Comparing Novel Low-Input Total RNA-Seq Methods.

Until recently, performing RNA-sequencing (RNA-seq) at low input often required specialized library preparation kits. The SMARTer® Stranded Total RNA-Seq Kit v3-Pico Input Mammalian workflow offered by Takara Bio is a popular option for generating high-quality libraries from low-input material. Recently, two RNA-seq library preparation kits, the Watchmaker RNA Library Prep Kit with Polaris Depletion by Watchmaker Genomics and the sparQ RNA-Seq HMR Kit by Quantabio, that offer a larger input range became available. These kits may offer a more accessible and affordable workflow for low-input RNA

Functional characterization of the common c.-32-13T>G mutation of GAA gene: identification of potential therapeutic agents.

Glycogen storage disease type II is a lysosomal storage disorder due to mutations of the GAA gene, which causes lysosomal alpha-glucosidase deficiency. Clinically, glycogen storage disease type II has been classified in infantile and late-onset forms. Most late-onset patients share the leaky splicing mutation c.-32-13T>G. To date, the mechanism by which the c.-32-13T>G mutation affects the GAA mRNA splicing is not fully known. In this study, we demonstrate that the c.-32-13T>G mutation abrogates the binding of the splicing factor U2AF65 to the polypyrimidine tract of exon 2 and that several sp

Identifying Genomic DNA Sequences Near the Nuclear Lamina Using Proximity Biotinylation with Ascorbate Peroxidase.

Ascorbate peroxidase (APEX2) is an engineered plant-based enzyme that is used for the proximal ligation of biotin onto nearby proteins and nucleic acids. The APEX2 enzyme can be targeted to a specific subcellular compartment (e.g., the nuclear lamina) by creating a fusion between the APEX2 enzyme and a targeting protein (e.g., Lamin B1). We have found that the APEX2 proximity ligation reaction is very robust and can be performed in both living and formaldehyde-fixed cells. The biotinylated proteins and nucleic acids can then be precipitated with streptavidin beads for the identification of pro

Microtubule-based transport in filamentous fungi.

Defects in microtubule-based transport are implicated in many neuropathologies. The filamentous fungi Aspergillus nidulans and Ustilago maydis are valuable models for studying transport owing to their yeast-like genetic and biochemical tractability and metazoan-like dependence on microtubule-based transport for cellular trafficking. In these organisms the role of microtubules in nuclear positioning is well studied, but recent work has expanded the range of cargos to include endosomes, messenger RNA, secretory vesicles, peroxisomes, and nuclear pore complexes, reflecting the diversity of metazo

Pathogenic variants in nucleoporin TPR (translocated promoter region, nuclear basket protein) cause severe intellectual disability in humans.

The nuclear pore complex (NPC) is a multi-protein complex that regulates the trafficking of macromolecules between the nucleus and cytoplasm. Genetic variants in components of the NPC have been shown to cause a range of neurological disorders, including intellectual disability and microcephaly. Translocated promoter region, nuclear basket protein (TPR) is a critical scaffolding element of the nuclear facing interior of the NPC. Here, we present two siblings with biallelic variants in TPR who present with a phenotype of microcephaly, ataxia and severe intellectual disability. The variants resul

Interactions of human cytomegalovirus proteins with the nuclear transport machinery.

Accurate cellular localization is crucial for the effective function of most viral macromolecules and nuclear translocation is central to the function of herpesviral proteins that are involved in processes such as transcription and DNA replication. The passage of large molecules between the cytoplasm and nucleus, however, is restricted, and this restriction affords specific mechanisms that control nucleocytoplasmic exchange. In this review, we focus on two cytomegalovirus-encoded proteins, pUL69 and pUL84, that are able to shuttle between the nucleus and the cytoplasm. Both viral proteins use

Identification of RNA replicase subunits responsible for initiation of RNA synthesis of tick-borne encephalitis virus by affinity labelling.

Porcine embryo kidney cells infected by tick-borne encephalitis virus (TBEV) were fractionated into nuclear, membrane, and cytoplasmic fractions. To identify proteins involved in the initiation of RNA replication at different stages of infection a highly specific affinity labelling technique was used. In samples of the nuclear fraction taken from cells 45 h after infection (late stage), affinity labelling with aldehyde-containing derivatives of ATP and elongation of this label with [alpha-32P]GTP identified a polypeptide with a molecular mass of about 69 kDa. By means of affinity labelling wit

Possible involvement of a MEG3-miR-21-SPRY1-NF-κB feedback loop in spermatogenic cells proliferation, autophagy, and apoptosis.

