Screening of core targets for Di(2-ethylhexyl) Phthalate-related gastric cancer based on machine learning, molecular docking, and SHAP analysis.

PURPOSE: Given the existing uncertainties regarding the link between Di(2-ethylhexyl) phthalate (DEHP) exposure and gastric cancer (GC) progression, this study aimed to clarify their association, identify the toxic targets of DEHP, and elucidate the underlying molecular mechanisms. METHODS: Multiple integrated approaches were employed, including Gene Expression Omnibus (GEO) data analysis, network toxicology, molecular docking, and machine learning. STRING and Cytoscape tools were utilized to identify key targets, while Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) enr

A Computational Workflow for Prioritizing Microbial Metabolite-Associated Host Genes in Constipation-Predominant Irritable Bowel Syndrome.

No standardized computational pipeline exists for systematically prioritizing microbial metabolite-associated host genes and protein-ligand complexes from publicly available chemical, genomic, and structural databases. This article describes an eight-stage workflow that accepts a user-defined set of gut microbiota-derived metabolites and produces a ranked shortlist of candidate metabolite-associated host genes, enriched biological pathways, and structurally prioritized protein-ligand complexes for experimental follow-up. The pipeline integrates (i) chemoinformatic metabolite profiling; (ii) mu

Identification of KKL-35 as a Novel Carnosine Dipeptidase 2 (CNDP2) Inhibitor by In Silico Screening.

Extracellular glutathione (GSH) is degraded on the cell surface, in which the γ-glutamyl residue is removed to generate cysteine-glycine (Cys-Gly) dipeptides that are subsequently transported to the cytoplasm. Carnosine dipeptidase 2 (CNDP2) is a cytoplasmic enzyme that hydrolyzes Cys-Gly and plays an important role in maintaining intracellular cysteine (Cys) homeostasis. CNDP2-mediated hydrolysis of Cys-Gly promotes Cys mobilization and contributes to the replenishment of intracellular GSH levels. CNDP2 is frequently overexpressed in various cancers and has been implicated in tumor cell proli

Computer-aided design for enhancing the tolerance of ω-amine transaminase against methanol as a cosolvent.

A significant challenge hindering the application of enzymes in industrial biotechnology is their inadequate stability during processing. Employing organic solvents rather than aqueous systems for enzymatic catalysis presents several key benefits. However, excessive organic solvents as cosolvent that added to reaction system often inactivate enzymes. Exploiting highly active and methanol-resistant ω-amine transaminase from Aspergillus terreus (AtATA) is of great significance for (R)-chiral amines production. Herein, a computer-aided directed evolution method was employed for selecting the pote

In Silico Chemogenomics Drug Repositioning Strategies for Neglected Tropical Diseases.

Only ~1% of all drug candidates against Neglected Tropical Diseases (NTDs) have reached clinical trials in the last decades, underscoring the need for new, safe and effective treatments. In such context, drug repositioning, which allows finding novel indications for approved drugs whose pharmacokinetic and safety profiles are already known, emerging as a promising strategy for tackling NTDs. Chemogenomics is a direct descendent of the typical drug discovery process that involves the systematic screening of chemical compounds against drug targets in high-throughput screening (HTS) efforts, for

What have we learnt about the mechanisms of rapid water transport, ion rejection and selectivity in nanopores from molecular simulation?

Nanopores have demonstrated an extraordinary ability to allow water molecules to pass through their interiors at rates far exceeding expectations based on continuum theory. Moreover, simulation studies suggest that particular nanoscale pores have the potential to discriminate between water and salts as well as to distinguish between a range of different ion types. Some of the unusual features of transport in these nanopores have been elucidated with molecular dynamics simulation, specifically the spontaneous filling and rapid transport of water, the rejection of ions and the selection between

Efficient and accurate local single reference correlation methods for high-spin open-shell molecules using pair natural orbitals.

