RNA modification-mediated multidimensional crosstalk: a novel perspective on gene expression regulation.

RNA modifications play pivotal roles in regulating RNA metabolism. Notably, they do not function in isolation, but crosstalk with DNA/protein modifications and other RNA modifications to form multi-layered regulatory networks that cooperatively fine-tune gene expression. In this review, we propose a two-dimensional, mutually exclusive "cis/trans" and "direct/indirect" framework to delineate the mechanisms and functions of four reciprocal modification axes including RNA-DNA, RNA-histone, RNA-non-histone, and RNA-RNA interactions. Furthermore, this RNA modification-centered crosstalk provides gr

Functional genomic profiling of schizophrenia-associated genes reveals key microglial regulators.

Microglia are increasingly recognized as key regulators of neural circuit development and putative contributors to the pathophysiology of neuropsychiatric disorders such as schizophrenia (SCZ). However, the functional impact of SCZ-associated genes in microglia remains largely unexplored. Here, we performed an arrayed CRISPR targeting screen of 30 SCZ-associated genes predicted to be differentially expressed in human microglia-like cells. Target genes were prioritized based on post-mortem transcriptomic relevance and predicted ontology-based roles in phagocytosis pathways. We quantified phagoc

Long non-coding RNA triplex-dependent regulation of melanoma gene networks.

SLNCR is a long non-coding RNA (lncRNA) that promotes melanoma formation. Previously, we have shown that SLNCR regulates gene expression via its interactions with different transcription factors. Here we show that SLNCR is associated with several genomic sites that contain RNA•DNA triplex target sites (TTSs). The primary sequence of SLNCR contains four triplex-forming regions (TFRs), which are homologous to the TFRs of MEG3, HOTAIR, and PARTICLE lncRNAs. Full-length SLNCR overexpression promotes proliferation, migration, and invasion of melanoma cells by inducing characteristic gene expression

PURE: An interpretable framework for prioritizing candidate regulators of differential gene expression in plants.

While transcriptomic profiling has become routine, identifying the TFs underlying these expression patterns remains a major challenge, particularly for crops and non-model species lacking efficient transformation systems. To connect expression correlations with candidate regulatory mechanisms, we developed PURE (Plant Unified Regulation Explorer), an interpretable platform that ranks candidate TFs by integrating co-expression patterns with sequence motifs and experimental binding evidence. PURE uses gradient boosting to handle sparse and imbalanced plant regulatory matrices and then applies SH

BMI-genome interactions regulate global gene expression with emphasis in brain and gut.

Genome-wide association studies identify single-nucleotide polymorphisms (SNPs) associated with disease in a population but do not reliably account for individual environmental effects, despite evidence that environment mediates SNP functional regulatory capacity. Body mass index (BMI) is associated with physiologic processes across disorders but hasn't been modeled as an environment for disease-associated SNPs. We use an interaction approach to identify SNPs that contextually regulate gene expression across the BMI spectrum, called BMI-dynamic expression quantitative trait loci (BMI-eQTL). We

Compensatory Gene Regulation Following Survivin Inhibition in MDA-MB-231 Cells.

Breast cancer is the most diagnosed cancer in women and the second leading cause of cancer-related mortality worldwide. Advances in genetic technology have highlighted the heterogeneity of breast cancer, composed of various biological subtypes, with genetic profiling playing a crucial role in predicting chemotherapy response. This underscores the importance of identifying sensitive diagnostic and prognostic markers for early detection and developing more efficient targeted therapies. Among these, survivin, a protein linked to apoptosis inhibition and cell cycle regulation, is strongly expresse

The larch DAL1 interacts with PEBP family genes to regulate the annual growth cycle.

