Generation and characterization of radiation reduced cell hybrids and isolation of probes from the proximal short arm of the human X chromosome.

Employing a modified Goss-Harris irradiation fusion protocol, we have generated a panel of somatic cell hybrids containing various overlapping fragments of the Xcen-Xp11.4 interval. This region of the human X chromosome is known to carry genes for several hereditary eye diseases including retinitis pigmentosa (RP2), congenital stationary night blindness (CSNB-1) and Norrie disease. These hybrid cell lines were employed to isolate 17 new DNA probes by making use of the Alu polymerase chain reaction (PCR) method and subsequent cloning of the PCR products in a plasmid vector. With these probes, w…

Localisation of the gene for Hunter syndrome on the long arm of X chromosome.

The localisation of the gene for Hunter syndrome (MPS II) has been studied in 11 families using 12 polymorphic DNA markers, one on the short arm and the remaining 11 located at various points on the long arm of the X chromosome. Lod scores for seven probes were uniformly negative for all values of theta; positive scores at values of theta = 0.10 or more were obtained for the five probes located most distally on the long arm (52A, F9C, DX13, St14-1, F8C). Current data suggest the most likely order of the loci to be: 52A, F9C, Hunter, DX13, St14-1, F8C-qter; the Hunter locus may thus be close to

Conductive Ink-Coated Paper-Based Supersandwich DNA Biosensor for Ultrasensitive Detection of Neisseria gonorrhoeae.

Herein, we report results of the studies relating to the development of an impedimetric, magnetic bead-assisted supersandwich DNA hybridization assay for ultrasensitive detection of Neisseria gonorrhoeae, the causative agent of a sexually transmitted infection (STI), gonorrhea. First, a conductive ink was formulated by homogenously dispersing carboxylated multiwalled carbon nanotubes (cMWCNTs) in a stable emulsion of terpineol and an aqueous suspension of carboxymethyl cellulose (CMC). The ink, labeled C5, was coated onto paper substrates to fabricate C5@paper conductive electrodes. Thereafter

Recent developments in sensing of oversulfated chondroitin sulfate in heparin. A review.

Oversulfated chondroitin sulfate (OSCS), a non-natural sulfated glycosaminoglycan, recognizes as a significant containment in the pharmaceut … of heparin, and (iii) OSCS-induced inhibition of heparinase activity. Additionally, coralyne-based DNA probes can detect OSCS in heparin in the presence of Ca2+ ions without the assistance of heparinase. This review will pave the way to design another sensing probe towards other sulfated contaminants, like dermatan sulfate.

Rearrangement of immunoglobulin and T-cell receptor genes in Hodgkin's disease.

The precise cellular origin of the malignant cell population in Hodgkin's disease (HD) is unknown. Recent application of Southern blotting techniques to detect clonal rearrangements of immunoglobulin (Ig) and T-cell receptor (TCR) genes has yielded conflicting results. The authors report the detailed analysis of tumor tissue DNA obtained from 18 cases of HD using Ig and TCR gene probes. The distribution of HD subtypes was similar to that in other series. Samples were examined for rearrangement by means of multiple restriction enzymes with specific probes for the Ig heavy chain, Ig kappa, Ig la

Detection of minimal residual disease using fluorescence DNA in situ hybridization: a follow-up study in leukemia and lymphoma patients.

We used fluorescence DNA in situ hybridization (FISH) to detect chromosomal abnormalities as an indicator of minimal residual disease in follow-up samples from the bone marrow (BM), or peripheral blood, of 25 patients with leukemia, lymphoma and myelodysplastic syndromes. Trisomies were detected by interphase FISH with repeat-sequence probes (RSP) or by using metaphase FISH with whole-chromosome paint probes (WCP). Specific translocations were detected using WCP probes. Translocations were observed using metaphase FISH in two patients in uncertain or complete remission (CR), who both later suf

Characterization of DFA-negative, probe-positive Neisseria gonorrhoeae by pulsed field gel electrophoresis.

