The hematologic characteristics of sickle cell anemia bearing the Bantu haplotype: the relationship between G gamma and HbF level.

Previous work has demonstrated that the HbS gene has appeared and expanded three times in Africa in three separate geographic locations and that these three distinct mutational events can be identified by linked DNA polymorphic sites (haplotypes) surrounding the abnormal gene. We have reported that the Senegalese and Beninian haplotypes differ in G gamma expression, mean percentage of HbF, and percentage of dense cells. We now report on the third haplotype, the Bantu, and find that it has intermediate features, namely, the high mean percentage of HbF and low percentage of dense cells associate

HLA antigens and erythrocyte glucose-6-phosphate dehydrogenase (G-6-PD) deficiency in Sardinia.

The frequency of 17 HLA antigens from locus A and locus B has been evaluated by microlymphocytotoxicity test in a population of 233 subjects (157 normal and 76 with deficiency of glucose-6-phosphate dehydrogenase [G-6PD]in red cells) from a village of Sardinia, a mediterranean island relatively close to continental Italy. It appears that G-6-PD-deficient people show a frequency of some HLA antigens (A2, A10, B12, BW35) significatively different from normal Sardinian subjects but close to (A10, BW35) or higher (A2, B12) than that of subjects from peninsular Italy.

Total number of individuals affected by deleterious mutant genes in a finite population.

The means and standard errors of the total numbers of heterozygotes and homozygotes affected by deleterious mutant genes and the extinction time are studied by using diffusion methods. For an overdominant mutation, the effects of an increase in population size on these quantitites are much more profound than that of an increase in initial number of mutant genes whereas for a partially recessive mutation the situation is reversed. For a completely recessive mutation, the expected total number of mutant homozygotes is independent of the population size and degree of inbreeding, though the expect

Association between C-myc and K-ras gene polymorphisms and non-Hodgkin lymphoma.

OBJECTIVE: To explore the association between c-myc and K-ras gene polymorphisms and non-Hodgkin lymphoma (NHL). PATIENTS AND METHODS: A total of 200 NHL patients in our hospital in the past 3 years were collected as disease group, while 200 healthy people were taken as control group. The genomic deoxyribonucleic acid (DNA) in the peripheral blood was extracted in both groups, amplified via Polymerase Chain Reaction (PCR) and sent to the company for the detection of c-myc and K-ras gene polymorphisms. The expressions of c-myc and K-ras were detected via Reverse Transcription-quantitative PCR

Alpha thalassaemia in Yemeni children with sickle cell disease.

Alpha thalassaemia frequently occurs in several of the Middle Eastern populations. This study was conducted on 26 sickle cell disease (SCD) patients from Yemen and 19 normal children (Hb AA) living in Riyadh, Saudi Arabia. Blood samples were extracted by venepuncture, and haematological and biochemical parameters were estimated. DNA was extracted from the buffy coat and analysed for alpha-gene arrangement using Bam HI and Bgl II. The frequency of alpha-gene deletion in the total Yemeni group (26 SCD + 19 Hb AA) was 0.311 for one alpha-gene deletion (-alpha/alpha alpha) and 0.13 for two alpha-g

Privacy-preserving pangenome graphs.

The human pangenome reference, often represented as a graph, promises to capture genetic diversity across populations, but open release of individual haplotypes raises significant privacy concerns, including risks of re-identification and inference of sensitive traits. To address these challenges, we introduce PanMixer, a framework for privacy-preserving pangenome graph releases that selectively obfuscates an individual's haplotypes while retaining the utility of the reference graph. PanMixer formulates the privacy-utility trade-off as a knapsack problem, where privacy risk is quantified using

A population-specific genomic reference panel for Taiwan: NHRI-RP-1.

BACKGROUND: To enhance the efficiency of identifying rare variants within the Taiwanese population and to support genome-wide association studies (GWAS) and imputation studies for genetic risk prediction in the Han population, we have developed the National Health Research Institutes (NHRI) reference panel (NHRI-RP-1). METHODS: NHRI-RP-1 is based on 2,561 whole genome sequences taken from the in-house NHRI datasets. Our objective was to optimize conditions of sample sizes (0.5K, 1K, 1.5K, 2K, 2.5K), minor allele frequency (MAF) thresholds (MAF ≥ 0.05, 0.01, 0.001, 2 × 10-4), and imputation qu

The RHCE*CeRN allele: molecular junction characterization and frequency distribution in Sub-Saharan African populations.

