Estimation of Telomeric Repeat-containing RNA from DNA/RNA Hybrid Complexes.

Telomeric repeat-containing RNA (TERRA) is a long non-coding RNA transcribed from all telomeres in higher eukaryotes, and only a subset of these molecules forms stable DNA/RNA hybrids at telomeres. We have outlined a detailed molecular protocol to identify and purify these hybrid estimates. This streamlined method enables the direct extraction of DNA/RNA hybrid interactions naturally formed in vivo and can be applied to detect all such regions. By minimizing procedural steps, this technique is highly efficient in isolating RNA attached to DNA, estimating the reliability and reproducibility of

Rapid and Sensitive Digital Droplet PCR Assays for Detecting HPV16 DNA in Liquid Biopsies.

The combination of cell-free DNA (cfDNA) and digital droplet PCR (ddPCR) has significantly advanced the noninvasive screening, diagnosis, and monitoring of diseases, enabling highly sensitive and absolute quantification of target nucleic acids even in the presence of high background DNA. However, widespread adoption of ddPCR is hindered by higher costs, extended processing times, and the requirement for cfDNA purification, which adds expense and variability. To address these limitations, we developed two optimized ddPCR-based assays tailored for enhanced sensitivity, cost-efficiency, and ease

Multifunctional Cationic Hyperbranched Polyaminoglycosides that Target Multiple Mediators for Severe Abdominal Trauma Management.

Trauma and its associated complications, including dysregulated inflammatory responses, severe infection, and disseminated intravascular coagulation (DIC), continue to pose lethal threats worldwide. Following injury, cell-free nucleic acids (cfNAs), categorized as damage-associated molecular patterns (DAMPs), are released from dying or dead cells, triggering local and systemic inflammatory responses and coagulation abnormalities that worsen disease progression. Harnessing cfNA scavenging strategies with biomaterials has emerged as a promising approach for treating posttrauma systemic inflammat…

EGFR-Targeted Cellular Delivery of Therapeutic Nucleic Acids Mediated by Boron Clusters.

New boron carriers with high boron content and targeted cancer-cell delivery are considered the first choice for boron neutron capture therapy (BNCT) for cancer treatment. Previously, we have shown that composites of antisense oligonucleotide and boron clusters are functional nanoparticles for the downregulation of expression of epidermal growth factor receptor (EGFR) and can be loaded into EGFR-overexpressing cancer cells without a transfection factor. In this study, we hypothesize that free cellular uptake is mediated by binding and activation of the EGFR by boron clusters. Proteomic analysi

Engineering Extracellular Vesicles for Tumor Targeted Therapy: Source Optimization, Modification, and Clinical Application.

Cancer remains a leading cause of global morbidity and mortality, yet conventional therapies, including surgery, radiotherapy, and chemotherapy, are often limited by invasiveness, systemic toxicity, and drug resistance. In this context, extracellular vesicles (EVs) have emerged as a promising cell-free nanotherapeutic platform. As endogenous nanocarriers, EVs enable precise, targeted delivery of diverse bioactive cargoes (eg, nucleic acids, chemotherapeutics, immunomodulators) to tumor tissues, thereby enhancing therapeutic efficacy while minimizing off-target effects, which is the key advanta

Rapid SERS-machine learning-enabled virulence profiling of Acinetobacter baumannii for environmental surveillance.

Acinetobacter baumannii (A. baumannii) is a critical multidrug-resistant pathogen capable of environmental dissemination through water and veterinary sources. Rapid analytical methods to identify high-risk strains are essential for One Health surveillance. Here, we report a proof-of-concept surface-enhanced Raman spectroscopy and machine learning (SERS-ML) framework for rapid, label-free virulence-associated profiling of A. baumannii. Interestingly, whole-cell SERS spectra from 20 environmental and veterinary isolates (10 virulent, 10 avirulent) with silver nanoparticles (AgNPs) colloid yielde

A phase II trial of erlotinib monotherapy in pretreated patients with advanced non-small cell lung cancer who do not possess active EGFR mutations: Okayama Lung Cancer Study Group trial 0705.

BACKGROUNDS: Efficacy of gefitinib therapy strongly depends on epidermal growth factor receptor (EGFR)-mutation status in Asian patients with non-small cell lung cancer. Recently, the survival advantage of erlotinib, another tyrosine kinase inhibitor, was not affected by EGFR mutation status in a phase III trial, indicating that patients with EGFR-wild-type (EGFR-wt) tumors might also benefit from this tyrosine kinase inhibitor. The aim of this trial was to evaluate the efficacy and toxicity of erlotinib in Japanese patients with EGFR-wt tumors. METHODS: The primary end point was an objective

Production and characterization of virus-free, CRISPR-CAR T cells capable of inducing solid tumor regression.

BACKGROUND: Chimeric antigen receptor (CAR) T cells have demonstrated high clinical response rates against hematological malignancies (e.g., CD19+ cancers) but have shown limited activity in patients with solid tumors. Recent work showed that precise insertion of a CAR at a defined locus improves treatment outcomes in the context of a CD19 CAR; however, it is unclear if such a strategy could also affect outcomes in solid tumors. Furthermore, CAR manufacturing generally relies on viral vectors for gene delivery, which comprise a complex and resource-intensive part of the manufacturing supply ch

CRISPR editing of CCR5 and HIV-1 facilitates viral elimination in antiretroviral drug-suppressed virus-infected humanized mice.

