Structural insights into a 20.8-kDa tegumental-allergen-like (TAL) protein from Clonorchis sinensis.

Survival of Clonorchis sinensis, a cause of human clonorchiasis, requires tegument proteins, which are localized to the tegumental outer surface membrane. These proteins play an important role in a host response and parasite survival. Thus, these proteins are interesting molecular targets for vaccine and drug development. Here, we have determined two crystal structures of the calmodulin like domain (amino acid [aa] positions 1-81) and dynein light chain (DLC)-like domain (aa 83-177) of a 20.8-kDa tegumental-allergen-like protein from Clonorchis sinensis (CsTAL3). The calmodulin like domain has

Effect of shear stress on fibrinogen adsorption and its conformational change.

The composition and molecular organization of adsorbed protein films are strongly correlated with thrombogenesis on artificial surfaces. In particular, the antibody-detectable (that is, conformationally intact) bound fibrinogen, but not that the total amount of adsorbed fibrinogen, is correlated with platelet reactivity. In this work, the authors quantified the adsorbed plasma protein distribution inside the left ventricular assist device. They also evaluated the effect of wall shear stress on protein adsorption and conformational change of adsorbed fibrinogen. Conformational change of adsorbe

Regional heterogeneity of cellular prion protein isoforms in the mouse brain.

Prion diseases are a group of invariably fatal neurodegenerative disorders that include Creutzfeldt-Jakob disease in humans, scrapie in sheep and goats, and bovine spongiform encephalopathy in cattle. The infectious agent or prion is largely composed of an abnormal isoform (PrPSc) of a host encoded normal cellular protein (PrPc). The conversion of PrPc to PrPSc is a dynamic process and, for reasons that are not clear, the distribution of spongiform change and PrPSc deposition varies among prion strains. An obvious explanation for this would be that the transformation efficiency in any given br

Taking a molecular motor for a spin: helicase mechanism studied by spin labeling and PELDOR.

The complex molecular motions central to the functions of helicases have long attracted attention. Protein crystallography has provided transformative insights into these dynamic conformational changes, however important questions about the true nature of helicase configurations during the catalytic cycle remain. Using pulsed EPR (PELDOR or DEER) to measure interdomain distances in solution, we have examined two representative helicases: PcrA from superfamily 1 and XPD from superfamily 2. The data show that PcrA is a dynamic structure with domain movements that correlate with particular functi

Evolution of antiviral resistance captures a transient interdomain functional interaction between chikungunya virus envelope glycoproteins.

Envelope proteins drive virus and host-cell membrane fusion to achieve virus entry. Fusogenic proteins are classified into structural classes that function with remarkable mechanistic similarities. Membrane fusion implies coordinated movements of protein domains through a series of sequential steps. Structures for the initial and final conformations are available for several fusogens, but folding intermediates remain largely unresolved, and the interdependency between regions that drive conformational rearrangements is not well understood. Chikungunya virus (CHIKV) particles display heterodime

Protein aggregation.

Protein aggregation occurs in vivo as a result of improper folding or misfolding. Diverse diseases arise from protein misfolding and are now grouped under the term "protein conformational diseases", including most of the neurodegenerative disorders such as Alzheimer's disease, Parkinson's disease, the prion encephalopathies and Huntington's disease, as well as cystic fibrosis, sickle cell anemia and other less common conditions. The hallmark event in these diseases is a change in the secondary and/or tertiary structure of a normal, functional protein, leading to the formation of protein aggreg…

Binding of Cytochrome c to CdTe Colloidal Quantum DotsInvestigation of Stoichiometry and Thermodynamics of the Nanohybrid Creation Process.

