The eastern chipmunk (Tamias striatus) is an abundant North American sciurid rodent and the only extant member of the subgenus Tamias. Despite its abundance, a reference genome has not been produced for this species. Here we present an assembled and annotated reference genome for the eastern chipmunk using PacBio HiFi long read sequencing data. We sequenced the genome of a vouchered male eastern chipmunk collected in Maine and stored at the National Museum. We compared the eastern chipmunk's genome with the genome of the Siberian chipmunk (Tamias sibiricus; subgenus Eutamias), the only other s

BACKGROUND: Immunological non-responders (INRs) and immunological responders (IRs) exhibit distinct patterns of immune reconstitution despite suppressive antiretroviral therapy (ART); however, the genetic characteristics of the HIV-1 reservoir in these groups remain poorly understood. This study investigates the landscape of HIV-1 proviruses in INRs and IRs, and its potential association with immune reconstitution.
METHODS: Peripheral blood mononuclear cells (PBMCs) from 10 ART-treated INRs and 10 IRs were analyzed using near-full-length HIV-1 DNA amplification and PacBio third-generation seq

BACKGROUND AND PURPOSE: Radiation-induced fibrosis affects women having undergone post-lumpectomy radiotherapy to a varying degree and remains a significant late morbidity for breast cancer patients. While Single Nucleotide Polymorphisms (SNPs) have been linked to fibrosis after radiotherapy (RT), the genetic architecture remains incompletely understood. We aimed to identify new genetic variants in a cohort of early breast cancer patients representing two cohorts treated within the Danish Breast Cancer Group (DBCG) protocols.
MATERIAL AND METHODS: A genome-wide association study (GWAS) was co

Whole genome duplication (WGD) provides evolutionary opportunities to increase biological complexity and phenotypic diversity by selective retention of duplicated genes. We identify a small genomic region in salmon that governs complex life history variation and has diversified across four WGDs to fine-tune trait expression. Within this region, three large-effect loci on three chromosomes modulate migration timing across four species - a critical trait optimizing fitness by synchronizing reproduction and environmental conditions. Life history and genome resequencing data support intraspecific

Enterococcus cecorum is an important poultry pathogen associated with lameness and increased mortality, leading to major welfare and economic impacts. Treatment is often challenging because disease is frequently detected late and the organism can localise in bone and joints, limiting antimicrobial efficacy. Presence of antimicrobial resistance (AMR) genes may further complicate treatment. Despite increasing global genomic research, only one recent study has investigated the phylogeny of E. cecorum from conventional UK broiler farms, using limited samples and a restricted time frame. In this st

OBJECTIVES: Following the COVID-19 pandemic, multiple countries reported a surge in invasive group A streptococcus (iGAS) infections. Posited explanations include reduced population immunity, increased respiratory virus co-infection, and emergence of hypervirulent GAS clones. To assess the relative contribution of these factors, we analyzed the epidemiology and genomics of 3,408 iGAS infections in Scotland.
METHODS: National surveillance data from 2014-2024 were analyzed to characterize iGAS incidence. Hybrid whole genome sequencing was used to comprehensively genetically characterize 404 emm

Staphylococci are commensal and opportunistic bacteria in humans and animals. The emergence of multidrug-resistant (MDR) staphylococci poses a growing threat to both veterinary and public health worldwide. In this study, two MDR Staphylococcus pseudintermedius (S. pseudintermedius) isolates, RB10.2 and SB24, obtained from diseased dogs in Vietnam, were subjected to draft whole-genome sequencing and comparative genomic analysis. Draft genome sizes ranged from 2635,269 bp (SB24) to 2670,853 bp (RB10.2), with an average GC content of approximately 37.35%. Each genome contained more than 23 antibi

OBJECTIVES: Carbapenem-resistant Citrobacter freundii (CRCF) has emerged as a growing global health concern, as it is increasingly implicated in human infections and recognized as an important reservoir of clinically significant antimicrobial resistance determinants. Although C. freundii carrying single carbapenemase genes has been widely reported, systematic global analyses of isolates harboring multiple carbapenemase genes remain limited.
METHODS: Citrobacter spp. isolates were recovered and antimicrobial susceptibility testing was determined using the broth microdilution method. We further

