BACKGROUND: Investigating the evolution of functional genes in non-model plants is often hindered by the lack of reference genomes and transcriptomic resources, especially for taxa inhabiting extreme environments. Here, focusing on the salidroside biosynthesis pathway in the medicinal alpine genus Rhodiola, we investigated whether genome skimming data could be used to test three a priori predictions: predominant purifying selection across most pathway genes, lineage-specific shifts in selective constraint under heterogeneous environments, and corresponding differences in predicted protein bind

Plant growth-promoting rhizobacteria (PGPR), found in the rhizospheric region of plants, not only suppress plant disease, but also directly improve plant health by improving the availability of nutrients and by providing phytostimulants. Herein, we report the high-quality genome sequence of Serratia fonticola strain AU-P3(3), a PGPR of the pea plant, which confers phosphate solubilization, indole-3-acetic acid production, ammonia production, hydrogen cyanide (HCN) production, and siderophore production and also confers activity against Rhizoctonia species. The 5.02-Mb genome sequence contains

The genus Silene is an important model system for fields as diverse as sex chromosome evolution, speciation, and disease ecology. However, genomic resources remain scarce in the genus. Here, we present a near chromosome-scale genome assembly and high-density linkage map for S. uniflora, a hermaphroditic/gynodioecious species which is an important model for rapid adaptation to anthropogenic disturbance and the role of phenotypic plasticity in adaptive evolution. Using a combination of long-read and Hi-C sequencing technologies, we generated a 1,268 Mb genome assembly with a scaffold N50 of 40.7

Albino mutant tea tree is a germplasm resource with distinctive characteristics, having high amino acids and low tea polyphenol content, as well as significant ornamental value. Grasping the molecular underpinnings of 'Huangjinya' leucism is crucial for enhancing its quality consistency and boosting its production. Among the progeny of 'Huangjinya,' green and albino mutant plants were previously discovered. To pinpoint the genetic factors linked to the whitening trait in 'Huangjinya', whole-genome resequencing was conducted on two phenotypic groups: extreme albino mutant plants and extreme gre

BackgroundSinapis alba is a wild member of the Brassicaceae family reported to possess genetic resistance against major biotic and abiotic stresses of oilseed brassicas. However, the resistance nature of S. alba was not exploited generously due to the unavailability of usable genome sequences in public databases. Therefore, the present study was conducted to assemble the first draft genome from raw whole genome shotgun sequences with annotation and develop simple sequence repeat markers for molecular genetics and marker-assisted breeding.ResultsThe raw genome sequences had 96x coverage on the

BACKGROUND: Bacillus velezensis is an endospore-forming, free-living soil bacterium with potential as a biopesticide against a broad spectrum of microbial pathogens of plants. Its potential for commercial development is enhanced by rapid replication and resistance to adverse environmental conditions, typical of Bacillus species. However, the use of beneficial microbes against phytopathogens has not gained dominance due to limitations that may be overcome with new biopesticidal strains and/or new biological knowledge.
RESULTS: Here, we isolated B. velezensis strain 9D-6 and showed that it inhi

Environmental factors that damage DNA have various lengths of exposure and intensity levels. Although the results of increasing the intensity of a DNA damaging agent is often predictable, it is not clear whether the stage during development when the exposure is received has any influence on the amount of DNA damage. In this paper we analyzed the influence of UVB on the stability of Arabidopsis thaliana and the Nicotiana tabacum genomes. Our experiments showed that the acute exposure to UVB produces a significantly greater increase in homologous recombination frequency (HRF) and recombination r

The Reproductive Meristem (REM) family, a subfamily of the B3 gene family, plays important regulatory roles in plant reproductive development and stress responses. This gene family has not been comprehensively identified and genetically characterized in tea plants. This study identified 34 REM genes in tea plants, which are unevenly distributed across seven chromosomes. Phylogenetic analysis categorized the CsREM genes into four groups, all with B3 domains and promoters containing abiotic stress- and hormone-related cis-responsive elements. The genes displayed nuclear localization and tissue-s

Previously, we developed a technique to introduce a superfolder green fluorescent protein (sGFP) fusion protein directly into plant cells using atmospheric-pressure plasma. In this study, we attempted genome editing using CRISPR/Cas9 (clustered regularly interspaced short palindromic repeats/CRISPR associated protein 9) system using this protein introduction technique. As an experimental system to evaluate genome editing, we utilized transgenic reporter plants carrying the reporter genes L-(I-SceI)-UC and sGFP-waxy-HPT. The L-(I-SceI)-UC system allowed the detection of successful genome editin
