Anaerococcus rubiinfantis sp. nov. strain mt16(T) is a new species within the genus Anaerococcus, which was isolated by the culturomics approach from the gut microbiota of an infant suffering from kwashiorkor. A phenotypic, biochemical and proteomic description of this strain is hereby presented alongside a complete annotation of its genome. This strictly anaerobic species forms Gram-positive non-sporeforming cocci. The major fatty acid was hexadecanoic acid. The phylogenetic analysis of strain mt16(T) showed a 97.9% similarity level with Anaerococcus vaginalis, the closest validly published s

Many attempts have been made to simplify tissue fixation and processing prior to hematoxylin and eosin (H&E) staining, immunohistochemistry (IHC) and genomic DNA extraction. The acetone-methyl benzoate-xylene (AMeX) method, is gaining popularity as an alternative to aqueous formaldehyde fixation followed by alcohol dehydration. We have assessed the efficacy of AMeX for the quality of extracted genomic DNA in addition to H&E and IHC in biopsy specimens of human oral mucosal lesions of size not more than 1 cm. H&E staining showed similar results when AMeX method was compared with conventional fi

BACKGROUND: While some factors of breast morphology, such as density, are directly implicated in breast cancer, the relationship between breast size and cancer is less clear. Breast size is moderately heritable, yet the genetic variants leading to differences in breast size have not been identified.
METHODS: To investigate the genetic factors underlying breast size, we conducted a genome-wide association study (GWAS) of self-reported bra cup size, controlling for age, genetic ancestry, breast surgeries, pregnancy history and bra band size, in a cohort of 16,175 women of European ancestry.

Genomic rearrangements are major drivers of evolution and genetic disease. Studying rearrangements requires segmenting genomes of interest into conserved regions, called synteny blocks, that highlight structural differences between genomes. Synteny blocks are typically defined from annotated genes or derived as a by-product of whole-genome alignment. However, as these procedures are heuristic and do not explicitly model rearrangements, they can obscure real variation, create false similarities, and affect phylogenetic inference. We present a formal framework for deriving synteny blocks by part

OBJECTIVES: Colistin is regarded as one of the last-resort antimicrobials for severe infections. Isolates carrying the plasmid-borne mobile colistin resistance gene mcr-1 were rarely reported in community-acquired infections. Here we report the draft genome sequence of an MCR-1-carrying, extended-spectrum β-lactamase (ESBL)-producing Escherichia coli isolate from community-acquired urinary tract infection.
METHODS: Antimicrobial susceptibility testing (AST) was performed by the broth microdilution method. Transferability of the mcr-bearing plasmid was determined by filter mating using E. coli

Prophages affect bacterial fitness on multiple levels. These include bacterial infectivity, toxin secretion, virulence regulation, surface modification, immune stimulation and evasion and microbiome competition. Lysogenic conversion arms bacteria with novel accessory functions thereby increasing bacterial fitness, host adaptation and persistence, and antibiotic resistance. These properties allow the bacteria to occupy a niche long term and can contribute to chronic infections and inflammation such as chronic rhinosinusitis (CRS). In this study, we aimed to identify and characterize prophages p

Restriction fragment length polymorphism of the rDNA spacer was studied in the genus Oryza using a cloned rice rDNA probe. One-hundred-five accessions, including 58 cultivated rice and 47 wild species with various genome types, were analysed. Seven size classes differing from one another by an "increment" of ca. 300 bp were observed amongst the Asiatic cultivated rice of the species O. sativa. A general tendency from a smaller spacer in the Japonica subtypes to longer ones in Indica is observed. Classification as Japonica or Indica on the basis of rDNA pattern generally agrees with classificat

Many countries lack their guidelines for best practices in genomic medicine, whether for clinical practice or research. For the construction of these national guidelines or institutional policies in human genomics research several key criteria must be observed. The determination of variant pathogenicity has become more refined, with specific global recommendations being adopted. A well-conducted consent process, managed by qualified professionals, ensures the protection of research participants' rights. Pre-established sequencing and data analysis parameters are crucial for ensuring reliable r

