Genomic trends and emerging antimicrobial resistance in Neisseria gonorrhoeae over two decades in Kenya.

We investigated the trends and antimicrobial resistance (AMR) of Neisseria gonorrhoeae (NG) in Kenya with whole-genome sequencing (WGS) of isolates collected in 2002-2009 (n = 108) and 2020-2022 (n = 110). Phenotypic AMR was confirmed by agar dilution. Predicted minimum inhibitory concentrations (MICs), multi-locus sequence typing (MLST), multi-antigen ST (NG-MAST), NG-STAR, and AMR genetic determinants were determined using WGS and detection of molecular markers. The WGS cgMLST typing used LIN codes. Resistance to penicillin, ciprofloxacin, and tetracycline was common throughout. In 2020-2022

Breast cancer in West Africa: molecular analysis of BRCA genes in early-onset breast cancer patients in Burkina Faso.

BACKGROUND: Breast cancer (BC) is the most commonly diagnosed cancer and the second leading cause of cancer-related deaths among women in Africa after cervical cancer. Even if the epidemiological data are now aligned with those relating to industrialized countries, the knowledge concerning breast cancer in Africa, particularly in Western Africa, still lack clinical data, medical treatments, and the evaluation of genetic and non-genetic factors implicated in the etiology of the disease. The early onset and the aggressiveness of diagnosed breast cancers in patients of African ancestry strongly s

Phenome-wide association studies on a quantitative trait: application to TPMT enzyme activity and thiopurine therapy in pharmacogenomics.

Phenome-Wide Association Studies (PheWAS) investigate whether genetic polymorphisms associated with a phenotype are also associated with other diagnoses. In this study, we have developed new methods to perform a PheWAS based on ICD-10 codes and biological test results, and to use a quantitative trait as the selection criterion. We tested our approach on thiopurine S-methyltransferase (TPMT) activity in patients treated by thiopurine drugs. We developed 2 aggregation methods for the ICD-10 codes: an ICD-10 hierarchy and a mapping to existing ICD-9-CM based PheWAS codes. Eleven biological test r

The adenovirus oncoprotein E1B-55K reshapes epigenetic histone modifications in primary human cells.

Oncogenic viruses can induce epigenetic changes in host cells, which may contribute to cell transformation and tumorigenesis by altering gene expression patterns. Human adenoviruses, while primarily known for their lytic infections, have also been implicated in oncogenic transformation in experimental settings, but the mechanisms underlying adenovirus oncoprotein-induced epigenetic dysregulation remain poorly defined. Building on our recent findings that the adenoviral oncoprotein E1B-55K coordinates cellular transformation through interactions with DNA-bound host transcription factors, we nex

The Genetics and Epigenetics of Primary Biliary Cholangitis.

Both genetic background and environmental factors contribute to primary biliary cholangitis (PBC). Recent innovative technologies, such as genome-wide association studies, identified a remarkable number of susceptible nonhuman leukocyte antigen genes contributing to the development of PBC; however, they are primarily indicators of active immunologic responses commonly involved in autoimmune reactions. Thus, recent studies have focused on epigenetic mechanisms that would link genetic predisposition and environmental triggering factors. In PBC, methylation profiling and altered X chromosome arch

CRISPR/Cas9 Epigenome Editing Potential for Rare Imprinting Diseases: A Review.

Imprinting diseases (IDs) are rare congenital disorders caused by aberrant dosages of imprinted genes. Rare IDs are comprised by a group of several distinct disorders that share a great deal of homology in terms of genetic etiologies and symptoms. Disruption of genetic or epigenetic mechanisms can cause issues with regulating the expression of imprinted genes, thus leading to disease. Genetic mutations affect the imprinted genes, duplications, deletions, and uniparental disomy (UPD) are reoccurring phenomena causing imprinting diseases. Epigenetic alterations on methylation marks in imprinting

SETD5 Regulates Chromatin Methylation State and Preserves Global Transcriptional Fidelity during Brain Development and Neuronal Wiring.

Mutations in one SETD5 allele are genetic causes of intellectual disability and autistic spectrum disorders. However, the mechanisms by which SETD5 regulates brain development and function remain largely elusive. Herein, we found that Setd5 haploinsufficiency impairs the proliferative dynamics of neural progenitors and synaptic wiring of neurons, ultimately resulting in behavioral deficits in mice. Mechanistically, Setd5 inactivation in neural stem cells, zebrafish, and mice equally affects genome-wide levels of H3K36me3 on active gene bodies. Notably, we demonstrated that SETD5 directly depos

Leveraging functional annotations to map rare variants associated with Alzheimer's disease with gruyere.

The increasing availability of whole-genome sequencing (WGS) has begun to elucidate the contribution of rare variants (RVs), both coding and non-coding, to complex disease. Multiple RV association tests are available to study the relationship between genotype and phenotype, but most are restricted to per-gene models and do not fully leverage the availability of variant-level functional annotations. We propose Genome-wide Rare Variant EnRichment Evaluation (gruyere), a Bayesian probabilistic model that complements existing methods by learning global, trait-specific weights for functional annota

Non-coding and Loss-of-Function Coding Variants in TET2 are Associated with Multiple Neurodegenerative Diseases.