Boreal and temperate perennial woody plants coordinate annual growth cycle with seasonal environmental changes with age-dependent phenological differences. However, the underlying molecular mechanisms remain limited. In this study, we demonstrated that the MADS-box transcription factor DAL1 in Larix kaempferi (Japanese larch) directly regulates the expression of PEBP family genes LkFT1 and LkMFT to govern the annual growth cycle. LkDAL1 binds to the LkFT1 promoter to repress its expression, and to the LkMFT promoter to activate its expression. LkFT1 is highly expressed in the dormant stage, wi

Study on the spatiotemporal regulation of interferon-stimulated genes during Zika virus infection.

BACKGROUND: Zika virus (ZIKV) can cause severe neurological disorders such as congenital microcephaly, and there are currently no approved prevention or treatment measures. Elucidating the antiviral mechanism of the host interferon-stimulated genes (ISGs) is crucial for the development of therapeutic strategies. METHODS: This study integrated multisystem transcriptomic data [human brain organoids, monocyte-derived dendritic cells (moDCs), and peripheral blood mononuclear cells (PBMCs) from infected patients], combined with cellular experiments and bioinformatics analysis, to systematically in

Epigenetic Regulation of Imprinted Genes in the Neurodevelopment of Offspring Born to Women with Preeclampsia: A Review.

Preeclampsia (PE) is a severe hypertensive disorder of pregnancy that poses significant risks to both maternal health and offspring development. Increasing epidemiological evidence suggests that children born to women with PE have a higher risk of neurodevelopmental disorders (NDDs), including autism spectrum disorder (ASD), cognitive impairment, and attention-deficit/hyperactivity disorder (ADHD). However, the underlying biological mechanisms remain incompletely understood. This review aims to summarize current evidence on the association between PE and offspring neurodevelopmental outcomes,

Clock Genes Regulate Ca2+ Signaling and Mitochondrial Bioenergetics to Inhibit Sjögren Disease.

OBJECTIVE: Although Ca2 + signaling and metabolism have been identified as key determinants for the development of Sjögren disease (SjD), the intricate connection between them and salivary gland physiology remains poorly understood. METHODS: Fluorescence-based Ca2+ imaging, RNA sequencing, and mitochondrial activity were used to investigate the effects of circadian rhythm and salivary gland dysfunction. Critical findings were confirmed by studying mouse models of SjD and human salivary gland samples. RESULTS: We identified that Ca2+ entry is essential in modulating Clock genes and circadian

TIGRa: An ultra-compact programmable activator enabling multiplexed and efficient gene regulation.

Programmable gene activation has broad therapeutic potential but remains constrained by the large effector size, limited multiplexing capacity, and challenges in in vivo delivery. Here, we develop the TIGR-TasR-mediated activator (TIGRa), a compact transcriptional activator derived from the tandem interspaced guide RNA (TIGR)-TIGR-associated protein (TasR) system that is mechanistically distinct from CRISPR-based activators. TIGRa is less than half the size of dSpCas9-based activators while achieving comparable or greater activation efficiency. Its native TIGR array architecture enables effici

Long-term maintenance of H3K27me3 in postmitotic neurons is dispensable for gene expression regulation.

Neuronal maturation is associated with extensive changes in gene expression and chromatin organization. However, the molecular mechanisms that control the epigenetic landscape in terminally differentiated neurons remain poorly understood. Here, we show that maturing cerebellar granule cells undergo a striking and specific increase in the levels of the repressive histone modification H3K27me3 across different genomic regions, including individual genes, broad intergenic regions, and gene clusters. The accumulation of H3K27me3 coincides with a developmental switch from EZH2 to EZH1 and colocaliz

A functional MeCP2-LBX1 axis regulates neuronal gene expression in neuronal cells.

Rett syndrome is a neurodevelopmental disorder caused by mutations in MECP2 and is frequently associated with scoliosis; however, the molecular mechanisms linking MeCP2 dysfunction to this phenotype remain poorly understood. In this study, we identify LBX1, a gene implicated in adolescent idiopathic scoliosis, as a downstream target of MeCP2 and investigate its regulatory role in neuronal gene expression. Chromatin immunoprecipitation (ChIP) analysis demonstrated that MeCP2 binds to the promoter region of LBX1, which contains a CT-rich and highly methylated sequence, providing a favorable cont

Emotion regulation across disease stages in Huntington's disease gene expansion carriers.

