Genome-guided isolation and characterization of a novel bacteriophage infecting Escherichia coli reveal a putative new genus.

We have isolated and characterized a novel bacteriophage termed Jab, with lytic activity against multidrug-resistant clinical isolates of Escherichia coli. Phage Jab was identified from liquid manure by means of metagenome sequencing of a phage community enrichment using an E. coli clinical isolate ECH07 as host. The initial enrichment was composed of four phages, of which phage Jab represented only a minute fraction (less than 1%). Jab isolation strategy comprised a targeted approach using iterative replication rounds while equipping ECH07 with resistance against the numerically dominant phag

Human bladder organoids model urinary tract infection and bacteriophage therapy.

Urinary tract infections (UTIs), primarily caused by uropathogenic Escherichia coli (UPEC), are among the most common antibiotic-resistant infections. Despite this, currently available preclinical UTI models lack the breadth of morphotypic and heterogenous cell populations of the human bladder, impairing the development of novel therapies. To address these limitations, we developed human bladder organoids derived from the bladder stem cells of multiple healthy donors which recapitulate cellular diversity of the urothelium. Using bulk and single cell RNA-sequencing, we characterized organoid re

Mining Phage Genomes for Regulatory Elements to Develop a SynBio Toolbox for Non-Model Pseudomonads.

Bacteriophages represent a largely untapped reservoir of regulatory elements that can expand the genetic toolbox for engineering non-model hosts. Using ONT-cappable-sequencing, we mapped full-length primary transcripts across five Pseudomonas phages and identified 232 transcription start sites (TSSs) and 176 transcription termination sites (TTSs), including 38 intrinsic factor-independent terminators. Motif discovery revealed 59 σ70-like promoters in KIL5, 37 in KIL3b, and unique phage-encoded RNA polymerase (RNAP) promoter motifs for KNP, ϕ2, and pphageB21, enabling discrimination between hos

Liquid-liquid phase separation and a phage-encoded inhibitor cooperatively drive transcriptional transition during phage SPO1 infection.

Liquid-liquid phase separation (LLPS) organizes biochemical reactions in cells, yet whether this principle contributes to bacteriophage development has remained unclear. During infection, Bacillus phage SPO1 initially relies on host σA-dependent transcription to drive early gene expression before switching to phage-encoded σ factors for middle and late transcription. However, the mechanisms underlying these transitions, particularly how the middle σ factor Gp28 displaces σA, have remained elusive. Here, we show that SPO1 exploits LLPS to orchestrate its transcriptional program. We identify the

Generation of HBV cccDNA using single-stranded M13 phage DNA for authentic minichromosome functionality.

UNLABELLED: Hepatitis B virus (HBV) covalently closed circular DNA (cccDNA) persists as minichromosomes in the nuclei of hepatocytes and serves as the transcriptional template for viral RNAs. The stable cccDNA pool, characterized by a very low copy number, poses challenges for studying its molecular characteristics and developing targeted therapeutics. To accurately mimic the full-length sequences and structure of HBV cccDNA, we developed a novel method using an M13 phage-based system and deoxyribozyme to produce full-length single-stranded DNA (ssDNA) corresponding to both the positive and ne

Jestvirus, a Novel Genus in the Family Autotranscriptaviridae Infecting Aeromonas.

Aeromonas species are ubiquitous, aquatic, opportunistic pathogens; however, their viral predators remain underexplored. Here, we isolated and characterized Aeromonas phage vB_AsaP_JS1, a dsDNA phage with a short non-contractile tail that infects Aeromonas salmonicida. Comparative analyses indicate that vB_AsaP_JS1 diverges from representative T7-like phages, with gene content similarity below 50% and a maximum amino acid identity of 70% or less. It forms a supported monophyletic clade in both phylogenomic and protein-based trees. Gene-sharing network analysis further shows that vB_AsaP_JS1 an

A prophage-encoded sRNA limits phage infection of adherent-invasive E. coli.

Prophages are prevalent features of bacterial genomes that can reduce susceptibility to infection by competing phages, yet the mechanisms involved are often elusive. Here, we identify a small RNA (svsR) encoded by the lambdoid prophage NC-SV in adherent-invasive Escherichia coli strain NC101 that limits infection by virulent coliphages. Comparative genomics revealed that NC-SV-like prophages and svsR homologs are broadly conserved across Enterobacteriaceae. Transcriptomic analyses show that svsR represses maltodextrin transport genes, including lamB, which encodes the outer membrane maltoporin

New retron systems from environmental bacteria identify triggers of anti-phage defense and expand tools for genome editing.

Retrons are bacterial immune systems that protect a bacterial population against phages by killing infected hosts. Retrons typically comprise a reverse transcriptase (RT), a template noncoding RNA that is partially reverse transcribed into RT-DNA, and a toxic effector. The reverse transcriptase (RT), noncoding RNA, and RT-DNA complex sequester the toxic effector until triggered by phage infection, at which point the toxin is released to induce cell death. Due to their ability to produce single-stranded DNA in vivo, retrons have also been engineered to produce donor templates for genome editing

The trans DNA cleavage activity of Cas12a provides no detectable immunity against plasmid or phage.

Cas12a is a type V-A CRISPR-Cas RNA-guided endonuclease. It cleaves dsDNA at specific site, and then is activated for nonspecific ssDNA cleavage in trans in vitro. The immune function of the trans activity is still unknown. To address this question, we constructed a Cas12a targeting system in Escherichia coli, where Cas12a cleaved a high-copy target plasmid to unleash the trans ssDNA cleavage activity. Then, we analyzed the effect of the Cas12a targeting on a non-target plasmid and a ssDNA phage. The results show that Cas12a efficiently eliminates target plasmid but exerts no impact on the mai

Comparative analysis of tandem T7-like promoter containing regions in enterobacterial genomes reveals a novel group of genetic islands.