We conducted genome sequencing to search for rare variation contributing to early-onset Alzheimer's disease (EOAD) and frontotemporal dementia (FTD). Discovery analysis was conducted on 435 cases and 671 controls of European ancestry. Burden testing for rare variation associated with disease was conducted using filters based on variant rarity (less than one in 10,000 or private), computational prediction of deleteriousness (CADD) (10 or 15 thresholds), and molecular function (protein loss-of-function [LoF] only, coding alteration only, or coding plus non-coding variants in experimentally predi

Association of benzene exposure and atrial fibrillation in a national cohort: The modifying effect of genetic susceptibility.

BACKGROUND: Exposure to benzene poses significant health risks, with cardiovascular toxicity emerging as a primary adverse effect. However, the exact influence of benzene on the development of atrial fibrillation (AF) remains unclear. The occurrence of AF is influenced by environmental factors and genetic factors that should not be overlooked. Previous studies have found an association between accelerated biological aging and benzene and AF. This study explored the effects of benzene exposure on the risk of incident AF later in life, examining the interaction with genetic susceptibility and th

Geographic Clustering of Systemic Sclerosis in Areas of Environmental Pollution.

OBJECTIVE: Systemic sclerosis (SSc) is a rare autoimmune disease characterized by fibrosis of the skin and other organs. SSc is thought to arise in genetically predisposed individuals with occupational triggers, although further environmental etiologies still need to be identified. Limited research exists detailing which environmental factors lead to the downstream inflammatory and fibrotic symptoms experienced by patients with SSc across the United States. This study describes a retrospective cohort of 179,188 individuals with an SSc or SSc-related diagnosis code enrolled in the Medicare bene

GBA1 rs3115534 Is Associated with REM Sleep Behavior Disorder in Parkinson's Disease in Nigerians.

BACKGROUND: Rapid eye movement (REM) sleep behavior disorder (RBD) is an early feature of Parkinson's disease (PD) and dementia with Lewy bodies (DLB). Damaging coding variants in Glucocerebrosidase (GBA1) are a genetic risk factor for RBD. Recently, a population-specific non-coding risk variant (rs3115534) was found to be associated with PD risk and earlier onset in individuals of African ancestry. OBJECTIVES: We aimed to investigate whether the GBA1 rs3115534 PD risk variant is associated with RBD in persons with PD. METHODS: We studied 709 persons with PD and 776 neurologically healthy co

Comparative analysis of non-coding and coding DNA mutations in flat urothelial lesions: biological implications and insights.

Recent research in urothelial carcinoma (UC) has focused on coding mutations, leaving the significance of non-coding mutations unexplored. This study aims to evaluate non-coding DNA mutation frequencies compared to coding regions in normal urothelium and flat lesions, exploring their implications for tumor biology. Using targeted next-generation sequencing with UC-related gene panel, we analyzed non-coding and coding DNA mutation frequencies across 119 samples of flat urothelium encompassing various lesion types. Mutation patterns were examined based on the presence of associated flat or papil

Analyzing the process and content of genetic counseling in familial breast cancer consultations.

A detailed examination of the process of genetic counseling has been identified as a priority area for research by previous authors. This multicenter longitudinal study examined the process and content of genetic counseling in initial consultations with women from high-risk breast cancer families. One hundred and fifty-eight consultations with women unaffected and affected with breast cancer were audio taped and transcribed verbatim. A detailed coding system was developed. Clinical geneticists and genetic counselors demonstrated consistently good practice in giving detailed information on esse

[Hypertrophic cardiomyopathies].

Hypertrophic cardiomyopathy (CMH) is characterised by hypertrophy of the left ventricle, typically predominantly asymmetric on the interventricular septum. The dreaded complication of the disease is sudden death, especially on physical exertion, and this can constitute the first symptom of the disease. Classified as primary or idiopathic for a long time, there have been considerable recent advances in the molecular genetics which have allowed the physiopathology of the disease to be unveiled. There is great genetic heterogeneity but the different genes have in common a coding for sarcomere pro

Association analysis between Alzheimer's disease and the Nicastrin gene polymorphisms.

The biological study of the Nicastrin protein shows its crucial role in the pathogenesis of Alzheimer's disease (AD). We tested the hypothesis that the Nicastrin (NCSTN) gene might be genetically associated with AD. The association analysis of two single nucleotide polymorphisms (SNPs) in the coding region (cSNPs) of NCSTN were performed in an Italian population. No evidence of association was obtained between the two SNPs investigated in sporadic and familial AD cases under the stratification of currently known genetic risk factors including the apolipoprotein E (APOE), the presenilins and th

Salmonella enterica serovar Typhi exposure elicits ex vivo cell-type-specific epigenetic changes in human gut cells.

Salmonella enterica serovar Typhi (S. Typhi) causes substantial morbidity and mortality worldwide, particularly among young children. Humans develop an array of mucosal immune responses following S. Typhi infection. Whereas the cellular mechanisms involved in S. Typhi infection have been intensively studied, very little is known about the early chromatin modifications occurring in the human gut microenvironment that influence downstream immune responses. To address this gap in knowledge, cells isolated from human terminal ileum exposed ex vivo to the wild-type S. Typhi strain were stained with
