Pancreatic ductal adenocarcinoma (PDAC) has an exceptionally poor prognosis. Most genomic studies conducted to discover potential targets to improve PDAC prognosis have been constrained by biased cohort compositions and limited clinical information. Therefore, we aimed to develop a large-scale, unbiased, and well-organized PDAC genomic dataset. Primary pancreatic tissue samples were exclusively obtained from patients with PDAC using endoscopic ultrasound-guided fine-needle biopsy, and whole-exome sequencing (WES) and whole-transcriptome sequencing (WTS) were conducted. Subsequently, comprehens

The implementation of genomics-assisted breeding methodologies is helping to drive the genetic gain required to meet the grand challenge of producing more food using fewer resources in the face of a changing climate. Despite the documented usefulness of genomics-assisted breeding toward this end, its full infusion into most small- and medium-sized breeding programs is still incomplete. One major reason for limited routine application of genomic selection among most such programs is the lack of a single integrated software tool capable of assisting breeders throughout the entire genomic predict

Given the limited diagnostic technologies and treatment options available for lung adenocarcinoma (LUAD) patients with liver metastases, it is crucial to identify potential genomic signatures associated with liver metastasis, which could significantly contribute to the development of improved diagnostic tools and treatment strategies for LUAD patients with liver metastases. In this study, we identified specific genetic alterations in tumor samples with liver metastases by targeted capture sequencing. The results showed that the significantly higher mutation frequencies of KRAS, STK11 and ERBB2

Dermatofibrosarcoma protuberans (DFSP) is a locally aggressive cutaneous neoplasm driven by PDGFB or, rarely, PDGFD gene fusions. In some cases, DFSP progresses to a fibrosarcomatous form with metastatic potential, which may respond to tyrosine kinase inhibitors. This study explores whether comprehensive genomic profiling can reveal a broader clinical, anatomic, and pathologic spectrum for DFSP. Using the database of a large tumor sequencing reference laboratory, we identified tumors with PDGFB or PDGFD fusions and reviewed their histologic features, clinical information, exome sequencing data

The duckweeds feature global distributions and diverse applications in phytoremediation and nutrition, as well as use in fundamental studies of development. Existing collections have minimal environmental data linked to natural habitats. Thus, there is a lack of understanding of natural variation in the context of native habitats. Here, a novel collection of 124 duckweed accessions from 115 sites across the United Kingdom was characterized by genome sequencing and ionomics. In common nutrient-replete experimental conditions, all accessions hyperaccumulated P, K, Mg and Ca. Local but not large-

The remarkable diversity of the Cyprinidae family highlights the importance of hybridization and gene flow in generating genetic variation, adaptation, and even speciation. However, why do cyprinid fish frequently overcome postzygotic reproductive isolation, a mechanism that normally prevents successful reproduction after fertilization? To address this gap in knowledge, we conducted comparative studies using reciprocal F1 hybrid lineages derived from intergeneric hybridization between the cyprinid species Megalobrama amblycephala and Culter alburnus. Utilizing long-read genome sequencing, ATAC

Uterine serous carcinoma (USC) typically arises from atrophic endometrium but may be associated with hyperplasia in 5% to 10% of cases. We sought to identify USC with concurrent hyperplasia and (i) define if these are clonally related, and (ii) determine if USC associated with hyperplasia is genetically distinct from USC without hyperplasia. Patients diagnosed with USC and hyperplasia from their hysterectomy specimen between January 1, 2014 and February 29, 2022 were identified. Hyperplasia and carcinoma were separately subjected to tumor-normal panel sequencing. Their repertoire of genetic al

Epigenetic mapping studies across individuals have identified many positions of epigenetic variation across the human genome. However the relationships between these positions, and in particular global patterns that recur in many regions of the genome, remains understudied. In this study, we use a stacked chromatin state model to systematically learn global patterns of epigenetic variation across individuals and annotate the human genome based on them. We apply this framework to histone modification data across individuals in lymphoblastoid cell lines and across autism spectrum disorder cases

