The complete chloroplast genome of Maesa perlarius (Loureiro) Merrill and its phylogenetic analysis.

Maesa perlarius (Loureiro) Merrill is a perennial species in the family Primulaceae valued for both medicinal and economic uses. Here, we report the complete chloroplast (cp) genome of M. perlarius, obtained through sequencing, de novo assembly, and comprehensive annotation. The assembled cp genome has a typical quadripartite circular structure of 157,401 bp, comprising a large single-copy (LSC) region (84,599 bp), a small single-copy (SSC) region (18,125 bp), and two inverted repeat (IR) regions (each 25,740 bp). A total of 129 functional genes were annotated, including 86 protein-coding gene

Evolution, application and clinical significance of profiling chromatin interactions at a genome-wide scale.

Over the past few decades, chromatin biology has evolved from viewing chromatin as a static structural scaffold to decoding it as a dynamic, … ture, epigenetic modifications, and transcriptional outputs. Ultimately, we conceptualize "Sentinel Genomics", an emerging paradigm leveraging these multi-layered chromatin insights to forecast disease trajectories and therapeutic responses well before clinical manifestation.

Whole-Genome Resequencing Reveals the Genetic Diversity and Adaptive Evolution of Rhabdophis nuchalis.

Snakes are valuable for studying adaptive evolution due to their morphological specialization, wide distribution, and strong adaptability. However, genomic studies on Rhabdophis nuchalis are limited. We resequenced 19 individuals from four regions to assess genetic diversity and adaptation. We obtained 39,226,324 high-quality SNPs and 15,838,348 high-quality INDELs. Genetic structure analysis showed Sichuan and Yunnan populations forming one cluster, and Hubei with Shaanxi another. Yunnan exhibited high nucleotide diversity and observed heterozygosity among the four sampled populations (Sichua

A one-week automated genome-wide optical pooled screen using OttoSeq.

Optical pooled screens (OPS) are bottlenecked by labor-intensive in situ sequencing and analysis protocols. Here, we present OttoSeq, an automated OPS platform combining the Otto2 fluid handling system with the Brieflow analysis pipeline. We utilize OttoSeq to complete a genome-wide cell painting screen in eight days, sampling 5,198,240 high-quality cells across 21,732 gene knockout perturbations (224 cells per gene) and interpreting 320 functional gene clusters.

DiscERN: an automated genome mining tool for the discovery of evolutionarily related natural products.

Targeted genome mining to expand known families of natural products is a powerful strategy for discovering bioactive compounds, yet it remains a significant bioinformatics challenge. While tools exist for de novo biosynthetic gene cluster identification and large-scale unsupervised clustering, dedicated methods for the targeted, hypothesis-driven expansion of user-defined BGC families are lacking. Here, we present DiscERN (Discoverer of Evolutionarily Related Natural products), a user-friendly tool designed to address this gap. DiscERN leverages a multi-modal ensemble method that integrates fo

Herpes simplex virus detection and genomes from under-sampled, remote populations.

Herpes simplex virus (HSV) is an endemic pathogen, infecting over half of all adults world-wide. HSV infection can cause a wide spectrum of disease outcomes, ranging from asymptomatic infection or mild lesions to rare cases of infectious keratitis, encephalitis, and death. HSV genome sequences differ between individuals and within individuals. To date, the vast majority of publicly available HSV genomic data has come from Europe and North America. Populations in South America, Africa, and Asia are under-sampled, as are non-industrial (e.g., agricultural, pastoral) populations, for which the na

Computational Tools and Lessons Learned from Annotating Transposable Elements in Insect Genomes.

Transposable elements (TEs) are mobile, repeated DNA sequences whose evolutionary relationships with host genomes span the full spectrum from parasitism to mutualism. Within Insecta, one of the most species-rich animal groups, TE content and family richness vary dramatically, yet annotation efforts have historically concentrated on Drosophila, leaving roughly half of non-drosophilid insect TEs classified as unknown. Insect genomes thus represent a vast, largely untapped reservoir of TE diversity. This review guides newcomers through the annotation of TEs in insect genomes, clarifying what can

Rapid genome-wide purging following tsunami-induced hybridization in a stickleback population.

Speciation is the process by which barriers to gene flow evolve between populations. As speciation approaches completion, genome-wide divergence can be maintained in the face of hybridization. Because real-time observations of genomic changes following hybridization in natural populations remain rare, little is known about the processes and mechanisms by which introgressed genomes are purged in nature. Here we report a 9-year genomic monitoring of a tsunami-induced hybrid stickleback population, revealing rapid genome-wide purging within only a few generations. On 11 March 2011, a devastating

A gene-based pangenome reveals genomic divergence and altitudinal differentiation in allotetraploid quinoa.