OBJECTIVE: Emotion regulation difficulties are increasingly recognized in Huntington's disease (HD) yet remain understudied with inconsistent findings. While motor symptoms are prominent, patients and caregivers often describe emotional and behavioral changes as distressing. This study assessed perceived emotion regulation abilities and strategies across disease stages, with a focus on anger and irritability. METHODS: We conducted a cross-sectional study including individuals with premanifest HD (n = 49), manifest HD (n = 41), and gene-negative family members previously at risk (n = 34). Part

ΔNp63α‑mediated regulation of tumor‑associated genes and pathways in hepatocellular carcinoma progression.

An understanding of the neural control of lower oesophageal sphincter (LOS) relaxation is clinically relevant because transient LOS relaxations (TLOSRs) are a mechanism of acid reflux into the oesophagus. Preganglionic motor neurones innervating the LOS are localized in the dorsal motor nucleus of the vagus (DMV). Based on a single study in cats, it is now widely accepted that these neurones are functionally organized into two separate populations, such that stimulation of the caudal and rostral DMV evokes LOS relaxation and contraction, respectively. Our goal was to map the functional LOS res

Regulation of insulin expression and release in gene and cell therapy of insulin-deficient diabetes.

Achieving physiological glucose homeostasis in insulin-deficient diabetes remains challenging because exogenous insulin and devices cannot recapitulate the real-time, glucose-responsive secretion of pancreatic β-cells. This review aims to delineate the conceptual framework and recent advances in regulating insulin expression and release through gene- and cell-based therapies, emphasizing strategies that approximate native β-cell dynamics. We summarize progress in glucose-responsive insulin gene expression in hepatocytes, skeletal muscle, intestinal K/L cells, and residual pancreatic β-cells vi

The role of the Steroidogenesis-Associated gene cyp11a in regulating gonadal development in Hyriopsis cumingii.

The Cyp11a gene is essential for steroid hormone synthesis, which is closely associated with gonadal development. To explore the role of Cyp11a in the gonadal development of Hyriopsis cumingii, we cloned the 2951 bp H. cumingii Cyp11a gene (Hccyp11a), which includes a 2376 bp open reading frame (ORF) encoding 791 amino acids. Phylogenetic analysis revealed that HcCYP11A is closely related to other molluskan homologs. Tissue distribution analysis showed that Hccyp11a was predominantly expressed in the gonad, with significantly higher expression in the ovary compared to the testis (p < 0.01). In

KSHV TR deletion episomes uncover enhancer-promoter dynamics in gene regulation.

Kaposi's sarcoma-associated herpesvirus (KSHV) genome contains a terminal repeats (TR) sequence. Previous studies demonstrated that KSHV TR functions as a gene enhancer for inducible lytic gene promoters. Gene enhancers anchor bromodomain-containing protein 4 (BRD4) at specific genomic region, where BRD4 interacts flexibly with transcription-related proteins through its intrinsically disordered domain and exerts transcription regulatory function. Here, we generated recombinant KSHV with reduced TR copy numbers and studied BRD4 recruitment and its contributions to the inducible promoter activat

The multifaceted roles of ZIC genes in cancer: from development regulators to cancer modulators.

ZIC genes, which endcode zinc finger transcription factors, are recognized for their foundational roles in vertebrate development and have been increasingly been implicated in various aspects of cancer biology. Initially identified for their critical contributions to cerebellum development and neural patterning, ZIC genes have been found to influence a wide range of cellular processes. This review describes the structural attributes of ZIC genes, their biological functions during development, and their roles in cancer pathogenesis. Recent findings highlight the possibility of a dual nature of
