Population-level impact of COVID-19 on thyroid function tests: Results from a repeated cross-sectional study.

PURPOSE: Reports have highlighted thyroid abnormalities, including subacute thyroiditis and thyrotoxicosis, in COVID-19 patients, with a potential link between thyroid dysfunction and disease severity. However, population-level studies on COVID-19's impact on thyroid hormone levels are limited. We aimed to assess the impact of the COVID-19 pandemic on thyroid function tests at the population level. METHODS: We conducted a repeated cross-sectional study on consecutive patients who underwent thyroid function tests between March 1 and April 15, 2020, during the first wave of COVID-19 in northeas

Identification of tumor rejection antigens and the immunologic landscape of medulloblastoma.

BACKGROUND: The current standard of care treatments for medulloblastoma are insufficient as these do not take tumor heterogeneity into account. Newer, safer, patient-specific treatment approaches are required to treat high-risk medulloblastoma patients who are not cured by the standard therapies. Immunotherapy is a promising treatment modality that could be key to improving survival and avoiding morbidity. For an effective immune response, appropriate tumor antigens must be targeted. While medulloblastoma patients with subgroup-specific genetic substitutions have been previously reported, the

Application of single-cell Raman-deuterium isotope probing to reveal the resistance of marine ammonia-oxidizing archaea SCM1 against common antibiotics.

Antimicrobial resistance (AMR) in oceans poses a significant threat to human health through the seafood supply chain. Ammonia-oxidizing archaea (AOA) are important marine microorganisms and play a key role in the biogeochemical nitrogen cycle around the world. However, the AMR of marine AOA to aquicultural antibiotics is poorly explored. Here, Raman-deuterium isotope probing (Raman-DIP), a single-cell tool, was developed to reveal the AMR of a typical marine species of AOA, Nitrosopumilus maritimus (designated SCM1), against six antibiotics, including erythromycin, tetracycline, novobiocin, ne

Polygenic risk scores for cardiometabolic traits demonstrate importance of ancestry for predictive precision medicine.

Polygenic risk scores (PRS) have predominantly been derived from genome-wide association studies (GWAS) conducted in European ancestry (EUR) individuals. In this study, we present an in-depth evaluation of PRS based on multi-ancestry GWAS for five cardiometabolic phenotypes in the Penn Medicine BioBank (PMBB) followed by a phenome-wide association study (PheWAS). We examine the PRS performance across all individuals and separately in African ancestry (AFR) and EUR ancestry groups. For AFR individuals, PRS derived using the multi-ancestry LD panel showed a higher effect size for four out of fiv

Cohort profile: DNA methylation in the Northern Ireland Cohort for the Longitudinal Study of Ageing (NICOLA) - recruitment and participant characteristics.

PURPOSE: Epigenetic modifications including DNA methylation (DNAm) are proposed mechanisms by which social or environmental exposures may influence health and behaviours as we age. The Northern Ireland Cohort for the Longitudinal Study of Ageing (NICOLA) DNAm cohort, established in 2013, is one of several worldwide, nationally representative prospective studies of ageing with biological samples from participants who consented to multiomic analysis. PARTICIPANTS: NICOLA recruited 8478 participants (8283 aged 50 years or older and 195 spouses or partners at the same address aged under 50 years)

Genetic associations in ankylosing spondylitis: circulating proteins as drug targets and biomarkers.

BACKGROUND: Ankylosing spondylitis (AS) is a complex condition with a significant genetic component. This study explored circulating proteins as potential genetic drug targets or biomarkers to prevent AS, addressing the need for innovative and safe treatments. METHODS: We analyzed extensive data from protein quantitative trait loci (pQTLs) with up to 1,949 instrumental variables (IVs) and selected the top single-nucleotide polymorphism (SNP) associated with AS risk. Utilizing a two-sample Mendelian randomization (MR) approach, we assessed the causal relationships between identified proteins a

Genome-wide Association Study Identifies Novel Risk Loci for Apical Periodontitis.

INTRODUCTION: Apical periodontitis (AP) is a common consequence of root canal infection leading to periapical bone resorption. Microbial and host genetic factors and their interactions have been shown to play a role in AP development and progression. Variations in a few genes have been reported in association with AP; however, the lack of genome-wide studies has hindered progress in understanding the molecular mechanisms involved. Here, we report the first genome-wide association study of AP in a large and well-characterized population. METHODS: Male and female adults (n = 932) presenting wit

Predictive models for abdominal aortic aneurysms using polygenic scores and PheWAS-derived risk factors.

Abdominal aortic aneurysms (AAA) are common enlargements of the abdominal aorta which can grow larger until rupture, often leading to death. Detection of AAA is often by ultrasonography and screening recommendations are mostly directed at men over 65 with a smoking history. Recent large-scale genome-wide association studies have identified genetic loci associated with AAA risk. We combined known risk factors, polygenic risk scores (PRS) and precedent clinical diagnoses from electronic health records (EHR) to develop predictive models for AAA, and compared performance against screening recommen

Sex modifies the effect of genetic risk scores for polycystic ovary syndrome on metabolic phenotypes.

Females with polycystic ovary syndrome (PCOS), the most common endocrine disorder in women, have an increased risk of developing cardiometabolic disorders such as insulin resistance, obesity, and type 2 diabetes (T2D). While only diagnosable in females, males with a family history of PCOS can also exhibit a poor cardiometabolic profile. Therefore, we aimed to elucidate the role of sex in the cardiometabolic comorbidities observed in PCOS by conducting bidirectional genetic risk score analyses in both sexes. We first conducted a phenome-wide association study (PheWAS) using PCOS polygenic risk

Silicon modifies leaf nutriome and improves growth of oak seedlings exposed to phosphorus deficiency and Phytophthora plurivora infection.

