification is essential for guiding therapeutic decisions in myelofibrosis (MF), particularly regarding allogeneic stem cell transplant. Conventional chromosome banding analysis (CBA), however, has limited resolution and provides an informative karyotype in only about half of patients with MF. In a prospective series of 107 patients with primary or secondary MF, we compared optical genome mapping (OGM) plus targeted next-generation sequencing with CBA. OGM generated interpretable cytogenetic data for every sample, whereas CBA succeeded in fewer than half. In addition, OGM

Resistance of BRAFV600E-mutant melanoma to Vemurafenib: a senescence-induced swing from differentiation to blastulation followed by proliferation.

Resistance to Vemurafenib (VEM), a targeted BRAFV600E inhibitor, was examined in the metastatic paratetraploid (XX, abnormal Y chromosome) melanoma cell line, SkMel28. During the first week of treatment, pERK suppression coincided with transcriptomic and phenotypic changes related to senescence, autophagy/mitophagy, neuro-melanogenesis, and cell co-alignment. By the second week, MAPK-ERK signalling was restored, coinciding with surmounting the G1/S checkpoint, G2M checkpoint delay, mitotic slippage (MS), and downregulation of senescence and melanogenesis. The dynamics of melanogenesis and MS w

An integrative multi-project transcriptomic and structural prediction framework identifies candidate cold-responsive transcription factors in Medicago sativa.

Cold stress limits alfalfa (Medicago sativa) growth and persistence, but public transcriptomic datasets differ widely in genotype, tissue, treatment duration, and experimental design. We integrated RNA-seq data from ten independent BioProjects using a common processing workflow while retaining project-specific structures. A recurrent contrast-level DEG-derived pool of 4,354 genes was ranked by random forest using expression profiles from 240 samples. The original model showed strong internal discrimination (OOB ROC-AUC = 0.937), whereas fully nested leave-one-BioProject-out validation yielded

Disorders of sex development associated with MPI and RSPH1 variants expand the phenotypic spectrum of CDG and PCD in Morocco.

BACKGROUND: Human sex development is a highly regulated process guiding undifferentiated gonads toward a testicular or ovarian fate. Disruptions in this pathway result in disorders of sexual development (DSD), characterized by atypical chromosomal, gonadal, or anatomical sex. These conditions usually appear as ambiguous genitalia at birth or as atypical pubertal development during adolescence. Different etiologic, phenotypic, and genotypic factors can cause DSD. Advances in next-generation sequencing (NGS) have significantly accelerated the identification of genetic variants through targeted p

Genome assembly of Elcysma westwoodi provides insights into host-plant cyanogenic glucoside detoxification and chemical defence gene evolution.

Elcysma westwoodi is a major pest of cherry trees (Rosaceae), which contain high levels of cyanogenic glucosides that release toxic hydrogen cyanide upon tissue damage. To investigate the genomic basis of host-plant cyanogenic glucoside detoxification and the evolution of chemical defence genes, we generated a PacBio HiFi-based genome assembly of E. westwoodi. The final assembly spans 460.62 Mb with high contiguity (contig N50 > 15 Mb) and near-complete recovery of conserved genes (99.6% BUSCO completeness). We predicted 19,502 protein coding genes, with annotation completeness reaching 95.2%

Genomic and Functional Characterization of the Calcite-Precipitating Bacterium Bacillus paralicheniformis ITBMC36: A Promising Agent for Self-Healing Concrete.

Cracking is a major cause of concrete deterioration because it allows water and aggressive ions to penetrate the material and accelerate structural damage. Microbially induced calcite precipitation (MICP) has emerged as a promising strategy for crack repair because selected bacteria can precipitate calcium carbonate and thereby seal damaged regions. In this study, we characterized strain ITBMC36, a calcite-precipitating bacterium isolated from a limestone-rich environment in Vietnam, and evaluated its potential for MICP-based crack repair. Strain ITBMC36 produced 26.73 ± 0.81 g/L of mineral pr