Protein binding to the colloidal quantum dot (QD) is necessary for the construction of nanobiohybrids. The calculation of stoichiometry may not be simple; QD is a sphere with a uniform surface, and the QD-protein junction may influence protein conformation and shape. Protein shape allows for different packing on the QD surface. Herein, we characterized binding between two types of QDs, differing by their radii, and three versions of a cytochrome c protein, native one, and with 6xHisTag on N- or C-terminus. The average stoichiometry was 2.44/8-9 protein molecules per nanoparticle, depending on …

[Studies on the solvent structure in protein crystals grown in microgravity].

Structures of Space- and ground-grown protein crystals were determined and compared for hen egg-white lysozyme and acidic phospholipase A2 from snake venom. The results show that microgravity might improve the structure of weakly bound ordered water molecules, though it could not change the protein conformation and the structure of solvent molecules bound stronger to protein molecules. The results also imply that the degree of quality improvement of microgravity-grown protein crystals might be related to the solvent content in protein crystals. These findings might, in a respect, reveal the me…

Interaction of p53 with the Δ133p53α and Δ160p53α isoforms regulates p53 conformation and transcriptional activity.

The TP53 gene encodes p53, a transcription factor involved in tumor suppression. However, TP53 also encodes other protein isoforms, some of which can disrupt the tumor suppressor functions of p53 even in the absence of TP53 mutations. In particular, elevated levels of the Δ133TP53 mRNA are detected in many cancer types and can be associated with poorer disease-free survival. We investigated the mechanisms of action of the two proteins translated from the Δ133TP53 mRNA: the Δ133p53α and Δ160p53α isoforms, both of which retain the oligomerization domain of p53. We discovered that the Δ133p53α an

Energy Landscape Sampling Reveals Ligand-Dependent Structural Dynamics of the Protease-Activated Receptor 1.

Protease-activated receptor 1 (PAR1) is a class A G protein-coupled receptor activated by proteolytic cleavage and exposure of a tethered agonist. While existing structures have revealed inactive and active conformations, the ligand-dependent conformational energy landscape governing PAR1 activation remains poorly understood. Here, we employed enhanced-sampling molecular dynamics simulations using the string method with swarms of trajectories to quantify how extracellular ligands and G-protein binding modulate PAR1 activation. Free-energy landscapes were computed for five receptor states (apo,

Validation of ion mobility spectrometry - mass spectrometry as a screening tool to identify type II kinase inhibitors of FGFR1 kinase.

RATIONALE: The protein kinase FGFR1 regulates cellular processes in human development. As over-activity of FGFR1 is implicated with cancer, effective inhibitors are in demand. Type I inhibitors, which bind to the active form of FGFR1, are less effective than type II inhibitors, which bind to the inactive form. Screening to distinguish between type I and type II inhibitors is required. METHODS: X-ray crystallography was used to indicate whether a range of potential inhibitors bind to the active or inactive FGFR1 kinase conformation. The binding affinity of each ligand to FGFR1 was measured usi

Atomic-Level Characterization of the Methadone-Stabilized Active Conformation of µ-Opioid Receptor.

Methadone is a synthetic opioid agonist with notoriously unique properties, such as lower abuse liability and induced relief of withdrawal symptoms and drug cravings, despite acting on the same opioid receptors triggered by classic opioids-in particular the µ-opioid receptor (MOR). Its distinct pharmacologic properties, which have recently been attributed to the preferential activation of β-arrestin over G proteins, make methadone a standard-of-care maintenance medication for opioid addiction. Although a recent biophysical study suggests that methadone stabilizes different MOR active conformat

The oxidative inactivation of plasminogen activator inhibitor type 1 results from a conformational change in the molecule and does not require the involvement of the P1' methionine.

Plasminogen activator inhibitor 1 (PAI-1) is sensitive to oxidative inactivation, and it has been suggested that specific oxidation of a methionine residue, Met347, situated in the P1' position of the reactive center may be the cause of the inactivation. To test this hypothesis we have purified and biochemically characterized mutant proteins of PAI-1 in which Met347 and either of two other methionines, Met266 or Met354, has been replaced with oxidation-resistant valine residues. The mutant proteins were found to be equally sensitive to oxidation as wild-type PAI-1, suggesting that a specific o

Catching enhanced flexibility in antibody-antigen recognition: critical evaluation of physics-based and AI-driven methods.

