Proteomic contributions to personalized cancer care.

Cancer impacts each patient and family differently. Our current understanding of the disease is primarily limited to clinical hallmarks of cancer, but many specific molecular mechanisms remain elusive. Genetic markers can be used to determine predisposition to tumor development, but molecularly targeted treatment strategies that improve patient prognosis are not widely available for most cancers. Individualized care plans, also described as personalized medicine, still must be developed by understanding and implementing basic science research into clinical treatment. Proteomics holds great pro…

Partial characterization of the proteome of the mouse striatum.

Many diseases of the mammalian CNS, including Parkinson's (PD) and Lesch Nyhan disease (LND), are associated with programmatic neurodegeneration or dysfunction of dopaminergic neurons in the mesencephalon, the nigrostriatal pathway, and its projections in the striatum [1-4]. Proteomic studies on brain tissue of both animal models and human PD patients have provided evidence for dysfunction and damage of many pathways, including oxidative stress-related damage, ubiquitin-proteasome dysfunction, mitochondrial energy metabolism deficiencies, and synaptic function [5-11]. To date no such proteomic

Proteomic patterns of preinvasive bronchial lesions.

PURPOSE: A proteomics approach is warranted to further elucidate the molecular steps involved in lung tumor development. We asked whether we could classify preinvasive lesions of airway epithelium according to their proteomic profile. EXPERIMENTAL DESIGN: We obtained matrix-assisted laser desorption/ionization time-of-flight mass spectrometry profiles from 10-microm sections of fresh-frozen tissue samples: 25 normal lung, 29 normal bronchial epithelium, and 20 preinvasive and 36 invasive lung tumor tissue samples from 53 patients. Proteomic profiles were calibrated, binned, and normalized bef…

Shotgun proteomic analysis of Chlamydia trachomatis.

Chlamydiae are widespread bacterial pathogens responsible for a broad range of diseases, including sexually transmitted infections, pneumonia and trachoma. To validate the existence of hitherto hypothetical proteins predicted from recent chlamydial genome sequencing projects and to examine the patterns of expression of key components at the protein level, we have surveyed the expressed proteome of Chlamydia trachomatis strain L2. A combination of two-dimensional gel analysis, multi-dimensional protein identification (MudPIT) and nanocapillary liquid chromatography-tandem mass spectrometry allo

Proteome analysis of Neisseria meningitidis serogroup A.

Neisseria meningitidis is an encapsulated Gram-negative bacterium responsible for significant morbidity and mortality worldwide. Meningococci are opportunistic pathogens, carried in the nasopharynx of approximately 10% of asymptomatic adults. Occasionally they enter the bloodstream to cause septicaemia and meningitis. Meningococci are classified into serogroups on the basis of polysaccharide capsule diversity, and serogroup A strains have caused major epidemics mainly in the developing world. Here we describe a two-dimensional gel electrophoresis protein map of the serogroup A strain Z4970, a

Global analysis of Brucella melitensis proteomes.

Brucella melitensis is a facultative, intracellular, gram-negative cocco-bacillus that causes Malta fever in humans and brucellosis in animals. There are at least six species in the genus, and the disease is classified as zoonotic because several species infect humans. Using 2-D gel electrophoresis and mass spectrometry, we have initiated (i) a comprehensive mapping and identification of all the expressed proteins of B. melitensis virulent strain 16M, and (ii) a comparative study of its proteome with the attentuated vaccinal strain Rev 1. Comprehensive proteome maps of all six Brucella species

Procedures for the Study of Botrytis cinerea Proteome.

Proteomics has been revealed as a key set of technologies that provide a detailed description of the molecular processes involved in the development of a specific phenotype. "Omics" technologies can collect an incredible amount of information. Among them, proteomics is an invaluable tool for defining specific biological information by studying the complete set of proteins under specific conditions, the proteome; or specific subsets of proteins, the subproteome. It is a crucial instrument for describing protein post-translational modifications, the functional annotation of the genome, and the d…

A Proteomic Glance at the Bovine Intervertebral Disc.