A production level implementation of the high-spin open-shell (spin unrestricted) single reference coupled pair, quadratic configuration interaction and coupled cluster methods with up to doubly excited determinants in the framework of the local pair natural orbital (LPNO) concept is reported. This work is an extension of the closed-shell LPNO methods developed earlier [F. Neese, F. Wennmohs, and A. Hansen, J. Chem. Phys. 130, 114108 (2009); F. Neese, A. Hansen, and D. G. Liakos, J. Chem. Electronic structure of simple phosphorus containing molecules [C,xH,O,P] candidate for astrobiology (x=1, 3, 5).

The present report is a prospective study aimed at finding phosphorus containing compounds for astrobiology. Since PN, PC and HCP are the only species detected so far, it was deemed reasonable to enlarge the quest for phosphorus compounds to mixed carbon oxygen containing compounds [C,xH,O,P] analogue to the CHON family. Ab initio Møller-Plesset (MP2), Coupled Cluster (CCSD(T)) and Density Functional Theory (DFT) were used. State of the art level of theory, CCSD(T)/cc-pVQZ, was necessary to show that CH3-PH2=O is the most stable isomer, with CH3-PH-OH close by in the [C,5H,O,P] sub-family. Thi

Formation and decay of tetrazane derivatives--a Car-Parrinello molecular dynamics study.

The complications during flight 510 of the Ariane Project were ascribed to problems in the upper stage engine that employs the bipropellant monomethylhydrazine (MMH) and nitrogen tetroxide (NTO). This has led to the question what conditions or reactions possibly cause an uncontrolled behaviour in the combustion process of MMH/NTO. We use first-principles molecular dynamics to investigate the reactions of the hypergolic mixture in different chemical situations. It was possible to observe the ultrafast redox reaction between the reactants on the timescale of an unconstrained simulation. We show

Conductivity-viscosity-structure: unpicking the relationship in an ionic liquid.

The relationships between the ionic mobility, the viscosity, and the atomic-scale structure are investigated in computer simulations of mixtures of LiF and the network glass-forming material BeF(2). The simulations span a wide range of compositions, across which the fluidity of the system changes greatly due to the break-up of the Be-F network by the addition of the LiF. The relationship between the conductivity and viscosity passes from that expected for independently diffusing ions in the dilute mixtures to strongly decoupled Li+ migration through a viscous network at higher concentrations.

Theoretical study on structures and stabilities of [H,Ge,C,N].

Theoretical investigations are performed for the first time on the simplest hydrogenated germanium cyanide [H,Ge,C,N], whose analogs [H,C(2),N] and [H,Si,C,N] have been detected in space and laboratory, respectively. The detailed potential energy surfaces in both singlet and triplet states are constructed at the CCSD(T)/6-311+G(3df,2p)//B3LYP/6-31G(d)+ZPVE level, including 18 minimum isomers and 26 interconversion transition states. The former three low-lying and kinetically stabilized isomers are HGeCN (1)1 (0.0 kcal/mol), HGeNC (1)2 (5.1 kcal/mol), and cyclic cCHNGe(1)7 (11.1 kcal/mol). In a

Molecular dynamics simulations of neutral chlorpromazine in zwitterionic phospholipid monolayers.

Molecular dynamics simulations have been performed to investigate the interactions between chlorpromazine (CPZ), a neuroleptic drug used in the treatment of psychiatric disorders, and dipalmitoylphosphatidylcholine (DPPC), a zwitterionic phospholipid, in Langmuir monolayers. The results from simulations carried out at different monolayer surface densities were able to capture important features of the CPZ-lipid interaction. We find that neutral (unprotonated) CPZ is preferentially located in the lipid tail region of the phospholipids, in little contact with the aqueous phase, and that the orie

Molecular dynamics simulation of a decasaccharide fragment of heparin in aqueous solution.

Molecular dynamics (MD) simulations on heparin-water-sodium systems were carried out in order to establish a simulation protocol able to represent heparin solution conformation under physiological conditions. Atomic charges suitable for heparin oligosaccharides were obtained from ab initio quantum-mechanical computations, at the 6-31G(**) level. The GROMACS forcefield, the SPC, and SPC/E water models were employed. Also heparin was simulated with IdoA residues in 1C(4) or 2S(0) conformational states. The results of the performed MD simulations are in agreement with the available experimental d

Finding Candida auris in public metagenomic repositories.

