Anther culture-derived regenerants of durum wheat and their cytological characterization.

Anther culture is being increasingly used in cereal crop improvement both as a source of haploids and for inducing new genetic variation. We studied the androgenetic ability and regenerability of 10 cultivars of durum wheat (Triticum turgidum L., 2n = 4x = 28; AABB), using three different growth conditions and four media. From a total of 86,400 anthers cultured, 324 plants were obtained: 248 green and 76 albino. Genotype, growth condition, and media significantly affected anther response and callus production; interactions were also significant. Green plant regeneration was influenced signific

Pan-genomic and pan-transcriptomic integration unveils evolutionary dynamics and regulatory diversification of the WRKY gene family in Camellia sinensis.

BACKGROUND: The WRKY transcription factor family, characterized by its conserved WRKYGQK motif and zinc finger structure, serves as a central regulatory module in plants, mediating developmental, stress-responsive, and metabolic processes through W-box binding. In Camellia sinensis, WRKY genes act as molecular integrators that link environmental cues to the biosynthesis of quality-related compounds, underscoring the importance of understanding their evolutionary patterns for genetic improvement. However, previous research has been limited by single-reference genome approaches, which fail to ca

BB0844, an RpoS-regulated protein, is dispensable for Borrelia burgdorferi infectivity and maintenance in the mouse-tick infectious cycle.

The genome of Borrelia burgdorferi, the causative agent of Lyme disease, is comprised of a large linear chromosome and numerous smaller linear and circular plasmids. B. burgdorferi exhibits substantial genomic variation, and previous studies revealed genotype-specific variation at the right chromosomal telomere. A correlation has also been established between genotype and invasiveness. The correlation between chromosome length and genotype and between genotype and invasiveness suggested that a gene(s) at the right chromosome telomere may be required for virulence. Of particular interest was bb

Population genomics of ancient and modern Trichuris trichiura.

The neglected tropical disease trichuriasis is caused by the whipworm Trichuris trichiura, a soil-transmitted helminth that has infected humans for millennia. Today, T. trichiura infects as many as 500 million people, predominantly in communities with poor sanitary infrastructure enabling sustained faecal-oral transmission. Using whole-genome sequencing of geographically distributed worms collected from human and other primate hosts, together with ancient samples preserved in archaeologically-defined latrines and deposits dated up to one thousand years old, we present the first population geno

Lineage-specific evolution and gene flow in Listeria monocytogenes are independent of bacteriophages.

Listeria monocytogenes is a foodborne pathogen causing systemic infection with high mortality. To allow efficient tracking of outbreaks a clear definition of the genomic signature of a cluster of related isolates is required, but lineage-specific characteristics call for a more detailed understanding of evolution. In our work, we used core genome MLST (cgMLST) to identify new outbreaks combined to core genome SNP analysis to characterize the population structure and gene flow between lineages. Whilst analysing differences between the four lineages of L. monocytogenes we have detected differenc

Pan-genome and antibiotic resistance insights into Xanthomonas citri pv. punicae pathotypes.

BACKGROUND: Bacterial blight, caused by Xanthomonas citri pv. punicae (Xcp) is a significant threat to pomegranate cultivation in India. Although antibiotics such as streptomycin, streptocycline, and tetracycline are commonly used for its management, their effectiveness is declining due to the emergence of resistant Xcp strains carrying acquired resistance genes. Considering this growing concern, the present study aimed to investigate nine Xcp isolates obtained from pomegranate-growing regions of India by assessing their pathogenicity, followed by in vitro evaluation of their antibiotic sensit

Genomic and functional divergence analysis of closely related Teseptimavirus phages reveals dual HNH endonuclease positioning and its role in plaque formation.

Antibiotic resistance has renewed interest in bacteriophages as antimicrobials, yet the complexity of phage-host interactions often leads to inconsistent infection outcomes, underscoring the need to unravel the molecular basis of phenotypic diversity among closely related phages. Here, we compared two closely related T7-like phages, polyvalent phages C5 and N30, both belonging to Teseptimavirus, which share 89.67% genomic identity and an identical host range. While C5 exhibited a higher adsorption rate, plaque size, and efficiency of plating, N30 showed stronger bacteriostatic activity and lar

Potential in-host evolution of Klebsiella pneumoniae ST147: convergence and the role of capsular alterations in morphotype diversity.

Klebsiella pneumoniae, an important opportunistic pathogen, is traditionally classified into classic and hypervirulent pathotypes. Convergent strains combining antimicrobial resistance (AMR) and hypervirulence have emerged globally, posing a significant health challenge. In this study, we investigated potential in-host evolution and morphotypic variation among consecutive K. pneumoniae ST147 isolates from a single patient. As described in a previous study, the isolates displayed distinct morphotypes-small white, normal white, gray, and gray/dry (g/d) colonies. In this study, we now present new

A novel variation in the LMX1B gene with nail-patella syndrome.

