We present two near-complete triticale genome assemblies and perform pan-centromere analyses across >200 haplotypes from parental species, synthetic allopolyploids, cultivars, and 337 resequenced accessions, revealing a shared chromatin framework underlying functional centromeres in all three subgenomes, where wheat- and rye-derived CENH3 co-occupy divergent centromeric repeats. Postpolyploid evolution drives extensive centromere remodeling, including size convergence, repeat turnover, and locus repositioning, with the R subgenome emerging as the primary source of structural and centromeric di

The genus Abutilon Mill. (Malvaceae) comprises approximately 178 species distributed across tropical and subtropical regions, many of which hold significant ornamental, economic, and medicinal value; yet its taxonomic classification remains challenging. In this study, six species were sequenced from herbarium specimens, and the chloroplast (cp.) genomes of ten additional species were assembled de novo from publicly available raw data. Three previously reported cp. genomes were also incorporated to characterise cp. genome structure, identify polymorphic loci, and perform phylogenetic analyses.

Hepatitis E virus (HEV) exhibits genetic diversity associated with distinct public health outcomes and circulation patterns across interconnected human and environmental reservoirs. Most studies have focused on genome-wide diversity, revealing relationships between genotype, virulence, and dissemination routes. However, the role of localized mutations in the capsid protein (ORF2), which may influence the extracellular fate and ecology of HEV through changes in surface biological and physicochemical properties of virions, received limited attention. Here, we combined large-scale analysis of Eur

OBJECTIVE: Brain somatic mutations in mTOR pathway genes are a major genetic etiology of focal cortical dysplasia type II (FCDII). Despite a greater ability to detect low-level somatic mutations in the brain by deep sequencing and analytics, about 40% of cases remain genetically unexplained.
METHODS: We included 2 independent cohorts consisting of 21 patients with mutation-negative FCDII without apparent mutations on conventional deep sequencing of bulk brain. To find ultra-low level somatic variants or structural variants, we isolated cells exhibiting phosphorylation of the S6 ribosomal prot

Mycobacterium tuberculosis complex successfully adapts to environmental pressures through mechanisms of rapid adaptation which remain poorly understood despite knowledge gained through decades of research. In this study, we used 110 reference-quality, complete de novo assembled, long-read sequenced clinical genomes to study patterns of structural adaptation through a graph-based pangenome analysis, elucidating rarely studied mechanisms that enable enhanced clinical phenotypes offering a novel perspective to the species' adaptation. Across isolates, we identified a pangenome of 4,325 genes (3,7

Dianthus helenae Vved. is an endemic medicinal species of the Nuratau Mountains, Uzbekistan, and its genomic resources have remained largely unavailable. In this study, we sequenced, assembled, and characterized the complete chloroplast genome of D. helenae and evaluated its phylogenetic position within Dianthus. The plastome exhibited a typical circular quadripartite structure with a total length of 149,567 bp, comprising a large single-copy (LSC) region of 82,856 bp, a small single-copy (SSC) region of 17,105 bp, and a pair of inverted repeats (IRs) of 24,803 bp each. The genome contained th

BACKGROUND/OBJECTIVES: Occupational exposure to coal mine dust is a major risk factor for respiratory impairment; however, the genetic determinants of individual variation in lung function remain poorly understood, particularly in occupational cohorts that have been largely absent from genome-wide association studies. This study aimed to identify genetic variants associated with quantitative lung function traits in underground coal miners from Kazakhstan.
METHODS: A total of 186 underground coal miners from the Karaganda coal basin were genotyped using the Illumina Global Screening Array. Gen

Cytochrome P450 2D6 (CYP2D6), a key enzyme involved in the metabolism of a wide range of pharmaceuticals, exhibits extensive genetic variants, including copy number variations (CNVs) and structural alterations. Hybrid alleles formed between CYP2D6 and its highly homologous pseudogene CYP2D7 frequently result in reduced or absent enzymatic activity and show marked interethnic variability. However, accurate characterization of CNVs and hybrid structures in the Japanese population remains technically challenging. In this study, we performed a comprehensive analysis of CYP2D6 genetic and structura

Population genetic structure of arthropod disease vectors provides important information on vector movement and climate or other environmental variables that influence their distribution. This information is critical for data-driven vector control. In the first comprehensive study of the genetic structure of T. dimidiata s.l. (Latreille, 1811) we focus on an area of active transmission designated as a top priority for control. We examined a high number of specimens across a broad geographic area along the border of Guatemala and El Salvador including multiple spatial scales using a high number

Non-invasive prenatal testing (NIPT) enables the screening of fetal chromosomal abnormalities by analyzing cell-free DNA (cfDNA) in maternal blood. Recent technological advancements have expanded its applications to the detection of copy number variations (CNVs). However, the clinical utility of CNV detection remains unclear. We aimed to investigate the association between fetal CNVs detected by genome-wide NIPT and perinatal outcomes in a large cohort in Japan. This retrospective cohort study included 46,082 patients who underwent NIPT at certified facilities in Japan between January 2015 and

Rhodobryum laxelimbatum is a traditional medicinal plant belonging to the genus Rhodobryum. To date, studies on this genus have focused primarily on its geographical distribution, chemical constituents, and biological activities, whereas genomic data within the genus are limited. The mitochondrial genome of R. laxelimbatum was sequenced, assembled, and annotated. Genomic structural features and simple sequence repeats (SSRs) were comprehensively characterized. Comparative analyses of RNA editing patterns and codon usage bias were performed using the mitochondrial and chloroplast genomes of R.

