A novel dichloromethane-degrading Lysinibacillus sphaericus strain wh22 and its degradative plasmid.

Dichloromethane (DCM)-degrading bacterium strain wh22 (GenBank accession number FJ418643) was isolated and identified as Lysinibacillus sphaericus based on standard morphological and physiological properties, cellular fatty acid composition, mole percent guanine-cytosine content, and nucleotide sequence analysis of enzymatically amplified 16S ribosomal deoxyribonucleic acid. The strain also grew on many other halocarbons found in the waste gases of industrial effluents, such as 1,2-dichloroethane, chlorobromomethane, methylene bromide, 1,1,1-trichloroethane, trichloroethylene, and hexachlorobe

Programmable synthetic engineering of adaptive microbial cell factories: from amide transforming enzymes to advanced biocatalytic systems.

Microbial cell factories integrate metabolic engineering, synthetic regulation, protein engineering, and computational design to improve catalytic performance and process robustness. Within this landscape, amide transforming enzymes provide diverse functions ranging from nitrogen metabolism and hydrolysis to covalent protein remodeling. This review examines amidases, asparaginases, glutaminases, nitrilases, nitrile hydratases, acylases, and carbamylases, with particular emphasis on microbial transglutaminase (MTGase). MTGase is distinguished by its ability to catalyze covalent ε-(γ-glutamyl) l

Simultaneous real-time imaging of oxygen gradients and in vivo microbial community spatial organization in confined environments.

Microorganisms in nature are often found in porous confined environments (soils, sediments, or plant and animal tissues), self-organized in heterogeneous communities. Such an organization, resulting from complex interactions and self-generated steep chemical gradients, controls the emergent microbial community's ecological functions. The combination of microfluidics, fluorescent bacteria, and optical sensing can constitute a powerful tool to achieve new insights into these microbial dynamics. However, such a combination has remained challenging so far due to the limited compatibility of the cu

Characteristics comparative of gut microbiota in four small mammal species co-occurring in the Hengduan Mountains: differences in environmental adaptation strategies between alien and endemic species.

The composition of gut microbiota is jointly determined by the host's food habit, ecological niche, and genetic background, serving as a direct reflection of the host's adaptation to its environment and evolutionary pressures. To investigate the distinct adaptation mechanisms of four sympatric small mammal species in the Hengduan Mountains region, this study compared the environmental adaptation strategies of endemic and alien species. This study collected ten wild specimens each of the Eothenomys miletus, Eothenomys oliter, Tupaia belangeri, and Apodemus chevrieri from Yunlong County, Yunnan

Childhood exposure to a sibling with Crohn's disease alters gut microbiome and Crohn's disease susceptibility.

BACKGROUND: Siblings of individuals with Crohn's disease (CD) are at increased risk for developing CD but the underlying mechanisms remain unclear. OBJECTIVE: We hypothesised that childhood (vs adult) exposure to a sibling with CD drives microbial perturbations, increasing CD susceptibility. DESIGN: We used the prospective Genetic Environmental Microbial (GEM) Project and the nationwide South Korean database to assess the association between childhood exposure to affected siblings and CD onset. The association between childhood exposure and gut microbiome was evaluated in the GEM cohort. A T

Altered gut microbiota mediates the association between APOE genotype and amyloid-β accumulation in middle-aged adults.

BACKGROUND: The apolipoprotein E (APOE) ε4 allele is the strongest genetic risk factor for Alzheimer's disease, yet the mechanisms linking APOE to amyloid-β (Aβ) pathology remain incompletely understood. Emerging evidence suggests that the gut microbiome may modulate neurodegeneration; however, its role as a mediator in the APOE-Aβ relationship remains unclear. OBJECTIVE: Evaluate whether specific microbial taxa mediate APOE-related effects on brain Aβ burden in a population-based study. METHODS: This study involved 227 participants from the Framingham Heart Study with stool 16S rRNA sequenc

EDTA suppresses bacterial perseverance to 2-phenoxyethanol.