Interspecific hybridization between closely related mammalian species, including various species of the genus Mus, is commonly associated with abnormal growth of the placenta and hybrid foetuses, a phenomenon known as hybrid placental dysplasia (HPD). The role of HPD in speciation is anticipated but still poorly understood. Here, we studied placental and foetal growth in F1 crosses between four inbred mouse strains derived from two house mouse subspecies, Mus musculus musculus and Mus musculus domesticus. These subspecies are in the early stage of speciation and still hybridize in nature. In a

BACKGROUND: The transformer architecture in deep learning has revolutionized protein sequence analysis. Recent advancements in protein language models have paved the way for significant progress across various domains, including protein function and structure prediction, multiple sequence alignments, and mutation effect prediction. A protein language model is commonly trained on individual proteins, ignoring the interdependencies between sequences within a genome. However, biological understanding reveals that protein-protein interactions span entire genomic regions, underscoring the limitatio

Pseudomonas shahriarae is a recently identified member of the P. fluorescens group. Its ecological range and ability to cause disease are still mostly unknown, especially in aquaculture settings. This work presents the first genome sequence of P. shahriarae isolated from diseased Siberian sturgeon (Acipenser baerii). To obtain deeper understanding of its evolutionary history, pathogenicity, and capacity of antibiotic resistance, this genome was compared with seven other publicly available genomes. The draft genome of strain SK21 was 6.12 Mb size and had a GC content of 60.5%. Core genome analy

Birth weight (BW) is an important predictor of newborn survival and health and has associations with many adult health outcomes, including cardiometabolic disorders, autoimmune diseases and mental health. On average, twins have a lower BW than singletons as a result of a different pattern of fetal growth and shorter gestational duration. Therefore, investigations into the genetics of BW often exclude data from twins, leading to a reduction in sample size and remaining ambiguities concerning the genetic contribution to BW in twins. In this study, we carried out a genome-wide association meta-an

Three strains of Rhodobacter sphaeroides of diverse origin have been under investigation in our laboratory for their genome complexities, including the presence of multiple chromosomes and the distribution of essential genes within their genomes. The genome of R. sphaeroides 2.4.1 has been completely sequenced and fully annotated, and now two additional strains (ATCC 17019 and ATCC 17025) of R. sphaeroides have been sequenced. Thus, genome comparisons have become a useful approach in determining the evolutionary relationships among different strains of R. sphaeroides. In this study, the concat

The terminal noncoding regions of viral RNA genomes are presumed to contain signal sequences and sometimes also secondary structures involved in regulating viral RNA synthesis. Such signals would be expected to be highly conserved among related viruses. In order to identify replication signal features for flaviviruses we have compared the 3'-terminal nucleotide sequences of West Nile virus (WNV), Saint Louis encephalitis (SLE) virus, and yellow fever virus (YFV) genome RNAs. The existence of a stable 3'-terminal secondary structure was previously predicted by a cDNA sequence obtained from YFV

Pangenomes capture population-level variation but remain computationally challenging at scale. We present Panmap, a tool that leverages evolutionary structure to place, align, and genotype sequencing reads against mutation-annotated pangenomes containing up to millions of genomes. Panmap introduces a phylogenetically compressed k-mer index that stores only sequence differences along branches, enabling efficient comparison of reads to both sampled genomes and inferred ancestors. This approach reduces index size by up to 600-fold and construction time by over three orders of magnitude relative t

The human placenta is among the few, if not the only, healthy mammalian tissues that may exploit a cancer-like somatic genome for its function. Acting simultaneously as the lungs, kidneys, liver and gastrointestinal tract, the placenta mediates nutrient and gas exchange, blocks out toxins and pathogens, removes fetal waste, and secretes hormones essential for pregnancy. Recent research has revealed that the placenta is a genomically distinctive organ with an unusually high mutational load, abundant structural variations, prevalent aneuploidy and genome amplification, as well as a tissue-sized
