Dissection of the genetic basis and molecular mechanism of ovule number per ovary in oilseed rape (Brassica napus L.).

Ovule number per ovary (ONPO) determines the maximum potential of seed number per fruit that is a direct component of seed yield in crops. This study aimed to dissect the genetic basis and molecular mechanism of ONPO using a newly developed doubled haploid (DH) population in oilseed rape. In all the four investigated environments, the ONPO of 201 DH lines exhibited normal distribution with a wide variation from 22.6 to 41.8, suggesting quantitative inheritance appropriate for mapping QTL. A skeleton genetic map of 2111 markers within 19 linkage groups was developed, with a total of 1715.71 cM

The genetic architecture of temperature-induced partial fertility restoration in A1 cytoplasm in sorghum (Sorghum bicolor (L.) Moench).

High-temperature-induced partial fertility in CMS sorghum is controlled by multiple genes that are distinct from genes involved in fertility restoration, contributing to reduced diversity in elite females. Cytoplasmic male sterility (CMS) is used for commercial production of hybrid seed in sorghum. CMS-based hybrid breeding systems require female parental lines (CMS lines) to remain male sterile to prevent self-pollination and enable cross-pollination to generate hybrid seed. However, genetic and environmental factors can lead to the loss of male sterility in the pollen-accepting female parent

Carriage of extended-spectrum β-lactamases in pig farmers is associated with occurrence in pigs.

Livestock may serve as a reservoir for extended-spectrum β-lactamase-producing Enterobacteriaceae (ESBL-PE). The objectives of this study were to determine the prevalence of carriage with ESBL-PE in pig farmers, family members and employees, and its association with carriage in pigs. Rectal swabs were taken from 2388 pigs (398 pooled samples) on 40 pig farms and faecal samples were obtained from 142 humans living or working on 34 of these farms. Presence of ESBL-PE was determined by selective plating (agar). ESBL genes were analysed by PCR or microarray analysis, and gene sequencing. Genotypes

Pooled extreme-phenotype genome-wide association study XP-GWAS reveals an association between 4-hydroxyphenylpyruvate dioxygenase and β-carotene variation in Capsicum annuum.

BACKGROUND: Carotenoids are essential plant pigments with key roles in stress tolerance and human nutrition. β-carotene is a major provitamin A carotenoid, and understanding the genetic basis of its natural variation in Capsicum annuum is important for nutritional improvement. However, carotenoid accumulation is a complex quantitative trait influenced by multiple metabolic and regulatory pathways. METHODS: An extreme-phenotype genome-wide association study (XP-GWAS) was conducted using pooled genomic DNA from 92 C. annuum accessions representing contrasting extremes of β-carotene content. Fru

Signatures of selection detected from whole-genome sequencing indicate that the small body size in dwarf rabbit breeds is caused by polygenic effects with a few major loci.

Early genetic studies have suggested that body size in rabbits can be considered a quantitative trait. Several rabbit breeds can be distinguished based on body size, including a few dwarf breeds differentiated by other morphological characteristics. While a large deletion in the HMGA2 gene is a major locus associated with dwarfism in Netherland Dwarf rabbits, it may not fully explain the reduced body size in this breed or other dwarf breeds. In this study, we compared the genomes of two dwarf rabbit breeds (Dwarf Lop and Netherland Dwarf) with those of non-dwarf rabbits by analysing whole-geno

Characterization of antimicrobial resistance genes in Enterobacteriaceae carried by suburban mesocarnivores and locally owned and stray dogs.

The role of wildlife in the dissemination of antimicrobial-resistant bacteria and antimicrobial resistance genes (ARGs) in the environment is of increasing concern. We investigated the occurrence, richness and transmissibility potential of ARGs detected in the faeces of three mesocarnivore species: the coyote (Canis latrans), raccoon (Procyon lotor) and Virginia opossum (Didelphis virginiana), and of stray and owned dogs in suburban Chicago, IL, USA. Rectal swabs were collected from live-captured coyotes (n = 32), raccoons (n = 31) and Virginia opossums (n = 22). Fresh faecal samples were coll

Diagnostic accuracy of genetic markers and nucleic acid techniques for the detection of Leptospira in clinical samples: A meta-analysis.

BACKGROUND: Leptospirosis is often difficult to diagnose because of its nonspecific symptoms. The drawbacks of direct isolation and serological tests have led to the increased development of nucleic acid-based assays, which are more rapid and accurate. A meta-analysis was performed to evaluate the diagnostic accuracy of genetic markers for the detection of Leptospira in clinical samples. METHODOLOGY AND PRINCIPLE FINDINGS: A literature search was performed in Scopus, PubMed, MEDLINE and non-indexed citations (via Ovid) by using suitable keyword combinations. Studies evaluating the performance

Unique evolutionary trajectories in repeated adaptation to hydrogen sulphide-toxic habitats of a neotropical fish (Poecilia mexicana).