Protein conformational dynamics often govern protein-protein interaction mechanisms and function, as flexibility enables adaptation to different environments. Yet, the extent to which current physics‑based and emerging AI‑driven methods can predict flexibility‑dependent physicochemical properties remains to be determined. Here, we studied the HyHEL10 (Hy10) antibody lineage binding to lysozymes with different conformational flexibility. Contrary to traditional models, the affinity-matured Hy104X antibody achieves high affinity by actively destabilizing its CDRH1 loop, enabling the capture of m…

Huntingtin interacting protein HYPK is intrinsically unstructured.

To characterize HYPK, originally identified as a novel huntingtin (Htt) interacting partner by yeast two hybrid assay, we used various biophysical and biochemical techniques. The molecular weight of the protein, determined by gel electrophoresis, was found to be about 1.3-folds ( approximately 22 kDa) higher than that obtained from mass spectrometric analysis (16.9 kDa). In size exclusion chromatography experiment, HYPK was eluted in three fractions, the hydrodynamic radii for which were calculated to be approximately 1.5-folds (23.06 A) higher than that expected for globular proteins of equiv

Comparative Simulations of Conformational Flexibility during Radical Transport in Ribonucleotide Reductase.

Ribonucleotide reductase (RNR) is an essential enzyme that converts ribonucleotides to deoxyribonucleotides, utilizing a ∼32 Å chain of proton-coupled electron transfer (PCET) reactions spanning two protein subunits to generate a catalytic cysteine radical. Two cryogenic electron microscopy structures of the active complex of E. coli RNR are currently available. One structure was trapped in the preturnover state, prior to radical translocation, and the other structure was trapped in the midturnover state, with the radical in the active site. Herein, we use molecular dynamics simulations to inv

Biophysical Characterization of K33A Mutation to Stable Signal Peptide Reveals Insights into Lassa Virus Fusion Mechanism.

Lassa virus (LASV), a member of the arenavirus family, utilizes low-pH-dependent membrane fusion to enter host cells and elicit infection. LASV is a class I fusion virus, and thus its fusion protein, GP2, is functionally similar to other class I fusion proteins in that it follows the six-helix bundle fusion mechanism. LASV fusion is atypical in that it requires another viral protein, stable signal peptide (SSP), that does not undergo fusion itself but is required for the fusion process. However, the exact function of SSP in fusion is unknown. We aimed to understand the role of SSP in the fusio

PQBP1 couples HIV-1 capsid recognition to cGAS recruitment through conformational remodeling.

UNLABELLED: Pattern recognition receptors (PRRs) must selectively engage pathogen-derived signals to potentiate inflammation and antimicrobial responses. Polyglutamine-binding protein 1 (PQBP1) acts upstream of cyclic GMP-AMP synthase (cGAS) during HIV-1 infection through the recognition of viral capsid. However, the mechanism by which capsid binding enables cGAS recruitment remains unclear. As an intrinsically disordered protein, PQBP1 samples an ensemble of conformational states whose distribution depends on ligand engagement. Here we show that capsid engagement shifts this population toward

Molecular dynamics simulations of Zika virus NS3 helicase: Insights into RNA binding site activity.

America is still suffering with the outbreak of Zika virus (ZIKV) infection. Congenital ZIKV syndrome has already caused a public health emergency of international concern. However, there are still no vaccines to prevent or drugs to treat the infection caused by ZIKV. The ZIKV NS3 helicase (NS3h) protein is a promising target for drug discovery due to its essential role in viral genome replication. NS3h unwinds the viral RNA to enable the replication of the viral genome by the NS5 protein. NS3h contains two important binding sites: the NTPase binding site and the RNA binding site. Here, we use
