Pooled analysis of frontal lobe transcriptomic data identifies key mitophagy gene changes in Alzheimer's disease brain.

BACKGROUND: The growing prevalence of Alzheimer's disease (AD) is becoming a global health challenge without effective treatments. Defective mitochondrial function and mitophagy have recently been suggested as etiological factors in AD, in association with abnormalities in components of the autophagic machinery like lysosomes and phagosomes. Several large transcriptomic studies have been performed on different brain regions from AD and healthy patients, and their data represent a vast source of important information that can be utilized to understand this condition. However, large integration

Alternative splicing of its 5'-UTR limits CD20 mRNA translation and enables resistance to CD20-directed immunotherapies.

UNLABELLED: Aberrant skipping of coding exons in CD19 and CD22 compromises responses to immunotherapy for B-cell malignancies. Here, we show that the MS4A1 gene encoding human CD20 also produces several mRNA isoforms with distinct 5' untranslated regions (5'-UTR). Four variants (V1-4) were detectable by RNA-seq in distinct stages of normal B-cell differentiation and B-lymphoid malignancies, with V1 and V3 being the most abundant by far. During B-cell activation and Epstein-Barr virus infection, redirection of splicing from V1 to V3 coincided with increased CD20 positivity. Similarly, in diffus

Mast Cells Differentiated in Synovial Fluid and Resident in Osteophytes Exalt the Inflammatory Pathology of Osteoarthritis.

INTRODUCTION: Osteophytes are a prominent feature of osteoarthritis (OA) joints and one of the clinical hallmarks of the disease progression. Research on osteophytes is fragmentary and modes of its contribution to OA pathology are obscure. AIM: To elucidate the role of osteophytes in OA pathology from a perspective of molecular and cellular events. METHODS: RNA-seq of fully grown osteophytes, collected from tibial plateau of six OA patients revealed patterns corresponding to active extracellular matrix re-modulation and prominent participation of mast cells. Presence of mast cells was furthe

Activation of targetable inflammatory immune signaling is seen in myelodysplastic syndromes with SF3B1 mutations.

BACKGROUND: Mutations in the SF3B1 splicing factor are commonly seen in myelodysplastic syndromes (MDS) and acute myeloid leukemia (AML), yet the specific oncogenic pathways activated by mis-splicing have not been fully elucidated. Inflammatory immune pathways have been shown to play roles in the pathogenesis of MDS, though the exact mechanisms of their activation in splicing mutant cases are not well understood. METHODS: RNA-seq data from SF3B1 mutant samples was analyzed and functional roles of interleukin-1 receptor-associated kinase 4 (IRAK4) isoforms were determined. Efficacy of IRAK4 in

A 2-Gene Host Signature for Improved Accuracy of COVID-19 Diagnosis Agnostic to Viral Variants.

The continued emergence of SARS-CoV-2 variants is one of several factors that may cause false-negative viral PCR test results. Such tests are also susceptible to false-positive results due to trace contamination from high viral titer samples. Host immune response markers provide an orthogonal indication of infection that can mitigate these concerns when combined with direct viral detection. Here, we leverage nasopharyngeal swab RNA-seq data from patients with COVID-19, other viral acute respiratory illnesses, and nonviral conditions (n = 318) to develop support vector machine classifiers that

Cholesterol absorption blocker ezetimibe prevents muscle wasting in severe dysferlin-deficient and mdx mice.

BACKGROUND: Muscular dystrophy (MD) causes muscle wasting and is often lethal in patients due to a lack of proven therapies. In contrast, mouse models of MD are notoriously mild. We have previously shown severe human-like muscle pathology in mdx [Duchenne MD (DMD)] and dysferlin-deficient limb-girdle MD type 2B (LGMD2B) mice by inactivating the gene encoding for apolipoprotein E (ApoE), a lipid transporter synthesized by the liver, brain and adipocytes to regulate lipid and fat metabolism. Having recently established that human DMD is a novel type of primary genetic dyslipidaemia with elevated

A Novel ceRNA Axis LOC121818100/Novel-miR-400/SSRP1 Regulated Muscle Growth and Injury Repair in Sheep.