Replicated ecological gradients are prime systems to study processes of molecular evolution underlying ecological divergence. Here, we investigated the repeated adaptation of the neotropical fish Poecilia mexicana to habitats containing toxic hydrogen sulphide (H2 S) and compared two population pairs of sulphide-adapted and ancestral fish by sequencing population pools of >200 individuals (Pool-Seq). We inferred the evolutionary processes shaping divergence and tested the hypothesis of increase of parallelism from SNPs to molecular pathways. Coalescence analyses showed that the divergence occu

A transposon site hybridization screen identifies galU and wecBC as important for survival of Yersinia pestis in murine macrophages.

Yersinia pestis is able to survive and replicate within murine macrophages. However, the mechanism by which Y. pestis promotes its intracellular survival is not well understood. To identify genes that are important for Y. pestis survival in macrophages, a library comprised of ∼31,500 Y. pestis KIM6+ transposon insertion mutants (input pool) was subjected to negative selection in primary murine macrophages. Genes underrepresented in the output pool of surviving bacteria were identified by transposon site hybridization to DNA oligonucleotide microarrays. The screen identified several genes known

Genomewide association analysis of human narcolepsy and a new resistance gene.

Human narcolepsy is a hypersomnia that is affected by multiple genetic and environmental factors. One genetic factor strongly associated with narcolepsy is the HLA-DRB1*1501-DQB1*0602 haplotype in the human leukocyte antigen region on chromosome 6, whereas the other genetic factors are not clear. To discover additional candidate regions for susceptibility or resistance to human narcolepsy, we performed a genomewide association study, using 23,244 microsatellite markers. Two rounds of screening with the use of pooled DNAs yielded 96 microsatellite markers (including 16 markers on chromosome 6)

Molecular screening of Babesia, Hepatozoon, and Theileria (Apicomplexa: Piroplasmida) in ticks (Acari: Ixodidae) infesting farm ruminants in Peninsular Malaysia.

Ticks are obligate hematophagous arachnids that feed on both humans and animals. Despite the extensive research on detection of bacteria in ixodid ticks in Malaysia, there remains limited knowledge about the detection of protozoa in these ectoparasites, especially in those that feed on farm ruminants. In this study, 1,241 ticks belonging to four species (Rhipicephalus microplus, R. haemaphysaloides, Haemaphysalis bispinosa, and H. wellingtoni) were collected from 674 farm ruminants across Peninsular Malaysia. The ticks were pooled and subjected to DNA extraction, followed by protozoal screenin

Exon-level expression profiling of ocular tissues.

The normal gene expression profiles of the tissues in the eye are a valuable resource for considering genes likely to be involved with disease processes. We profiled gene expression in ten ocular tissues from human donor eyes using Affymetrix Human Exon 1.0 ST arrays. Ten different tissues were obtained from six different individuals and RNA was pooled. The tissues included: retina, optic nerve head (ONH), optic nerve (ON), ciliary body (CB), trabecular meshwork (TM), sclera, lens, cornea, choroid/retinal pigment epithelium (RPE) and iris. Expression values were compared with publically availa

Integration of Single-Cell RNA- and CAGE-seq Reveals Tooth-Enriched Genes.

Organ development is dictated by the regulation of genes preferentially expressed in tissues or cell types. Gene expression profiling and identification of specific genes in organs can provide insights into organogenesis. Therefore, genome-wide analysis is a powerful tool for clarifying the mechanisms of development during organogenesis as well as tooth development. Single-cell RNA sequencing (scRNA-seq) is a suitable tool for unraveling the gene expression profile of dental cells. Using scRNA-seq, we can obtain a large pool of information on gene expression; however, identification of functio

Two different mutations in the thyroid peroxidase gene of a large inbred Amish kindred: power and limits of homozygosity mapping.

Approximately 10% of newborns with congenital hypothyroidism are unable to convert iodide into organic iodine. This iodide organification defect has a prevalence of 1 in 40,000 newborns and may be caused by defects in the thyroid peroxidase enzyme (TPO), the hydrogen peroxide-generating system, the TPO substrate thyroglobulin, or inhibitors of TPO. We identified a high incidence of severe hypothyroidism due to a complete iodide organification defect in the youngest generation of five nuclear families belonging to an inbred Amish kindred. Genealogical records permitted us to trace their origin

Functional genomic analysis of genes important for Candida albicans fitness in diverse environmental conditions.

Fungal pathogens such as Candida albicans pose a significant threat to human health with limited treatment options available. One strategy to expand the therapeutic target space is to identify genes important for pathogen growth in host-relevant environments. Here, we leverage a pooled functional genomic screening strategy to identify genes important for fitness of C. albicans in diverse conditions. We identify an essential gene with no known Saccharomyces cerevisiae homolog, C1_09670C, and demonstrate that it encodes subunit 3 of replication factor A (Rfa3). Furthermore, we apply computationa
