The Genetic and Transcriptomic Nexus of Age-Related Hearing Loss and Alzheimer's Disease.

Introduction: Despite the recognized association between age-related hearing loss (ARHL) and Alzheimer's disease (AD), the genetic relationship and shared transcriptional mechanisms between them remain largely unexplored. Methods: We systematically investigated the ARHL-AD axis using a multi-layered genomic strategy, incorporating causal inference, cis-eQTL mediation, Bayesian colocalization, and independent replication cohort validation. Results: Genetically predicted ARHL was associated with a reduced risk of overall AD and its early/late-onset subtypes, with no evidence of reverse causality

Growth Hormone and Cancer Risk: A Two-Sample Bidirectional Mendelian Randomization Study with Mediation Testing.

INTRODUCTION: Growth Hormone (GH) therapy for deficiency carries potential cancer risks with unclear causality. This Mendelian randomization study investigated the relationship between genetically predicted GH levels and cancer risk across 16 types. METHODS: We selected genetic variants strongly associated with serum GH levels from published GWAS as instrumental variables. The primary analysis employed inverse-variance weighted MR, supplemented by MR-Egger regression. Sensitivity analyses, including MR-PRESSO and pleiotropy tests, were conducted to evaluate robustness. Mediation analysis was

Genome-Wide Analysis of Alternative Splicing Identifies a Prognostic Signature in ER-Positive Breast Cancer.

BACKGROUND/OBJECTIVES: Alternative splicing (AS) contributes substantially to transcriptomic diversity and has emerged as an important regulator of cancer progression. However, the genome-wide characterization of AS events specific to estrogen receptor (ER)-positive breast cancer remains limited. This study aims to comprehensively profile AS in ER-positive breast cancer and identify a prognostic AS signature associated with patient outcome. METHODS: Clinical and splicing data (Percent Spliced In values) were obtained from The Cancer Genome Atlas (TCGA) for 737 ER-positive samples. Prognostic

A two-sample Mendelian randomization study of type 1 diabetes and the risk of 22 site-specific cancers.

Previous observational studies have suggested a potential link between Type 1 Diabetes (T1D) and site-specific cancer risk. However, the nature of this association remains uncertain due to confounding factors, reverse causation, and biases inherent in observational research. To address this gap, we conducted a two-sample Mendelian randomization (MR) study to assess the causal relationship between T1D and 22 site-specific cancers. Using summary statistics from large-scale genome-wide association studies of European ancestry, comprising data on T1D (N = 520,580) and the 22 site-specific cancers,

Rare SV2C coding variants in Parkinson's disease risk.

Genome-wide association studies have identified SV2C as a Parkinson's disease (PD) risk locus, with a common missense variant p.Asp543Asn in the synaptic vesicle glycoprotein 2C (SV2C) protein significantly associated with PD. We examined if other rare SV2C variants also influence PD risk. We analyzed sequencing data of 9810 East Asian individuals comprising 4298 patients and 5512 controls and identified 55 rare nonsynonymous variants. There was no significant association of rare nonsynonymous or loss-of-function variants with PD. Our findings show that besides p.Asp543Asn, other rare coding v

Identification of Novel Protein Biomarkers for Intrahepatic Cholangiocarcinoma by Integrating Human Plasma Proteome with Genome.

BACKGROUND: The proteome serves as a key source for the discovery of therapeutic targets. This study utilized proteome-wide Mendelian randomization (MR) to identify protein biomarkers potentially associated with intrahepatic cholangiocarcinoma (ICC). METHODS: We derived protein quantitative trait loci (pQTLs) from the deCODE plasma proteome GWAS and genetic ICC associations from a European meta-analysis. Proteome-wide MR identified candidate proteins linked to ICC risk. Expression of MR-identified biomarkers in the plasma of ICC patients was detected by ELISA. ScRNA-seq analysis detected the

Causal role of immune cells in primary liver cancer: a mendelian randomization study.

BACKGROUND: Primary liver cancer is one of the most common fatal malignancies worldwide. Observational studies have shown that immune cells are closely linked to primary liver cancer, however, due to issues like reverse causality and confounding variables, the causal direction and extent of this association remain unclear. Thus, this study aimed to explore the potential causal association between immune cells and primary liver cancer, encompassing hepatocellular carcinoma (HCC) and intrahepatic cholangiocarcinoma (ICC). METHODS: A two-sample mendelian randomization (MR) analysis was performed

The causal effect of smoking on psychiatric disorders: an examination of brain volume as a potential pathway.

BACKGROUND: There is growing evidence that smoking increases the risk of developing psychiatric disorders, but the underlying mechanisms are largely unknown. We examine brain structure as a potential pathway between smoking and psychiatric disease liability. METHODS: We test associations between smoking (initiation, cigarettes per day, cessation, lifetime use) and depression, bipolar disorder, and schizophrenia, with and without correcting for volume of the amygdala, hippocampus, lateral and medial orbitofrontal cortex, superior frontal context, and cortical thickness and surface area. We use

The Causal Pivot: A structural approach to genetic heterogeneity and variant discovery in complex diseases.

We present the Causal Pivot (CP) as a structural causal model (SCM) for analyzing genetic heterogeneity in complex diseases. The CP leverages an established causal factor or factors to detect the contribution of additional suspected causes. Specifically, polygenic risk scores (PRSs) serve as known causes, while rare variants (RVs) or RV ensembles are evaluated as candidate causes. The CP incorporates outcome-induced association by conditioning on disease status. We derive a conditional maximum-likelihood procedure for binary and quantitative traits and develop the Causal Pivot likelihood ratio

Immune regulation differences in Large yellow croaker with varied resistance to Cryptocaryon irritans infection.

Large yellow croaker (Larimichthys crocea) is one of the main marine aquaculture species in China, but has faced considerable losses due to Cryptocaryon irritans infection. In this study, we successfully established a C. irritans-susceptible population of large yellow croaker by genomic selection technology. We then compared the immune genetic mechanisms of this susceptible population with those of a large yellow croaker population from eastern Fujian in response to C. irritans infection. GWAS identified 44 significant SNPs across 11 QTL regions on different chromosomes associated with C. irri

Evaluation of polygenic scores for hypertrophic cardiomyopathy in the general population and across clinical settings.

Hypertrophic cardiomyopathy (HCM) is an important cause of morbidity and mortality, with pathogenic variants found in about a third of cases. Large-scale genome-wide association studies (GWAS) demonstrate that common genetic variation contributes to HCM risk. Here we derive polygenic scores (PGS) from HCM GWAS and genetically correlated traits and test their performance in the UK Biobank, 100,000 Genomes Project, and clinical cohorts. We show that higher PGS significantly increases the risk of HCM in the general population, particularly among pathogenic variant carriers, where HCM penetrance d

Prioritizing missense mutations via a deep learning phosphorylation prediction model.

BACKGROUND: Phosphorylation is a crucial post-translational modification mechanism that enhances proteomic diversity, and its malfunction has been confirmed to be associated with complex traits, especially brain disorders. One of the factors contributing to this malfunction is the missense mutations given that they may alter the peptides flanking the phosphorylated residues. However, the specific effects of these missense mutations on phosphorylation remain unclear. METHODS: To ascertain these, a deep learning phosphorylation prediction model (DeepMEP), which is the first to be developed on a