Recent genomic research, considered in the wider context of knowledge from outside genomics, provides significant conceptual insights into the aetiology and pathogenesis of schizophrenia. The evidence indicates that genetic risk is expressed across the lifespan, from foetal development through to adulthood, and involves multiple neuronal types and brain regions. Schizophrenia appears to be primarily a neuronal disorder, with synaptic dysfunction playing a central role in pathogenesis both during development and in mature adult brain function, alongside earlier non-synaptic neurodevelopmental m

Salmonella enterica serovar Kentucky (S. Kentucky) has emerged globally as a multidrug-resistant lineage but has historically been rare in Taiwan. Here, we report a recent surge of azithromycin-resistant extensively drug-resistant (AziR-XDR) S. Kentucky identified through nationwide surveillance from 2004 to 2025. Among 45,223 Salmonella isolates from humans, 192 (0.42%) were identified as S. Kentucky, with a marked increase observed in 2024─2025. Whole-genome sequencing of 165 isolates recovered from humans, animals, and chicken meat identified three major sequence types (ST314, ST198, and ST

The contactin-associated protein-like 2 (CNTNAP2) gene is a member of the neurexin superfamily. CNTNAP2 was first implicated in the cortical dysplasia-focal epilepsy (CDFE) syndrome, a recessive disease characterized by intellectual disability, epilepsy, language impairments and autistic features. Associated SNPs and heterozygous deletions in CNTNAP2 were subsequently reported in autism, schizophrenia and other psychiatric or neurological disorders. We aimed to comprehensively examine evidence for the role of CNTNAP2 in susceptibility to psychiatric disorders, by the analysis of multiple class

UNLABELLED: The 1p36 region of the human genome has been identified as containing a QTL for BMD in multiple studies. We analysed the TNFRSF1B gene from this region, which encodes the TNF receptor 2, in two large population-based cohorts. Our results suggest that variation in TNFRSF1B is associated with BMD.
INTRODUCTION: The TNFRSF1B gene, encoding the TNF receptor 2, is a strong positional and functional candidate gene for impaired bone structure through the role that TNF has in bone cells. The aims of this study were to evaluate the role of variations in the TNFRSF1B gene on bone structure

Transposable elements (TEs) are mobile genetic elements that made up about half the human genome. Among them, the autonomous non-LTR retrotransposon long interspersed nuclear element-1 (L1) is the only currently active TE in mammals and covers about 17% of the mammalian genome. L1s exert their function as structural elements in the genome, as transcribed RNAs to influence chromatin structure and as retrotransposed elements to shape genomic variation in somatic cells. L1s activity has been shown altered in several diseases of the nervous system. Huntington disease (HD) is a dominantly inherited

Viruses with a non-segmented negative-sense RNA genome, or Mononegavirales, are important pathogens for plants, animals and humans with major socio-economic and health impacts. Among them are well-known human pathogens such as measles, mumps and respiratory syncytial virus. Moreover, animal reservoirs appear much larger than previously thought, hence broadening the risk of emergence of life-threatening zoonotic viruses such as Rabies, Ebola, Marburg, Nipah or Hendra related viruses. These viruses have peculiar transcription and replication machinery that make them unique in the living world. I

Translating genetic variations into clinically useful molecular interpretations in neuro-oncology remains difficult, requiring physicians to examine many databases and resources. We created NeuroGeno3D, a browser-based clinical decision support platform that combines structural bioinformatics, molecular pathology, and clinical evidence in a single interactive process. The platform integrates canonical protein sequence validation, interactive 3D WebGL visualization, and real-time AI-assisted structural prediction with ESMFold for protein sequences up to 500 amino acids. Detected variations are

BACKGROUND: The population structure of the malaria parasite Plasmodium falciparum can reveal underlying adaptive evolutionary processes. Selective pressures to maintain complex genetic backgrounds can encourage inbreeding, producing distinct parasite clusters identifiable by population structure analyses.
METHODS: We analysed population structure in 3783 P falciparum genomes from 21 countries across Africa, provided by the MalariaGEN Pf7 dataset. We used Principal Coordinate Analysis to cluster parasites, identity by descent (IBD) methods to identify genomic regions shared by cluster members

Selection can create complex patterns of adaptive differentiation among populations in the wild that may be relevant to management. Atlantic cod in the Northwest Atlantic are at a fraction of their historical abundance and a lack of recovery within the Gulf of Maine has created concern regarding the misalignment of fisheries management structures with biological population structure. To address this and investigate genome-wide patterns of variation, we used low-coverage sequencing to perform a region-wide, whole-genome analysis of fine-scale population structure. We sequenced 306 individuals f