BACKGROUND: Viridans group streptococci (VGS) can cause the life-threatening viridans streptococcal shock syndrome (VSSS) in patients with febrile neutropenia (FN). The Mitis group, a major subgroup of VGS, is frequently implicated in these severe infections, but its specific clinical and genomic characteristics remain incompletely characterized, particularly in patients with FN. This study aimed to systematically describe these features in this population.
METHODS: In this single-center retrospective study, we compared the clinical data and whole-genome sequencing (WGS) results of Mitis grou

Bacteroides fragilis, a key member of the human gut microbiota, contributes to host health by maintaining intestinal homeostasis. Yet, it is also the most frequently isolated anaerobe in clinical infections. These contrasting roles raise questions about the genetic and ecological factors that explain why this common symbiont is disproportionately linked to infection. We analyzed 813 Division I B. fragilis genomes, including 147 new isolates from intestinal and extra-intestinal sites. Infection-associated isolates spanned all phylogroups, indicating no pathogenic lineage. We identified 16 phylo

A commensal organism has transformed into the leading multidrug resistant (MDR) hospital acquired pathogen, with serious implication on global public health. The ability of Enterococcus faecium to rapidly adapt through its great genomic plasticity, horizontal gene transfer and under selective pressures created by heavy antibiotic application both clinically and non-clinically is responsible for the phenomenon. Comparative genome studies have reported the presence of different community acquired and hospital acquired clades; hospital acquired clones being particularly the clonal complex 17 have

Through vaginal colonization, group B Streptococcus (GBS) causes severe outcomes including neonatal sepsis and meningitis. Although intrapartum antibiotic prophylaxis (IAP) has reduced neonatal disease rates, GBS can persist in the genitourinary tract even after antibiotic administration. To determine if IAP selects for genomic signatures that enhance GBS survival and persistence, we compared the isolates from individuals before (prenatal) and after (postpartum) IAP/childbirth. Among 34 of the paired strains from participants with persistent colonization, 31 (91.2%) clustered together in a cor

OBJECTIVES: Group B Streptococcus (GBS) is a leading cause of invasive infection in newborns and infants. Yet the genomic basis of invasiveness and disease severity remains incompletely defined. We aimed to identify bacterial genomic features associated with invasive GBS disease and to explore associations between bacterial genomics and severe clinical outcomes.
METHODS: We performed PacBio long-read whole-genome sequencing of 381 GBS isolates, including 127 invasive isolates obtained from blood cultures of infants with GBS disease and 254 serotype-matched colonizing isolates obtained from re

BACKGROUND: Tuberculosis (TB), caused by Mycobacterium tuberculosis (Mtb), continues to be a global health challenge. Transmission of drug-resistant TB (DR-TB) poses a significant threat to effective TB prevention and care strategies. This study's aim was to investigate transmission patterns of DR-TB strains, identify factors associated with the spread and reconstruct their transmission dynamics over the study period in Botswana.
METHODS: We analysed whole-genome sequencing data for 195 rifampicin-resistant Mtb isolates, which were isolated between 2016 and 2023. Potential recent transmission

Mycobacterium abscessus is a nontuberculous mycobacterium recognized as an emerging opportunistic pathogen that poses a growing clinical challenge worldwide. It causes recalcitrant pulmonary and extrapulmonary infections and is characterized by morphotype switching and biofilm-forming capacity. These phenotypic features are considered important virulence determinants; however, the genetic factors underlying phenotypic variability remain poorly understood. The biofilm-forming capacity, mutations associated with morphotype variation, and genetic determinants linked to deficient biofilm formation

Yersinia pestis, the causative agent of plague, is a highly virulent pathogen that has caused three historical pandemics and currently persists in multiple active natural foci worldwide, posing a serious threat to human health and public safety. Distinct phylogenetic lineages of Y. pestis exhibit differences in virulence, among which the Microtus biovar within the 0.PE4 lineage is nearly avirulent to large mammals. Comparative genomics between low-virulence and highly virulent populations is therefore key to elucidating the evolutionary basis of virulence. However, comprehensive population-gen
