Design, Synthesis, and Antitumor Activities of Novel Coumarin-Based Histone Deacetylase Inhibitors.

Histone deacetylases (HDACs) are important epigenetic regulatory enzymes contributing to cancer proliferation, which could be critical targets in cancer therapy. The structural similarities of the existing HDAC inhibitors have resulted in an increase in the drug resistance. In this study, coumarin was employed as the core scaffold for structural derivatisation to develop a novel class of HDAC inhibitors based on computer-aided design (CADD). Their anti-tumor activity was evaluated against esophageal squamous cell lines. The results showed that most compounds exhibited potent anti-proliferative

Set202 is a histone lysine methyltransferase that enables Cryptococcus neoformans to adapt to the host environment.

All pathogens rely on dynamic gene expression for host adaptation and disease causation. This is especially important for pathogens that normally are found in the environment, like Cryptococcus neoformans, given that environmental and host conditions are dramatically different. Epigenetic modifications, like those carried out by SET-domain histone lysine methyltransferases (HKMTs), are essential for this genome expression flexibility. While transcription factors and signaling cascades have been well-studied in C. neoformans's host adaptation, the role of HKMTs in this process has not been expl

Class I histone deacetylases and their inhibitors as targets to modulate cellular senescence in osteoarthritis.

Cellular senescence plays a significant role in age-related conditions like osteoarthritis (OA) and intervertebral disc degeneration, in part due to the accumulation of senescent cells (SCs) in musculoskeletal tissues. Identifying novel therapeutics that can clear SCs is crucial for improving musculoskeletal health in the elderly. The present study aimed to elucidate the changes in Class I histone deacetylases (HDACs) and their role during senescence. All Class I HDACs except HDAC1 were downregulated during senescence in the human TC28a2 immortalized human chondrocyte cell line. Knockdown expe

The eutherian-specific histone H3.4 promotes germ cell development and reproductive fitness.

Many genes encoding chromatin proteins are subject to evolutionary selection driving reproductive fitness. In mice and men, the H3f4 / H3-4 gene encoding the histone H3.4 variant (formerly known as H3t) is essential to spermatogenesis. Here we define the evolutionary origin and molecular-physiological roles of sequence variation in H3f4 for male germ cell development in mice. Our phylogenetic analyses indicate that eutherian H3f4 orthologs originate from an ancestral H3.2 gene existing prior to the divergence of eutherian and marsupial mammals over 100 million years ago. Positioned in small hi

Epiproteomic profiling identifies histone H4 hyperacetylation as a prognostic marker in pleural mesothelioma.

Pleural mesothelioma (PM) is an aggressive tumor that arises from mesothelial cells as a consequence of asbestos exposure. Despite recent therapeutic advances, the prognosis of PM remains poor, with a median overall survival typically below 18 months. Here, we investigated the association between alterations in histone post-translational modifications (PTMs) and patient survival in PM by employing state-of-the-art mass spectrometry-based epiproteomics. We profiled a cohort of 96 primary tumors obtained at diagnosis, including a subset of 25 patients with matched pre- and post-neoadjuvant treat

Effect of the Proteasome Inhibitor, Bortezomib, on Histone Modifications in Human Leukemic Cell Lines.

Histone-modifying enzymes and histone post-translational modifications (PTMs) play key roles in the organization (euchromatin versus heterochromatin) and function (active versus silenced genes) of chromatin. The abundance and activity of these enzymes, along with their associated histone PTMs, are often altered in cancer cells, leading to deregulated gene expression. The expression of the KMT2A-MLLT3 protein, resulting from a chromosomal translocation in mixed-lineage leukemia (MLL), a subtype of acute myeloid leukemia, augments transcription elongation, promoting the expression of HOXA9 and M

Tuft cells protect against intestinal inflammation through histone deacetylase 3.

While intestinal tuft cells are well known to promote type 2 immunity, their role in inflammatory bowel disease (IBD) remains unclear. Here, we show that tuft cells are reduced in the distal intestine of pediatric IBD patients and that tuft cell-deficient mice exhibited increased susceptibility to intestinal inflammation. Histone deacetylase 3 (HDAC3) expression in intestinal stem cells is essential for tuft cell differentiation. Interestingly, single-cell analyses revealed that HDAC3 was also enriched in mature tuft cells compared to other differentiated epithelial populations. Generation of

Histone methyltransferase NSD1 maintains Egr1 expression to orchestrate primary/reactionary dentinogenesis.

Dentinogenesis is a highly coordinated process orchestrated by odontoblasts that is not only critical for tooth development, but also essential for pulp vitality after injury. Although the signaling pathways regulating this process have been well characterized, it remains elusive how dentinogenesis is epigenetically regulated during tooth development and adulthood. Here, we show that nuclear receptor binding SET domain protein 1 (NSD1), a histone methyltransferase catalyzing the dimethylation of histone H3 at lysine 36 (H3K36me2), exhibits dynamic spatiotemporal expression patterns during odon

Histone acetylation promotes FKBP5 to increase reparative dentin formation in pulp repair.