Eight Neisseria gonorrhoeae isolates, negative by direct fluorescent antibody (DFA) but positive by a DNA probe, were characterized by pulsed field gel electrophoresis and compared to eight DFA-positive, probe-positive isolates. Results indicate that DFA-negative, probe-positive Neisseria gonorrhoeae isolates may be clonal.

Using Magnetic Tweezers to Unravel the Mechanism of the G-Quadruplex Binding and Unwinding Activities of DHX36 Helicase.

Single-molecule manipulation methods are useful techniques to probe the interactions of proteins and nucleic acid structures. Here, we describe magnetic tweezers-based single-molecule investigation of the binding of helicases to G-quadruplex structures and their ATP-dependent unwinding activity, using DHX36 (also known as RHAU and G4R1) helicase and both DNA and RNA G-quadruplex structures as examples. We specifically emphasize the principle and method to probe the interactions between DHX36 and the DNA G-quadruplex in different intermediate states during an ATPase cycle of DHX36, based on det

Zinc oxide-gold nanocomposite as a proper platform for label-free DNA biosensor.

In this study, a simple and cost-effective electrochemical DNA biosensor was developed for sensitive detection of mycobacterium tuberculosis (TB). Nanocomposite of zinc oxide (ZnO) and gold nanoparticles (AuNPs) was used as a platform for immobilizing thiolated TB DNA (probe DNA). ZnO was electrodeposited on a glassy carbon electrode by potentiostat electrolysis of Zn (NO3)2 solution at -1.0 V (vs. Ag/AgCl), then AuNPs were loaded as the second layer at -0.4 V from HAuCl4 solution. Thiolated probe DNA was then covalently attached to AuNPs. Anodic peak current of Fe (CN)63-/4- was followed in h

Femtomolar electrochemical detection of DNA targets using metal sulfide nanoparticles.

A new electrochemical DNA sensor providing detection capabilities down to 100 attomol of target DNA has been developed. The method applies CdS, ZnS, and PbS nanoparticles conjugated with short DNA sequences which are immobilized via hybridization with complementary sequences on a gold surface. When the DNA target is added, it can be identified by ousting the existing hybridization between one of the DNA-nanoparticle conjugates and the surface DNA. The nanoparticles remaining at the surface are detected by stripping voltammetry. The setup is constructed to give a signal-off response with a buil

Development of a real-time probe-based PCR assay for the diagnosis of Pneumocystis pneumonia.

This paper describes the development of a rapid probe-based real-time polymerase chain reaction assay (PCR) for the diagnosis of Pneumocystis pneumonia. To develop the PCR, primers and fluorescent resonance energy transfer probes were designed after sequencing products obtained using previously published primers. This gave results that were concordant with conventional cytological staining techniques, but were available within 2 h instead of greater than 24 h.

A novel source of highly specific chromosome painting probes for human karyotype analysis derived from primate homologues.

We have established a series of highly specific painting probes for human acrocentric chromosomes. These chromosomes are involved in the formation of the nucleolar organizer region (NOR) and show DNA sequence homologies within their pericentric heterochromatin. To date, these chromosomes have shown considerable cross hybridization in chromosome painting experiments. Our probe set has been established from primate homologues that are not involved in the NOR in that particular species or from species in which highly repetitive sequences have undergone rapid sequence divergence. The new painting

Detection of human parvovirus B19 DNA by using the polymerase chain reaction.

The polymerase chain reaction (PCR) was investigated for detecting human parvovirus B19 (B19) DNA in sera. Three pairs of oligonucleotides were evaluated as primers. The best oligonucleotide pair spanned 699 nucleotides, including the region common to VP1 and VP2. After PCR amplification of B19 DNA in serum, a 699-nucleotide DNA fragment was detected on agarose gels. This DNA fragment was B19 DNA, because after Southern transfer it hybridized to a 19-nucleotide internal probe and contained a single PstI cleavage site. Dot blot hybridization with a radiolabeled cloned portion of the B19 genome

Tools for DNA-encoded library synthesis.

