Integrative forensic genomics resolves trace DNA in a major transnational drug trafficking case.

Illicit drug source tracing increasingly combines forensic toxicology, analytical chemistry, and genomics, yet connecting packaging or production to specific individuals remains challenging when touch DNA is limited, degraded, or contaminated. Here, we applied an integrated forensic genomics approach to a major transnational maritime cocaine trafficking case. Touch DNA recovered from multilayer packaging underwent 80 Mb SNP capture targeting autosomal, Y-chromosomal, and mitochondrial loci, with whole-genome sequencing used for comparison. Despite low DNA amounts and varying microbial contamin…

From Bench to Bedside: Personalized Genomics in the Diagnosis and Treatment of Osteomyelitis.

Osteomyelitis (OM), an inflammatory condition of the bone tissue, is a complex orthopedic condition marked by chronic inflammation, diagnostic uncertainty, and recurrent infections. Despite standard treatments-including surgical debridement, antimicrobial therapy, and bone reconstruction-many patients continue to experience recurrence and treatment failure. Growing molecular evidence indicates that host genetic factors play a crucial role in shaping immune responses and influencing disease progression in OM. This narrative review synthesizes current knowledge from candidate gene single-nucleot

Multi-layered functional genomics prioritizes candidate effectors and regulatory mechanisms of ankylosing spondylitis.

BACKGROUND: Ankylosing spondylitis (AS) is a chronic inflammatory arthropathy with heritability estimated at approximately 90%, yet the effector genes and regulatory mechanisms beyond the well-established HLA-B*27 association remain incompletely defined. Translating GWAS-identified loci into biological insight requires integration of calibrated association statistics, gene-level prioritization, fine-mapping, molecular prediction, and experimental follow-up. METHODS: We performed a GWAS meta-analysis of 7,551 AS cases and 1,258,581 controls from the Million Veteran Program, FinnGen, and UK Bio

Population genomics identifies Italian and North American origins of Popillia japonica in Switzerland.

The Japanese beetle (Popillia japonica), native to Japan, is a major invasive species in North America and Europe. Its colonization of Europe began on the Azores (1970s), followed by Italy (2014) and southern Switzerland (2017). In 2023, the presence of the pest was reported in three areas of Switzerland: Kloten (Canton of Zürich, north-eastern Switzerland), Basel (Canton of Basel-Landschaft, northern Switzerland), and in eastern Canton of Valais (South Switzerland) near the Italian border. In 2024, P. japonica individuals were discovered in several other Swiss Cantons. To trace P. japonica sp

Population genomics uncovers global distribution, antimicrobial resistance, and virulence factors of Streptococcus suis.

Streptococcus suis is a major porcine pathogen and an emerging zoonotic agent. Nevertheless, the lack of a global collection has hindered understanding of its epidemiological characteristics. Here, we provide a genomic overview of S. suis, encompassing 195 newly sequenced isolates and 7359 publicly available genomes. Applying cgMLST scheme and UMAP embedding approach, a total of twenty high-density clusters were identified. The clustering exhibited discordance with the serotype and MLST schemes due to recombination, indicating the limitations of classical identification methods. We also demons

Comparative genomics and epidemic success of Mycobacterium tuberculosis lineage 4 in eastern China.

BACKGROUND: Mycobacterium tuberculosis (Mtb) lineage 4 (L4) remains as a crucial component of the pathogen. Genetic factors potentiate the spread of Mtb, while the genomic feature and epidemic success at individual level of L4 strains have not been fully illustrated, especially in China. Therefore, the current study aimed to obtain additional understanding on the pan-genome architecture and transmission of the pathogen. RESULTS: The results first revealed a low proportion of soft-core genes (28.66%) and high genetic diversity for Mtb L4 strains in eastern China. The pan-genome size increased

A Metadata-Driven Framework for Strengthening Pathogen Genomics Lessons from SARS-CoV-2.

During the COVID-19 pandemic, large-scale pathogen sequencing generated millions of SARS-CoV-2 genomes deposited in repositories like GenBank and GISAID. However, most of these records lack detailed patient metadata, such as demographics and clinical outcomes, which limits their utility for large-scale pathogen genomics analyses. While records that are linked to a journal publication might contain such metadata, systematic extraction and linkage to sequence records requires substantial manual effort. In this work, we assess the completeness of metadata in GenBank and demonstrate the value of e…

Using genetics, genomics, and transcriptomics to identify therapeutic targets in juvenile idiopathic arthritis.

