HIV-1 coreceptor usage prediction without multiple alignments: an application of string kernels.

BACKGROUND: Human immunodeficiency virus type 1 (HIV-1) infects cells by means of ligand-receptor interactions. This lentivirus uses the CD4 receptor in conjunction with a chemokine coreceptor, either CXCR4 or CCR5, to enter a target cell. HIV-1 is characterized by high sequence variability. Nonetheless, within this extensive variability, certain features must be conserved to define functions and phenotypes. The determination of coreceptor usage of HIV-1, from its protein envelope sequence, falls into a well-studied machine learning problem known as classification. The support vector machine (

Panic and agoraphobia in a virtual world.

Virtual reality (VR) offers a great new perspective on what it can offer an individual. These new approaches can give an individual the immersion and cognitive guidance that they need to help overcome his or her disorder. VR differs from the traditional displays in computer graphics as these various displays are integrated to give the user a sense of presence or immersion in the virtual world. To more effectively treat panic and agoraphobic patients using VR, it is necessary to determine the physiological responses of nonphobics when placed in the virtual panic and agoraphobia environments. Creating a virtual surgical atlas of craniofacial procedures: Part II. Surgical animations.

BACKGROUND: Craniofacial surgery can be challenging to teach and learn. To augment the intraoperative learning experience for surgical trainees and to provide a resource for practicing craniofacial surgeons to review uncommonly performed procedures before entering the operating room, a series of three-dimensional animations were created encompassing the most commonly performed craniofacial procedures. METHODS: Previously created three-dimensional craniofacial digital models were used to create digital animations of craniofacial surgical procedures using Maya 8.5. Digital models were altered s

Virtual reality-based training for the diagnosis of prostate cancer.

Prostate malignancies are the second leading cause of cancer deaths among men. The most common method of detecting this disease is digital rectal examination (DRE). Current DRE training is inadequate, since the number of patients that students can practice on is limited. Furthermore, allied care personnel do not train in screening for prostate cancer. Finally, there is no objective way to follow the improvement in DRE skills for medical personnel. This paper presents a virtual reality-based simulator that addresses the above problems. The prototype consists of a PHANToM haptic interface which

Restoring rapid natural bimanual typing with a neuroprosthesis after paralysis.

Here, recognizing keyboard typing as a familiar, high information rate communication paradigm, we developed an intracortical brain-computer interface (iBCI) typing neuroprosthesis providing bimanual QWERTY keyboard functionality for people with paralysis. Typing with this iBCI involves only attempted finger movements, which are decoded accurately with as few as 30 calibration sentences. Sentence decoding is improved using a 5-gram language model. This typing neuroprosthesis performed well for two iBCI clinical trial participants with tetraplegia-one with amyotrophic lateral sclerosis and one w

Explainable AI-based clinical decision support system for hearing disorders.

In clinical system design, human-computer interaction and explainability are important topics of research. Clinical systems need to provide users with not only results but also an account of their behaviors. In this research, we propose a knowledge-based clinical decision support system (CDSS) for the diagnosis and therapy of hearing disorders, such as tinnitus, hyperacusis, and misophonia. Our prototype eTRT system offers an explainable output that we expect to increase its trustworthiness and acceptance in the clinical setting. Within this paper, we: (1) present the problem area of tinnitus

Self-contained in-the-ear device to deliver altered auditory feedback: applications for stuttering.

The design and operating characteristics of the first self-contained in-the-ear device to deliver altered auditory feedback is described for applications with those who stutter. The device incorporates a microdigital signal processor core that reproduces the high fidelity of unaided listening and auditory self-monitoring while at the same time delivering altered auditory feedback. Delayed auditory feedback and frequency-altered feedback signals in combination or isolation can be generated to the user in a cosmetically appealing custom in-the-canal and completely-in-the-canal design. How can a standard software package for data management in anesthesia be achieved?

Collecting data for administrative, statistical, medical, and organizational purposes is becoming increasingly important in anesthesia. In 1986 the Swiss Society for Anesthesiology decided to create a program that would be compatible for different computers and would expedite data collection. The system developed was called Information System for Operations (ISOP), which was written in the database and programming system Massachusetts General Hospital Utility Multi Programming System (MUMPS). It was installed in eight hospitals and met the initial requirements, but the individual requirements

Haptic and cognitive trade-offs of virtual reality-supported anatomy education: a retrospective multimethod cohort comparison.

BACKGROUND: Immersive virtual reality (VR) can facilitate three-dimensional anatomy learning but may not reproduce the haptic information, representational variability, and retrieval demands encountered in physical anatomy learning. We examined performance beyond immediate recognition of standardized representations. METHODS: We integrated data from three routine educational-assessment modules at one medical school, with the comparative analysis framework specified post hoc. Forty first-year students without previous cadaver-dissection experience received pure-VR or cadaver-based instruction

The Spatial Similarity Task: A cross-species approach to spatial memory.

Memory serves as the cornerstone of cognitive function and specifically enables the critical ability to disambiguate and encode similar experiences as distinct memories. Mnemonic discrimination of near spaces and places is a process crucially underpinned by a computational feature of the hippocampus, pattern separation. Whereas this refined aspect of spatial memory has been addressed in abundance in the rodent literature, fewer spatial tasks are designed to specifically query memory for spatial similarities in human subjects. To address this, we introduce an open-source virtual maze suite deve

Investigating the mechanisms of user attention allocation and interface interaction evaluation across different running states.

Current research in sports interaction design emphasises interface optimisation, yet understanding user attention allocation mechanisms across exercise states remains limited. This study explores user attention and interface evaluation under three treadmill-based motion states: stationary, jogging, and fast running. Sixteen participants completed visual tasks across four interface layouts, with multimodal data collected via EEG, eye-tracking, and subjective ratings. Results show that running state alters attention allocation patterns, with increased exercise intensity leading to a pronounced s

Virtual Patients Using Large Language Models: Scalable, Contextualized Simulation of Clinician-Patient Dialogue With Feedback.

BACKGROUND: Virtual patients (VPs) are computer screen-based simulations of patient-clinician encounters. VP use is limited by cost and low scalability. OBJECTIVE: We aimed to show that VPs powered by large language models (LLMs) can generate authentic dialogues, accurately represent patient preferences, and provide personalized feedback on clinical performance. We also explored using LLMs to rate the quality of dialogues and feedback. METHODS: We conducted an intrinsic evaluation study rating 60 VP-clinician conversations. We used carefully engineered prompts to direct OpenAI's generative p
