Optimized deep learning for brain tumor detection: a hybrid approach with attention mechanisms and clinical explainability.

Brain tumor classification (BTC) from Magnetic Resonance Imaging (MRI) is a critical diagnosis task, which is highly important for treatment planning. In this study, we propose a hybrid deep learning (DL) model that integrates VGG16, an attention mechanism, and optimized hyperparameters to classify brain tumors into different categories as glioma, meningioma, pituitary tumor, and no tumor. The approach leverages state-of-the-art preprocessing techniques, transfer learning, and Gradient-weighted Class Activation Mapping (Grad-CAM) visualization on a dataset of 7023 MRI images to enhance both pe

Genomic insights into nontyphoidal Salmonella: Prediction of antimicrobial resistance with whole genome-based machine learning.

BACKGROUND: Nontyphoidal Salmonella is a world-leading foodborne pathogen associated with an increased rate of antimicrobial resistance (AMR) and remains endemic in Asia. Utilizing whole genome sequencing (WGS) could significantly contribute to AMR prediction, from bioinformatic phylogenomic analysis to the advancement of machine learning (ML), leading towards automated AMR diagnostic. METHODS: We obtained the Salmonella WGS from the National Centre for Biotechnology Information database and analysed their resistance profiles. We extracted, transformed, and labelled the resistance data with o

Deep Learning and Automatic Differentiation of Pancreatic Lesions in Endoscopic Ultrasound: A Transatlantic Study.

INTRODUCTION: Endoscopic ultrasound (EUS) allows for characterization and biopsy of pancreatic lesions. Pancreatic cystic neoplasms (PCN) include mucinous (M-PCN) and nonmucinous lesions (NM-PCN). Pancreatic ductal adenocarcinoma (P-DAC) is the commonest pancreatic solid lesion (PSL), followed by pancreatic neuroendocrine tumor (P-NET). Although EUS is preferred for pancreatic lesion evaluation, its diagnostic accuracy is suboptimal. This multicentric study aims to develop a convolutional neural network (CNN) for detecting and distinguishing PCN (namely M-PCN and NM-PCN) and PSL (particularly

Detection of three-rooted mandibular first molars on panoramic radiographs using deep learning.

This study aimed to develop a deep learning system for the detection of three-rooted mandibular first molars (MFMs) on panoramic radiographs and to assess its diagnostic performance. Panoramic radiographs, together with cone beam computed tomographic (CBCT) images of the same subjects, were retrospectively collected from 730 patients, encompassing a total of 1444 MFMs (367 teeth were three-rooted and the remaining 1077 teeth were two-rooted). Five convolutional neural network (CNN) models (ResNet-101 and - 50, DenseNet-201, MobileNet-v3 and Inception-v3) were employed to classify three- and tw

Computational methods to automate the initial interpretation of lower extremity arterial Doppler and duplex carotid ultrasound studies.

BACKGROUND: Lower extremity arterial Doppler (LEAD) and duplex carotid ultrasound studies are used for the initial evaluation of peripheral arterial disease and carotid stenosis. However, intra- and inter-laboratory variability exists between interpreters, and other interpreter responsibilities can delay the timeliness of the report. To address these deficits, we examined whether machine learning algorithms could be used to classify these Doppler ultrasound studies. METHODS: We developed a hierarchical deep learning model to classify aortoiliac, femoropopliteal, and trifurcation disease in LE

Detection of colorectal adenomas with a real-time computer-aided system (ENDOANGEL): a randomised controlled study.

BACKGROUND: Colonoscopy performance varies among endoscopists, impairing the discovery of colorectal cancers and precursor lesions. We aimed to construct a real-time quality improvement system (ENDOANGEL) to monitor real-time withdrawal speed and colonoscopy withdrawal time and to remind endoscopists of blind spots caused by endoscope slipping. We also aimed to evaluate the effectiveness of this system for improving adenoma yield of everyday colonoscopy. METHODS: The ENDOANGEL system was developed using deep neural networks and perceptual hash algorithms. We recruited consecutive patients age

Distinct representations in occipito-temporal, parietal, and premotor cortex during action perception revealed by fMRI and computational modeling.

