Genomic Variability of the HCT116 Cell Line Identified Using Oxford Nanopore Sequencing.

HCT116 is a colorectal cancer cell line frequently used in anti-tumor drug development experiments as well as in studies of the molecular machinery of eukaryotic cells. It is well characterized by the presence of several single-nucleotide and short mutations in multiple oncogenes and tumor suppressor genes, including KRAS, PIK3CA, MLH1, CTNNB1, CDKN2A, TGFBR2, and BRCA2. However, its landscape of large genomic rearrangements (LGRs) and copy number variants (CNVs) is still far from being fully understood. Therefore, the aim of this study was to identify LGRs and CNVs in several HCT116 cell line

Comprehensive Protocol for Handling Human Small Airway Epithelial Cells (HSAECs) to Establish Air-Liquid Interface (ALI) Cultures With TEER-Based Barrier Integrity Assessment.

Understanding epithelial barrier function is essential for studying both its normal physiology and its role in disease, yet choosing an appropriate experimental model remains challenging. Animal models are commonly used but often suffer from interspecies differences that limit translational relevance. Human-derived cell lines offer a more suitable alternative, although establishing them often requires immortalisation strategies that involve overexpression of oncogenes, which can introduce phenotypic and functional changes. In contrast, primary cells, such as human small airway epithelial cells

Mast Cells Accumulate in the Stroma of Breast Adenocarcinoma and Secrete Pro-Inflammatory Cytokines and Tumor-Damaging Mediators: Could IL-37 and IL-38 Play an Anti-Tumor Role?

Tumor tissue is surrounded by mast cells (MCs), which participate in the inflammatory immune response by producing cytokines, proteases, and other molecules. MCs are involved in both innate and acquired immunity and are associated with the IgE response through the FcεRI receptor. MCs mediate inflammation in several immune reactions, including acute hyperreactivity, leukocyte recruitment, acute tissue swelling, anaphylaxis, and pro-inflammatory cytokine production. They not only function as pro-inflammatory effector cells but may also contribute to the regulation of the acquired immune response

Decoding the Mutational Hierarchy of Thyroid Cancer and Associated Signaling Pathways.

BACKGROUND: Thyroid cancer (TC) is the most prevalent endocrine malignancy, and its development is influenced by various genomic abnormalities. Activating mutations in oncogenes such as BRAF and RAS significantly contribute to tumorigenesis. Nevertheless, the overall mutational landscape of TC remains unclear. METHODS: We conducted a systematic analysis of genomic data from 1,629 TC samples across four independent studies (including TCGA and MSKCC) available on the cBioPortal platform. We calculated mutation frequencies for all genes and categorized those exceeding a 3% threshold as high-freq

GH-resistant (Laron) mice: gene therapy with a liver-specific GH receptor causes unbalanced upregulation of female-biased and growth-related genes.

Growth hormone (GH) receptor (GHR) mutations give rise to GH-resistance (Laron syndrome). We previously treated GH-resistant Ghr-/- mice (Laron mice) with adeno-associated virus (AAV) delivering mouse (m)Ghr controlled by a constitutively active liver-specific promoter (HLP). A single injection of AAV-HLP-mGHR resulted in a significant but limited increase in body length and weight, consistent with studies of IGF-1 treatment in humans and mice. Here, we performed RNA-seq on male and female mouse livers comprising the following groups: GHR+/+ (wild-type), GHR-/- (Laron), AAV-HLP-mGHR-treated GH

Tumor Profiling Using an NGS Cancer Hotspot Panel in Ukrainian Breast Cancer Patients: Initial Findings of Mutation Frequencies and Clinicopathologic Characteristics.

BackgroundMolecular profiling with next-generation sequencing (NGS) can improve breast-cancer (BC) diagnostics, prognostication, and treatment selection. Despite this potential, tumor genomic testing has been insufficiently studied and implemented in Ukraine. This exploratory study aimed to identify and clinically analyze variants in tumor suppressor genes, oncogenes, as well as genes involved in epigenetic regulation and cellular signaling pathways, in tumor tissue samples from Ukrainian BC patients using NGS assessing a 50-gene targeted panel.MethodsThis was a retrospective cross-sectional s

Molecular Characterization of NUT Carcinoma: A Report from the NUT Carcinoma Registry.