Quinoa (Chenopodium quinoa Willd.) is an allotetraploid crop with extraordinary environmental adaptability. To explore its genetic diversity, evolutionary dynamics, and altitudinal differentiation, we constructed a gene-based pangenome using 11 genomes (7 highland and 4 lowland accessions), comprising 51,298 orthologous groups with 19,653 core pan-genes, suggesting a near-closed pangenome architecture within the sampled accessions. Evolutionary analysis revealed that core pan-genes experienced the strongest purifying selection, whereas private pan-genes exhibited the weakest purifying selectio

Genome-wide prediction of cloned disease resistance homologues across the Oryza genus.

The wild relatives of rice (Oryza sativa L.) represent reservoirs of genetic diversity and potential sources of novel pest and disease resistance. The recent availability of high-quality Oryza genome assemblies has enabled greater exploration of this diversity across the genus. This study aimed to identify and characterize novel disease resistance gene candidates across these wild species. A total of 24 assembled Oryza genomes and proteomes from both wild and cultivated species were analyzed. Putative homologues to functionally validated, cloned disease resistance (CDR) genes in rice were iden

Genomic atlas of Bifidobacterium infantis and B. longum informs infant probiotic design.

Bifidobacterium longum and B. infantis are pioneer colonizers of the neonatal gut and are widely used as probiotics to support infant growth, development, and disease resistance. However, commercial strains derived largely from high-income countries (HICs) may be suboptimal for infants in low- and middle-income countries (LMICs). We assembled a global genomic atlas of more than 4,000 genomes from 48 countries, increasing representation from LMICs by 12- to 17-fold. High-resolution phylogenomic and functional analyses support delineating B. longum and B. infantis as distinct species with diverg

The longevity effects of reduced IGF-1 signaling depend on the stability of the mitochondrial genome.

Suppression of insulin-like growth factor-1 (IGF-1) signaling extends mammalian life span and protects against a range of age-related diseases. Unexpectedly, we found that reduced IGF-1 signaling fails to extend the life span of mitochondrial mutator mice. Most of the longevity pathways that are normally initiated by IGF-1 suppression were either blocked or blunted in the mutator mice. These observations suggest that the prolongevity effects of IGF-1 suppression critically depend on the integrity of the mitochondrial genome, revealing an unexpected hierarchy in the pathways that control mammal

Chronic replication stress-mediated genomic instability disrupts placenta development in mice.

Abnormal placentation drives many pregnancy-related pathologies and poor fetal outcomes, but the underlying molecular causes are understudied. Here, we show that persistent replication stress due to mutations in the MCM2-7 replicative helicase disrupts placentation and reduces embryo viability in mice. MCM-deficient embryos exhibited normal morphology, but their placentae had a drastically diminished junctional zone (JZ). Whereas cell proliferation in the labyrinth zone (LZ) remained unaffected, it was reduced in the JZ during development. MCM2-7 deficient trophoblast stem cells (TSCs) failed

Diagnosing migraine from genome-wide genotype data: a machine learning analysis.

Migraine has an assumed polygenic basis, but the genetic risk variants identified in genome-wide association studies only explain a proportion of the heritability. We aimed to develop machine learning models, capturing non-additive and interactive effects, to address the missing heritability. This was a cross-sectional population-based study of participants in the second and third Trøndelag Health Study. Individuals underwent genome-wide genotyping and were phenotyped based on validated modified criteria of the International Classification of Headache Disorders. Four datasets of increasing num

Pharmaco-genomic characterization of pancreatic and biliary tract cancer tumoroids for drug response.

Pancreatic ductal adenocarcinoma (PDAC) and biliary tract cancer (BTC) are highly aggressive malignancies with limited therapeutic options. In this study, we established eleven tumoroids with paired patient-derived xenograft (PDX) models (five PDAC and six BTC), enabling scalable in vitro drug screening and corresponding in vivo validation. These tumoroids retained the histological and genetic characteristics of their original tumors and exhibited varied responses to chemotherapeutic agents. Drug screening identified PI3Kα inhibitors as promising candidates for both PDAC and BTC tumoroids, whi

Toward the establishment of best practice guidelines for human research in Genomic Medicine in Brazil.

Many countries lack their guidelines for best practices in genomic medicine, whether for clinical practice or research. For the construction of these national guidelines or institutional policies in human genomics research several key criteria must be observed. The determination of variant pathogenicity has become more refined, with specific global recommendations being adopted. A well-conducted consent process, managed by qualified professionals, ensures the protection of research participants' rights. Pre-established sequencing and data analysis parameters are crucial for ensuring reliable r…
