Alport syndrome (AS) is a prevalent inherited kidney disorder mainly caused by mutations in COL4A3, COL4A4, and COL4A5 genes. To elucidate the genetic variants of AS, we implemented a sequential sequencing strategy within a Chinese cohort of 555 patients, comprising whole-exome sequencing (WES) for all participants, followed by whole-genome sequencing (WGS), RNA sequencing (RNA-seq), and nanopore long-read sequencing (NLR-seq) for selected individuals. We identify 431 distinct variants in 509 (91.7%) patients, with 42.2% being novel. Beyond WES, additional sequencing approaches resolve 23 pati

Genetic contributions to the outcomes of pediatric mild traumatic brain injury (mTBI) are unclear. The current study applied a genomic signature approach to characterize biological processes critical to variation in persisting symptoms after concussion (PSaC). This planned substudy used data from a prospective cohort observational study, Advancing Concussion Assessment in Pediatrics. Participants aged 8-16.99 years with mTBI or orthopedic injury (OI) were recruited from five emergency departments in Canada between September 2016 and December 2018. Parents completed the Health and Behavior Inve

Lactic acid bacteria (LAB) are regarded as promising probiotics with multiple beneficial properties for humans' and animals' health. In this study, ten LAB isolates were screened and Lactiplantibacillus plantarum (L. plantarum) CLPX21 was selected as a candidate strain with its probiotic potential based on in vitro screening of antimicrobial activity and environmental stress tolerance, including its resistance to acidic environments and bile salts. This strain displayed adhesion capacity with an auto-aggregation rate of 47.15% at 24 h, co-aggregation rates above 67% with pathogenic bacteria, a

Aposematism and crypsis are contrasting antipredator strategies widespread across animal taxa, yet their genetic basis remains poorly understood in amphibians. Aposematic species advertise toxicity through conspicuous coloration, whereas cryptic species rely on concealment to avoid predators. The granular poison frog, Oophaga granulifera, with allopatric aposematic (red) and cryptic (green) morphs, provides an excellent system to explore the molecular mechanisms underlying transitions between these strategies. We used a comparative genomic approach, mapping RNA-seq reads to the Oophaga sylvati

The recent availability of large-scale genomic datasets in psoriatic disease, combined with advances in molecular tools, next-generation genomic technologies, and informatics, has led to a better understanding of the genomic basis of psoriatic arthritis (PsA). Although no current genetic tests exist for the management of PsA, the potential for early diagnosis and treatment orientation through genomic studies remains a source of continued optimism. Ongoing studies aim to advance the stratification, prognosis, and pharmacogenomics of PsA. This review highlights recent advances in the genomics of…

The wild tea species Camellia taliensis is an important genetic resource and a close relative of cultivated tea plants. In this study, metatranscriptomic sequencing of asymptomatic leaves of C. taliensis led to the identification of a previously undescribed virus. This virus, which is tentatively named as Camellia taliensis betaflexivirus 1 (CtBV1), possesses a monopartite positive-sense RNA genome of 6,564 nucleotides (nt). The genome contains two overlapping open reading frames (ORFs), flanked by a 37-nt 5′ untranslated region (UTR) and a 128-nt 3′ UTR. The larger ORF encodes a polyprotein c

Genetic risk factors for Parkinson's disease (PD) remain under-characterized in East Asian populations. We assembled a Taiwanese case-control cohort (2245 PD; 2147 controls), genotyped participants using the Illumina NeuroBooster Array, and imputed 7.6 million variants with the Taiwan Biobank reference panel. Logistic-regression GWAS identified genome-wide significant associations at SNCA and MCCC1, with the lead SNCA signal located in intron 4; conditional and joint analyses suggested an additional 5' SNCA component. We observed suggestive associations at GCH1, PPARGC1A, and GALNT13. Locus-fo

Brevibacterium casei, previously considered as non-pathogenic to human host is now drawing attention due to its association with frequent infections in immunocompromised patients suffering from leukemia and HIV. Despite growing incidence of B. casei infections, limited number of genomes have been sequenced to date, this restricts our understanding on ge-nomic heterogeneity and the evolution of pathogenic B.casei strains. Here, we sequenced the whole genome of B. casei HOS 100 strain isolated from a tuberculosis patient. The genome size was 3.8 Mb and G + C content 67.94%. Present study estimat

Efficient extraction of high-quality genomic deoxyribonucleic acid (DNA) from Mycobacterium tuberculosis (MTB) is a critical step for whole genome sequencing (WGS) and downstream molecular applications. However, the lipid-rich MTB cell wall continues to limit DNA recovery, and existing protocols do not consistently address this challenge. This study aimed to refine the cetyltrimethylammonium bromide (CTAB)-based DNA extraction protocol to achieve improved DNA yield and purity for downstream WGS applications. We conducted a cross-sectional laboratory-based protocol refinement study nested withi