Non-obstructive azoospermia (NOA) is the most incurable form of male infertility with a complex etiology. Long non-cording RNAs (lncRNAs) were associated with regulating spermatogenesis. Herein, differentially expressed lncRNAs between NOA and control male were screened by RNA-seq analysis. MEG3 was upregulated in NOA tissues and inhibited cell proliferation and promoted cell autophagy and apoptosis in vitro. Through RNA immunoprecipitation (RIP), biotin pull-down assays, and dual-luciferase reporter assays, MEG3 was proved to act as a competing endogenous RNA of microRNA (miR)-21 and thus inf

RNA-binding proteins in vascular inflammation and atherosclerosis.

Atherosclerotic cardiovascular disease (ASCVD) remains the major cause of premature death and disability worldwide, even when patients with an established manifestation of atherosclerotic heart disease are optimally treated according to the clinical guidelines. Apart from the epigenetic control of transcription of the genetic information to messenger RNAs (mRNAs), gene expression is tightly controlled at the post-transcriptional level before the initiation of translation. Although mRNAs are traditionally perceived as the messenger molecules that bring genetic information from the nuclear DNA t

Angiogenin and tRNA fragments in Parkinson's disease and neurodegeneration.

In this review, we summarise the evidence for a role of the ribonuclease angiogenin in the pathophysiology of neurodegenerative disorders, with a specific focus on Parkinson's disease (PD). Angiogenin is a stress-induced, secreted ribonuclease with both nuclear and cytosolic activities. Loss-of-function mutations in the angiogenin gene (ANG) have been initially discovered in familial cases of amyotrophic lateral sclerosis (ALS), however, variants in ANG have subsequently been identified in PD and Alzheimer's disease. Delivery of angiogenin protein reduces neurodegeneration and delays disease p

Molecular mechanisms in spinal muscular atrophy: models and perspectives.

Spinal muscular atrophy is an autosomal-recessive disorder that is caused by homozygous mutations or deletion of the telomeric copy of the survival of motor neurone (SMN) gene on human chromosome 5q13. The SMN gene is present as an inverted repeat in this chromosomal region, and both SMN genes are expressed. They differ by the preferential expression of a full-length transcript from the telomeric copy and a truncated SMN protein from the centromeric SMN gene, which lacks the carboxyl-terminal portions of the protein encoded by exon 7. The SMN protein is part of multiprotein complexes in the cy

In situ hybridization detection of human papillomavirus DNAs and messenger RNAs in genital condylomas and a cervical carcinoma.

Routinely processed formalin-fixed paraffin-embedded sections from anogenital condyloma acuminatum and an invasive squamous cell carcinoma of the cervix were examined by in situ hybridization for the detection of human papillomavirus (HPV) DNAs and messenger RNAs. Asymmetric, single-stranded, tritium-labeled RNA probes for both the coding and the nonsense strands of HPVs 6, 11, 16, 18, and 31 were hybridized and washed under stringent conditions and detected by autoradiography. Type-specific HPV DNAs were detected with specific nuclear localization, while HPV messenger RNAs gave much higher si

Inflammatory responses following CRISPR modification of the nuclear localisation sequence in endogenous interleukin-1 alpha.

Interleukin (IL)-1α is a pro-inflammatory member of the IL-1 cytokine superfamily and is important for inflammatory responses to infection and injury. Unlike pro-IL-1β, pro-IL-1α is mainly localised to the nucleus upon expression. This is mediated by a nuclear localisation sequence (NLS) responsible for its importin-dependent transport into the nucleus. This nuclear localisation and the presence of histone acetyl transferase (HAT)-binding domains within the pro-domain suggest a role of this cytokine in gene transcription regulation. In addition, nuclear trafficking of pro-IL-1α is proposed to

Sporadic ALS induced pluripotent stem cell derived neurons reveal hallmarks of TDP-43 loss of function.