PURPOSE: NUT carcinoma (NC) is an underdiagnosed, poorly differentiated squamous cell cancer with a median survival of 6.7 months. Defined by NUTM1 fusions, NC enhances oncogene transcription, including MYC. We investigated the ability of standard next-generation sequencing (NGS) to identify NUTM1 fusions and describe additional molecular features of NC. EXPERIMENTAL DESIGN: This study included 116 patients with NC whose tumors underwent broad-panel NGS (>80 genes) of DNA, ctDNA, and/or RNA fusion sequencing between 2013 and 2024. NGS reports and medical records were manually reviewed. RESUL

In-silico and In-vitro Gene Expression Analysis on Docetaxel and Methotrexate-induced Cytotoxicity in Oral Cancer Cell Line.

Oral cancer is a major health burden, with many patients presenting with late-stage disease and distant metastasis, contributing to higher morbidity and mortality. Surgery, chemotherapy, and radiotherapy are common treatment modalities for oral cancer. Chemotherapeutic drugs are effective in treating cancers; however, they also have various side effects that can affect patient survival rates. Docetaxel (DTX) and methotrexate (MTX) are used to treat multiple solid tumors. However, there are limited reports available on the efficacy of these drugs against oral cancer. Thus, in the present study,

Epstein-Barr virus (EBV) infection of endothelial cells via endocytosis is associated with a poor prognosis in nasopharyngeal carcinoma.

Epstein-Barr virus (EBV) infection is strongly associated with several malignancies, including nasopharyngeal carcinoma (NPC), Burkitt lymphoma, and certain gastric cancers, though its potential to infect endothelial cells (ECs) and the consequent pathological implications remain poorly understood. This study demonstrates through analysis of 99 NPC clinical samples (primary tumors) that Epstein-Barr virus-encoded small RNAs (EBERs) positivity in ECs significantly correlates with N stage (lymphatic metastasis, P < 0.05), M stage (distant metastasis, P < 0.01), and advanced clinical stage (P < 0

Identification of a Novel miR-122-5p/CDC25A Axis and Potential Therapeutic Targets for Chronic Myeloid Leukemia.

Chronic myeloid leukemia (CML) is a myeloproliferative neoplasm characterized by uncontrolled proliferation of myeloid cells. MicroRNAs (miRNAs), small noncoding RNAs, regulate post-transcriptional gene expression by degrading target mRNAs or repressing translation. Dysregulated miRNA expression has been implicated in various malignancies, including CML, where they can function as oncogenes or tumor suppressors. This study aimed to investigate the relationship between miR-122-5p and cell division cycle 25A (CDC25A) in CML and to elucidate the regulatory mechanisms of miR-122-5p. This study int

Adenoviral Therapy for Cervical Cancer: From Targeted Modification to Immunotherapy.

Cervical cancer is a significant global health threat, ranking as the fourth most common malignancy among women and resulting in over 300,000 deaths annually. Although screening and vaccination initiatives have led to a decline in incidence rates, treatment options for advanced or recurrent cervical cancer remain inadequate, often proving ineffective and costly. In this context, adenoviral therapy has emerged as a promising strategy to enhance therapeutic outcomes. Adenoviruses are non-enveloped viruses that can efficiently infect a wide range of cells, including tumor cells, while exhibiting

Case Report: Two cases of bronchiolar adenoma/ciliated muconodular papillary tumor characterized by significant basal cell hyperplasia and squamous metaplasia.

