Plant defense against disease is a complex multistage system involving initial recognition of the invading pathogen, signal transduction and … y as 12 tandem repeats of α-hairpinin-like peptides. Structure of the sm-amp-x gene and two related pseudogenes sm-amp-x-ψ1 and sm-amp-x-ψ2 allows tracing the evolutionary scenario that led to generation of such a sophisticated precursor protein. Sm-AMP-X is a new promising candidate for engineering disease resistance in plants.

Adenovirus type 12 (Ad12) infection of human cells induces four chromosomal fragile sites corresponding to the U1 small nuclear RNA (snRNA) genes (the RNU1 locus), the U2 snRNA genes (RNU2), the U1 snRNA pseudogenes (PSU1), and the 5S rRNA genes (RN5S). Ad12-induced fragility of the RNU2 locus requires U2 snRNA transcriptional regulatory elements and viral early functions but not viral replication or integration, or chromosomal sequences flanking the RNU2 locus. We now show that Ad12 cannot induce the RNU1, RNU2, or PSU1 fragile sites in Saos-2 cells lacking the p53 and retinoblastoma (Rb) pro…

Long-read sequencing can characterize complex genome editing-induced DNA sequence changes such as large deletions, insertions and inversions that are difficult to detect using short-read sequencing. However, PCR amplification and sequencing errors complicate accurate variant detection, and existing analysis tools are not optimized for gene editing specific allelic outcomes. Here we present CRISPRLungo, a computational pipeline specifically designed for long-read amplicon sequencing of gene edited samples. CRISPRLungo incorporates unique molecular identifier-based error correction and statistic

Anecdotal accounts of inebriated elephants are widespread across elephant-inhabited regions, yet the molecular and mechanistic basis underlying these observations remains incompletely understood. Alcohol metabolism in mammals is primarily mediated by alcohol dehydrogenase (ADH) and aldehyde dehydrogenase (ALDH). We investigated elephant ADH and ALDH at the genomic, transcriptional, and enzymatic levels, comparing them with humans, hamsters, and rats. Elephant liver predominantly expressed three ADH1 genes, as in humans and hamsters that voluntarily consume ethanol, a feature otherwise reported

Sea anemones occupy the full depth range of the oceans, yet their evolutionary patterns and adaptive strategies to the enigmatic deep sea have remained contentious and poorly resolved. Here, we assemble genomes (n = 13) and transcriptomes for 15 species collected between 432 and 6,000 m and integrate them with publicly available actiniarian data. We find support for a shallow-water origin of Actiniaria through a framework that emphasizes genome-scale changes associated with habitat transitions. Most strikingly, these changes include repeated dismantling of the circadian toolkit across deep-sea

Cancer genome analysis relies on standard human reference genomes, but detecting somatic alterations in highly repetitive or individual-specific regions remains challenging. We developed the Personalized Reference genome-based Cancer Genome Analysis Pipeline (PRCGAP, https://github.com/yos-sk/PRCGAP), to our knowledge, the first comprehensive pipeline integrating haplotype-resolved analyses of somatic point mutations, structural variants, copy number, and DNA methylation on personalized diploid reference genomes, with each variant phased and annotated by genomic features. We applied PRCGAP to

OBJECTIVE: Autophagy is critical for cellular homeostasis and may participate in the pathogenesis of pulpitis, although its underlying mechanisms remain unclear. This study investigated hypoxia-induced autophagy in human dental pulp cells (HDPCs) and its molecular basis.
DESIGN: HDPCs were exposed to hypoxic conditions (1% O₂). Cell proliferation, apoptosis, inflammatory cytokine levels, and autophagy markers and autophagic flux were evaluated with or without 3-methyladenine (3-MA) treatment. RNA sequencing was performed to compare healthy and inflamed human dental pulp tissues.
RESULTS: Hyp

BACKGROUND: Metastasis is the leading cause of gastric cancer (GC)-related death. However, the molecular mechanisms underlying GC metastasis are not well understood. In this study, we focused on dopamine receptor 5 pseudogene 2 (DRD5P2), a novel long non-coding RNA, in GC metastasis.
METHODS: Expression of DRD5P2 in GC was detected by real-time PCR (RT-PCR) and fluorescence in situ hybridization (FISH). The effect of DRD5P2 in GC cells was examined by transwell invasion and migration assays. The pathways underlying DRD5P2/Rock2 signaling were studied by Western blot, co-immunoprecipitation (C

Venom composition and gene expression in the habu snake Protobothrops flavoviridis (P. flavoviridis), native to the southwestern islands of Japan, vary by habitat and may reflect regional dietary differences. Because juveniles and adults feed on different prey, we hypothesized that venom composition undergoes age-dependent changes during growth. To test this hypothesis, we compared venom proteins from juvenile and adult snakes by two-dimensional gel electrophoresis (2-DE) and identified a protein spot uniquely present in juvenile venom. Mass spectrometry revealed that this protein is encoded b

Double Homeobox 4 (DUX4) is a potent transcription factor encoded by a retrogene mapped in D4Z4 repeated elements on chromosome 4q35. DUX4 has emerged as pivotal in the pathomechanisms of facioscapulohumeral muscular dystrophy (FSHD), a relatively common hereditary muscle wasting condition, although classified as a rare disease. DUX4 contributes to zygote genome activation before its expression is repressed in most somatic tissues through epigenetic mechanisms, including DNA methylation and chromatin modifications. In FSHD, inappropriate activation of DUX4 expression is driven by a complex int

Prophages can have major clinical implications through their ability to change pathogenic bacterial traits. There is limited understanding of the prophage role in ecological, evolutionary, adaptive processes and pathogenicity of Helicobacter pylori, a widespread bacterium causally associated with gastric cancer. Inferring the exact prophage genomic location and completeness requires complete genomes. The international Helicobacter pylori Genome Project (HpGP) dataset comprises 1011 H. pylori complete clinical genomes enriched with epigenetic data. We thoroughly evaluated the H. pylori prophage

Duplicated genes are thought to follow one of three evolutionary trajectories that resolve their redundancy: neofunctionalization, subfunctionalization, or pseudogenization. Differences in expression patterns have been documented for many duplicated gene pairs and interpreted as evidence of subfunctionalization and a loss of redundancy. However, little is known about the functional impact of such differences and about their molecular basis. Here, we investigate the genetic and molecular basis for the partial loss of redundancy between the two BLADE-ON-PETIOLE genes BOP1 and BOP2 in red shepher

Glass catfish ( Kryptopterus vitreolus) are notable in the aquarium trade for their highly transparent body pattern. This transparency is due to the loss of most reflective iridophores and light-absorbing melanophores in the main body, although certain black and silver pigments remain in the face and head. To date, however, the molecular mechanisms underlying this transparent phenotype remain largely unknown. To explore the genetic basis of this transparency, we constructed a chromosome-level haplotypic genome assembly for the glass catfish, encompassing 32 chromosomes and 23 344 protein-codin

Lyme disease, caused by infection with members of the Lyme borreliosis group of Borrelia spirochete bacteria, is increasing in frequency and distribution worldwide. Epigenetic interactions between the mammalian host, tick, and bacterial pathogen are poorly understood. In this study, high-throughput next-generation sequencing (NGS) allowed for the in vitro study of the transcriptome, non-coding RNAs, and methylome in human host cells in response to Borrelia burgdorferi infection. We tested the effect of the Borrelia burgdorferi strain B31 on a human primary cell line (HUVEC) and an immortalized