Nuclear loss and cytoplasmic buildup of the RNA-binding protein TDP-43 is a hallmark of ALS and related disorders. While studies using artificial TDP-43 depletion in neurons have revealed changes in gene expression and splicing, their relevance to actual patients remained unclear. Induced pluripotent stem cell (iPSC)-derived neurons (iPSNs) from 180 individuals, including controls, C9orf72 ALS/FTD, and sporadic ALS (sALS) patients were used to generate and analyze ~32,500 qRT-PCR data points across 20 genes which identified variable, time-dependent signatures of TDP-43 loss of function in indi

Minor snRNA gene delivery improves the loss of proprioceptive synapses on SMA motor neurons.

Spinal muscular atrophy (SMA) is an inherited neuromuscular disorder caused by reduced expression of the survival motor neuron (SMN) protein. SMN has key functions in multiple RNA pathways, including the biogenesis of small nuclear ribonucleoproteins that are essential components of both major (U2-dependent) and minor (U12-dependent) spliceosomes. Here we investigated the specific contribution of U12 splicing dysfunction to SMA pathology through selective restoration of this RNA pathway in mouse models of varying phenotypic severity. We show that virus-mediated delivery of minor snRNA genes sp

TFE3 Regulates Microglial Phagocytosis and Inflammation in MPTP-induced Parkinson's Disease.

Parkinson's disease (PD) is a common neurodegenerative disease. Our previous single-cell sequencing results suggested that Transcription Factor E3 (TFE3) was only differentially expressed in microglia in the MPTP mouse model. However, the functional role of microglial TFE3 in PD pathogenesis remains unclear. First, motor function was assessed in MPTP mice following TFE3 overexpression in substantia nigra microglia. Second, RNA-seq was used to identify the function of TFE3 in microglia, and the molecular mechanism was verified both in vivo and in vitro. Finally, we investigated whether TFE3 nuc

A cytidine deaminase-like protein modulates pyrimidine nucleotide homeostasis in Trypanosoma brucei.

Pyrimidine nucleotide homeostasis is critical for DNA replication and cell viability, yet its regulation in Trypanosoma brucei, the causative agent of African trypanosomiasis, remains poorly understood. Here, we characterize a T. brucei cytidine deaminase-like protein (TbCDA-like), a kinetoplastid-specific enzyme absent in mammals, that harbors a deaminase domain and a zinc-finger CCCH motif. Using RNA interference (RNAi) and overexpression approaches, we demonstrate that TbCDA-like modulates pyrimidine nucleotide pools, influencing both ribonucleotide and deoxyribonucleotide profiles. Pyruvate Carboxylase Activates the RIG-I-like Receptor-Mediated Antiviral Immune Response by Targeting the MAVS signalosome.

When retinoic acid-inducible gene 1 protein (RIG-I)-like receptors sense viral dsRNA in the cytosol, RIG-I and melanoma differentiation-associated gene 5 (MDA5) are recruited to the mitochondria to interact with mitochondrial antiviral signaling protein (MAVS) and initiate antiviral immune responses. In this study, we demonstrate that the biotin-containing enzyme pyruvate carboxylase (PC) plays an essential role in the virus-triggered activation of nuclear factor kappa B (NF-κB) signaling mediated by MAVS. PC contributes to the enhanced production of type I interferons (IFNs) and pro-inflammat

Identification of differentially expressed microRNAs in placentas of cloned and normally produced calves by Solexa sequencing.

Aberrant gene expression caused by aberrant nuclear reprogramming results in developmental abnormalities in cloned animals and ultimately their death. MicroRNAs (miRNAs), a family of ∼ 22 nucleotide, non-coding, single-stranded RNA molecules, are considered as key regulators of gene expression. Numerous miRNAs and their expression patterns have been identified in various species. However, the significance of miRNAs in developmental abnormalities in cloned animals is unclear. Small RNA libraries were generated from the placentas of cloned (somatic cell nuclear transfer, SCNT) and normally produ

Tissue-specific differences in human transfer RNA expression.

Over 450 transfer RNA (tRNA) genes have been annotated in the human genome. Reliable quantitation of tRNA levels in human samples using microarray methods presents a technical challenge. We have developed a microarray method to quantify tRNAs based on a fluorescent dye-labeling technique. The first-generation tRNA microarray consists of 42 probes for nuclear encoded tRNAs and 21 probes for mitochondrial encoded tRNAs. These probes cover tRNAs for all 20 amino acids and 11 isoacceptor families. Using this array, we report that the amounts of tRNA within the total cellular RNA vary widely among
