Energetic profiling reveals thermodynamic principles underlying amyloid fibril maturation.

Amyloid fibrils adopt diverse structural polymorphs linked to disease-specific phenotypes, but the thermodynamic principles guiding their formation and maturation remain unclear. Here, we apply energetic profiling to structural time series from cryo-EM datasets of IAPP, tau, and α-synuclein to decode the principles governing fibril maturation and polymorphic divergence. By mapping residue-level free energy contributions across experimentally resolved assembly pathways, we reconstruct their maturation trajectories and find that amyloid assembly is anchored by aggregation-prone regions that serv

Structural and functional characterization of human SLFN14.

The Schlafen (SLFN) family of proteins are a group of DNA/RNA processing enzymes with emerging importance in human health and disease, where their functions are implicated in a variety of immunological and anti-tumor processes. Here, we present the cryo-electron microscopy structure of full-length human SLFN14, a member with antiviral activity and linked to an inherited bleeding disorder. SLFN14 is composed of an RNase domain, a SWADL domain, and a two-lobe helicase domain. SLFN14 exhibited strong RNase activity over different substrates, and the positively charged patches at the valley of the

Conformation-aware structure prediction of antigen-recognizing immune proteins.

We introduce Ibex, a pan-immunoglobulin structure prediction model for antibodies, nanobodies, and T-cell receptors. Unlike previous approaches, Ibex explicitly distinguishes between bound and unbound protein conformations by training on labeled apo and holo structural pairs, enabling accurate prediction of both states at inference time. Ibex achieves state-of-the-art accuracy, demonstrating superior out-of-distribution performance on a comprehensive benchmark of high-resolution antibody structures with a mean CDR H3 RMSD of 2.28 Å. Ibex combines this accuracy with significantly reduced comput

CryoTEN: efficiently enhancing cryo-EM density maps using transformers.

MOTIVATION: Cryogenic electron microscopy (cryo-EM) is a core experimental technique used to determine the structure of macromolecules such as proteins. However, the effectiveness of cryo-EM is often hindered by the noise and missing density values in cryo-EM density maps caused by experimental conditions such as low contrast and conformational heterogeneity. Although various global and local map-sharpening techniques are widely employed to improve cryo-EM density maps, it is still challenging to efficiently improve their quality for building better protein structures from them. RESULTS: In t

Monomer Isolation from Oligomeric Proteins within Coordination Cages to Study Interface Ligand Binding.

Isolating native monomers of oligomeric proteins offers a promising yet underexplored approach to elucidating their functions and identifying drugs that target oligomerization interfaces. Here, we present a strategy for isolating monomers from oligomeric proteins by confinement within spherical Pd2+-coordination cages. Upon encapsulation of a stable dimeric protein, superoxide dismutase 1 (SOD1), a well-defined cavity of the metallo-cage selectively captured its monomer, retaining the same structure as in the native dimer. This size-selective isolation enabled direct analysis of monomeric prop

Shaping apple tree architecture: 1,3,4-oxathiazol-2-one derivatives as inhibitors of MdDOX-Co activity.

Labor shortages threaten global apple production, thereby encouraging new strategies to improve orchard management. The growth of columnar apples, controlled by the MdDOX-Co gene, enables vertical growth with minimal lateral branching, allowing for high-density planting and easier harvesting. MdDOX-Co encodes 2-oxoglutarate-dependent dioxygenase (2ODD, DOX). This study aimed to identify selective chemical inhibitors of MdDOX-Co. We synthesized the parental C6-based analogs featuring a heterocyclic 1,3,4-oxathiazol-2-one ring and evaluated their inhibitory activity. Compounds retaining the 1,3,

Generic gradient elution RPLC analyses.

Optimal flow rate (Fopt) in reversed phase LC (RPLC) analysis using the same column with the same solvent at the same pressure substantially depend on the molecular weight (M) of the solutes in the sample. The same is true for the optimal mixing rate (Rϕ,opt) - the temporal rate of changing the solvent composition at the column inlet - in gradient elution RPLC. General equations describing the dependence of Fopt and Rϕ,opt on M in columns of an arbitrary internal support structure (packed, open, pillar array, etc.) are developed and treated herein as equations for constructing generic RPLC ana

Unraveling the substrate-binding pocket: Endowing carbonyl reductase BaSDRX with intriguing inconsistent stereoselectivity towards similar structured β-Ketoesters.

Tailoring of carbonyl reductase with desired stereoselectivity for the asymmetric reduction of given β-ketoesters continues to pose a significant challenge. The reconstruction of substrate-binding pocket endowed carbonyl reductase BaSDRX with inconsistent stereoselectivity towards similar structured β-ketoesters. The variant F86C/E142A showed reversed stereoselectivity towards β-ketoesters with a larger substituent on the carbonyl side, giving antiPrelog alcohols with ee values varied from 52.8 % to 95.8 %. However, it displayed only a decreased stereoselectivity for β-ketoesters that contain

Does Sequence Clustering Confound AlphaFold2?

Predicting multiple conformational states of proteins represents a significant open challenge in structural biology. Increasingly many methods have been reported for perturbing and sampling AlphaFold2 (AF2) (Jumper et al., 2021) to achieve multiple conformational states. However, if multiple methods achieve similar results, that does not in itself invalidate any method, nor does it answer why these methods work. Interpreting why deep learning models give the results they do is a critically important endeavor for future model development and appropriate usage. To help the field continue to try

Coupling effects of F-doping and Se-vacancies on SnSe2 as an anode for LIBs guided by first-principles calculations.

