Pseudomyxoma peritonei and the microbiome: Emerging observations and unanswered questions.

Pseudomyxoma peritonei is a rare, heterogeneous appendiceal cancer characterized by mucus-secreting tumor cells. Evidence suggests a microbial association, though its significance remains unclear. This forum article synthesizes links among microbial communities, mucin biology, and tumor behavior, highlighting key research challenges and how spatial multiomics may clarify disease mechanisms and therapeutic opportunities.

TissuStamp: a novel high-throughput tissue transfer workflow for FFPE spatial biology assays.

Spatial biology is shifting from single-sample studies to cohort-scale analyses required for translational research, AI model development, a … suStamp™, a tissue transfer system that enables high-throughput FFPE tissue preparation for spatial multiomics. FFPE sections are first mounted on gel pads, then specific regions of interest are punched using square blades and 'stamped' onto surface-functionalized TissuGrip™ slides using a pusher block. This enables the transfer of up to 32 millimeter-scale …

High-Dimensional Multimodal Data Integration for Immune-Driven Diseases: A Practical Guide.

Recent advances in multiomics technologies have revolutionized the study of immune-driven diseases by enabling high-dimensional, single-cell resolution analyses. This chapter provides a practical guide for integrating CyTOF (mass cytometry) and single-cell RNA sequencing (scRNA-seq) data to address key challenges in this field. The integration of these modalities allows for consistent and reproducible cell type annotation, the transfer of annotations to assist in characterizing difficult-to-identify populations, and the transcriptional characterization of rare and heterogeneous subpopulations.…

Mitochondria Pathway Signature Predicts Prognosis and Therapeutic Response and Identifies REXO2 as a Crucial Regulator in Breast Cancer.

BACKGROUND: Mitochondrial-related pathways (MRPs) play a crucial role in cancer metabolism and progression; however, their prognostic value in breast cancer (BC) is still poorly understood. METHODS: We integrated multiomics data to investigate the landscape of MRPs in BC. A mitochondria pathways-associated signature (MPAS) was established using multimachine learning framework and interpreted by SHAP analysis across independent BC cohorts. Additionally, a series of functional experiments were employed to explore the role of RNA exonuclease 2 (REXO2) in BC cells. RESULTS: MRPs are extensively …

Prediction of axillary lymph node metastasis using a transformer model and multi-omics validation in breast cancer.

Our study developed a multiomics-driven transformer model that combines mammography, MRI, transcriptomic and proteomic data to noninvasively predict axillary lymph node (ALN) metastasis in breast cancer. A total of 2105 patients from 10 institutions were included for model training and validation. The model achieved an AUC of 0.939 in the training cohort (n = 658) and 0.830-0.867 across three independent validation cohorts (n = 282, 971 and 194, respectively), outperforming conventional ultrasound examination. Grad-CAM visualizations highlighted the tumor edges and surrounding tissue, consiste…

Shared and distinct pathways and networks genetically linked to coronary artery disease between human and mouse.

Mouse models have been used extensively to study human coronary artery disease (CAD) or atherosclerosis and to test therapeutic targets. However, whether mouse and human share similar genetic factors and pathogenic mechanisms of atherosclerosis has not been thoroughly investigated in a data-driven manner. We conducted a cross-species comparison study to better understand atherosclerosis pathogenesis between species by leveraging multiomics data. Specifically, we compared genetically driven and thus CAD-causal gene networks and pathways, by using human GWAS of CAD from the CARDIoGRAMplusC4D con…

Single-cell multi-omics identifies metabolism-linked epigenetic reprogramming as a driver of therapy-resistant medulloblastoma.

Medulloblastoma (MB) is the most prevalent malignant brain tumor in children, exhibiting clinical and genomic heterogeneity. Of the four major subgroups, Group 3 tumors (MYC-MB), display high levels of MYC and metastasis rates. Despite treatment with surgery, radiation, and chemotherapy, patients with Group 3 MB are more likely to develop aggressive recurrent tumors with poor survival. To examine resistance mechanisms in this study, we perform single nuclei multiome analysis of matched primary and recurrent tumors. Therapy resistant Medulloblastoma demonstrates an expanded persistent progenito

Integrative Transcriptomic and Proteomic Profiling Defines Secretory and Immune Related Subtypes in Pancreatic Ductal Adenocarcinoma.

BACKGROUND: Pancreatic ductal adenocarcinoma (PDAC) is characterized by extreme molecular heterogeneity and poor prognosis. Understanding its multiomics molecular heterogeneity may facilitate precise classification and individualized treatment. METHODS: Transcriptomic and proteomic profiles from 140 PDAC patients were integrated using Similarity Network Fusion (SNF) to identify robust molecular subtypes. Sparse partial least-squares discriminant analysis (sPLS-DA), differential expression analysis, and network-based functional enrichment were employed to characterize subtype-specific features…

Prenatal Polychlorinated Biphenyl Mixture Exposure and Neural Tube Defects: Integrated Epidemiological and Experimental Evidence Implicating Pyroptosis.

Polychlorinated biphenyls (PCBs) are persistent organic pollutants with reproductive and developmental toxicity, though it remains unclear whether prenatal PCB mixture exposure can lead to neural tube defects (NTDs). We evaluate the effects of real-world PCB mixtures on NTD risk and potential mechanisms by integrating epidemiology, in vivo toxicology, and multiomics. In our case-control study (n = 482), prenatal PCB exposure was estimated from placental concentrations of 13 congeners. Multivariable logistic regression showed that higher levels of PCB-52, PCB-118, and total ΣPCBs were associate…

PTGS2 as a potential target for apigenin to promote spinal cord injury repair.

Spinal cord injury (SCI) is characterized by damage to the spinal cord caused by various reasons, and there is a lack of effective drug treatments. Apigenin, a well-known natural small molecule drug, may serve as a therapeutic agent for a variety of diseases. However, the potential mechanisms by which Apigenin exerts its effects in SCI remain unclear. By utilizing an integrative multiomics strategy that combines network pharmacology, Mendelian randomization, and single-cell transcriptomic profiling, we established a systems-level target identification framework. Mechanistic analysis revealed a…

Machine Learning Integrates Bulk and Single-Nucleus RNA Sequence to Explore Apoptosis-Related Gene in Myocardial Infarction.

BACKGROUND: Myocardial infarction (MI) remains a predominant contributor to global cardiovascular disease death, with apoptosis playing a pivotal yet incompletely characterized role in adverse cardiac remodeling. Despite advances in bulk RNA sequence analyses, the single-cell level analyses of apoptotic signaling of MI progression remain unclear. METHODS: Multiomics data integration was synthesized through single-nucleus RNA-seq (snRNA-seq) (GSE270788) and bulk RNA-seq (GSE21610). Three hundred ninety-seven ARGs (apoptosis-related genes) were downloaded from GeneCards (relevance score > 7), f…

3D epigenomic landscape of the human retinal pigment epithelium.

The retinal pigment epithelium (RPE) is crucial for visual function, and its dysfunction contributes to retinal diseases such as age-related macular degeneration. Despite the translational potential of iPSC-derived RPE (iPSC-RPE) in cell replacement therapy, the functional visual gains achieved to date are modest. A key challenge is that the molecular and epigenomic signatures underlying functional RPE are yet to be fully elucidated. By integrating multiomics data, we systematically benchmarked the 3D epigenomic landscapes of primary human RPE (hRPE), iPSC-RPE, and the immortalized ARPE-19 cel…