IMPORTANCE: A well-formed dentin bridge isolates irritants and prevents bacterial penetration into the remaining pulp tissue, which is essential for pulp regeneration. The existing literature on promoting reparative dentin formation mostly focuses on the effects of pulp-capping materials but lacks investigations into the underlying mechanisms. OBJECTIVE: To identify potential targets for enhancing reparative dentin formation as well as the epigenetic mechanisms underlying these effects. DESIGN: Laboratory-based study combining multi-omics sequencing, epigenetic assays, in vitro FK506-binding

ACLY palmitoylation reprograms macrophages histone acetylation rewiring to repress hepatocellular carcinoma.

The tumor microenvironment (TME) domesticates macrophage function by decreasing chromatin accessibility. The activation and nuclear translocation of ATP-citrate lyase (ACLY) convert citrate to acetyl-CoA, providing a substrate necessary for histone acetylation. However, the underlying mechanisms in macrophage remodeling are poorly understood. Here, we found that saturated fatty acids (sFA), especially palmitic acid (PA), were lower in TAMs of patients with hepatocellular carcinoma (HCC). Scd1 knockout promoted PA accumulation, resulting in both primary and metastatic liver cancer retardation a

Ribitoborate Synergism with Histone Deacetylase Inhibitor Romidepsin as a Potential Treatment for Breast Cancer.

Triple-negative breast cancer (TNBC) is a subtype associated with poor prognosis and low survival rates, largely due to limited treatment options. In recent years, histone deacetylase (HDAC) inhibitors have emerged as promising anti-cancer candidates due to their attractive epigenetic properties and distinct mechanisms of action but have shown limited success in solid tumors. Here, we explore ribitoborate along with HDAC inhibitors for potential use as a treatment for TNBC. Experiments were performed on the TNBC cell line MDA-MB-231. The results of the study revealed that ribitoborate and romi

Annotation of cis-regulatory-associated histone modifications in the genomes of two Thoroughbred stallions.

The Functional Annotation of Animal Genomes (FAANG) consortium aims to annotate animal genomes across species, and work in the horse has substantially contributed to that goal. As part of this initiative, chromatin immunoprecipitation with sequencing (ChIP-seq) was performed to identify histone modifications corresponding to enhancers (H3K4me1), promoters (H3K4me3), activators (H3K27ac), and repressors (H3K27me3) in eight tissues from two Thoroughbred stallions: adipose, parietal cortex, heart, lamina, liver, lung, skeletal muscle, and testis. The average genome coverage of peaks identified by

ADNP Exhibits Methyltransferase Activity in Overexpression Systems and Modulates DNA and Histone Methylation.

Activity-Dependent Neuroprotective Protein (ADNP) is a putative transcription factor that differentially interacts with proteins involved in chromatin remodeling, thereby controlling neuronal differentiation. The protein contains nine zinc fingers, a bipartite nuclear localization signal (NLS), and a homeobox domain with a heterochromatin protein 1 interaction motif, ensuring nuclear association with DNA and chromatin. De novo variants in ADNP cause autism comorbid with intellectual disability in the Helsmoortel-Van der Aa syndrome. ADNP interacts with components of the SWI/SNF in HEK293T cell

Inhibition of histone deacetylase 3 in dental mesenchyme regulates the development of tooth root.

Studies on human and animal models have demonstrated a complex molecular regulatory network between the dental mesenchyme and epithelium governing tooth development. However, epigenetic regulation of tooth development is largely unexplored. This study aimed to elucidate the relationship between epigenetic modifiers and dental root development using mice deficient in histone deacetylase 3 (Hdac3) under the control of the osterix promoter (Osx-Cre/Hdac3fl/fl or Hdac3-CKOosx). We observed tooth root size and histology in Hdac3-CKOosx mice. Dental pulp progenitor cells (DPCs) were isolated from lo

Research progress on histone lactylation modification in ischemic stroke: mechanisms and therapeutic potential.

Ischemic stroke (IS) is a leading cause of death and disability worldwide, with a complex pathogenesis involving neuroinflammation, oxidative stress, and disruption of the blood-brain barrier. Recent research has brought histone lactylation into focus as a novel epigenetic modification that plays a crucial role in IS. Under cerebral ischemia and hypoxia, lactate levels rise, providing an alternative energy source to support ischemic brain regions. Lactate also functions as a signaling molecule, regulating key processes such as neuroprotection, angiogenesis, and anti-inflammatory responses. Thi

DCAF16-Based Covalent Molecular Glues for Targeted Protein Degradation of Histone Deacetylases.

Histone deacetylases (HDACs) are intriguing cancer targets due to their high expression in many tumors. Consequently, inhibition or degradation of HDACs can be beneficial for cancer therapy. Targeted protein degradation using molecular glues represents a promising therapeutic approach, enabling the specific degradation of numerous disease-causing proteins. However, the rational design of molecular glues in a target-based manner remains challenging. A recent study has described the identification of a DCAF16-based covalent linker-less chemical handle for molecular glues. This covalent warhead c

Histone methyltransferase ASH1L primes metastases and metabolic reprogramming of macrophages in the bone niche.

Bone metastasis is a major cause of cancer death; however, the epigenetic determinants driving this process remain elusive. Here, we report that histone methyltransferase ASH1L is genetically amplified and is required for bone metastasis in men with prostate cancer. ASH1L rewires histone methylations and cooperates with HIF-1α to induce pro-metastatic transcriptome in invading cancer cells, resulting in monocyte differentiation into lipid-associated macrophage (LA-TAM) and enhancing their pro-tumoral phenotype in the metastatic bone niche. We identified IGF-2 as a direct target of ASH1L/HIF-1α