BACKGROUND: The CeRN (RHCE*02.10) allele was described as resulting from hybrid RHCE-D-CE genes, involving either exon 4 alone or exon 4 and part of exon 3. No solution allows to distinguish between the two reported CeRN alleles. The objectives of this study were to determine the existence of both alleles, their genetic sequence and their frequencies. MATERIALS AND METHODS: We investigated 17 heterozygous CeRN samples and 10 homozygous CeRN samples, and described the junction between the RHCE and RHD genes. Analysis combined classical PCR associated with Sanger sequencing, and Oxford Nanopore

Integrating microsatellite data via locus-specific mode-shift harmonisation reveals circumpolar population structure in reindeer and caribou (Rangifer tarandus).

Reindeer and caribou (Rangifer tarandus) occupy a vast northern range spanning Eurasia and North America, where understanding population structure is essential for conservation and management. However, comparative analyses across this circumpolar distribution are hindered by systematic allele-size offsets introduced by differences in genotyping platforms, laboratory protocols, and allele-calling procedures. Here, we applied a locus-specific mode-shift harmonisation procedure to integrate legacy microsatellite datasets from Alaska, Canada, and Russia. The final harmonised dataset included 1544

Association of polymorphisms in the ovine Leptin gene with body weight and body measurement traits in Balkhi sheep.

The leptin gene was studied as a marker for productive traits in Balkhi sheep. A total of 60 blood samples were collected from Balkhi sheep, and body measurements and weights were recorded. In the CDS (coding sequence) region of the Leptin gene, a 471 bp fragment was amplified by PCR with a pair of (forward and reverse) specific primers. Two novel SNPs were detected at positions (g.348 G > T) and (g.394 G > A). The highest genotypic frequency at position g.348 G > T was found for genotype GG (71.67%), followed by GT (20.00%), and TT exhibited the lowest frequency (8.33%). A similar pattern was

PharmVar GeneFocus: NAT2-Genetic Variation and Updated Nomenclature.

The Pharmacogene Variation Consortium (PharmVar) provides nomenclature for the highly polymorphic human N-acetyltransferase 2 (NAT2) gene. NAT2 metabolizes several clinically used drugs including isoniazid, hydralazine, amifampridine, procainamide, and sulfonamides such as dapsone, and also some highly carcinogenic arylamines. Systematic nomenclature describing NAT2 variation is essential for pharmacogenetic testing, genotype interpretation, and translation to phenotype in research and clinical settings. This GeneFocus provides an overview of NAT2 variation and describes important changes to i

Reassessing the association: Evaluation of a polyalanine deletion variant of RUNX2 in non-syndromic sagittal and metopic craniosynostosis.

The RUNT-related transcription factor RUNX2 plays a critical role in osteoblast differentiation, and alterations to gene dosage cause distinct craniofacial anomalies. Uniquely amongst the RUNT-related family, vertebrate RUNX2 encodes a polyglutamine/polyalanine repeat (Gln23-Glu-Ala17 in humans), with the length of the polyalanine component completely conserved in great apes. Surprisingly, a frequent 6-amino acid deletion polymorphism, p.(Ala84_Ala89)del, occurs in humans (termed 11A allele), and a previous association study (Cuellar et al. Bone 137:115395;2020) reported that the 11A variant w

The contributions of deleterious rare alleles in NLRP12 and inflammasome-related genes to polymyalgia rheumatica.

Polymyalgia rheumatica (PMR) is a chronic inflammatory disease characterized by arthralgia and myalgia of the shoulder and hip girdles, and fever. PMR is linked to autoimmune diseases and autoinflammatory disorders. Exome sequencing has revealed the roles of rare variants in some diseases. Causative genes for monogenic autoinflammatory disorders might be candidate genes for the selective exome analysis of PMR. We investigated rare variants in the coding and boundary regions of candidate genes for PMR. Exome sequencing was performed to analyze deleterious rare variants in candidate genes, and t

Georacial Epidemiological Estimates of Glucose-6-Phosphate Dehydrogenase Deficiency among Newborns in the United States.

OBJECTIVE: Glucose-6-phosphate dehydrogenase deficiency (G6PDd) is the most common inherited enzyme deficiency disorder worldwide and a major risk factor for the development of severe hyperbilirubinemia. Racial diversity of phenotypes and genotypes in affected individuals is likely to exist in the United States because of changing population demographics. The aim of the present study was to predict an empirical estimate of annual prevalence of G6PDd in newborns adjusted for geography (state of birth), maternal racial identity, and sex of the infant. STUDY DESIGN: Birth statistics (2019) from
