COVID-DeepPredictor: Recurrent Neural Network to Predict SARS-CoV-2 and Other Pathogenic Viruses.

The COVID-19 disease for Novel coronavirus (SARS-CoV-2) has turned out to be a global pandemic. The high transmission rate of this pathogenic virus demands an early prediction and proper identification for the subsequent treatment. However, polymorphic nature of this virus allows it to adapt and sustain in different kinds of environment which makes it difficult to predict. On the other hand, there are other pathogens like SARS-CoV-1, MERS-CoV, Ebola, Dengue, and Influenza as well, so that a predictor is highly required to distinguish them with the use of their genomic information. To mitigate

The attractor recurrent neural network based on fuzzy functions: An effective model for the classification of lung abnormalities.

The respiratory system dynamic is of high significance when it comes to the detection of lung abnormalities, which highlights the importance of presenting a reliable model for it. In this paper, we introduce a novel dynamic modelling method for the characterization of the lung sounds (LS), based on the attractor recurrent neural network (ARNN). The ARNN structure allows the development of an effective LS model. Additionally, it has the capability to reproduce the distinctive features of the lung sounds using its formed attractors. Furthermore, a novel ARNN topology based on fuzzy functions (FF

Artificial neural network and tissue genotyping of hepatocellular carcinoma in liver-transplant recipients: prediction of recurrence.

BACKGROUND: Liver transplantation (LT) is the treatment of choice for early stage hepatocellular carcinoma (HCC) with excellent 5-year survival, with a recurrence rate after LT of 3.4%. An artificial neural network (ANN), combined with genotyping for microsatellite mutations/deletions (TM-GTP), was designed at the University of Pittsburgh to predict tumor recurrence with a discriminatory power of 85%. This study aims to validate the ANN/TM-GTP model on patients receiving transplants in a single center. METHODS: Nineteen patients with HCC underwent LT at our center between 1999 and 2002 (mean

Performance of recurrent neural networks with Monte Carlo dropout for predicting pharmacokinetic parameters from dynamic contrast-enhanced magnetic resonance imaging data.

PURPOSE: To quantitatively evaluate the performance of two types of recurrent neural networks (RNNs), long short-term memory (LSTM) and gated recurrent units (GRU), using Monte Carlo dropout (MCD) to predict pharmacokinetic (PK) parameters from dynamic contrast-enhanced magnetic resonance imaging (DCE-MRI) data. METHODS: DCE-MRI data for simulation studies were synthesized using the extended Tofts model and a population-averaged arterial input function (AIF). The ranges of PK parameters for training the RNNs were determined from data of patients with brain tumors. The effects of the number of…

Prediction of the position of external markers using a recurrent neural network trained with unbiased online recurrent optimization for safe lung cancer radiotherapy.

BACKGROUND AND OBJECTIVE: During lung cancer radiotherapy, the position of infrared reflective objects on the chest can be recorded to estimate the tumor location. However, radiotherapy systems have a latency inherent to robot control limitations that impedes the radiation delivery precision. Prediction with online learning of recurrent neural networks (RNN) allows for adaptation to non-stationary respiratory signals, but classical methods such as real-time recurrent learning (RTRL) and truncated backpropagation through time are respectively slow and biased. This study investigates the capabil…

Detection of atrial fibrillation from pulse waves using convolution neural networks and recurrence-based plots.

We propose a classification method for distinguishing atrial fibrillation from sinus rhythm in pulse-wave measurements obtained with a blood pressure monitor. This method combines recurrence-based plots with convolutional neural networks. Moreover, we devised a novel plot, with which our classification achieved specificity of 97.5%, sensitivity of 98.4%, and accuracy of 98.6%. These criteria are higher than previously reported results for measurements obtained with blood pressure monitors and are almost equal to statistical measures for methods based on electrocardiographs and photoplethysmogr

Recurrent neural network for predicting absence of heterozygosity from low pass WGS with ultra-low depth.