Visual processing of actions is supported by a network consisting of occipito-temporal, parietal, and premotor regions in the human brain, known as the Action Observation Network (AON). In the present study, we investigate what aspects of visually perceived actions are represented in this network using fMRI and computational modeling. Human subjects performed an action perception task during scanning. We characterized the different aspects of the stimuli starting from purely visual properties such as form and motion to higher-aspects such as intention using computer vision and categorical mode

Computer-aided osteoporosis detection from DXA imaging.

BACKGROUND AND OBJECTIVE: Osteoporosis is a skeletal disease caused by a high rate of bone tissue loss, and it is a major cause of bone fracture. In contemporary society, osteoporosis is more common than cancer and stroke and results in a higher rate of morbidity and mortality in the human population. Osteoporosis can conclusively be diagnosed with dual energy X-ray absorptiometry (DXA). In this study, we propose a computer-aided osteoporosis detection (CAOD) technique that automatically measures bone mineral density (BMD) and generates an osteoporosis report from a DXA scan. METHODS: The CAO

Automated Diagnosis of Plus Disease in Retinopathy of Prematurity Using Deep Convolutional Neural Networks.

IMPORTANCE: Retinopathy of prematurity (ROP) is a leading cause of childhood blindness worldwide. The decision to treat is primarily based on the presence of plus disease, defined as dilation and tortuosity of retinal vessels. However, clinical diagnosis of plus disease is highly subjective and variable. OBJECTIVE: To implement and validate an algorithm based on deep learning to automatically diagnose plus disease from retinal photographs. DESIGN, SETTING, AND PARTICIPANTS: A deep convolutional neural network was trained using a data set of 5511 retinal photographs. Each image was previously

Trained artificial neural network for glaucoma diagnosis using visual field data: a comparison with conventional algorithms.

PURPOSE: To evaluate and confirm the performance of an artificial neural network (ANN) trained to recognize glaucomatous visual field defects, and compare its diagnostic accuracy with that of other algorithms proposed for the detection of visual field loss. METHODS: SITA Standard 30-2 visual fields, from 100 glaucoma patients and 116 healthy participants, formed the data set. Our ANN was a previously described fully trained network using scored pattern deviation probability maps as input data. Its diagnostic accuracy was compared to that of the Glaucoma Hemifield Test, the Pattern Standard De

Computer algorithm for analysing breast tumor angiogenesis using 3-D power Doppler ultrasound.

Angiogenesis provides blood supply for tumor expansion and also increases the opportunity for tumor cells to enter the blood or lymph circulation. Several proangiogenic factors as well as the contribution of the microenvironment to tumor-induced angiogenesis have been identified. Among these, vascular endothelial growth factor (VEGF) and the angiopoietin (Ang) family play a predominant role involved in the growth for endothelial cells. Tumor vessels are structurally and functionally abnormal because of an imbalance of these angiogenic regulators. In contrast to normal vessels, tumor vasculatur

Artificial neural networks are able to recognize gastro-oesophageal reflux disease patients solely on the basis of clinical data.

BACKGROUND: Artificial neural networks (ANN) are modelling mechanisms that are highly flexible and adaptive to solve the non-linearity inherent in the relationship between symptoms and underlying pathology. OBJECTIVES: To assess the efficacy of ANN in achieving a diagnosis of gastro-oesophageal reflux disease (GORD) using oesophagoscopy or pH-metry as a diagnostic gold standard and discriminant analysis as a statistical comparator technique in a group of patients with typical GORD symptoms and with or without GORD objective findings (e.g. a positive oesophagoscopy or a pathological oesophagea

Cardiovascular regulation: a modelling approach.

A detailed analysis of autonomic cardiovascular control (ACVC) may provide a key to a better understanding of the mechanisms underlying postflight orthostatic hypotension. The central substrate of human ACVC is not directly accessible to measurements and observation in space research. Modelling--supporting inference and physiological reasoning--is a valuable tool to disclose its involvement We are currently determining the suitability of artificial neural networks (ANN's) as a model of the central substrate of ACVC. Having conducted a number of experiments with simulated tilt test data to clar

Tri-Stream Disentangled Network with Adaptive Dual-Space Fusion for Electroencephalography-Based Image Reconstruction on THINGS-EEG2.