Perseverance is a phenotype in which a small subpopulation of bacteria continues to divide for hours in the presence of antimicrobial concentrations that inhibit bulk population growth, without acquiring genetic resistance. Perseverance has previously been reported only in antibiotic-treated bacteria, but not in preservative-treated bacteria. However, perseverance could limit preservative efficacy, and we investigated this phenomenon in preservative-treated bacteria. Cosmetic products rely on preservatives to control microbial growth; however, preservative types and concentrations are limited

Human Fecal Pollution Monitoring and Microbial Risk Assessment for Water Reuse Potential in a Coastal Industrial-Residential Mixed-Use Watershed.

Rapid economic development has caused industrial expansion into residential communities, leading to higher fecal pollution loads that could be discharged into aquatic environments. However, little is known regarding the potential microbial impact on human health. This study investigated microbial contamination from coastal industrial-residential community areas in nine sampling sites in waterways during three dry events. A general microbial source tracking (MST) marker, GenBac3, was detected in all samples from all three events, indicating continuing fecal pollution in the area, mostly from hu

Genetic modification of Clostridium kluyveri for heterologous n-butanol and n-hexanol production.

UNLABELLED: The mesophilic microbe Clostridium kluyveri serves as the most commonly used model microbe to elucidate the physiology and biochemistry of ethanol-based chain elongation via reverse β-oxidation. In this pathway, ethanol and acetate are converted into short- and medium-chain carboxylates. However, to date, no genetic system has been published in a peer-reviewed publication. Here, we report the development of versatile genetic tools for C. kluyveri, utilizing the pMTL Clostridia shuttle vector system and thiamphenicol as a selective marker. We identified the native restriction-modifi

Genetic evidence for potential causal associations between gut microbiota and site-specific urolithiasis risk: a two-sample mendelian randomization study.

Urolithiasis is a common and recurrent condition with substantial clinical burden. Although observational studies have linked the gut microbiome to stone formation, causal inference is limited by confounding and reverse causation. We applied two-sample Mendelian randomization (MR), a genetic epidemiological approach that uses germline genetic variants as instrumental variables to minimize confounding and reverse causation bias, to evaluate the potential causal associations between gut microbial taxa and site-specific urolithiasis subtypes. Genetic association estimates for gut microbiota were

The gut-brain axis in irritable bowel syndrome and inflammatory bowel disease.

Research increasingly demonstrates the bidirectional communication between gut microbiota and the brain, enhancing the role of gut microbiota modulation in the treatment of central nervous system (CNS) disorders. The first five years of life are extremely important as it affects the development of gut microbiota, immune system and, consequently, the onset of psychometric alterations, particularly in genetically predisposed individuals. In this review, we focus on the link between specific microbial genera, gastrointestinal (GI) disorders, anxiety and depression and on the effects of different

What does it take to satisfy Koch's postulates two centuries later? Microbial genomics and Propionibacteria acnes.

For two centuries, Koch's postulates have set the gold standard for establishing the microbiological etiology of infection and disease. Genomic sequencing now brings finer resolution to both bacterial strain variation and the host genetic state that may predispose to disease. In this issue of the JID, Fitz-Gibbons and colleagues present strain-based resolution of Propionibacterium acnes and its association with the common teenage malady acne vulgaris. Here I examine how Koch's postulates were envisioned and incorporate this finer resolution of both host and microbial states.

Immunopathogenesis of Behçet's disease.

A working hypothesis is postulated for the immunopathogenesis of Behçet's disease (BD). Microbial infection induced stress upregulates HSP65 and MICA gene product which stimulate gamma delta and alpha beta T cell receptor positive cells, to generate effector and suppressor T cells (fig. 1). These activated T cells, antibodies and neutrophils induce cytokines to modulate the immune response. The end result of these complex cellular and cytokine immune interactions in HLA-B51 or genetically related subjects is to induce pathological changes consistent with BD.

The Brain-Gut-Microbiome Axis: Exploring the Link Between Depression and Irritable Bowel Syndrome.