BACKGROUND: In mammals, skeletal muscle growth is a delicate process. The construction of competitive endogenous RNA (ceRNA) networks provides an effective way to analyse the molecular mechanism of complex trait formation. The aim of this study was to investigate the role of the ceRNA axis in skeletal muscle development. METHODS: Transcriptome sequencing (RNA-seq) technology was used to analyse the RNA expression profile of longissimus dorsi muscle of different breeds of sheep. MiRanda and qTar databases were used to construct the ceRNA network. The key ceRNA regulatory axis was screened by b

Discovery of Two 17β-Estradiol Metabolic Microbes and Their Metabolic Enzyme from Cecal Contents of Hy-Line Brown Laying Hens.

17β-Estradiol (E2), a reproductive hormone closely associated with the decline in egg production of laying hens, has attracted considerable attention. Although microbial feed additives have significantly alleviated this decline, the direct interactions between the host microbe and E2 remain poorly understood. In the present study, two E2-metabolic strains (Brevibacillus borstelensis NRRL NRS-818 and Acinetobacter radioresistans) were isolated through gradient pressure acclimatization with E2. Further RNA-Seq analysis of these two strains grown in medium with or without E2 identified 14 upregul

A microglial basis for fragile X syndrome via impairment of FMRP-regulated lysosomal function.

Silencing of the FMRP-encoding FMR1 gene results in fragile X syndrome (FXS), the most common inheritable intellectual disability and autism. FMRP regulates various neuronal functions but clinical trials targeting neurons have failed, suggesting unrecognized disease mechanisms. We find that mice with selective Fmr1 deletion in microglia exhibit audiogenic seizures (AGS) and parvalbumin (PV) neuron loss, recapitulating two key phenotypes observed in FXS (Fmr1-/y) mice. By combining snRNA-Seq and RNA immunoprecipitation, we identify several lysosomal mRNAs as FMRP binding targets. FMRP promotes

PTTG1 drives intestinal-type gastric cancer progression via G2/M checkpoint-mediated cell-cycle reprogramming.

Intestinal-type gastric cancer (IGC) progresses through the Correa cascade, yet the molecular determinants of this transition remain insufficiently defined. Using single-cell RNA sequencing (scRNA-seq) on matched normal, intestinal metaplasia, and tumor tissues from five patients, we identified eight epithelial subtypes, including a transitional enterocyte population that expanded along the disease trajectory. Pseudotime and network analyses revealed a progressive upregulation of PTTG1, which was further supported by public cohorts, bulk transcriptomics, and tissue microarrays. Functional assa

CAR-engineered microglia harness phagocytosis to target brain tumor in organoid models.

Glioblastoma (GBM) is among the most aggressive and lethal brain tumors, and standard treatment offers only modest survival benefits. Chimeric antigen receptor (CAR) T cell therapy has transformed the treatment of hematologic cancers, but its efficacy in GBM remains limited. Here we develop a CAR-engineered microglia (CAR-MG) platform and an organoid-based framework to test whether programmable microglial phagocytosis can be directed against GBM. We isolate microglia (MG) from human cortical organoids and engineer them to express a CAR targeting EGFRvIII, a recurrent tumor-specific EGFR deleti

Transcriptome profiling of Saccharomyces cerevisiae under 3-bromopyruvate treatment.

This study provides the first transcriptomic analysis of yeast Saccharomyces cerevisiae exposed to. 3-bromopyruvate (3-BP), focusing on its dose-dependent effects. RNA-Seq analysis was performed using next-generation sequencing. The results showed a positive correlation between 3-BP concentration and the extent of transcriptomic changes, consistent with prior findings that higher 3-BP levels amplify cellular effects. Significant changes across fourteen categories of biological processes were identified, particularly involving genes linked to cell cycle regulation and organic compound metabolis

In vivo DNA damage protection during cell migration across confining embryonic tissue environments.

Cells migrating through confined spaces can experience nuclear deformation, nuclear envelope damage and DNA lesions, but the physiological consequences of confinement in vivo remain unclear. Using the zebrafish neural crest as a model of developmental migration, we show that tissue confinement increases along the antero-posterior axis and scales with the extent of nuclear deformation. Genetic and mechanical disruption of surrounding tissues relieves confinement and restores nuclear morphology in vivo. Surprisingly, even under extreme deformation, neural crest cells exhibit nucleo-cytoplasmic l

Immune and cellular determinants of response to HMA-venetoclax regimens in acute myeloid leukemia.