Despite progress in improving outcomes for oligoarticular and polyarticular juvenile idiopathic arthritis (JIA), the field still faces considerable challenges. More than half of adults who have had JIA continue to have active disease and have developed functional limitations. Medication side effects are common and intrusive. Thus, the field continues to search for therapeutic agents that target specific aspects of disease pathobiology and will be accompanied by fewer and less intrusive side effects. We identified 28 candidate target genes that were associated with JIA according to Open Targets

Single-cell genomics reveals transcriptional heterogeneity and cellular crosstalk in salivary gland fibrosis.

BACKGROUND/PURPOSE: Salivary gland fibrosis (SGF) is a prevalent condition associated with various pathological states. However, a detailed understanding of the single-cell transcriptional profiles and cell-cell communication networks in this context remains elusive. Therefore, we aimed to unveil the gene expression profiles and intercellular communication patterns in SGF. MATERIALS AND METHODS: We established fibrosis models of the submandibular gland (SMG) and generated a detailed single-cell transcriptomic atlas to investigate cellular heterogeneity and communication patterns. Utilizing Ce

Ticking Differently: Elucidating Sexual Dimorphism in Human Aging through Metabolomics, Proteomics and Genomics.

That males and females age differently has been overlooked while developing aging clocks. Here, we developed a sex-specific metabolic aging clock in 390,941 individuals from the UK Biobank and integrated it with genetic, proteomic and epidemiological data to identify mechanisms accelerating/decelerating metabolic aging in males and females. Our findings reveal dysregulation of cholesterol metabolism, immune system, hemostasis, and cell growth, survival and apoptosis as common mechanisms accelerating metabolic aging in males and females, and upregulation of oxidative stress detoxification, cell

Investigation of potential toxicity associated with long-term amitriptyline exposure: Evidence from genomics.

The increasing environmental detection of antidepressants such as amitriptyline (AT) has raised toxicological concerns, yet its long-term safety profile remains poorly characterized. We applied an integrative strategy combining phenome-wide association studies (PheWAS), Mendelian randomization (MR), network toxicology, and molecular docking to systematically evaluate potential adverse effects of AT. PheWAS analyses were performed across 784 phenotypes using UK Biobank and FinnGen (R10). Among these, loss-of-function mutations in AT targets SLC6A2 and SLC6A4 showed significant associations afte

Functional genomics reveals strain-specific genetic requirements conferring hypoxic growth in Mycobacterium intracellulare.

Mycobacterium intracellulare is a major etiological agent of the recently expanding Mycobacterium avium-intracellulare complex pulmonary disease (MAC-PD). Therapeutic regimens that include a combination of macrolides and antituberculous drugs have been implemented with limited success. To identify novel targets for drug development that accommodate the genomic diversity of M. avium-intracellulare, we subjected eight clinical MAC-PD isolates and the type strain ATCC13950 to genome-wide profiling to comprehensively identify universally essential functions by transposon sequencing (TnSeq). Comparative genomics analysis of six Cutibacterium acnes strains isolated from contaminated platelet concentrates.

Cutibacterium acnes is a bacterial skin commensal that is often isolated during routine testing of blood products like platelet concentrates (PCs). Due to the slow-growing nature of this bacterium in culture media, C. acnes contaminated PCs are often transfused into vulnerable patients before retrieval of these units can be initiated. This study aimed at obtaining the whole-genome sequence of six C. acnes isolates derived from contaminated PCs, comparing and assessing their genetic backgrounds. Furthermore, the whole genomes of the PC isolates were compared to clinical isolates obtained from d

Promiscuous, persistent and problematic: insights into current enterococcal genomics to guide therapeutic strategy.

Vancomycin-resistant enterococci (VRE) are major opportunistic pathogens and the causative agents of serious diseases, such as urinary tract infections and endocarditis. VRE strains mainly include species of Enterococcus faecium and E. faecalis which can colonise the gastrointestinal tract (GIT) of patients and, following growth and persistence in the gut, can transfer to blood resulting in systemic dissemination in the body. Advancements in genomics have revealed that hospital-associated VRE strains are characterised by increased numbers of mobile genetic elements, higher numbers of antibioti…