Based on molecular information theory, 10 T7-like promoter models were built for the T7 group of phages and used to scan their host genomes and closely related genomes. 38 genomes were scanned and 12 clusters of tandem promoters were identified in nine enteropathogens. Comparative analysis of these tandem promoter-bearing regions reveals that they are similar to each other, forming prophage-like islands of 4-13 kb. Each island appears to contain two or three tandem T7-like promoters within a stretch of 150-620 bases, but there are no corresponding RNA polymerase (RNAP) genes. The promoters wou

Phage therapy for hidradenitis suppurativa: a unique challenge and possible opportunity for personalized treatment of a complex, inflammatory disease.

Phage therapy is an emerging antimicrobial treatment for critical multidrug-resistant pathogens. In this review, the specific potential and challenges of phage therapy for patients with hidradenitis suppurativa (HS) are discussed. This represents a unique challenge as HS is a chronic inflammatory disease, but presenting with acute exacerbations, which have an enormous negative impact on patient's quality of life. The therapeutic arsenal for HS has expanded in the past decade, for example, with adalimumab and several other biologicals that are currently under investigation. However, treatment o

Human single chain monoclonal antibody that recognizes matrix protein of heterologous influenza A virus subtypes.

Matrix protein (M1) is predominant and has pivotal role in the influenza A virus replication and assembly. It is therefore an attractive target for antiviral drugs, siRNA studies, and therapeutic antibodies. Nevertheless, therapeutic antibody that interferes with the M1 multiplex function has never been developed. In this study, human single monoclonal antibody fragments (HuScFvs) to M1 were generated. Full length recombinant M1 (rM1) was produced from cDNA prepared from genome of highly pathogenic avian influenza virus, A/H5N1. The rM1 was used as an antigen in phage bio-panning to select pha

Therapeutics and prophylactic efficacy of novel lytic Escherichia phage vB_EcoS_PJ16 against multidrug-resistant avian pathogenic E. coli using in vivo study.

Avian pathogenic Escherichia coli (APEC) is the causative agent of avian colibacillosis, which causes significant economic losses to the poultry industry. The growing resistance of bacteria to antibiotics is a major global public health concern. However, there is limited data on the efficacy of phage therapy in effectively controlling and treating APEC infections. In this study, a novel lytic Escherichia phage, vB_EcoS_PJ16, was isolated from poultry farm wastewater and characterized in both in vitro and in vivo conditions. Transmission electron microscopy analysis revealed the presence of an

A Noncontiguous Code for RNA-Guided DNA Recognition Preceded CRISPR.

CRISPR-Cas systems use RNA-guided proteins for adaptive immunity through a mechanism whose origin is unknown. Here we report the discovery of Viral Interference Programmable Repeat (VIPR) systems consisting of a Vipr protein more ancient than CRISPR-Cas and vrRNAs comprising alternating GGY/NN motifs. Unlike canonical guide RNAs that base pair with nucleic acid targets using an uninterrupted sequence, vrRNAs recognize double-stranded DNA through a noncontiguous code in which the variable NNs of each repeat collectively specify a target that itself contains a gapped recognition sequence. Recent Advances in the Molecular Mechanisms of Bacterial Anti-Phage Defence Systems.

Deep learning models based on both distant protein sequence homology and genetic neighbourhood context searches predicted that 1.5% of bacterial genes or 30 genes per E. coli genome represent anti-phage systems (APS); many are colocalized on defence islands or are found on mobile DNA elements. Thousands of APS thus remain to be defined molecularly. Selected recent examples highlighting an astonishing molecular diversity of these defence systems are described in this editorial. The mechanisms include allosterically regulated dGTPase responding to competing nucleotide signals (Clover); bacterial

Transcription in yeast: a factor that stimulates yeast RNA polymerases.

Yeast cells contain an RNA polymerase factor, pi, which is a heat-stable protein with an apparent molecular weight of 12,000. This factor stimulates transcription of calf-thymus, salmon-sperm, yeast-nuclear, and T4-phage DNA. It stimulates transcription by each of the four yeast-nuclear RNA polymerases, by rat-liver RNA polymerases I and II, and by Escherichia coli RNA polymerase. pi-Factor can cause each of the eukaryotic RNA polymerases to become insensitive to rifamycin AF-013, but does not stop inhibition of E. coli RNA polymerase by rifamycin AF-013. Stimulation of transcription by pi-fac

A reference genome without a virus: cDNA reconstruction reveals the provenance and function of the MS2 phage sequence.

Reference genomes are often treated as faithful representations of experimentally validated viral genomes, yet the relationship between historically curated reference sequences and infectivity is rarely tested experimentally. Here, we developed a cDNA-based reconstruction platform for the canonical RNA phage MS2 and used it to compare the current NCBI reference genome (RefSeq) with closely related published isolate sequences. We found that isolate-derived sequences reproducibly yielded infectious phage, whereas the current MS2 RefSeq-derived construct did not, showing that the present referenc

Molecular evolution of bacteriophages: evidence of selection against the recognition sites of host restriction enzymes.

Restriction enzymes produced by bacteria serve as a defense against invading bacteriophages, and so phages without other protection would be expected to undergo selection to eliminate recognition sites for these enzymes from their genomes. The observed frequencies of all restriction sites in the genomes of all completely sequenced DNA phages (T7, lambda, phi X174, G4, M13, f1, fd, and IKe) have been compared to expected frequencies derived from trinucleotide frequencies. Attention was focused on 6-base palindromes since they comprise the typical recognition sites for type II restriction enzyme