Treatment of HIV-1ADA-infected CD34+ NSG-humanized mice with long-acting ester prodrugs of cabotegravir, lamivudine, and abacavir in combination with native rilpivirine was followed by dual CRISPR-Cas9 C-C chemokine receptor type five (CCR5) and HIV-1 proviral DNA gene editing. This led to sequential viral suppression, restoration of absolute human CD4+ T cell numbers, then elimination of replication-competent virus in 58% of infected mice. Dual CRISPR therapies enabled the excision of integrated proviral DNA in infected human cells contained within live infected animals. Highly sensitive nucl

Mesenchymal Stem Cell-Derived Exosomes Promote Fracture Healing in a Mouse Model.

UNLABELLED: : Paracrine signaling by bone-marrow-derived mesenchymal stem cells (MSCs) plays a major role in tissue repair. Although the production of regulatory cytokines by MSC transplantation is a critical modulator of tissue regeneration, we focused on exosomes, which are extracellular vesicles that contain proteins and nucleic acids, as a novel additional modulator of cell-to-cell communication and tissue regeneration. To address this, we used radiologic imaging, histological examination, and immunohistochemical analysis to evaluate the role of exosomes isolated from MSC-conditioned mediu

Interpretable Raman phenotyping of human granulosa cells aligns with endocrine-defined ovarian status.

Assessment of ovarian status in in vitro fertilization (IVF) is critically reliant on systemic endocrine and morphological markers, which often lack the temporal resolution and mechanistic specificity to predict individual oocyte competence, necessitating a proximal, label-free molecular phenotype. Here, we present a high-definition, label-free Raman microspectroscopy pipeline for the non-destructive phenotyping of human granulosa cells (GCs)-the essential somatic niche of the oocyte. By profiling 140 participants using a participant-anchored analytical framework and machine learning, we ident

Extracellular Vesicles Released from Stem Cells as a New Therapeutic Strategy for Primary and Secondary Glomerulonephritis.

Current treatment of primary and secondary glomerulopathies is hampered by many limits and a significant proportion of these disorders still evolves towards end-stage renal disease. A possible answer to this unmet challenge could be represented by therapies with stem cells, which include a variety of progenitor cell types derived from embryonic or adult tissues. Stem cell self-renewal and multi-lineage differentiation ability explain their potential to protect and regenerate injured cells, including kidney tubular cells, podocytes and endothelial cells. In addition, a broad spectrum of anti-in

Early and accurate detection of ovarian cancer by profiling cell-free mitochondrial DNA fragmentomics in multi-ethnic population.

BACKGROUND: Ovarian cancer (OC) remains highly lethal due to frequent late-stage diagnosis and the challenge of distinguishing malignant from benign adnexal masses (BAM) preoperatively. Reliable non-invasive diagnostic biomarkers remain an unmet clinical need. This multi-center study aimed to evaluate the diagnostic potential of plasma circulating cell-free mitochondrial DNA (ccf-mtDNA) fragmentomics for improving OC management. METHODS: We developed two machine learning models based on ccf-mtDNA features: an OC Detection (OD) model to distinguishing OC from healthy controls (HC), and a Benig

A comprehensive review on the latest progressions of cell-free DNA in diabetes and related microvascular or macrovascular complications.

Diabetes is a global health problem which affected one in eleven adults in the world, and it has become the ninth leading cause of death. Diabetes is a chronic metabolic disorder, its systemic inflammation state might cause long-term complications, including macrovascular (including cardiovascular disease) and microvascular complications (including diabetic retinopathy and nephropathy). Circulating cell-free DNAs (cfDNAs) play important roles in diagnosing or monitoring diabetes or its related complications. The current review comprehensively summarized the latest study progresses of cfDNA-rel

Cell-free DNA fragmentomics for preeclampsia risk assessment.

Preeclampsia (PE) is a pregnancy-specific hypertensive disorder that could lead to serious maternal and fetal complications, yet early identification of women at risk remains challenging because reliable biomarkers are limited. Here we show that generating relatively stable cell-free DNA (cfDNA) fragmentomic metrics, including transcription start site (TSS) coverage, TSS score, and Gini coefficient, required 600 million whole-genome sequencing reads of plasma cfDNA. These metrics exhibited observable differences among genes with varying expression levels in blood cells and placental tissues. I

Predicting bloodstream infection by plasma cell-free metagenomic sequencing: a prospective cohort study.

BACKGROUND: Patients receiving myelosuppressive chemotherapy or haematopoietic cell transplantation are at high risk for life-threatening bloodstream infections. A novel pre-emptive treatment paradigm guided by pathogen detection before symptoms appear might reduce this risk, but no validated screening test is available. This study evaluated the sensitivity and specificity of plasma microbial cell-free DNA metagenomic sequencing (mcfDNA-Seq) for predicting bloodstream infections in children and adolescents receiving therapy for high-risk leukaemia. METHODS: In this prospective cohort study, b

Genome-wide 5-hydroxymethylcytosine in circulating cell-free DNA reflects DNA methylation dynamics for non-invasive detection of early hepatocellular carcinoma.

BACKGROUND: Early hepatocellular carcinoma (HCC) remains difficult to diagnose because of its insidious and asymptomatic onset. Liquid biopsy provides a promising non-invasive approach for early tumor detection. 5-Hydroxymethylcytosine (5-hmC), the oxidation product of 5-methylcytosine (5-mC), has emerged as an informative epigenetic mark reflecting tumor-associated alterations during hepatocarcinogenesis. This study aimed to identify and validate a circulating cell-free DNA (cfDNA) 5-hmC-based signature for the early detection of HCC and to evaluate its diagnostic and prognostic potential. M
