Single-molecular real-time deep sequencing reveals the dynamics of multi-drug resistant haplotypes and structural variations in the hepatitis C virus genome.

While direct-acting antivirals (DAAs) for hepatitis C virus (HCV) have dramatically progressed, patients still suffer from treatment failures. For the radical eradication of HCV, a deeper understanding of multiple resistance-associated substitutions (RASs) at the single-clone level is essential. To understand HCV quasispecies and their dynamics during DAA treatment, we applied single-molecule real-time (SMRT) deep sequencing on sera from 12 patients with genotype-1b HCV infections with DAA treatment failures, both pre- and post-treatment. We identified >3.2 kbp sequences between NS3 and NS5A g

A highly contiguous de novo genome assembly of the Mexican Duck (Anas diazi) reveals fine-scale structural variation within the mallard complex.

The Mexican Duck (Anas diazi) is a quasi-endemic North American dabbling duck whose evolutionary history is marked by recent Pleistocene divergence and ongoing introgressive hybridization with the Mallard (Anas platyrhynchos). Because the two species are morphologically and genomically very similar, identifying where their genomes differ structurally is central to understanding how species integrity is maintained under gene flow. Here we present the first highly contiguous de novo genome assembly of A. diazi (PacBio HiFi) and use it to map chromosomal inversions across the phylogeny of the mal

Unraveling the Structural Variations of Early-Stage Mycosis Fungoides-CD3 Based Purification and Third Generation Sequencing as Novel Tools for the Genomic Landscape in CTCL.

Mycosis fungoides (MF) is the most common cutaneous T-cell lymphoma (CTCL). At present, knowledge of genetic changes in early-stage MF is insufficient. Additionally, low tumor cell fraction renders calling of copy-number variations as the predominant mutations in MF challenging, thereby impeding further investigations. We show that enrichment of T cells from a biopsy of a stage I MF patient greatly increases tumor fraction. This improvement enables accurate calling of recurrent MF copy-number variants such as ARID1A and CDKN2A deletion and STAT5 amplification, undetected in the unprocessed bio

Haplotype-resolved genome assemblies of BJ and IMR-90 human fibroblast cell lines reveal extensive structural variation and enable reanalysis of historical sequencing data.

We present chromosome-level, phased diploid genome assemblies of two widely used human fibroblast cell lines: BJ (46,XY) and IMR-90 (46,XX). Using Oxford Nanopore, PacBio HiFi, and Hi-C sequencing data, we generated assemblies spanning 5.9 and 6.0 Gbp with diploid quality values exceeding QV 60. To validate structural integrity, we developed KaryoScope, an alignment-free tool for generating computational karyograms from k-mer feature databases. We identify >50 000 structural variants relative to T2T-CHM13v2.0, the majority of which are heterozygous and cell-line-specific. Combining reference-b

SynFlow: an interactive online genome structural variant viewer.

MOTIVATION: Structural variations (SVs), including inversions, translocations (TRAs), duplications, and large insertions or deletions, are key drivers of genome evolution and phenotypic diversity. With the increasing number of high-quality, chromosome-scale genome assemblies, the ability to detect and interpret SVs has become a crucial aspect of modern genomics. While SV detection has advanced, most visualization methods produce static plots that fall short when researchers, particularly in comparative genomics, need to interactively explore large datasets, zoom into specific genomic regions,

The Landscape of Structural Variation in Aye-Ayes (Daubentonia madagascariensis).

Aye-ayes (Daubentonia madagascariensis) are one of the 25 most critically endangered primate species in the world. Endemic to Madagascar, their small and highly fragmented populations make them particularly vulnerable to both genetic disease and anthropogenic environmental changes. Over the past decade, conservation genomic efforts have largely focused on inferring and monitoring population structure based on single nucleotide variants to identify and protect critical areas of genetic diversity. However, the recent release of a highly contiguous genome assembly allows, for the first time, for

De Novo Genome Assemblies of Four Rainbow Trout Genetic Lines Reveal Structural Variants in Pursuit of a Pangenome Reference.

