A smartphone-integrated colorimetric platform with AI assistance for sensitive rutin detection based on spherical Cu2O/MXene quantum dots nanozymes.

Artificial nanozymes integrate low cost and high sensitivity, and their rational design has become a research hotspot and core focus in the field. In this work, a novel high-sensitivity colorimetric detection platform was developed using MXene quantum dots (MQDs)-modified spherical Cu2O nanozymes (Cu2O/MQDs) for rutin detection. Combined experimental characterization and theoretical simulation were performed to study the catalytic mechanism of Cu2O/MQDs. Density functional theory (DFT) calculations theoretically revealed that the Cu-Ti bimetallic interfacial active sites endow the composite ma

Quantum modeling of Stokes-Induced Stark Fields in quercetin-ZnO nanohybrids for bias-free bioelectric repair of chronic diabetic foot ulcers.

CONTEXT: Chronic diabetic foot ulcers (DFUs) are associated with the collapse of endogenous bioelectric field gradients and redox-compromised wound microenvironments, conditions under which externally applied electroceutical stimulation and reactive oxygen species (ROS)-dominated photodynamic therapies become ineffective or deleterious. This limitation motivates the search for intrinsic, bias-free mechanisms capable of generating localized bioelectric-scale fields using benign external energy inputs. At photoactive organic-semiconductor interfaces, excited-state intramolecular proton transfer

Mechanistic Elucidation of BBOX-Catalyzed Hydroxylation and THP-Induced Oxidative Rearrangement via QM/MM Calculations.

Carnitine plays an essential role in fatty acid metabolism, and its biosynthesis is tightly regulated by γ-butyrobetaine hydroxylase (BBOX), an Fe(II)/α-ketoglutarate-dependent dioxygenase. BBOX is the target of mildronate (THP), a clinically used drug for treating ischemic heart diseases. However, the detailed mechanisms of BBOX-catalyzed hydroxylation and the atypical oxidative rearrangement underlying THP inhibition remain elusive. In this study, we employed combined quantum mechanics/molecular mechanics (QM/MM) methods to systematically elucidate these mechanisms at the atomic level. Our c

Unraveling the Catalytic Promiscuity Mechanism of Triterpene Synthase AaOSC-22030 via Multiscale QM/MM Simulations and Mutagenesis.

The triterpene synthase AaOSC-22030 from Artemisia argyi exhibits remarkable catalytic promiscuity, converting 2,3-oxidosqualene into diverse triterpenoid skeletons. In this study, we employed multiscale molecular dynamics, static QM/MM calculations, and site-directed mutagenesis to elucidate the origins of this diversity. Our analysis identifies residue 728 as a pivotal determinant. We reveal that the substitution of a conserved aromatic residue with a polar serine (S728) creates a relaxed steric environment, permitting broad conformational exploration, while simultaneously serving as a gener

Survival prediction for bladder cancer using multimodal data with quantum neural networks and transformer architectures.

To address the challenges of cross-modal information fusion in high-dimensional multimodal medical data for cancer prognosis, this study presents a hybrid diagnostic accuracy model for cancer survival prediction, integrating quantum computing with classical deep learning in a retrospective analysis of bladder cancer patients. We propose QTMPN (Quantum-Transformer Multimodal Prognostic Network), a novel framework integrating quantum neural networks (QNNs), Transformers, and graph neural networks (GNNs). For high-dimensional whole-slide pathological images (WSIs), a quantum feature extractor (QF

Quantum convolutional HLA immunogenic peptide prediction (Q-CHIPP): Next-generation neoantigen prediction with quantum neural network.

The rapid growth of quantum computing is driven by promises of performing complex calculations with unprecedented speed; however, current use cases have been limited by quantum hardware and the difficulty of identifying problems that classical computers cannot easily address. Within these constraints, biological problems including drug discovery, protein folding, and precision medicine present an opportunity to understand how current quantum hardware can make advances. In immunology, accurate prediction of cancer neoantigens remains a major challenge, limited by small, noisy datasets and the i

Combinatorial QM and MD in silico design of natural product-based DHFR inhibitors.

Cancer cells are distinguished from normal cells by their rapid rate of division. This high division rate can be explained by various factors, including unregulated cell cycle progression, which occurs when cancer cells bypass checkpoints; activation of growth signals in cancer cells; and override of growth suppressor factors, which generally regulate cell growth and division within physiological thresholds. Cancer cells bypass these controls due to genetic mutations or epigenetic changes. Additionally, changes in the tumor microenvironment (TME) can contribute to the accelerated growth and di

Theoretical conformational analysis of cross-linking bonds in fungal hydrophobin from Aspergillus fumigatus.