BACKGROUND: Bronchiolar adenoma/ciliated muconodular papillary tumor (BA/CMPT) is a rare benign pulmonary tumor from the bronchiolar epithelium. Histologically, it features a continuous basal cell layer and luminal cells. Its resemblance to invasive mucinous adenocarcinoma (IMA) and acinar adenocarcinoma complicates intraoperative frozen section diagnosis. When accompanied by extensive basal cell hyperplasia (BCH) and squamous metaplasia, it may mimic sclerosing pneumocytoma or adenosquamous carcinoma. This study presents two rare BA/CMPT cases with extensive BCH and squamous metaplasia. CASE

TSA attenuates the progression of c-Myc-driven hepatocarcinogenesis by pAKT-ADH4 pathway.

Hepatocellular carcinoma (HCC) is the primary malignant tumor of the liver. c-Myc is one of the most common oncogenes in clinical settings, and amplified levels of c-Myc are frequently found in HCC. Histone deacetylase inhibitors (HDACi), such as Trichostatin A (TSA), hold enormous promise for the treatment of HCC. However, the potential and mechanism of TSA in the treatment of c-Myc-induced HCC are unclear. In this study, we investigated the effects of TSA treatment on a c-Myc-induced HCC model in mice. TSA treatment delayed the development of HCC, and liver function indicators such as ALT, A

Amyloid aggregates induced by the p53-R280T mutation lead to loss of p53 function in nasopharyngeal carcinoma.

Nasopharyngeal carcinoma (NPC) is a malignant tumor that is highly prevalent in Southeast Asia, especially in South China. The pathogenesis of NPC is complex, and genetic alterations of tumor suppressors and proto-oncogenes play important roles in NPC carcinogenesis. p53 is unexpectedly highly expressed in NPC and possesses an uncommon mutation of R280T, which is different from a high frequency of hotspot mutations or low expression in other tumors. However, the mechanism of p53 loss of function and its correlation with R280T in NPC are still unclear. In this study, p53 amyloid aggregates were

Association analysis of miRNA-146a and miRNA-196a polymorphism with breast cancer risk in Khyber Pakhtunkhwa, Pakistan: a preliminary study.

BACKGROUND: microRNAs (miRNAs) are small, noncoding RNA molecules, functioning either as oncogenes or tumor suppressor genes. SNPs in miRNAs might modify the expression of genes associated with miRNAs, enhancing susceptibility to breast cancer. Both miRNA-146a (rs2910164) and miRNA-196a (rs11614913) are identified and significantly associated with breast cancer risk in several ethnicities, but remains unexplored in Khyber Pakhtunkhwa population of Pakistan. METHODS: This study was aimed to check the relation of selected SNPs with breast cancer risk. The research cohort included 100 breast can

NGS-based stratification refines the risk stratification in T-ALL and identifies a very-high-risk subgroup of patients.

We previously reported a better outcome in adult and pediatric T-cell acute lymphoblastic leukemia (T-ALL) harboring NOTCH1 and/or FBXW7 mutations without alterations of K-N-RAS and PTEN genes. Availability of high-throughput next-generation sequencing (NGS) strategies led us to refine the outcome prediction in T-ALL. Targeted whole-exome sequencing of 72 T-ALL-related oncogenes was performed in 198 adults with T-ALLs in first remission from the GRAALL-2003/2005 protocols and 242 pediatric patients with T-ALLs from the FRALLE2000T. This approach enabled the identification of, to our knowledge,

A Novel Peptide that Disrupts the Lck-IP3R Protein-Protein Interaction Induces Widespread Cell Death in Leukemia and Lymphoma.

There is increasing evidence that the T-cell protein, Lck, is involved in the pathogenesis of chronic lymphocytic leukemia (CLL) as well as other leukemias and lymphomas. We previously discovered that Lck binds to domain 5 of inositol 1,4,5-trisphosphate receptors (IP3R) to regulate Ca2+ homeostasis. Using bioinformatics, we targeted a region within domain 5 of IP3R-1 predicted to facilitate protein-protein interactions (PPIs). We generated a synthetic 21 amino acid peptide, KKRMDLVLELKNNASKLLLAI, which constitutes a domain 5 sub-domain (D5SD) of IP3R-1 that specifically binds Lck via its SH2
