Toolkit Development for Cyanogenic and Gold Biorecovery Chassis Chromobacterium violaceum.

Chromobacterium violaceum has been of interest recently due to its cyanogenic ability and its potential role in environmental sustainability via the biorecovery of gold from electronic waste. However, as with many nonmodel bacteria, there are limited genetic tools to implement the use of this Gram-negative chassis in synthetic biology. We propose a system that involves assaying spontaneous antibiotic resistances and using broad host range vectors to develop episomal vectors for nonmodel Gram-negative bacteria. These developed vectors can subsequently be used to characterize inducible promoters

Mathematical models for chemotaxis and their applications in self-organisation phenomena.

Chemotaxis is a fundamental guidance mechanism of cells and organisms, responsible for attracting microbes to food, embryonic cells into developing tissues, immune cells to infection sites, animals towards potential mates, and mathematicians into biology. The Patlak-Keller-Segel (PKS) system forms part of the bedrock of mathematical biology, a go-to-choice for modellers and analysts alike. For the former it is simple yet recapitulates numerous phenomena; the latter are attracted to these rich dynamics. Here I review the adoption of PKS systems when explaining self-organisation processes. I con

Pathogenomic inference of virulence-associated genes in Leptospira interrogans.

Leptospirosis is a globally important, neglected zoonotic infection caused by spirochetes of the genus Leptospira. Since genetic transformation remains technically limited for pathogenic Leptospira, a systems biology pathogenomic approach was used to infer leptospiral virulence genes by whole genome comparison of culture-attenuated Leptospira interrogans serovar Lai with its virulent, isogenic parent. Among the 11 pathogen-specific protein-coding genes in which non-synonymous mutations were found, a putative soluble adenylate cyclase with host cell cAMP-elevating activity, and two members of a…

The pathogenesis of alopecia areata.

Knowledge of the disease mechanisms in alopecia areata is discussed in the light of progress in hair biology, immunology, and genetics. A disease model is presented incorporating polygenic determination of disease severity and susceptibility with largely unknown trigger factors responsible for initiating clinical disease expression. Experimental systems including animal models for alopecia areata offer new opportunities for investigation of alopecia areata and developing novel therapies.

Experimental Models of Autoimmune Hepatitis: Disease Fidelity and Translational Relevance.

Autoimmune hepatitis (AIH) remains difficult to study mechanistically in patients because disease initiation is rarely observed directly, the relevant autoantigens differ across subsets, and clinically meaningful outcomes such as chronic inflammation, fibrosis, relapse, and treatment response evolve over time. Animal models therefore remain indispensable. At the same time, the field has become increasingly heterogeneous. Acute immune-mediated hepatitis systems, especially concanavalin A (ConA), dominate the recent literature because they are rapid, inexpensive, and experimentally tractable. Ho

High-performance gas measurement systems-bridging the gap between sensors and analytics.

In gas measurements, there is inherent competition between sensors and analytical systems, often made difficult by a lack of understanding of approaches and constraints from both sides. This leads to controversies, sometimes simple to avoid or defuse, but sometimes leading to harsh discussions and resentment of "wrong" concepts from the respective other side. Meanwhile, collaboration between disciplines is often a key to scientific and, in the long term, economic and societal success. This is especially true today, when digitization is the pervasive topic in our society and where "sensors act

Transcriptome study reveals tick immune genes restrict Babesia microti infection.

A systems biology approach was employed to gain insight into tick biology and interactions between vectors and pathogens. Haemaphysalis longicornis serves as one of the primary vectors of Babesia microti, significantly impacting human and animal health. Obtaining more information about their relationship is crucial for a comprehensive understanding of tick and pathogen biology, pathogen transmission dynamics, and potential control strategies. RNA sequencing of uninfected and B. microti-infected ticks resulted in the identification of 15 056 unigenes. Among these, 1 051 were found to be differe…

Purifying, Profiling, Probing, and Programming: The Chemical Biology of Extracellular Vesicles.

Extracellular vesicles (EVs) are membrane-enclosed nanoparticles that mediate intercellular communication and have attracted growing interest as potential diagnostic markers and therapeutic vehicles. At the same time, their nanoscale dimensions, compositional heterogeneity, and context-dependent biogenesis continue to complicate their isolation, characterization, and functional analysis. Many of these challenges are fundamentally rooted in limitations of molecular resolution and specificity, making EV research amenable to chemical biology approaches. In this Account, we summarize work from our

Application of emerging technologies in the antiviral field.

Viral diseases pose a serious threat to global public health, agriculture, and biosecurity. Conventional antiviral strategies are often limited by an incomplete understanding of disease mechanisms, poor targeting precision, and slow response times. Emerging technologies are now reshaping the landscape of antiviral research. This review examines the roles of four key frontiers, including organoid models, gene editing, AI-driven molecular design, and synthetic biology. Organoids provide physiologically relevant platforms that model virus-host interactions and disease progression. Viral infection

Systems vaccinology and the architecture of human immunity.

Vaccination is one of the greatest triumphs in human history. Traditionally, vaccines were designed to stimulate antibody responses that block infection, but this overlooks the immune system's complex and multifaceted defence mechanisms. Here we review the current state of the field of systems vaccinology, which has transformed vaccine research by using vaccines as controlled probes of the human immune system and by applying multi-omics and computational approaches to reveal the nature of human immunity. These approaches have identified molecular signatures that predict the magnitude and durab

HOLISTIC APPROACH TO THE IMMUNOBIOLOGY OF AGING (VIEW ON THE TURN OF MILLENIUM).

Among many functions of the body affected by the complex process of aging, the immune system, primarily due to declining of thymic function, the ancient and conserved evolutionary process, undergoes complex remodelling in the second part of life, with recapitulation of inversely evolutionary pattern of the immune system. In approaching the complex analysis of age-associated derangement of the immune system, homeostasis, and its clinical consequences, classical monoclonal lymphoproliferative syndrome (CLL) accompanied by a myriad of cellular and humoral defects, has been selected as appropriate

System theory in medical diagnostic devices: an overview.

Medical diagnostics refers to testing conducted either in vitro or in vivo to provide critical health care information for risk assessment, early diagnosis, treatment, or disease management. Typical in vivo diagnostic tests include the computed tomography scan, magnetic resonance imaging, and blood pressure screening. Typical in vitro diagnostic tests include cholesterol, Papanicolaou smear, and conventional glucose monitoring tests. Historically, devices associated with both types of diagnostics have used heuristic curve fitting during signal analysis. However, since the early 1990s, a few en

Multisite transformation in Neisseria gonorrhoeae: insights on transformations mechanisms and new genetic modification protocols.

Natural transformation, or the uptake of naked DNA from the external milieu by bacteria, holds a unique place in the history of biology. This is both the beginning of the realization of the correct chemical nature of genes and the first technical step to the molecular biology revolution that sees us today able to modify genomes almost at will. Yet the mechanistic understanding of bacterial transformation still presents many blind spots and many bacterial systems lag behind power horse model systems like Escherichia coli in terms of ease of genetic modification. Using Neisseria gonorrhoeae as a

Toward structural-omics of the bovine retinal pigment epithelium.

The use of an integrated systems biology approach to investigate tissues and organs has been thought to be impracticable in the field of structural biology, where the techniques mainly focus on determining the structure of a particular biomacromolecule of interest. Here, we report the use of cryoelectron microscopy (cryo-EM) to define the composition of a raw bovine retinal pigment epithelium (RPE) lysate. From this sample, we simultaneously identify and solve cryo-EM structures of seven different RPE enzymes whose functions affect neurotransmitter recycling, iron metabolism, gluconeogenesis, …
