Sequence investigation of the major gastrointestinal tumor-associated antigen gene family, GA733.

The monoclonal antibody-defined, tumor-associated antigen GA733 was purified from the SW948 human colorectal carcinoma cell line and its partial amino acid sequence was determined. By using a synthetic oligonucleotide probe, two recombinants were isolated from a total human genomic library. We prove the existence of a family of GA733 genes. One of the genomic isolates is demonstrated to be an intronless gene, which is transcribed in pancreatic carcinoma cell lines and in placenta. The GA733 proteins were observed to contain sequences homologous to a repeat unit occurring 10 times in thyroglobu

Changes in the transcriptome and synthetic lethal dependencies following KRAS mutant expression reveal profound tissue specificity.

Oncogenic KRAS mutations exhibit a striking tissue-restricted tropism, occurring with high frequency in pancreatic, colorectal, and lung adenocarcinomas while remaining rare in other lineages. The molecular basis for why these specific tissues are uniquely permissive to KRAS transformation, and how this context shapes therapeutic vulnerabilities, remains poorly defined. Here, we utilized CRISPR-mediated genome engineering to generate endogenous, conditional KRAS-mutant isogenic cell line models across three primary permissive lineages (lung, colon, and pancreas) and the nonpermissive breast li

Cloning and Expression of Com1 and OmpH Genes of Coxiella burnetii in Periplasmic Compartment of Escherichia coli with the Aim of Recombinant Subunit Vaccine Production.

Coxiella burnetiiis an obligate and gram-negative bacteria causing query fever (Q fever) disease, despite the importance of Q fever, there is no universal vaccine against this disease. Therefore, application of the recombinant subunit vaccines which use Com1 and OmpH as immunogenic proteins can be useful in this regard. To perform the current project, Com1 and OmpH genes were amplified by polymerase chain reaction (PCR) method, then, the PCR products were purified by DNA precipitation technique. In order to clone, first, both genes along with the pET-22b(+) vector were digested by NcoI and Xho

Expression of Cathepsin S in BCG converts it into a pro-apoptotic and highly immunogenic strain.

BACKGROUND: BCG vaccine, introduced almost 100years ago, is the only option to prevent TB disease. It effectively protects newborns from meningeal TB but fails to prevent adult pulmonary TB. TB kills 1.3million people annually in areas where BCG vaccination is widely practiced. Thus, more effective TB vaccines are urgently needed. Others and we have shown that BCG mimics features of virulent M. tuberculosis, in particular attenuation of essential macrophage functions such as phagosome maturation and antigen presentation. One of these studies revealed that defect in antigen presentation is larg

Arbovirus vaccines; opportunities for the baculovirus-insect cell expression system.

The baculovirus-insect cell expression system is a well-established technology for the production of heterologous viral (glyco)proteins in cultured cells, applicable for basic scientific research as well as for the development and production of vaccines and diagnostics. Arboviruses form an emerging group of medically important viral pathogens that are transmitted to humans and animals via arthropod vectors, mostly mosquitoes, ticks or midges. Few arboviral vaccines are currently available, but there is a growing need for safe and effective vaccines against some highly pathogenic arboviruses su

Acellular pertussis vaccines: a turning point in infant and adolescent vaccination.

Whooping cough, an infectious disease caused by the gram-negative bacterium Bordetella pertussis, is a life-threatening disease that cannot be controlled by antibiotic treatment or other procedures of modern medicine. Immunization, using a vaccine made of heat-killed bacteria, has been the only way to prevent the disease and keep the infection under control. However, the high reactogenicity of the whole-cell vaccine available so far has made vaccination very controversial, and vaccine use has been restricted to the minimum doses strictly necessary to protect infants during the first few years

Large DNA fragment knock-in and sequential gene editing in Plasmodium falciparum: a preliminary study using suicide-rescue-based CRISPR/Cas9 system.

CRISPR/Cas9 technology applied to Plasmodium falciparum offers the potential to greatly improve gene editing, but such expectations including large DNA fragment knock-ins and sequential gene editing have remained unfulfilled. Here, we achieved a major advance in addressing this challenge, especially for creating large DNA fragment knock-ins and sequential editing, by modifying our suicide-rescue-based system that has already been demonstrated to be highly efficient for conventional gene editing. This improved approach was confirmed to mediate efficient knock-ins of DNA fragments up to 6.3 kb,

Transcriptional responses to nitric oxide are widescale and source-dependent.

The transcriptomic effects of nitric oxide (NO) have been widely studied across phylogeny. However, while gene expression is canonically altered by NO, general principles have not emerged. Here, we characterize genetic regulation within a single cell type after exposure to NO derived from endogenous or synthetic donor compounds or produced by 3 different NO synthase (NOS) isoforms under basal and activated conditions. Using RNAseq, we uncover distinct, source-dependent effects of NO on as many as ∼10,000 genes mediated largely by S-nitrosylation. NOS enzymes and NO donors each generated unique

The Versatile Role of Peroxisome Proliferator-Activated Receptors in Immune-Mediated Intestinal Diseases.

Peroxisome proliferator-activated receptors (PPARs) are nuclear receptors that sense lipophilic molecules and act as transcription factors to regulate target genes. PPARs have been implicated in the regulation of innate immunity, glucose and lipid metabolism, cell proliferation, wound healing, and fibrotic processes. Some synthetic PPAR ligands are promising molecules for the treatment of inflammatory and fibrotic processes in immune-mediated intestinal diseases. Some of these are currently undergoing or have previously undergone clinical trials. Dietary PPAR ligands and changes in microbiota

Suppression of amber stop codons impairs pathogenicity in Salmonella.