Rainbow trout (Oncorhynchus mykiss) exhibit extensive genomic diversity shaped by domestication, life history and geographic origin. To advance the development of a comprehensive pangenome reference, we present new de novo genome assemblies of two genetically and ecologically distinct lines: Whale Rock (WR; wild, landlocked, Central California) and Keithley Creek (KC; wild, resident, interior Columbia Basin), along with the previously published assemblies of the Arlee (domesticated, Northern California) and Swanson (semi-domesticated, resident, Alaska) lines. All assemblies provide nearly comp

VISTA: an integrated framework for structural variant discovery.

Structural variation (SV) refers to insertions, deletions, inversions, and duplications in human genomes. SVs are present in approximately 1.5% of the human genome. Still, this small subset of genetic variation has been implicated in the pathogenesis of psoriasis, Crohn's disease and other autoimmune disorders, autism spectrum and other neurodevelopmental disorders, and schizophrenia. Since identifying structural variants is an important problem in genetics, several specialized computational techniques have been developed to detect structural variants directly from sequencing data. With advanc

nanotatoR: a tool for enhanced annotation of genomic structural variants.

BACKGROUND: Whole genome sequencing is effective at identification of small variants, but because it is based on short reads, assessment of structural variants (SVs) is limited. The advent of Optical Genome Mapping (OGM), which utilizes long fluorescently labeled DNA molecules for de novo genome assembly and SV calling, has allowed for increased sensitivity and specificity in SV detection. However, compared to small variant annotation tools, OGM-based SV annotation software has seen little development, and currently available SV annotation tools do not provide sufficient information for determ

Structural Variants: Mechanisms, Mapping, and Interpretation in Human Genetics.

Structural variations (SVs) represent genomic variations that involve breakage and rejoining of DNA segments. SVs can alter normal gene dosage, lead to rearrangements of genes and regulatory elements within a topologically associated domain, and potentially contribute to physical traits, genomic disorders, or complex traits. Recent advances in sequencing technologies and bioinformatics have greatly improved SV detection and interpretation at unprecedented resolution and scale. Despite these advances, the functional impact of SVs, the underlying SV mechanism(s) contributing to complex traits, a

Human genome variation in health and in neuropsychiatric disorders.

OBJECTIVES: Variation in the human genome may explain genetic contributions to complex traits and common diseases. FINDINGS: Until recently, single nucleotide polymorphisms were thought to be the most prevalent form of interindividual genetic variation. However, structural genomic rearrangements such as deletions, duplications, and inversions lead to variation in gene copy number and contribute even more to genomic diversity. Other sources of genomic variation include noncoding genes, pseudogenes, and mobile genetic elements (transposons). CONCLUSIONS: Genome dynamics, including changes in g

Segmental duplications and supernumerary chromosomes drive antifungal drug resistance in Candida auris.

Candida auris, a World Health Organisation-listed critical priority fungal pathogen, causes frequent multidrug-resistant outbreaks worldwide. While point mutations underlying antifungal resistance are well characterised, the contribution of structural genomic variation to antifungal responses remains poorly defined. Here, we integrate whole-genome sequencing, a genome-wide copy number variation (CNV) screen, electrophoretic karyotyping, and mutation-accumulation analyses to investigate the role of structural variation in antifungal susceptibility across a clinical cohort of C. auris isolates.

A Nelore Cattle Structural Variant Catalog.

Structural variants (SVs) contribute more nucleotide divergence between mammalian genomes than single nucleotide polymorphisms, yet no population-scale, long-read-validated SV catalog has been available for Bos indicus cattle. Nelore, the most numerically important indicine breed worldwide, diverges substantially from the taurine-derived reference genome used for most bovine SV discovery, leaving its structural variation largely uncharacterized. Long-read sequencing of 20 Nelore bulls with two complementary callers (Sniffles2, SVIM) yielded 82 581 dual-caller concordant SVs, of which 74 222 in

Combining chromosome conformation capture and exome sequencing for simultaneous detection of structural and single-nucleotide variants.

