Systemic dysregulation and molecular insights into poor influenza vaccine response in the aging population.

Vaccination-induced protection against influenza is greatly diminished and increasingly heterogeneous with age. We investigated longitudinally (up to five time points) a cohort of 234 vaccinated >65-year-old vaccinees with adjuvanted vaccine FluAd across two independent seasons. System-level analyses of multiomics datasets measuring six modalities and serological data revealed that poor responders lacked time-dependent changes in response to vaccination as observed in responders, suggestive of systemic dysregulation in poor responders. Multiomics integration revealed key molecules and their li…

Similarity network fusion to identify phenotypes of small-for-gestational-age fetuses.

Fetal growth restriction (FGR) affects 5-10% of pregnancies, is the largest contributor to fetal death, and can have long-term consequences for the child. Implementation of a standard clinical classification system is hampered by the multiphenotypic spectrum of small fetuses with substantial differences in perinatal risks. Machine learning and multiomics data can potentially revolutionize clinical decision-making in FGR by identifying new phenotypes. Herein, we describe a cluster analysis of FGR based on an unbiased machine-learning method. Our results confirm the existence of two subtypes of …

ProphDR: An Interpretable Deep Learning Model for Predicting Cancer Drug Response via Multi-Omics and Cross-Attention Mechanisms.

Predicting cancer drug responses (CDRs) accurately remains a significant challenge due to the complexity of tumor biology and the limitations of existing "black-box" machine learning models. To address this, we propose ProphDR, an interpretable deep learning framework that integrates multiomics data and drug structural information using a hierarchical attention mechanism. ProphDR incorporates a Criss-Cross Gene-level Multiomics Integration (CGMI) module to capture gene-level features and a cross-attention (CA) module to model drug-gene interactions. Evaluated on datasets from GDSC and CCLE, Pr…

Multi-omics insights into immunometabolic dysregulation in neonatal sepsis for precision medicine.

Neonatal sepsis remains a major global health challenge, contributing substantially to morbidity and mortality despite many advances. Conventional diagnostics often fail to capture the disease complexity and immune dysregulation, leading to delayed diagnosis and sub-optimal treatment. Recent advances in multiomics, including genomics, transcriptomics, proteomics, metabolomics and metagenomics are transforming molecular understanding by enabling a precise view of host-pathogen interactions. These approaches also provide critical insights into metainflammation, a state of chronic, low-grade immu…

mmVelo: a deep generative model for estimating cell state-dependent dynamics across multiple modalities.

MOTIVATION: Single-cell multiomics reveals regulatory relationships across biological layers but captures only static snapshots, obscuring the dynamics coordinated across modalities. RNA velocity predicts transcriptome dynamics, yet cannot be extended to other layers such as the regulome, leaving chromatin accessibility dynamics unresolved. RESULTS: We developed mmVelo (multimodal velocity of single cells), a deep generative model that infers cell state dynamics from spliced and unspliced mRNA and projects them onto other modalities, yielding chromatin velocity at single-peak resolution. In d…

Integrated Single-Cell and Bulk RNA Sequencing Analysis Identifies a Regulated Cell Death-Related Gene Signature for Predicting Prognosis and Therapeutic Responses in Cutaneous Melanoma.

Regulated cell death (RCD) is crucial for the advancement of cancers, and providing opportunities as prognostic indicators and immunotherapy markers for patients with cutaneous melanoma (CM). Ten multiomics integrative clustering approaches were performed to identify the CM subtypes. Subsequently, WGCNA was used to screen for module genes. Furthermore, screening hub genes was conducted through machine-learning analyses. Two CM subclasses were identified based on RCD multiomics profiling, each exhibiting distinctive molecular patterns. Then, utilizing the shared cluster DEGs, prognosis DEGs, an…

Multimodal epigenetic changes and altered NEUROD1 chromatin binding in the mouse hippocampus underlie FOXG1 syndrome.

Forkhead box G1 (FOXG1) has important functions in neuronal differentiation and balances excitatory/inhibitory network activity. Thus far, molecular processes underlying FOXG1 function are largely unexplored. Here, we present a multiomics data set exploring how FOXG1 impacts neuronal maturation at the chromatin level in the mouse hippocampus. At a genome-wide level, FOXG1 i) both represses and activates transcription, ii) binds mainly to enhancer regions, iii) reconfigures the epigenetic landscape through bidirectional alteration of H3K27ac, H3K4me3, and chromatin accessibility, and iv) operat…

The unfolded protein response in precision oncology: from mechanisms to therapeutic opportunities.

The unfolded protein response (UPR) is a fundamental stress pathway coopted in cancer, and it is thought to drive adaptation, tumor progression, and therapeutic resistance. While the analysis of 'single-effector' biomarkers within the tumor microenvironment often fails to capture its spatial, temporal, and cellular complexity, recent advances in high-resolution spatial transcriptomics and single-cell multiomics may enable a shift from static readouts toward more comprehensive multigene UPR signatures. This could help resolve proteostatic heterogeneity at unprecedented resolution. In this revie…

Defining cellular complexity in human autosomal dominant polycystic kidney disease by multimodal single cell analysis.

Autosomal dominant polycystic kidney disease (ADPKD) is the leading genetic cause of end stage renal disease characterized by progressive expansion of kidney cysts. To better understand the cell types and states driving ADPKD progression, we analyze eight ADPKD and five healthy human kidney samples, generating single cell multiomic atlas consisting of ~100,000 single nucleus transcriptomes and ~50,000 single nucleus epigenomes. Activation of proinflammatory, profibrotic signaling pathways are driven by proximal tubular cells with a failed repair transcriptomic signature, proinflammatory fibrob

Systems biology dissection of PTSD and MDD across brain regions, cell types, and blood.

The molecular pathology of stress-related disorders remains elusive. Our brain multiregion, multiomic study of posttraumatic stress disorder (PTSD) and major depressive disorder (MDD) included the central nucleus of the amygdala, hippocampal dentate gyrus, and medial prefrontal cortex (mPFC). Genes and exons within the mPFC carried most disease signals replicated across two independent cohorts. Pathways pointed to immune function, neuronal and synaptic regulation, and stress hormones. Multiomic factor and gene network analyses provided the underlying genomic structure. Single nucleus RNA seque