A major cause of lameness in turkeys is reoviral arthritis, driven by turkey reovirus (TRV) infection. In the U.S., TRV was first isolated in the 1980s but re-emerged as a significant pathogen causing arthritis in 2011. Since then, TRV outbreaks have spread nationwide across turkey-producing regions and have occasionally resulted in hepatitis-associated pathotypes. The absence of a consistently effective commercial vaccine continues to hinder disease control efforts. To better understand TRV's evolutionary trajectory and transmission dynamics, we analyzed 211 complete TRV genome sequences coll

This study aimed to detect and characterize Listeria monocytogenes (L. monocytogenes) in irrigation water to help reduce the risk of foodborne illnesses. Over nearly a year, water samples (n = 1050) were collected monthly from 120 locations across four Chilean watersheds to assess the prevalence and genetic diversity of the pathogen. The average detection of L. monocytogenes across all watersheds ranged from 15 % to 25 %, underscoring the variability in L. monocytogenes contamination at various sites. Water type, collection month, watershed, pH and season were the primary determinants of the l

Parkinson's disease (PD) is thought to develop through a complex interplay of genetic and environmental factors. Epidemiological studies have linked exposure to certain pesticides such as paraquat with elevated PD risk, although how a person's genetic makeup influences disease risk upon exposure remains unknown. Here, we used a genome-wide approach to uncover genes that play a role in resistance to paraquat-induced dopaminergic (DA) neurodegeneration in Drosophila. We developed a paraquat exposure model displaying delayed-onset DA neurodegeneration to recapitulate this aspect of human disease.

The replacement of canonical histones with their variant forms enables the dynamic and context-dependent regulation of the mammalian genome. Histone variants also play key roles in various pathological processes including malignancies. Among these, the aberrant expression of the testis-specific histone variant H2A.B contributes to the pathogenesis of Hodgkin lymphoma. The multifunctionality of histone variants is regulated by their posttranslational modifications (PTMs). However, the PTMs of H2A.B and their functional implications are unknown. Here, we demonstrate that the Amino terminus of H2

Substance use disorders (SUDs, including alcohol, cannabis, opioids, and tobacco) represent significant public health challenges. The estimated heritability of SUDs is ~50% and many individuals experience multiple SUDs concurrently. Studies have demonstrated the existence of genes shared across multiple SUDs, and identifying these SUD-shared genes is critical to developing novel prevention and treatment strategies. Here, we conducted the largest cross SUD meta-analysis to date to identify SUD-shared genes using samples genetically similar to 1000 Genomes Project European (1kg-EUR-like), Africa

The rapid detection and containment of healthcare-associated infections (HCAIs) is critical in preventing and controlling infectious disease outbreaks within healthcare settings. Whole genome sequencing (WGS) has emerged as a powerful tool for tracking the transmission dynamics of pathogens and when used alongside traditional epidemiological methods it can better inform our understanding of the pathogen origin, pathway and extent of transmission. Additionally, WGS can aid in identifying previously unrecognized reservoirs of infection, allowing for more effective control strategies and targeted

Staphylococcus haemolyticus is a multidrug-resistant opportunistic pathogen and a major reservoir of antimicrobial resistance (AMR) genes within the Staphylococcaceae family. Its high genomic plasticity, frequent association with mobile genetic elements (MGEs), and prevalence in clinical settings underscore its relevance as both a threat and a conduit for resistance dissemination. In this study, we performed a comprehensive pan-genomic analysis of the S. haemolyticus defensome - including restriction-modification (RM), abortive infection (Abi), and CRISPR-Cas systems - across 692 high-quality

PURPOSE: Pseudomonas aeruginosa is a versatile pathogen and leading cause of ocular infections. Several large-scale analyses have identified epidemic clones of P. aeruginosa adapted to human infection, but few genomic studies have focused on ocular infection. We sought to determine whether specific clones of P. aeruginosa are associated with ocular infection and to characterize the pool of virulence factors and antibiotic resistance genes present in ocular isolates.
METHODS: Ninety-two non-duplicate P. aeruginosa isolates from patients with ocular infections were collected in our service. Who