BACKGROUND: The absence of heterozygosity (AOH) is a kind of genomic change characterized by a long contiguous region of homozygous alleles in a chromosome, which may cause human genetic disorders. However, no method of low-pass whole genome sequencing (LP-WGS) has been reported for the detection of AOH in a low-pass setting of less than onefold. We developed a method, termed CNVseq-AOH, for predicting the absence of heterozygosity using LP-WGS with ultra-low sequencing data, which overcomes the sparse nature of typical LP-WGS data by combing population-based haplotype information, adjustable

Recurrent neural network-based acute concussion classifier using raw resting state EEG data.

Concussion is a global health concern. Despite its high prevalence, a sound understanding of the mechanisms underlying this type of diffuse brain injury remains elusive. It is, however, well established that concussions cause significant functional deficits; that children and youths are disproportionately affected and have longer recovery time than adults; and that individuals suffering from a concussion are more prone to experience additional concussions, with each successive injury increasing the risk of long term neurological and mental health complications. Currently, the most significant

Application of chaos in a recurrent neural network to control in ill-posed problems: a novel autonomous robot arm.

Inspired by a viewpoint that complex/chaotic dynamics would play an important role in biological systems including the brain, chaotic dynamics introduced in a recurrent neural network was applied to robot control in ill-posed situations. By computer experiments we show that a model robot arm without an advanced visual processing function can catch a target object and bring it to a set position under ill-posed situations (e.g., in the presence of unknown obstacles). The key idea in these works is adaptive switching of a system parameter (connectivity) between a chaos regime and attractor regime

A recurrent neural network and parallel hidden Markov model algorithm to segment and detect heart murmurs in phonocardiograms.

The detection of heart disease using a stethoscope requires significant skill and time, making it expensive and impractical for widespread screening in low-resource environments. Machine learning analysis of heart sound recordings can improve upon the accessibility and accuracy of diagnoses, but existing approaches require further validation on larger and more representative clinical datasets. For many previous algorithms, segmenting the signal into its individual sound components is a key first step. However, segmentation algorithms often struggle to find S1 or S2 sounds in the presence of st

Recurrent myocardial infarction: Mechanisms of free-floating adaptation and autonomic derangement in networked cardiac neural control.

The cardiac nervous system continuously controls cardiac function whether or not pathology is present. While myocardial infarction typically has a major and catastrophic impact, population studies have shown that longer-term risk for recurrent myocardial infarction and the related potential for sudden cardiac death depends mainly upon standard atherosclerotic variables and autonomic nervous system maladaptations. Investigative neurocardiology has demonstrated that autonomic control of cardiac function includes local circuit neurons for networked control within the peripheral nervous system. Th

A Dynamic Prognosis Model of Patients with Chronic Heart Failure: A Prospective Cohort Study Using Follow-Up Data and Recurrent Neural Networks.

BACKGROUND: Prediction models for mortality risk in patients with chronic heart failure (CHF) have traditionally relied on static admission data, which restricts capturing disease dynamics. Longitudinal follow-up data were used to develop a dynamic model to improve accuracy and provide evidence for tailored interventions. METHODS: We enrolled 1,333 CHF patients from 3 Shanxi centres. Data included CHF patient-reported outcome (PRO) measures (CHF-PROM), lifestyle, medications, and prognosis. Endpoint: all-cause mortality. Using sequential data, we developed Gated Recurrent Units (GRU), Long Sh

Knee Angle Estimation from Surface EMG during Walking Using Attention-Based Deep Recurrent Neural Networks: Feasibility and Initial Demonstration in Cerebral Palsy.