Beneficial effects of silicon (Si) on plants have primarily been studied in crop species under single stress. Moreover, nutrient acquisition-based responses to combination of biotic and abiotic stresses (a common situation in natural habitats) have rarely been reported, in particular in conjunction with soil amendments with Si. Pedunculate oak (Quercus robur L.), one of the ecologically and economically most important tree species in Europe, is facing a severe decline due to combined stresses, but also problems in assisted regeneration in nurseries. Here, we studied the effect of Si supply on

Natural history of rare diseases using natural language processing of narrative unstructured electronic health records: The example of Dravet syndrome.

OBJECTIVE: The increasing implementation of electronic health records allows the use of advanced text-mining methods for establishing new patient phenotypes and stratification, and for revealing outcome correlations. In this study, we aimed to explore the electronic narrative clinical reports of a cohort of patients with Dravet syndrome (DS) longitudinally followed at our center, to identify the capacity of this methodology to retrace natural history of DS during the early years. METHODS: We used a document-based clinical data warehouse employing natural language processing to recognize the p

Identifying modifiable comorbidities of schizophrenia by integrating electronic health records and polygenic risk.

Patients with schizophrenia have substantial comorbidity contributing to reduced life expectancy of 10-20 years. Identifying which comorbidities might be modifiable could improve rates of premature mortality in this population. We hypothesize that conditions that frequently co-occur but lack shared genetic risk with schizophrenia are more likely to be products of treatment, behavior, or environmental factors and therefore potentially modifiable. To test this hypothesis, we calculated phenome-wide comorbidity from electronic health records (EHR) in 250,000 patients in each of two independent he

RNA-seq reveals insights into molecular mechanisms of metabolic restoration via tryptophan supplementation in low birth weight piglet model.

Low birth weight (LBW) is associated with metabolic disorders in early life. While dietary l-tryptophan (Trp) can ameliorate postprandial plasma triglycerides (TG) disposal in LBW piglets, the genetic and biological basis underlying Trp-caused alterations in lipid metabolism is poorly understood. In this study, we collected 24 liver samples from 1-mo-old LBW and normal birth weight (NBW) piglets supplemented with different concentrations of dietary Trp (NBW with 0% Trp, N0; LBW with 0% Trp, L0; LBW with 0.4% Trp, L4; LBW with 0.8% Trp, L8; N = 6 in each group.) and conducted systematic, transc

Dynamic Expression Quantitative Trait Locus Mendelian Randomization in Activated CD4-Positive T Cells Nominates SMDT1 and CMTM7 as Candidate Genes in Pancreatic Cancer.

Pancreatic ductal adenocarcinoma (PDAC) is largely refractory to immune checkpoint blockade. Conventional Mendelian randomization (MR) using steady-state expression quantitative trait loci (eQTLs) may miss regulatory effects that emerge during CD4 + T-cell activation. We used a two-stage genetic framework. Fixed-effect meta-analysis across four PDAC GWAS served as an exploratory cross-cohort discovery screen, followed by GCST90041814 as the ancestry-matched European primary analysis. Associations were assessed by colocalization, summary-data-based MR with HEIDI testing, and DICE/eQTLGen replic

Revealing Antihypertensive Drugs for Reducing NAFLD Risk: Genetic Evidence from a Mendelian Randomization Study.

BACKGROUND: Longstanding observational work has associated Nonalcoholic Fatty Liver Disease (NAFLD) with hypertension and suggested that antihypertensive therapy may slow NAFLD progression. However, confounding and reverse causation in these studies obscure the effects on the risk for NAFLD. To tackle this problem, the study utilized Mendelian randomization (MR) to test the causal antihypertensive effects of drug targets on NAFLD and to evaluate safety. MATERIALS AND METHODS: A total of 37 antihypertensive drug targets from genome-wide association studies (GWAS) were used to instrument Single

11 million days of longitudinal wearable data reveal novel future health insights.

BACKGROUND: Insufficient physical activity (PA) is associated with higher risk of morbidity and premature mortality. Wearable devices offer a scalable, objective measurement of physical activity, but most studies reduce these data to a single activity metric measured over a fixed 7-day period. We compared different wearable-derived phenotyping approaches to understand their impact on activity-disease associations. METHODS: We analyzed 11 million days of Fitbit data from 29,351 participants in the All of Us Research Program, deriving four daily activity metrics (step count, peak 1-min cadence,

Genetic Identification of Potential Drug Targets for Dental Caries: A Mendelian Randomization Study.

BACKGROUND AND AIMS: Dental caries (DC), a chronic and multifactorial disease, affects billions of people globally, posing a significant public health challenge. Despite its prevalence, the molecular mechanisms underlying DC and effective pharmacological targets remain elusive. This study leverages Mendelian randomization (MR) and large-scale genomic data to identify potential drug targets for DC. METHODS: We utilized eQTL and genome-wide association studies (GWAS) data to identify genes whose expression is causally linked to DC risk. The eQTL data were extracted from the eQTLGen consortium,

Immune cell-specific genetic architecture of Alzheimer's disease revealed by multi-omics analysis for therapeutic target discovery and prioritization.

Alzheimer's disease (AD) is a multifactorial neurodegenerative condition in which accumulating genetic and molecular evidence implicates dysregulation of peripheral immune processes in disease pathogenesis. Nevertheless, the contribution of distinct peripheral immune cell subsets and associated gene regulatory landscapes to AD risk remains incompletely defined. To address this gap, we integrated single-cell expression quantitative trait loci (sc‑eQTL) data from the OneK1K cohort with AD GWAS summary statistics. We systematically interrogated immune cell-specific genes for their contributions t
