Meta-analysis of 990 EBV genomes identifies EBER2 SNP7048 and its interaction with HLA-A*11:01 driving nasopharyngeal carcinoma risk.

Nasopharyngeal carcinoma (NPC) is a major health burden in East and Southeast Asia (SEA). While EBV infection is a primary driver, the specific viral strains responsible for NPC development and their interaction with host genetics across geographically diverse endemic regions remain poorly understood. We performed a whole-genome sequencing of 388 EBV isolates and matched host whole-exome sequencing in a Singaporean cohort. To define the global significance of these findings, we conducted a meta-GWAS and phylogenetic analysis across three independent cohorts (Singapore, Hong Kong, and Guangdong

Anatomical Characteristics of Tongue-Innervating Mechanoreceptors.

Mechanosensory innervation of the oral cavity enables us to detect the texture and location of the foods we consume. Our goal was to find a genetic identifier for a mechanoreceptive subtype. Toward this goal, we examined neurons expressing the neurotrophin receptor TrkC (TrkC-tdTomato), parvalbumin (Pvalb), or glutamate transporter, Vglut3. We found that the majority of Pvalb-lineage, Vglut3-lineage, and TrkC-tdTomato neurons innervating the tongue are separate trigeminal neuron populations. Because different papilla types contribute to food detection in different ways, we examined the innerva

Transcriptomics and resequencing reveal dual evolutionary strategies for salt tolerance in foxtail millet (Setaria italica (L.)).

INTRODUCTION: Soil salinity poses a major constraint to cereal production, yet the genetic basis underlying salt tolerance in foxtail millet (Setaria italica (L.)) remains largely elusive. METHODS: To dissect these tolerance mechanisms, we integrated phenotyping, physiological assays, transcriptomics, and population genomics across 18 extreme salt-tolerant panel (STP) and 18 salt-sensitive panel (SSP) accessions selected from over 500 germplasm resources, with evaluations conducted under NaCl treatment. RESULTS: Under salt stress, STP accessions exhibited better growth and higher chlorophyll

Vitamin D Receptor (VDR) Polymorphisms and Cardiometabolic Profiles in Orthopedic Patients: A Cluster-Based Analysis.

Genetic polymorphisms contribute to inter-individual variability in cardiometabolic risk and quality-of-life outcomes, yet their clinical relevance often remains unclear due to population heterogeneity and reliance on single-variant analyses. Integrative approaches combining genetic and phenotypic data may improve the characterization of complex disease profiles, particularly in orthopedic populations burdened by cardiometabolic comorbidities. This study included 289 patients scheduled for orthopedic surgery. Polymorphisms in the vitamin D receptor (VDR; ApaI, FokI, BsmI), catechol-O-methyltra

Clinical, genetic and bioinformatic analysis of Saudi families with Joubert syndrome and related disorders.

BACKGROUND: Joubert syndrome and related disorders (JSRD) are clinically and genetically heterogeneous ciliopathies caused by pathogenic variants in over 40 genes, mainly encoding ciliary proteins. However, data on JSRD in the Saudi population remain limited. This study aimed to identify novel and reported JSRD-causing variants in Saudi families and analyze their potential functional impact on protein structure using advanced computational tools. METHODS: Patients with genetically or clinically confirmed/suspected JSRD were recruited according to ethical protocols. Clinical data were collected

Human genetics of HIV infection.

Human Immunodeficiency Virus Type 1 (HIV-1) continues to pose a significant global public health challenge. Marked inter-individual variability in susceptibility to infection, viral load, and disease progression has long highlighted an important role for host genetic factors. To date, only a small number of germline loci show consistent, reproducible effects on HIV-1 control, most notably CCR5 and HLA class I genes. Recent studies have refined the mechanistic basis of these associations, clarifying how CCR5 regulation and specific HLA-B residues shape CD8⁺ T-cell and natural killer cell respon

Perioperative polygenic and APOE-based genetic risk assessment for neurocognitive disorders: a biobank study.

BACKGROUND: Preoperative risk assessment is a critical step in developing targeted preventive and therapeutic strategies. Although genetic biomarkers have shown considerable promise in assessing and stratifying dementia risk, their application in the perioperative period remains unexplored. Given the recognised effects of surgery and anaesthesia on perioperative cognitive trajectories, this study aimed to evaluate the preoperative neurocognitive genetic risk profiles of a surgical population and their influence on postoperative outcomes. METHODS: Data from the Mass General Brigham Biobank wer

Ecuador genetic mosaic: biological and adaptive variations across Mestizos, Native Amerindians, and Afro-Ecuadorians. Implications for public health and precision medicine.

INTRODUCTION: Understanding human biological diversity is fundamental to improving health and addressing inequities, yet most genomic and biomedical studies remain focused on European and Asian populations. Latin American groups-particularly mestizos, Native Amerindians, and Afro-descendants-are underrepresented, limiting the applicability of global findings. Ecuador, with its tri-hybrid ancestry shaped by Amerindian, European, and African lineages, provides a valuable model to explore how genetic, environmental, and sociocultural factors jointly influence adaptation and disease. OBJECTIVE: T

Genetic insights into the interaction between chronic hepatitis B virus infection and metabolic syndrome.