Nail-patella syndrome (NPS; OMIM #161200) is an autosomal dominant disorder characterized by developmental defects in dorsal limb structures, kidneys, and eyes. The incidence of NPS is attributed to variations in the LMX1B gene. In this report, we present a novel LMX1B variation identified in a Chinese family affected by NPS. The proband, a 15-year-old male, exhibited a history of proteinuria and microscopic hematuria accompanied by renal dysfunction, nail dysplasia, bilateral patellar dysplasia, bilateral shoulder and elbow joint dysplasia and iliac horns. Histological examination revealed mi

Multi-omics of the endangered Acer miaotaiense reveal nervonic acid biosynthesis, population evolution, and environmental adaptation.

Climate change threatens global forest biodiversity, particularly affecting long-lived, endangered tree species. However, the molecular mechanisms underlying their population evolution and environmental adaptation remain unclear. Here, we employed multi-omics analyses, including pan-genomes, transcriptomics, metabolomics, population genomics, and epigenomics, to decipher nervonic acid biosynthesis and population evolutionary history of the endangered tree Acer miaotaiense. A high-quality, chromosome-level genome of A. miaotaiense was first assembled (645.94 Mb). Pan-genome characterization sho

Whole-genome analysis of the ammonia-oxidizing bacterium, Nitrosomonas eutropha C91: implications for niche adaptation.

Analysis of the structure and inventory of the genome of Nitrosomonas eutropha C91 revealed distinctive features that may explain the adaptation of N. eutropha-like bacteria to N-saturated ecosystems. Multiple gene-shuffling events are apparent, including mobilized and replicated transposition, as well as plasmid or phage integration events into the 2.66 Mbp chromosome and two plasmids (65 and 56 kbp) of N. eutropha C91. A 117 kbp genomic island encodes multiple genes for heavy metal resistance, including clusters for copper and mercury transport, which are absent from the genomes of other amm

Global phylogenomics of multidrug-resistant Salmonella enterica serotype Kentucky ST198.

Salmonella enterica serotype Kentucky can be a common causative agent of salmonellosis, usually associated with consumption of contaminated poultry. Antimicrobial resistance (AMR) to multiple drugs, including ciprofloxacin, is an emerging problem within this serotype. We used whole-genome sequencing (WGS) to investigate the phylogenetic structure and AMR content of 121 S.enterica serotype Kentucky sequence type 198 isolates from five continents. Population structure was inferred using phylogenomic analysis and whole genomes were compared to investigate changes in gene content, with a focus on

Groundwater microbial community structure under contrasting hydrological conditions in a sulfate-rich karst aquifer.

Karst aquifers represent dynamic subsurface environments where hydrological fluctuations and redox variability can strongly influence groundwater microbiomes and associated biogeochemical processes. However, microbial sulfur cycling in sulfate-rich karst aquifers remains poorly understood, particularly from a genome-resolved perspective that links hydrochemical gradients to microbial metabolic potential. Here, we investigated how hydrochemical heterogeneity and contrasting hydrological conditions relate to microbial community composition and sulfur-cycling potential in the Irecê Basin karst aq

Complete genomes of two Ikeda-genotype Orientia tsutsugamushi isolates from South Korea reveal within-lineage divergence and contrast with the Boryong reference strain.

Orientia tsutsugamushi strain Ikeda is a scrub typhus reference strain originally described in Japan, and Ikeda 56-kDa type-specific antigen sequence types have also been reported in South Korea. However, complete genome resources for South Korean Ikeda-genotype isolates remain limited. Here, we generated complete genomes for two archived clinical O. tsutsugamushi isolates from northern South Korea, CH219 and K4-135, using a PacBio HiFi and Illumina hybrid assembly approach and compared them with the Japanese reference strain Ikeda and the South Korean reference strain Boryong. Both genomes we

An update on the characterization of immunoglobulin loci in Ambystoma mexicanum.

BACKGROUND: We previously reported the genomic characterization of immunoglobulin loci in Ambystoma mexicanum of the laboratory d/d white strain, where the IGH locus gene orientation was incompatible with VDJ recombination, suggesting scaffold orientation errors. A novel 29.1 Gbp A. mexicanum genome derived from an F1 cross between A. mexicanum and A. tigrinum (UKY_AmexF1_1) has recently been released, containing only 220 unmapped scaffolds. Here, we present an updated description of the immunoglobulin loci based on this improved genome assembly. METHODS: Using our previously annotated AmbMex

Genetic variation and recombination in Aichi virus.

Aichi virus (AiV), a member of the genus Kobuvirus in the family Picornaviridae, causes gastroenteritis in humans. It was noted that AiV differs from other picornaviruses in its unusually high C content and a very high degree of genome-ordered RNA secondary structures. However, the genetic variability and mutational restrictions on a full-genome scale have not been studied. In addition to the available five complete AiV genomes, we determined here another five complete coding sequences of AiV sampled in Germany, 2004. Distinctive AiV genetic features included a low incidence of recombination a