The brain-gut-microbiome system is an integrated communication network linking the central nervous system, enteric nervous system, immune pathways, and intestinal microbiota. Increasing evidence indicates that dysregulation of this bidirectional signaling system contributes to both gastrointestinal and psychiatric disorders. Irritable bowel syndrome (IBS), a disorder of gut-brain interaction, and major depressive disorder (MDD) frequently coexist and share multiple biological and environmental risk factors. Advances in microbiome science, neuroimaging, and multi-omics technologies have reveale

Winter ice regulates antibiotic resistance dynamics through seasonal genetic reservoirs across lake compartments.

Antibiotic resistance is a growing environmental and public-health threat, yet its seasonal dynamics in cold-region freshwater ecosystems remain poorly understood. Using year-round observations, metagenomic sequencing, and machine learning, we investigated antibiotic resistance genes (ARGs) across ice, water, and sediment in an ice-covered lake. Winter ice contained significantly higher abundances of ARGs, mobile genetic elements (MGEs), and microbial hosts than water and sediments. Driver analysis based on explainable machine learning showed that ARG dynamics in ice were primarily associated

Bioconversion of crude glycerol to value-added compounds via recombinant microorganisms: A review.

The valorization of side streams from industrial production is one of the key strategies to achieve more environmentally and economically sustainable manufacturing processes. Biodiesel biorefineries generate significant amounts of crude glycerol, which has potential for conversion into higher-value products. Instead of an expensive multistep purification procedure for the production of high-grade glycerol, there are many possible ways to utilize crude or partially purified glycerol directly by chemical or microbial conversions to produce valuable compounds. One approach is the use of enzymes,

Synthetic microbial co-cultures for modular bioelectronic sensing in diverse environments.

Whole-cell bioelectronic sensors are particularly well-suited for environmental and health monitoring as they can be integrated into compact electronic devices for field deployment over extended periods. However, current engineering strategies lack modularity, are limited to a few microbial chassis and depend on specialized instruments for signal detection. We present the electroactive co-culture sensing system (e-COSENS), a plug-and-play system for whole-cell bioelectronic sensor development. Here a 'sender' bacterium produces electron mediators in response to analytes and a 'receiver' bacter

Gut microbiome in type 2 diabetes mellitus: A literature review.

Type 2 diabetes mellitus (T2DM) is a complex metabolic disorder influenced by genetic, environmental, and lifestyle factors. Emerging evidence highlights the crucial role of the gut microbiota (GM) in the pathophysiology of T2DM, with alterations in microbial diversity and composition contributing to insulin resistance, systemic inflammation, and metabolic dysregulation. This review explores the current literature on the role of the GM, its metabolites, including short-chain fatty acids (SCFAs), bile acids (BAs), and branched-chain amino acids (BCAAs), as well as the impact of diet and body ma

High fat diet-induced diversity reduction in gut microbiota facilitates the development of systemic lupus erythematosus.

Systemic lupus erythematosus (SLE) is influenced by environmental, genetic, and dietary factors. The impact of a high-fat diet (HFD) on SLE pathogenesis remains unclear. To investigate this, we utilized an imiquimod (IMQ)-induced SLE mouse model under HFD and normal diet conditions. Mice receiving both HFD and IMQ exhibited aggravated inflammation, tissue damage, and enhanced B-cell infiltration in the colon, alongside significant reductions in gut microbial diversity. Notably, HFD alone induced similar microbiome and immune alterations, suggesting a pro-SLE intestinal microenvironment. Microb

A growing battlefield in the war against biofilm-induced antimicrobial resistance: insights from reviews on antibiotic resistance.

Biofilms are a common survival strategy employed by bacteria in healthcare settings, which enhances their resistance to antimicrobial and biocidal agents making infections difficult to treat. Mechanisms of biofilm-induced antimicrobial resistance involve reduced penetration of antimicrobial agents, increased expression of efflux pumps, altered microbial physiology, and genetic changes in the bacterial population. Factors contributing to the formation of biofilms include nutrient availability, temperature, pH, surface properties, and microbial interactions. Biofilm-associated infections can hav