The association between chronic hepatitis B virus (HBV) infection and metabolic syndrome (MetS) remains controversial. We aimed to analyze the causal effects of chronic HBV infection on MetS components and vice versa. Mendelian randomization (MR) was applied to explore the genetic association of chronic HBV infection with both metabolic risk factors and metabolic diseases using summary-level data from GWAS. Further colocalization and mediation analyses were performed for traits with significant causal relationships. The effect of HBV on lipid metabolism was validated by in vitro assays. In Eur

Ancestry-specific high-risk gene variant profiling unmasks diabetes-associated genes.

How ancestry-associated genetic variance affects disparities in the risk of polygenic diseases and influences the identification of disease-associated genes warrants a deeper understanding. We hypothesized that the discovery of genes associated with polygenic diseases may be limited by the overreliance on single-nucleotide polymorphism (SNP)-based genomic investigation, as most significant variants identified in genome-wide SNP association studies map to introns and intergenic regions of the genome. To overcome such potential limitations, we developed a gene-constrained, function-based analyti

The Effects of Hybridization and Parasite Infection on the Survival and Behaviour of Endangered Landlocked Salmon Subject to Predation-Implications for Genetic Rescue.

A prerequisite of genetic rescue in endangered and genetically depauperate populations is to pre-evaluate between possible pros and cons of hybridization for the life history and survival of the target population. We hybridized the critically endangered Saimaa landlocked salmon (Salmo salar m. sebago) with one of its geographically closest relatives, anadromous Baltic salmon from River Kymijoki. In two similar experiments, conducted in semi-natural streams during overwintering (at age 1.5) and in early summer (age 2+), we studied how hybridization and eye parasite infection (Diplostomum pseudo

Shared Genetic Architecture Between COVID-19 Severity and Alzheimer's Disease Across European and African Ancestries.

The global outbreak of COVID-19, caused by the SARS-CoV-2 virus, has been linked to long-term neurological complications, including an increased risk of Alzheimer's disease (AD) among older adults. However, the precise genetic impact of COVID-19 on long-term AD development remains unclear. This study leveraged genome-wide association study (GWAS) data and genotype data to explore the genetic association between AD and various COVID-19 phenotypes across European ancestry (EA) and African ancestry (AA) cohorts, and the possibility of a causal effect of COVID-19 on AD. We first calculated polygen

Admixture mapping of severe asthma exacerbations in Hispanic/Latino children and youth.

BACKGROUND: In the USA, genetically admixed populations have the highest asthma prevalence and severe asthma exacerbations rates. This could be explained not only by environmental factors but also by genetic variants that exert ethnic-specific effects. However, no admixture mapping has been performed for severe asthma exacerbations. OBJECTIVE: We sought to identify genetic variants associated with severe asthma exacerbations in Hispanic/Latino subgroups by means of admixture mapping analyses and fine mapping, and to assess their transferability to other populations and potential functional ro

Identification of prognostic factors in classic Hodgkin lymphoma by integrating whole slide imaging and next generation sequencing.

Digital pathology and genomics are increasingly used to improve our understanding of lymphoid neoplasms. Algorithms for quantifying cell populations in the lymph node and genetics can be integrated to identify new biomarkers with prognostic impact in classic Hodgkin lymphoma (cHL). In 16 cHL patients, we have performed whole slide imaging (WSI) analysis and quantification of CD30+, CD20+, CD3+ and MUM1+ cells in whole tissue slides, and Next Generation Sequencing (NGS) in formalin fixed paraffin-embedded (FFPE) tissue, using a widely used NSG panel (Oncomine® Focus Assay) to define genetic var

Virological surveillance, molecular phylogeny, and evolutionary dynamics of hepatitis C virus subtypes 1a and 4a isolates in patients from Saudi Arabia.

Hepatitis C virus (HCV) subtypes are pre-requisite to predict endemicity, epidemiology, clinical pathogenesis, diagnosis, and treatment of chronic hepatitis C infection. HCV genotypes 4 and 1 are the most prevalent in Saudi Arabia, however; less consensus data exist on circulating HCV subtypes in infected individuals. This study was aimed to demonstrate the virological surveillance, phylogenetic analysis, and evolutionary relationship of HCV genotypes 4 and 1 subtypes in the Saudi population with the rest of the world. Fifty-five clinical specimens from different parts of the country were anal

Marsupials: Progress and Prospects.

The chapter provides a review of the application of reproductive science to technologies for marsupial conservation and population management and discusses prospects for the future. This includes the status of technologies such as sperm freezing, artificial insemination, and exogenous hormone treatments to stimulate ovarian activity and cycling in the female. Fertility-based population management for introduced pest species and over-abundant native marsupials remain an elusive goal. Immune-contraceptive approaches, despite demonstration of basic effectiveness, have not progressed to field deli

Association of TNF-α promoter polymorphism and Graves' disease: an updated systematic review and meta-analysis.

Graves' disease (GD) is a common autoimmune disorder with a genetic predisposition. Owing to the biological effect of tumor necrosis factor-α (TNF-α) on the thyroid gland and its gene location, TNF-α should be able to influence an individual's susceptibility to GD. In the present study, we conduct a meta-analysis of rs1800629 and rs361525 in TNF-α gene from all eligible case-control studies to assess the associations amongst reported TNF-α gene with GD. A total of ten case-control studies involving 2790 GD patients and 3472 healthy controls were included. The results showed that a significant