Translation terminates at UAG (amber), UGA (opal), and UAA (ochre) stop codons. In nature, readthrough of stop codons can be substantially enhanced by suppressor tRNAs. Stop-codon suppression also provides powerful tools in synthetic biology and disease treatment. How stop-codon suppression affects bacterial pathogenesis is poorly understood. Here, we show that suppression of UAG codons, but not UGA or UAA codons, attenuates expression of Salmonella Pathogenicity Island 1 (SPI-1) genes, which are required for virulence. Consistently, amber suppression abolishes Salmonella infection of macropha

Beyond Genes: Germline Disruption in the Etiology of Autism Spectrum Disorders.

Investigations into the etiology of autism spectrum disorders have been largely confined to two realms: variations in DNA sequence and somatic developmental exposures. Here we suggest a third route-disruption of the germline epigenome induced by exogenous toxicants during a parent's gamete development. Similar to cases of germline mutation, these molecular perturbations may produce dysregulated transcription of brain-related genes during fetal and early development, resulting in abnormal neurobehavioral phenotypes in offspring. Many types of exposures may have these impacts, and here we discus

Extending Cross Metathesis To Identify Selective HDAC Inhibitors: Synthesis, Biological Activities, and Modeling.

Dissymmetric cross metathesis of alkenes as a convergent and general synthetic strategy allowed for the preparation of a new small series of human histone deacetylases (HDAC) inhibitors. Alkenes bearing Boc-protected hydroxamic acid and benzamide and trityl-protected thiols were used to provide the zinc binding groups and were reacted with alkenes bearing aromatic cap groups. One compound was identified as a selective HDAC6 inhibitor lead. Additional biological evaluation in cancer cell lines demonstrated its ability to stimulate the expression of the epithelial marker E-cadherin and tumor sup

Antisense antimicrobial therapeutics.

Antisense antimicrobial therapeutics are synthetic oligomers that silence expression of specific genes. This specificity confers an advantage over broad-spectrum antibiotics by avoiding unintended effects on commensal bacteria. The sequence-specificity and short length of antisense antimicrobials also pose little risk to human gene expression. Because antisense antimicrobials are a platform technology, they can be rapidly designed and synthesized to target almost any microbe. This reduces drug discovery time, and provides flexibility and a rational approach to drug development. Recent work has

Protein/DNA polyplexes for gene therapy.

The development of molecular conjugates as components of Protein/DNA polyplexes has resulted in the creation of a simple, non-virus vector for the targeted delivery of nucleic acids into specific cell types. This vector has many of the positive attributes of viruses, on without the limitations that continue to plague recombinant viruses. The simplicity of this vector allows for quick analysis of nucleic acids, expression vectors, and therapeutic genes in vitro and potentially in vivo, because the time that would be involved in the generation of recombinant viral vectors is not present. Nuclear receptors, coregulators, ligands, and selective receptor modulators: making sense of the patchwork quilt.

Nuclear receptors are ligand-inducible transcription factors that specifically regulate the expression of target genes involved in metabolism, development, and reproduction. Their primary function is to mediate the transcriptional response in target cells to hormones such as the sex steroids (progestins, estrogens, and androgens), adrenal steroids (glucocorticoids and mineralocorticoids), vitamin D3, and thyroid and retinoid (9-cis and all-trans) hormones, in addition to a variety of other metabolic ligands. More than 100 nuclear receptors are known to exist and, together, these proteins compr

Functional diversity of proteinases encoded by genes of the rat tissue kallikrein family.

A group of proteinases closely related to tissue kallikrein was purified from the rat submandibular gland. Physicochemical characterization of these proteinases, including amino terminal sequencing, allowed correlation with the genes of the rat kallikrein family. In spite of their similar structure, these proteinases have different substrate specificities and different susceptibilities to inhibitors which suggest that they do not share the same biological function. Kallikrein-like proteinases also have restricted specificities that are probably related to their extended substrate binding site.

Gene synthesis, expression in Escherichia coli and purification of immunoreactive human insulin-like growth factors I and II. Application of a modified HPLC separation technique for hydrophobic proteins.

We have expressed synthetic genes encoding human insulin-like growth factors I and II in large quantities in Escherichia coli as fusion proteins with the 300 N-terminal amino acids of the E. coli trpE gene product. The resulting hybrid proteins were purified from the insoluble fraction of crude bacterial lysates using a rapid HPLC separation procedure employing a C8 reversed-phase column and a gradient of 2-propanol in formic acid. With the procedure we obtained in volatile solvents highly purified fusion proteins that were used for further biochemical and immunological procedures. Here we des

Engineering Auronidin Production in Marchantia polymorpha Enables a New Class of Plant-Derived Textile Pigments.

Plant-derived pigments offer sustainable alternatives to synthetic colorants, yet their practical deployment in textiles is limited by restricted chemical diversity and low abundance. Liverworts represent a source of diverse chemical compounds, and the model liverworts Marchantia polymorpha are emerging as chassis for bioengineering and synthetic biology. Here, we report the biotechnological application of auronidins, a rare class of flavonoid pigments, as textile dyes. Using M. polymorpha, we engineered enhanced auronidin production through controlled expression of the R2R3-MYB transcription

Deep learning-guided design of cell type-specific AAV promoters.

Precise cell type targeting is critical for both clinical and experimental applications of adeno-associated viral (AAV) vectors, yet engineering vectors with cell type-specific activity remains a challenge. Here, we compared three strategies leveraging single-cell chromatin accessibility data to design cell type-specific AAV promoters, including a deep learning-based method to generate de novo regulatory sequences. When applied to target retinal ganglion cells or horizontal cells in mouse retina, deep learning-guided design consistently outperformed rational approaches, yielding synthetic prom