Conformational traits define a horse's shape and morphology, heavily influencing its functionality, sport performance, health, and appearance, making conformation a critical selection criterion in horse breeding. However, the genomic basis of conformational defects, specifically those affecting the hock, remains largely unexplored. This research aimed to identify the genomic regions associated with hock defects using a large cohort of Pura Raza Española (PRE) horses. A total of 58,930 horses were evaluated for hock angle, with 4,122 genotyped on high- or medium-density arrays. For this purpose

BACKGROUND: Suspected healthcare-associated tuberculosis (TB) transmission requires careful investigation due to its implications for infection prevention and public health.
CASE REPORT: We describe a suspected nosocomial TB transmission event that was investigated using whole genome sequencing (WGS). An 83-year-old man with an unexpected diagnosis of pleural TB and suspected pulmonary TB had shared a hospital room with a 52-year-old man undergoing investigation for metastatic lung cancer. The contact later developed pulmonary TB after commencing immunotherapy for pulmonary adenocarcinoma, ra

We used transposon sequencing (Tn-seq) to define genetic requirements for intracellular survival of Brucella neotomae, a rodent-associated species. A near-saturating mutant library was subjected to selection during infection of J774A.1 macrophages, identifying 54 genes required for intracellular fitness. These included core components of the VirB type IV secretion system, multiple regulatory factors, an aquaporin gene with a strong fitness defect, and a set of metabolic genes involved in amino acid biosynthesis. Targeted mutagenesis revealed that methionine and histidine biosynthesis are indis

Paraburkholderia sacchari is an environmental member of the Burkholderiaceae with recognized biotechnological potential, yet its genomic diversity, biosafety profile, and evolutionary relationship to pathogenic Burkholderia species remain poorly understood. Here, we present a comprehensive genomic and phenotypic characterization of P. sacchari strain LMG 19,450T and compare it with three additional P. sacchari genomes and phylogenetically related Burkholderia species. A high-quality genome assembly confirmed its placement within the Paraburkholderia clade and species-level relatedness among P.

OBJECTIVES: Osteomyelitis is a severe bone infection that was frequently fatal before the introduction of antibiotics and remains a significant healthcare burden today. Staphylococcus aureus is the most common cause, alongside other hospital-acquired pathogens. Despite their clinical importance, the evolutionary history of these bacteria remains poorly understood. We investigated historical osteomyelitis specimens to identify causative pathogens and characterise their genomes, virulence and antimicrobial resistance (AMR).
METHODS: Seven osteomyelitis-affected bones from adults dating to 19th-

The Decipher genomic classifier refines risk stratification in prostate cancer, but its incremental value over biopsy pathology remains uncertain. We evaluated the correlation between Decipher scores and clinicopathologic features in diagnostic prostate biopsies. We retrospectively reviewed 40 prostate biopsies with concurrent Decipher testing. Clinical variables (age, PSA, and clinical T stage) and pathologic features (ISUP Grade Group, percentage of Gleason pattern 4, cribriform morphology, tumor length, and perineural invasion) were analyzed. Decipher scores were assessed as continuous and

Successful mammalian development normally requires contributions from both maternal and paternal genomes, yet how these parental components jointly shape organismal development remains incompletely understood. Using engineered bipaternal mice generated from androgenetic embryonic stem cells carrying extensive imprinting-region modifications and produced through tetraploid complementation, we examined developmental and physiological consequences of development supported exclusively by paternal genomes. Placental analyses revealed partial normalization of placental growth but persistent differen

Polyploid cells, which contain more than two copies of the genome, are widely present across plants and animals, where they are often found in tissues with high biosynthetic and metabolic demands, such as the mammalian liver and placenta. While somatic polyploidy is frequently associated with increased cell growth and biosynthetic capacity, unscheduled polyploidization in cell types that are not normally programmed to become polyploid is often linked to reduced cellular fitness and genome instability. To understand whether these divergent outcomes stem from distinct immediate cellular response

Ecotropic viral integration site 1 (EVI1) is essential for hematopoietic stem cell maintenance, and its aberrant expression is a significant adverse prognostic indicator in myeloid leukemia. EVI1 overexpression typically occurs due to chromosomal rearrangement involving 3q26. However, aberrant EVI1 expression is still observed in numerous cases without 3q26 abnormalities, leading to similarly poor outcomes, while the mechanism behind EVI1 overexpression in these cases remains largely unknown. Here, we performed genome-wide CRISPR screening using cells with GFP knock-in at the EVI1 locus and id