SnSe2, as a anode material with a theoretical specific capacity of up to 813 mAh g-1 and a unique wide-spaced lamellar structure, has been regarded as a potential stock of anode for lithium-ion batteries. However, its inherent low electronic conductivity and bulk effect have been the key factors hindering its electrochemical performance. In this study, focusing on enhancing the intrinsic conductivity of SnSe2, we innovatively introduced F-doping and Se-vacancies into its structure, successfully constructed F-SnSe2-x crystals, and deeply explored the structural features and lithium storage prop

Reconstruction of Segmental Duplication Rates and Associated Genomic Features by Network Analysis.

Segmental duplications are long genomic duplications that are fixed in a genome. Segmental duplications play an important evolutionary role because entire genes can be duplicated along with regulatory sequences. The ancestral segmental duplications of the human lineage gave rise to genes that are involved in the development of the human brain and provided sites for further genomic rearrangements. While some duplicated loci have been extensively studied, the universal principles and biological factors underlying the spread of segmental duplications remain unclear. Here, we represent segmental d

First-principles study of toxic industrial gases adsorption on magnesium (4,4)-Porphyrin nanoballs: Electronic structure, dipole moment modulation, and high-sensitivity gas sensing performance.

The adsorption behavior of five Toxic industrial gases (TIGas) - cyanogen chloride (CNCl), cyanogen (C2N2), dichloroacetylene (C2Cl2), hydrogen cyanide (HCN), and phosgene (COCl2) - on a Mg-porphyrin nanoball was investigated using density functional theory (DFT). The gases interacted with the nanoball via their primary functional groups, exhibiting negative, physical, and reversible adsorption. In all configurations, gas adsorption induced a significant increase (approximately 134 %) in the nanoball's band gap, leading to a substantial reduction in conductivity. Equilibrium distances between

Effect of low molecular weight organic acids on the oxidation of Cr(III) by nano-MnO2.

The oxidation of Cr(III) to Cr(VI), a prevalent environmental process, poses significant challenges for pollution control due to the heightened toxicity and mobility of Cr(VI). However, the influence of environmental co-factors, such as low molecular weight organic acids (LMWOAs), on the oxidation process of Cr(III) remains to be verified. In this study, laboratory experiments were conducted to investigate how LMWOAs would affect the Cr(III) oxidation by MnO2. Two types of MnO2 were synthesized via hydrothermal methods and characterized. Three LMWOAs (citric acid (CA), oxalic acid (OA), and ma

Harnessing Glutamine-117 Plasticity toward Structure-Based Identification of Triazole IL-17 Inhibitors.

The proinflammatory cytokine IL-17 is crucial for host defense but has also been linked to various inflammatory and autoimmune diseases. Antibody-based IL-17 inhibitors like secukinumab (Cosentyx) have demonstrated clinical success in psoriasis, psoriatic arthritis, and ankylosing spondylitis, sparking efforts to develop orally bioavailable small molecule alternatives. However, most small molecule IL-17 inhibitors failed in preclinical and clinical stages due to safety concerns and other challenges. This work describes the discovery of a 1,2,4-triazole scaffold that acts as an amide bioisoster

The Small Cysteine-Rich Protein of Potato Mop-Top Virus Exhibits Viroporin Activity.

Potato mop-top virus (PMTV) is the causal agent of potato tuber spraing disease, which causes significant economic losses to potato production worldwide. The 3'-proximal end of PMTV genomic RNA3 encodes an 8 kDa cysteine-rich protein (8K) that is not essential for replication and movement but contributes to virus infection and symptom development. Here, we demonstrate that PMTV 8K forms endomembrane multimers, alters the membrane permeability of Escherichia coli, and possesses potassium and proton conductance activity. In addition, our data reveal that two conserved cysteine residues in the ce

Automated fibril structure calculations in Xplor-NIH.

Amyloid fibrils are protein assemblies that are pathologically linked to neurodegenerative diseases. Fibril structures can aid development of highly specific ligands for diagnostic imaging and therapeutics. Solid-state NMR (SSNMR) is a viable approach to solving fibril structures; however, most SSNMR protocols require manual analysis of extensive spectral data, presenting a major bottleneck to determining structures. Standard automation; routines fall short for symmetric multimeric assemblies like amyloids due to high cross peak degeneracy and the need to account for multiple protein subunits.

Evaluating the potential of non-immunosuppressive cyclosporin analogs for targeting Toxoplasma gondii cyclophilin: Insights from structural studies.

Toxoplasmosis persists as a prevalent disease, facing challenges from parasite resistance and treatment side effects. Consequently, identifying new drugs by exploring novel protein targets is essential for effective intervention. Cyclosporin A (CsA) possesses antiparasitic activity against Toxoplasma gondii, with cyclophilins identified as possible targets. However, CsA immunosuppressive nature hinders its use as an antitoxoplasmosis agent. Here, we evaluate the potential of three CsA derivatives devoid of immunosuppressive activity, namely, NIM811, Alisporivir, and dihydrocyclosporin A to tar

Conformational rigidity of cytochrome c'-α from a thermophile is associated with slow NO binding.

Cytochromes c'-α are nitric oxide (NO)-binding heme proteins derived from bacteria that can thrive in a wide range of temperature environments. Studies of mesophilic Alcaligenes xylosoxidans cytochrome c'-α (AxCP-α) have revealed an unusual NO-binding mechanism involving both heme faces, in which NO first binds to form a distal hexa-coordinate Fe(II)-NO (6cNO) intermediate and then displaces the proximal His to form a proximal penta-coordinate Fe(II)-NO (5cNO) final product. Here, we characterize a thermally stable cytochrome c'-α from thermophilic Hydrogenophilus thermoluteolus (PhCP-α) to un