DNA-encoded libraries (DELs) are a widely used technology for screening drug-like compounds en masse on biological targets. DEL screens help in assessing the ligandability of biological targets, yielding chemical biology probes, and identifying starting points for clinical drug development. DELs are most often synthesized by combinatorial chemistry routes in homogeneous aqueous solutions to obtain libraries with vast numbers of compounds. Aqueous conditions, the chemical reactivity of the DNA barcode, and the combinatorial workflow limit the synthesis methodology to a few validated DEL synthes

Ultrasensitive Electrochemical Biosensor for DNA Methylation Detection Based on Fe-MOF/PANI and Catalytic Hairpin Assembly Cascade Reaction.

DNA methylation, as an important epigenetic modification, is closely related to gene expression regulation and cancer development. This study developed a new electrochemical biosensor for ultrasensitive detection of DNA methylation based on the combination of Fe/metal-organic framework (MOF)/polymer polyaniline (PANI) composite materials and catalytic hairpin assembly (CHA) cascade reaction. The Fe/MOF/PANI/S1, as the signal probe, significantly improved the conductivity and stability by doping conductive PANI into Fe/MOF. The sensor used DNAzyme to catalyze methylated DNA to trigger the CHA c

In situ hybridization at light and electron microscopic levels: identification of human papillomavirus nucleic acids.

A comparison of the sensitivities of biotinylated and 32P-labelled human papillomavirus type 6b DNA probes was made. Slot blot hybridization results showed that the sensitivity of biotinylated probes was consistent with that of 32P-labelled, that is, 0.1 pg of pBR 322 plasmid containing 8 kbp HPV cDNA. In situ hybridization using 35S-labelled probes was applied to tissue from condylomata acuminata. After autoradiography, many silver grains were seen concentrated over the superficial koilocytic nuclei with some grains present in the cytoplasm. Biotinylated probes were visualized by 4 different …

An entropy-driven three-dimensional multipedal-DNA walker for ultrasensitive detection of cancer cells.

Sensitive and accurate detection of cancer cells is of great significance for the early diagnosis and treatment of cancer. In this work, we developed a simple fluorescent signal amplification biosensor based on an entropy-driven three-dimensional (3D) multipedal-DNA walker for highly sensitive detection of cancer cells. Firstly, DNA tetrahedron nanostructures (DTNs) combined with AS1411 aptamer were used as the capture probe to achieve efficient capture of cancer cells. Then, the bipedal hairpin fuel chain hybridized with DTNs and exposed two catalytic "legs" to form a walker probe. Finally, t

Identification of rare Candida species and other yeasts by polymerase chain reaction and slot blot hybridization.

Invasive candidiasis has become a major cause of morbidity and mortality in immunocompromised hosts. Here we describe a fast and reliable DNA extraction and PCR amplification method in combination with a slot blot hybridization assay. A genus-specific probe was designed that allowed to detect DNA from a broad range of Candida species and 3 other yeasts. In addition, species-specific oligonucleotides for emerging Candida and other yeast species allowed to identify DNA extracted from Candida lusitaniae, Candida humicola, Candida kefyr, Candida inconspicua, Candida solani, Malassezia furfur and T

[ret gene from a human stomach cancer].

DNAs from 15 samples of primary stomach cancer were transfected into NIH3T3 cells. Five stomach cancer DNAs (ST1, ST3, ST6, ST7, and ST15) showed transforming activity. These transformations were caused by human cancer DNAs since human Alu repetitive sequences were detected in transformant DNAs. DNAs from transformants were screened with 22 oncogene probes available, including Ha-ras, Ki-ras, and N-ras. However, these probes did not hybridize with any human DNA in transformants. A transforming gene was cloned from an ST6-derived transformant, which turned out to be hst oncogene. By use of a pr