Hypomethylating agents (HMAs) combined with Venetoclax have reshaped the therapeutic landscape of acute myeloid leukemia (AML), yet the biological determinants of response remain unclear. We integrated clinical and genomic profiling in 132 newly diagnosed or relapsed/refractory AML patients treated with HMA-Venetoclax and performed single-cell RNA sequencing and T cell receptor (TCR) profiling in 10 newly diagnosed cases to define cellular and immune correlates of response. Response rates and survival aligned with published data. DNA Sequencing confirmed the favorable impact of IDH2 and the po

Loss of SREBF1 disrupts lipid signaling and causes slow muscle fiber degeneration.

SREBF1, encoding the lipogenic transcription factor SREBP1, has been linked to lean mass by human genomics. We used a CRISPR-Cas9 srebf1 zebrafish knockout combined with LC-MS/MS lipidomics, RNA-seq, Lugol-enhanced micro-CT imaging, and functional assays. Srebp1 loss disrupted slow-fiber organization, increased locomotion in larvae, and reduced muscle mass in adults. This knockout muscle showed altered fatty acid composition, reduced arachidonoylethanolamide (AEA), elevated palmitoylethanolamide (PEA), broad remodeling of polyunsaturated fatty (PUFA) acid-derived mediators, and differential ex

Longitudinal linear-epitope profiling of SLE identifies novel antigens associated with disease and disease activity.

Systemic lupus erythematosus (SLE) is characterized by diverse autoantibodies, yet established biomarkers capture only a fraction of autoreactivity. We profiled 1,268 plasma samples from 695 patients with SLE and 301 healthy controls using phage immunoprecipitation sequencing (PhIP-seq). Machine learning identified a reproducible autoreactivity signature that discriminated SLE from controls across two validation cohorts. SLE autoreactivities were enriched for RNA-binding proteins, while targets containing Basic Acidic Dipeptide repeat domains were associated with high disease activity. A YTHDF

GAPDH nuclear signaling regulates neutrophil migration and inflammatory skin responses.

Neutrophils are the most abundant leukocytes and key regulators of tissue homeostasis and disease. Here we show that inhibiting Gapdh nuclear translocation limits neutrophil infiltration into inflamed skin, reduces their motility, and decreases keratinocyte hyperproliferation and cell death in a zebrafish model of skin inflammation. Wild-type Gapdh expression in neutrophils, but not a nuclear-translocation-deficient mutant, exacerbated inflammation. Pharmacological inhibition of GAPDH nuclear translocation also attenuated pathology-associated markers in human organotypic 3D skin models of infl

Clade B serpins promote direct basal-to-goblet cell differentiation in airways of patients with chronic obstructive pulmonary disease.

Goblet cell hyperplasia (GCH) is a hallmark of chronic obstructive pulmonary disease (COPD) and contributes to morbidity and mortality. We investigated the cellular and molecular origins of GCH in COPD using single-cell RNA sequencing (scRNA-seq), spatial transcriptomics, and in vitro models. We identified "basal-to-goblet transitional cells" (BGTC) which are transcriptionally and physically located between basal and goblet cells and are characterized by expression of clade B serpins. In vitro studies indicate that inflammatory cytokines, including IL-1β, stimulate basal-to-goblet differentiat

Integrated analysis of transcriptome and metabolome reveals key metabolites-related genes in chronic liver failure.

OBJECTIVES: To identify molecular biomarkers associated with chronic liver failure (CLF) progression to acute-on-chronic liver failure (ACLF). METHODS: RNA-seq data from 8 CLF patients-stratified into high-severity (G, ACLF with total bilirubin ≥171 μmol/L) and low-severity (L, stable CLF with total bilirubin <171 μmol/L) groups-along with 4 healthy controls were analyzed. Weighted gene co-expression network analysis (WGCNA) was performed to identify disease-associated gene modules. RESULTS: A total of 3112 differentially expressed genes (DEGs) were identified, with KEGG analysis showing enr

Spatial transcriptomics of en bloc transurethral resection of bladder tumor specimens defines an invasive-front gene expression signature.

Bladder cancer is classified by depth of invasion into muscle-invasive bladder cancer (MIBC) and non-muscle-invasive bladder cancer (NMIBC). Because some NMIBC cases progress to MIBC, it is important to elucidate the mechanisms of invasion. Spatial transcriptomics is a powerful tool for characterizing the tumor microenvironment. We applied Visium to seven high-grade NMIBC tumors using en bloc transurethral resection of bladder tumor (ERBT) specimens that preserve three-dimensional tumor architecture. Malignant regions were divided into the tumor-upper and tumor-boundary regions, and seven case