Trauma- or age-inflicted intervertebral disc (IVD) degeneration (IVDD) is a leading cause of chronic and severe low back pain. Raising interest in regenerative, cell-based therapies depends on a solid understanding of cell identities and their natural habitat, most importantly the extracellular matrix (ECM) composition. We and others previously proposed IVD biomarkers to characterize IVD cells. To complement our transcriptome data, we also investigated the proteome of the annulus fibrosus (AF) and nucleus pulposus (NP) bovine coccygeal tissue via nano liquid chromatography electrospray ionizat

Mapping the functional dark proteome in cancer.

A generation after the genomics revolution, and with the advent of proteomic technologies, the dark proteome now stands as a potential new direction for cancer science and therapeutics. The dark proteome covers a vast terrain of previously undiscovered and uncharacterized protein molecules derived from alternative genomic loci or altered RNA translation. Over the past decade, an unprecedented depth of resolution of the dark proteome has been attained, identifying diverse classes of dark proteins with thousands of members each. Increasingly, individual dark proteins are also being characterized

The Proteome of Human Amyloid Beta Oligomers.

Amyloid beta (Aβ) oligomers are thought to play an important role during development and progression of Alzheimer's disease (AD). Previously, we determined the Aβ oligomer concentrations in various AD mouse models and in human brain tissues of former AD patients. Here, we investigate which proteins are part of these Aβ oligomers, apart from Aβ itself. Because several oligomer-associated proteins have been implicated in mechanisms leading to AD pathology, identification of the Aβ oligomer proteome may provide insights into the formation of Aβ oligomers in vivo and may reveal novel targets for d

Proteomic Analysis of COVID-19 Infection.

There are things that I remember that seemed innocuous at the time but ended up being major events. As a young boy growing up in Canada, I remember listening to a radio broadcast about a young man who was planning to run across the country to raise money for cancer research. I recollect obscure details such as him filling a bottle with water taken from the Atlantic Ocean. The broadcast received little fanfare, and honestly, I cannot remember the date. I was listening to it only because I was waiting for the broadcast of a hockey game to begin. Attention to this endeavor grew over the next week

Decoding mitochondrial proteomes of diverse eukaryotes.

Our textbook view of mitochondria, which has been shaped by studies in animals and yeast, fails to do justice to the organelle's broader eukaryotic diversity. While most mitochondria retain a tiny genome, the overwhelming majority of their proteins are nuclear-encoded and vary extensively across lineages. To map this diversity, the MitoCarta Tree of Life Consortium developed experimental and computational workflows to generate high-accuracy mitochondrial proteomes across diverse eukaryotes-helping to lay a foundation for comparative mitochondrial biology with broad implications for physiology,

Chemical Proteomic Profiling of Lysine Benzoylation.

Benzoylation (Kbz) is a physiologically relevant post-translational modification derived from the food additive sodium benzoate. While Kbz has been implicated in unique cellular regulatory processes, its substrate landscape and functional consequences remain poorly characterized. Conventional antibody-based enrichment methods for Kbz detection suffer from affinity bias and limited specificity. Here, we developed AyBz3, a bioorthogonal chemical probe enabling the unbiased mapping of Kbz across the proteome. Implementation of AyBz3 in HepG2 cells revealed 688 unique Kbz sites, significantly expa

The predicted interactome of the human mitochondrial proteome.

Despite the fundamental importance of mitochondria in cellular metabolism, the molecular function(s) of many mitochondrial proteins remain unknown. Since protein function can be inferred from their interacting partners, we repurpose the protein structure prediction algorithm AlphaFold Multimer (AFM) as a classification model to predict protein-protein interactions of the entire human mitochondrial proteome. By screening 630,003 protein pairs, we create a compendium of 2,895 previously known and newly observed interactions, which include the interacting partner(s) of 85 uncharacterized mitochon

The plasma proteome and breast cancer risk.

BACKGROUND: Plasma proteins may serve as biomarkers for breast cancer. This study aimed to characterize the blood proteomic signatures of women with a higher risk of breast cancer due to their family history. METHODS: We conducted a nested case-control study (median followup: 9.8 years) within the New York site of the Breast Cancer Family Registry (BCFR) (n = 39 cases and 48 age-matched controls). We measured the expression levels as Normalized Protein Expression (NPX) of 92 proteins using the Olink Oncology panel. We then utilized an integrative network analysis of statistically significant