Aspergillus fumigatus is a common saprophytic filamentous fungus that plays a crucial role in nutrient cycling but can become an opportunistic pathogen, posing a significant threat to immunocompromised individuals by causing invasive aspergillosis. A key feature of A. fumigatus is the presence of hydrophobins-small amphipathic proteins that form a protective rodlet layer on conidial surfaces, facilitating biofilm formation and immune evasion. This rodlet structure, stabilized by cross-linking disulfide bonds, provides resistance to desiccation, oxidative stress, and immune defenses, making the

A unified intracellular pH landscape with SITE-pHorin: a quantum-entanglement-enhanced pH probe.

An accurate map of intracellular organelle pH is crucial for comprehending cellular metabolism and organellar functions. However, a unified intracellular pH spectrum using a single probe is still lacking. Here, we developed a novel quantum entanglement-enhanced pH- sensitive probe called SITE-pHorin (single excitation and two emissions pH sensor protein), which features a wide pH-sensitive range and ratiometric quantitative measurement capabilities. We subsequently measured the pH of various organelles and their subcompartments, including mitochondrial subspaces, Golgi stacks, endoplasmic reti

Efficient Free Energies from a Simplified Electrostatic Embedding QM/MM Approach Based on Electrostatic Potential Fitted Operators.

Periodic boundary condition (PBC)-adapted formulations of quantum mechanics/molecular mechanics (QM/MM) methods allow for the accurate computation of free energies, provided there is sufficient phase-space sampling. In this work, we develop a robust and efficient QM/MM approach based on electrostatic potential fitted (ESPF) charge operators. The method combines smooth particle-mesh Ewald summation to describe QM-MM electrostatic interactions and the Ewald pair potential to treat long-range QM-QM interactions. It is fully compatible with both ab initio DFT and semiempirical DFTB QM/MM framework

Monoribbed-functionalized iron(II) clathrochelates with optically active and/or terminal biorelevant group(s): synthesis, single-crystal X-ray diffraction and quantum-chemical characterization, and their inherent versus protein-induced chirality.

Novel monoribbed-functionalized iron(II) cage complexes with optically active and/or terminal biorelevant group(s) were designed and prepared by two-step nucleophilic substitution of their mono- and dichloroclathrochelate precursors. The single-crystal XRD structures of all of them and those of known leader iron(II)-centered cage bioeffector and of its reactive monochloroclathrochelate precursor were solved. These experimental data were used for theoretical quantum chemical calculations of electrostatic potentials for their 3D-shaped molecules. This allowed to localize the peripheral (exterior

Impact of electrostatic distribution in CYP3A4 on the regioselectivity of triazolam metabolism and regulation of its metabolic rate by the iron spin states: Insights from MD simulations and QM calculations.

Triazolam (TRZ) is a representative benzodiazepine sedative-hypnotic drug that has gradually been abused due to the increasing societal pressures. To further provide a theoretical basis for the rationale use of TRZ and obtain more information for its metabolic process, in this study, human CYP3A4 was employed as the metabolic enzyme to investigate the metabolic mechanism of TRZ by multiple computational methods. Here, three types of substrate-binding conformations related to the diversity of TRZ metabolites are identified (pose A, pose B and pose C). The "sandwich" structure and the π-π stacki

Computational study on the endocrine-disrupting metabolic activation of Benzophenone-3 catalyzed by cytochrome P450 1A1: A QM/MM approach.

Predicting the metabolic activation mechanism and potential hazardous metabolites of environmental endocrine-disruptors is a challenging and significant task in risk assessment. Here the metabolic activation mechanism of benzophenone-3 catalyzed by P450 1A1 was investigated by using Molecular Dynamics, Quantum Mechanics/Molecular Mechanics and Density Functional Theory approaches. Two elementary reactions involved in the metabolic activation of BP-3 with P450 1A1: electrophilic addition and hydrogen abstraction reactions were both discussed. Further conversion reactions of epoxidation products

Modeling of Solute-Solvent Interactions Using an External Electric Field-From Tautomeric Equilibrium in Nonpolar Solvents to the Dissociation of Alkali Metal Halides.