Candida auris is a newly emerged multidrug-resistant fungus capable of causing invasive infections with high mortality. Despite intense efforts to understand how this pathogen rapidly emerged and spread worldwide, its environmental reservoirs are poorly understood. Here, we present a collaborative effort between the U.S. Centers for Disease Control and Prevention, the National Center for Biotechnology Information, and GridRepublic (a volunteer computing platform) to identify C. auris sequences in publicly available metagenomic datasets. We developed the MetaNISH pipeline that uses SRPRISM to a

New Gradient Correction Scheme for Electronically Nonadiabatic Dynamics Involving Multiple Spin States.

It has been recommended that the best representation to use for trajectory surface hopping (TSH) calculations is the fully adiabatic basis in which the Hamiltonian is diagonal. Simulations of intersystem crossing processes with conventional TSH methods require an explicit computation of nonadiabatic coupling vectors (NACs) in the molecular-Coulomb-Hamiltonian (MCH) basis, also called the spin-orbit-free basis, in order to compute the gradient in the fully adiabatic basis (also called the diagonal representation). This explicit requirement destroys some of the advantages of the overlap-based al

Molecular factors controlling charge pair generation in organic photovoltaic materials.

Through remarkable advances in materials design, the efficiency of photovoltaic energy conversion in molecular materials has risen from 1% to over 20% within 2 decades. Some recent reports argue that charge photogeneration can occur directly in neat films of the best-performing molecular materials, and that this process may assist current generation in heterojunction devices. Here we address this assertion by combining experimental measurements of charge generation in single-component and heterojunction devices with a computational model of the generation and evolution of delocalized excited s

Synthesis and In Silico Study of Pectolinarigenin-Metronidazole Hybrid Molecule as Anti-Helicobacter pylori.

Metronidazole is an antibiotic used to treat Helicobacter pylori, a bacterium responsible for chronic infections in humans that cause gastric inflammation, ulcers, and cancer. However, its long-term administration is limited by toxicity and increased resistance. In the search for more effective agents against H. pylori infection, molecular hybridization has now been applied to the synthesis of the new compound 3. Its structure connects the metronidazole moiety to pectolinarigenin, the latter obtained by acid hydrolysis of glycosylated flavonoids isolated from the plant Linaria reflexa Desf. Th

Application of Reinforcement Learning Techniques in De Novo Drug Design: A Systematic Literature Review.

BACKGROUND AND AIMS: De novo drug design is the process of generating novel lead compounds that possess desirable pharmacological activities and optimal physicochemical properties for therapeutic development. In recent years, it has evolved into a key computational strategy for discovering and optimizing new therapeutic compounds. Reinforcement learning (RL), a branch of artificial intelligence, has emerged as a powerful tool to address the complex, sequential decision-making processes involved in molecular generation. This study aims to review recent applications of RL in de novo drug design,

Benzo[a]pyrene and Rheumatoid Arthritis: An Integrated Computational Investigation.

Polycyclic aromatic hydrocarbons (PAHs), ubiquitous environmental pollutants, are considered significant environmental factors contributing to the pathogenesis of RA. Benzo[a]pyrene (BaP), a key component of PAHs, may be associated with RA onset; however, the underlying toxicological mechanism remains to be fully elucidated. In this study, we systematically addressed this knowledge gap using an integrated approach combining network toxicology, machine learning, and molecular docking. Initially, a network toxicology analysis was conducted based on the molecular structure of BaP. By integrating

In vitro and in silico studies of GST-inhibitory and larvicidal activities of alkaloids against Rhipicephalus microplus.

The resistance of Rhipicephalus microplus to the main commercial acaricides has stimulated research for new antiparasitic agents, including natural products as an alternative to eco-friendly control. Among the main classes of secondary metabolites of plants stand out the alkaloids, which are characterized by a variety of biological activities such as enzymatic inhibition. The enzyme Glutathione-S-transferase (GST) is an important catalyst of xenobiotic detox reactions in arthropods and represents a promising target in the acaricide development. This work aimed to associate in silico and in vit