Reconstructing visual stimuli from non-invasive electroencephalography (EEG) requires mapping short, noisy neural responses to meaningful visual representations despite limited spatial sampling. Existing EEG-to-image approaches employ diverse neural representations and generative strategies, necessitating reproducible workflows that disentangle structural and semantic contributions. This protocol presents the Tri-stream Disentangled Network (TDE-Net), a computational framework for EEG-based image reconstruction. The protocol uses preprocessed THINGS-EEG2 recordings and organizes EEG informatio

Cortex-Wide Substrates for Body Schema and Action Awareness.

The concept of the body schema originated from studies of patients with cortical lesions who were unable to localize their body parts in space or perceive passive movements (Head & Holmes, 1911). Current consensus defines the body schema as the brain's internal representation of the body configuration in space used for both embodied perception and voluntary action (de Vignemont, 2010; Berlucchi & Aglioti, 2010; Vallar et al., 2025). Despite extensive research, how the cortex efficiently encodes the vast repertoire of body postures to support natural behavior remains poorly understood. Here, we

Reconstructing Waddington's landscape from data.

The development of a zygote into a functional organism requires that this single progenitor cell gives rise to numerous distinct cell types. Attempts to exhaustively tabulate the interactions within developmental signaling networks that coordinate these hierarchical cell fate transitions are difficult to interpret or fit to data. An alternative approach models the cellular decision-making process as a flow in an abstract landscape whose signal-dependent topography defines the possible developmental outcomes and the transitions between them. Prior applications of this formalism have built lands

Neural Representations of Post-Decision Accuracy and Reward Expectation in the Caudate Nucleus and Frontal Eye Field.

Performance monitoring that supports ongoing behavioral adjustments is often examined in the context of either choice confidence for perceptual decisions (i.e., "did I get it right?") or reward expectation for reward-based decisions (i.e., "what reward will I receive?"). However, our understanding of how the brain encodes these distinct evaluative signals remains limited because they are easily conflated, particularly in commonly used two-alternative tasks with symmetric rewards for correct choices. Previously we used a motion-discrimination task with asymmetric rewards to identify neural subs

An Embeddable Implicit IUVD Representation for Part-Based 3D Human Surface Reconstruction.

To reconstruct a 3D human surface from a single image, it is crucial to simultaneously consider human pose, shape, and clothing details. Recent approaches have combined parametric body models (such as SMPL), which capture body pose and shape priors, with neural implicit functions that flexibly learn clothing details. However, this combined representation introduces additional computation, e.g. signed distance calculation in 3D body feature extraction, leading to redundancy in the implicit query-and-infer process and failing to preserve the underlying body shape prior. To address these issues,

Thalamic Connectivity System Across Psychiatric Disorders: Current Status and Clinical Implications.

The thalamic connectivity system, with the thalamus as the central node, enables transmission of the brain's neural computations via extensive connections to cortical, subcortical, and cerebellar regions. Emerging reports suggest deficits in this system across multiple psychiatric disorders, making it a unique network of high translational and transdiagnostic utility in mapping neural alterations that potentially contribute to symptoms and disturbances in psychiatric patients. However, despite considerable research effort, it is still debated how this system contributes to psychiatric disorder

Transformers for fMRI analysis: from spatiotemporal modeling to brain foundation models.

Functional magnetic resonance imaging (fMRI) serves as a pivotal tool for investigating the functional organization and dynamic connectivity of the human brain, indirectly reflecting neural activity through blood oxygen level-dependent (BOLD) signals. However, the high-dimensional spatiotemporal structure, prominent noise interference, and inter-individual variability of fMRI data pose significant challenges for traditional modeling methods in characterizing complex brain functional patterns. In recent years, the Transformer architecture has gained significant traction in fMRI data analysis, l