Accurately estimating knee joint angle during walking from surface electromyography (sEMG) signals can enable more natural control of wearable robotics like exoskeletons. However, challenges exist due to variability across individuals and sessions. This study evaluates an attention-based deep recurrent neural network combining gated recurrent units (GRUs) and an attention mechanism (AM) for knee angle estimation. Three experiments were conducted. First, the GRU-AM model was tested on four healthy adolescents, demonstrating improved estimation compared to GRU alone. A sensitivity analysis revea

Quaternion-based recurrent neural networks and machine learning for 3D modeling of superficial femoral artery dynamics: a theoretical framework for enhanced treatment outcomes.

The superficial femoral artery (SFA) is highly susceptible to atherosclerotic disease, with restenosis rates which are exceeding 30%-50% following endovascular intervention. Current diagnostic approaches including two-dimensional angiography and duplex ultrasound are failing to capture the complex three-dimensional (3D) spatiotemporal dynamics of vessel remodeling during physiological motion. This theoretical framework is integrating quaternion-based recurrent neural networks (QRNNs) with machine learning pipelines to model dynamic 3D changes in SFA geometry from serial imaging data or continu…

An imputation method for single-cell RNA sequencing data based on a parallel gated recurrent unit neural network.

Single-cell RNA sequencing (scRNA-seq) generates high-dimensional transcriptomic data but is severely affected by dropout events, which obscure true gene-gene relationships. These missing values introduce bias into downstream analyses, complicate data processing, and reduce analytical efficiency. Therefore, accurate imputation of dropout events is essential for recovering genuine expression signals and improving the reliability of scRNA-seq studies. In this work, we propose a novel scRNA-seq data imputation method, imputation with a parallel gated recurrent unit neural network (IPGRU), based o

MULGONET: An interpretable neural network framework to integrate multi-omics data for cancer recurrence prediction and biomarker discovery.

Multi-omics cancer data provides complementary views of tumorigenesis and progression. Technical challenges exist in integrating these heterogeneous data into deep learning models to better understand tumorigenesis and predict cancer recurrence. We herein propose a novel end-to-end deep learning method (MULGONET) for cancer recurrence prediction and biomarker discovery. First, MULGONET can effectively solve the curse of dimensionality and the lack of model interpretability in multi-omics data integration. Second, it explores interactions and regulatory relationships between genes and GO terms,

Extended Modelling of Molecular Calcium Signalling in Platelets by Combined Recurrent Neural Network and Partial Least Squares Analyses.

Platelets play critical roles in haemostasis and thrombosis. The platelet activation process is driven by agonist-induced rises in cytosolic [Ca2+]i, where the patterns of Ca2+ responses are still incompletely understood. In this study, we developed a number of techniques to model the [Ca2+]i curves of platelets from a single blood donor. Fura-2-loaded platelets were quasi-simultaneously stimulated with various agonists, i.e., thrombin, collagen, or CRP, in the presence or absence of extracellular Ca2+ entry, secondary mediator effects, or Ca2+ reuptake into intracellular stores. To understand

Improved tactile speech robustness to background noise with a dual-path recurrent neural network noise-reduction method.

Many people with hearing loss struggle to understand speech in noisy environments, making noise robustness critical for hearing-assistive devices. Recently developed haptic hearing aids, which convert audio to vibration, can improve speech-in-noise performance for cochlear implant (CI) users and assist those unable to access hearing-assistive devices. They are typically body-worn rather than head-mounted, allowing additional space for batteries and microprocessors, and so can deploy more sophisticated noise-reduction techniques. The current study assessed whether a real-time-feasible dual-path

Development and validation of an integrated residual-recurrent neural network model for automated heart murmur detection in pediatric populations.

Congenital heart disease affects approximately 1% of children worldwide, with a number of cases in resource-limited settings remaining undiagnosed through school age. While cardiac auscultation is a key screening method, its effectiveness varies widely, depending on practitioner expertise. This study introduces an innovative artificial intelligence (AI) approach combining conventional machine learning and deep learning techniques to improve heart murmur detection in pediatric populations. By developing an integrated Residual-Recurrent Neural Networks model and analyzing heart sound recordings …