BACKGROUND: Effective molecular diagnosis of congenital diseases hinges on comprehensive genomic analysis, traditionally reliant on various methodologies specific to each variant type-whole exome or genome sequencing for single nucleotide variants (SNVs), array CGH for copy-number variants (CNVs), and microscopy for structural variants (SVs). METHODS: We introduce a novel, integrative approach combining exome sequencing with chromosome conformation capture, termed Exo-C. This method enables the concurrent identification of SNVs in clinically relevant genes and SVs across the genome and allows

Genome-wide characterization of copy number variations in Nagami Mithun (Bos frontalis) using whole-genome resequencing.

Copy number variations (CNVs) represent an important source of structural genomic variation contributing to genomic diversity in livestock species. The Nagami Mithun (Bos frontalis), a semi-domesticated bovid indigenous to the forested hill regions of Northeast India, remains poorly characterized at the level of genome structural variation. In this study, whole-genome resequencing data from 12 Nagami Mithun individuals were analyzed to establish the first genome-wide copy number variation (CNV) map for this indigenous population. After quality filtering and alignment to the Bos taurus ARS-UCD2

SV-MeCa: an XGBoost-based meta-caller approach for structural variant calling from short-read data.

BACKGROUND: Calling structural variants (SVs), i.e., genomic alterations of ≥50bp, from whole genome short-read data remains challenging, as existing callers are known to lack accuracy and robustness. Therefore, meta-caller approaches combining the results of multiple standalone tools in a consensus set of reported SV calls, are widely used. Here, SV-MeCa (Structural Variant Meta-Caller) is presented, the first SV meta-caller incorporating variant-specific quality metrics from individual VCF outputs, rather than relying solely on number and combination of tools supporting consensus SV calls. Fine-scale structural diversification among closely related Legionella pneumophila isolates from a bath-associated environmental reservoir.

Legionella pneumophila populations within environmental reservoirs can exhibit genomic diversity, complicating source attribution during outbreak investigations. Core genome single-nucleotide variant (cgSNV)-based approaches are widely used for identifying closely related lineages during molecular epidemiological investigations; however, they primarily focus on nucleotide-level variation and may overlook structural variation among closely related isolates. In this study, we investigated genomic diversity among clinical and environmental L. pneumophila isolates obtained during an epidemiologica

Multilocus basis of incipient reproductive isolation in hybridizing populations is revealed by pangenomic and epigenetic divergence.

Incipient reproductive isolation in the presence of gene flow has traditionally been attributed to a small number of major-effect loci under strong selection. Here, using the Heliconius erato adaptive radiation, we apply a pangenome framework to examine how mutational divergence, regulatory variation, and structural variants contribute to genome-wide divergence. In contrast to earlier studies, our high-resolution analyses reveal widespread divergence across the genome, consistent with a multilocus barrier to gene flow. Our findings support a model in which selection acts on regulatory phenotyp

Complex genomic rearrangements at the PLP1 locus include triplication and quadruplication.

Inverted repeats (IRs) can facilitate structural variation as crucibles of genomic rearrangement. Complex duplication-inverted triplication-duplication (DUP-TRP/INV-DUP) rearrangements that contain breakpoint junctions within IRs have been recently associated with both MECP2 duplication syndrome (MIM#300260) and Pelizaeus-Merzbacher disease (PMD, MIM#312080). We investigated 17 unrelated PMD subjects with copy number gains at the PLP1 locus including triplication and quadruplication of specific genomic intervals-16/17 were found to have a DUP-TRP/INV-DUP rearrangement product. An IR distal to

Bayesian Integrative Detection of Structural Variations With False Discovery Rate Control.

Recent advances in long-read sequencing technologies have empowered the detection of structural variations (SVs) associated with genetic diseases. Despite the availability of numerous SV callers and efforts to merge SVs from multiple tools, there remains limited research on quantifying the confidence levels for the reported results. In this work, we propose a Bayesian integration model that combines SV calls from different tools. Notably, we introduce an approach for false discovery rate (FDR) control and provide a quantitative measure for the merged SVs. Our model can handle cases where certa
