Meta-analysis of genome-wide association studies on the intolerance of angiotensin-converting enzyme inhibitors.

OBJECTIVES: To identify single nucleotide polymorphisms (SNPs) associated with switching from an angiotensin-converting enzyme (ACE)-inhibit … rols were individuals who used ACE-inhibitors continuously for at least 2 years and did not switch. Genome-wide association study (GWAS) using an additive model was run in these sets and the results were meta-analysed using Genome-Wide Association Meta Analysis software. RESULTS: A total of 972 cases out of 5161 ACE-inhibitor starters were identified. Eight SNPs within four g …

STAMS: STRING-assisted module search for genome wide association studies and application to autism.

MOTIVATION: Analyzing genome wide association data in the context of biological pathways helps us understand how genetic variation influences phenotype and increases power to find associations. However, the utility of pathway-based analysis tools is hampered by undercuration and reliance on a distribution of signal across all of the genes in a pathway. Methods that combine genome wide association results with genetic networks to infer the key phenotype-modulating subnetworks combat these issues, but have primarily been limited to network definitions with yes/no labels for gene-gene interaction

Genome-wide association studies of immune, disease and production traits in indigenous chicken ecotypes.

BACKGROUND: The majority of chickens in sub-Saharan Africa are indigenous ecotypes, well adapted to the local environment and raised in scavenging production systems. Although they are generally resilient to disease challenge, routine vaccination and biosecurity measures are rarely applied and infectious diseases remain a major cause of mortality and reduced productivity. Management and genetic improvement programmes are hampered by lack of routine data recording. Selective breeding based on genomic technologies may provide the means to enhance sustainability. In this study, we investigated th

An Empirical Bayes Mixture Model for Effect Size Distributions in Genome-Wide Association Studies.

Characterizing the distribution of effects from genome-wide genotyping data is crucial for understanding important aspects of the genetic ar … ers. In this paper we propose a scale mixture of two normals model for effect size distributions of genome-wide association study (GWAS) test statistics. Test statistics corresponding to null associations are modeled as random draws from a normal distribution with zero mean; test statistics corresponding to non-null associations are also modeled as normal with zero mean, but w …

Concept and design of a genome-wide association genotyping array tailored for transplantation-specific studies.

BACKGROUND: In addition to HLA genetic incompatibility, non-HLA difference between donor and recipients of transplantation leading to allograft rejection are now becoming evident. We aimed to create a unique genome-wide platform to facilitate genomic research studies in transplant-related studies. We designed a genome-wide genotyping tool based on the most recent human genomic reference datasets, and included customization for known and potentially relevant metabolic and pharmacological loci relevant to transplantation. METHODS: We describe here the design and implementation of a customized g

Pharmacogenetic meta-analysis of genome-wide association studies of LDL cholesterol response to statins.

Statins effectively lower LDL cholesterol levels in large studies and the observed interindividual response variability may be partially explained by genetic variation. Here we perform a pharmacogenetic meta-analysis of genome-wide association studies (GWAS) in studies addressing the LDL cholesterol response to statins, including up to 18,596 statin-treated subjects. We validate the most promising signals in a further 22,318 statin recipients and identify two loci, SORT1/CELSR2/PSRC1 and SLCO1B1, not previously identified in GWAS. Moreover, we confirm the previously described associations with

Genome-Wide Association Studies of Virulent and Avirulent Haemophilus parasuis Serotype 4 Strains.

Haemophilus parasuis is a normal commensal of the upper respiratory tract of healthy pigs. However, in conjunction with stress and/or viral infections, or in immunocompromised animals, H. parasuis can transform into a pathogen causing Glasser's disease, which is typically characterized by fibrinous polyserositis, polyarthritis, meningitis, and sometimes acute pneumonia and septicemia. H. parasuis serotype 5 is highly virulent and more frequently isolated from respiratory and systemic infection in pigs. Recently Newport Laboratories isolated highly virulent H. parasuis serotype 4 strains from t

A comparison of strategies for analyzing dichotomous outcomes in genome-wide association studies with general pedigrees.

Genome-wide association studies (GWAS) have been frequently conducted on general or isolated populations with related individuals. However, there is a lack of consensus on which strategy is most appropriate for analyzing dichotomous phenotypes in general pedigrees. Using simulation studies, we compared several strategies including generalized estimating equations (GEE) strategies with various working correlation structures, generalized linear mixed model (GLMM), and a variance component strategy (denoted LMEBIN) that treats dichotomous outcomes as continuous with special attentions to their pe

Genome-Wide Association Study of Leukocyte Traits Reveals Candidate Genes Associated With Immunity in Holstein Cattle From Southern China.

Leukocyte traits are crucial clinical indicators for various diseases, reflecting the immunity in dairy cows and indicating production performance and elimination rate. In Southern China, diseases caused by high temperature and humidity in summer significantly impact the production of dairy cows. Conducting a genome-wide association study (GWAS) on leukocyte counts and components in healthy individuals is essential for identifying genes involved in leukocyte production, differentiation or clearance, thereby aiding in the accurate identification of genetic sources of immune variation in dairy c…

Genome-wide association study of patterns of perinatal exposure to polyunsaturated fatty acids from the EDEN mother-child cohort.

The genetic determinants of polyunsaturated fatty acid (PUFA) status during the perinatal window require deeper understanding. We conducted a genome-wide association study of perinatal PUFA patterns in 1352 mother-child pairs from the French EDEN cohort using maternal genotype data. Five perinatal PUFA patterns had been previously derived using PUFA levels measured in maternal blood, cord blood, and colostrum simultaneously. We used linear regression models assuming additive genetic effects to assess the associations between common SNPs and each pattern, adjusting for maternal age, study cente…

Genome-wide association study-identified novel genetic loci for QT interval in Taiwan: implications for population-specific arrhythmia risk.

AIMS: Prolonged QT interval is a well-established marker for malignant ventricular arrhythmias and sudden cardiac death (SCD). Although previous genome-wide association studies (GWASs) have identified multiple QT-associated loci, most were conducted in European cohorts, limiting generalizability to East Asian populations. This study aimed to identify genetic determinants of QTc interval in a Taiwanese population. METHODS AND RESULTS: A multi-stage GWAS was performed on 13 020 Taiwan Biobank (TWB) participants genotyped using the Axiom Taiwan-specific TWB array, with ∼4.5 million imputed singl