An implicit account of the solvent effect can be carried out using traditional static quantum chemistry calculations by applying an external electric field to the studied molecular system. This approach allows one to distinguish between the effects of the macroscopic reaction field of the solvent and specific solute-solvent interactions. In this study, we report on the dependence of the simulation results on the use of the polarizable continuum approximation and on the importance of the solvent effect in nonpolar solvents. The latter was demonstrated using experimental data on tautomeric equil

The Role of Percent Volume Buried in the Characterization of Copper(I) Complexes for Lighting Purposes.

The usefulness of percent volume buried (%Vbur) as a readily quantifiable property is investigated with regard to [Cu(NN)(PP)]+ complexes of interest for lighting purposes. Photoluminescence quantum yields (PLQYs) and single crystal X-ray structures of 100 reported compounds were assembled, %Vbur of the ligand systems were calculated and analyzed for correlations. We found that increased shielding of the central Cu(I) cation relying on shared contributions of both (NN) and (PP) ligand systems led to increased PLQYs. These findings are of relevance for future characterizations of Cu(I)-based co

Stability Analysis of Multi Process Parameters for Metal-Organic Chemical Vapor Deposition Reaction Cavity.

The parameters for metal-organic chemical vapor deposition (MOCVD) processes significantly influence the properties of ZnO films, especially the flow stability of the chamber, which is caused by process parameters such as the shape of reaction chamber, the working pressure, the growth temperature, the susceptor rotational speed, the gas flow rate, and the nature of the carrier gas at inlet temperature. These parameters are the preconditions for the formation of high-quality film. Therefore, this study uses Ar as a carrier gas, diethylzinc (DEZn) as a Zn source, and H₂O as an oxygen source and

ON/OFF Photostimulation of Isatin Bipyridyl Hydrazones: Photochemical and Spectral Study.

Four novel isatin hydrazones containing bipyridyl fragments were synthesized as potential ON/OFF switches. Hydrazone Z-isomers exhibit high thermal stability. The characteristic photochemical reaction for all studied hydrazones is the Z-E isomerization in CHCl3. After irradiation of hydrazones 1 and 2 in dimethylformamide (DMF), the photoreaction products are tautomers. When using light with the appropriate wavelength, the photo-tautomerization reaction is reversible. In these conditions, studied hydrazones have ON/OFF switch properties. In the case of hydrazones 1 and 2, by alternating heat a

Quantum chemical studies on the mechanistic aspects of tandem sequential cycloaddition reactions of cyclooctatetraene with ester and nitrones.

The mechanisms of the tandem sequential [4 + 2]/[3 + 2] and [3 + 2]/[4 + 2] cycloaddition sequences involving an ester, cyclooctatetraene (COTE), and cyclic and acyclic nitrones for the formation of a diverse range of isoxazolidine derivatives and other synthetic precursors are reported. A thorough exploration of the PES has characterized several regio-, stereo- and enantio-selective mechanistic channels involved in these reactions. A perturbation molecular orbital (PMO) analysis been employed to rationalize the results. It has also been found that the initial electrocyclic ring closure of the

N-Oxide-N-oxide interactions and Cl...Cl halogen bonds in pentachloropyridine N-oxide: the many-body approach to interactions in the crystal state.

Pentachloropyridine N-oxide, C5Cl5NO, crystallizes in the monoclinic space group P21/c. In the crystal structure, molecules are linked by C-Cl...Cl halogen bonds into infinite ribbons extending along the crystallographic [100] direction. These molecular aggregates are further stabilized by very short intermolecular N-oxide-N-oxide interactions into herringbone motifs. Computations based on quantum chemistry methods allowed for a more detailed description of the N-oxide-N-oxide interactions and Cl...Cl halogen bonds. For this purpose, Hirshfeld surface analysis and the many-body approach to int

Calibration of 1,2,4-Triazole-3-Thione, an Original Zn-Binding Group of Metallo-β-Lactamase Inhibitors. Validation of a Polarizable MM/MD Potential by Quantum Chemistry.

In the context of the SIBFA polarizable molecular mechanics/dynamics (PMM/PMD) procedure, we report the calibration and a series of validation tests for the 1,2,4-triazole-3-thione (TZT) heterocycle. TZT acts as the chelating group of inhibitors of dizinc metallo-β-lactamases (MBL), an emerging class of Zn-dependent bacterial enzymes, which by cleaving the β-lactam bond of most β-lactam antibiotics are responsible for the acquired resistance of bacteria to these drugs. Such a study is indispensable prior to performing PMD simulations of complexes of TZT-based inhibitors with MBL's, on account
