Several studies have recently shown that germline mutations in RTEL1, an essential DNA helicase involved in telomere regulation and DNA repair, cause Hoyeraal-Hreidarsson syndrome (HHS), a severe form of dyskeratosis congenita. Using original new softwares, facilitating the delineation of the different domains of the protein and the identification of remote relationships for orphan domains, we outline here that the C-terminal extension of RTEL1, downstream of its catalytic domain and including several HHS-associated mutations, contains a yet unidentified tandem of harmonin-N-like domains, whic…

Physical mixing is one of the simplest ways to combine catalytic components, yet it has often been treated as an empirical formulation strategy rather than a rational design principle. This Review states that, when distinct solids are arranged to exchange intermediates, products, inhibitors, heat or local chemical potentials, a physical mixture can function as an interfacial reaction network rather than as a simple sum of independent catalysts. We define this concept as interfacial reaction-network catalysis (IRNC), in which complex transformations are spatially partitioned into coupled functi

Mycobacterium tuberculosis isocitrate lyase 2 (ICL2) is an allosterically regulated enzyme required for growth on non-glycolytic carbon substrates during infection. Although acetyl-CoA and its analogues are known to activate ICL2, the molecular basis of this regulation has remained unclear. Here, we combine protein NMR, crystallography, molecular dynamics, and mutagenesis to show that two structural features unique to ICL2, the C-terminal domain and a helical substructure in the N-terminal catalytic domain, govern its allostery. Acetyl-CoA binding promotes dimerisation of the C-terminal domain…

Botulinum neurotoxins (BoNT) cause the potentially fatal neuroparalytic disease botulism that arises due to proteolysis of a SNARE protein. Each BoNT is comprised of three domains: a cell binding domain (HC), a translocation domain (HN), and a catalytic (Zn2+ endopeptidase) domain (LC). The HC is responsible for neuronal specificity by targeting both a protein and ganglioside receptor at the neuromuscular junction. Although highly toxic, some BoNTs are commercially available as therapeutics for the treatment of a range of neuromuscular conditions. Here we present the crystal structures of two

The activated Cdc42 associated kinases (ACKs) are nonreceptor tyrosine kinases that are specific targets of Cdc42. To study the biochemical properties of ACK1, we expressed and purified the enzyme using the baculovirus/Sf9 cell system. This ACK1 construct contains (from N- to C-terminus) the kinase catalytic domain, SH3 domain, and Cdc42-binding CRIB domain. We describe enzyme activity assays based on synthetic peptide substrates. The best such substrate is a peptide derived from the site of ACK1-catalyzed phosphorylation of the Wiskott-Aldrich syndrome protein (WASP). Although the SH3 and CRI…

Tannases can reduce haze and astringency in tea beverages, but their application is often limited by poor thermal stability and catalytic efficiency. A tannase from Paraburkholderia pallida (Tanpp) was engineered using active-site mutagenesis and computational hotspot prediction. The double mutant F384T/N307A showed the best performance, with a 2.7-fold increase in catalytic efficiency and an 11-fold longer half-life at 50 °C than wild-type Tanpp. Structural modeling and molecular dynamics simulations suggested that N307A widened the substrate-entry region, whereas F384T compacted the catalyti

The emergence of KPC variants with altered substrate profiles poses a major challenge for β-lactam antibiotic therapy. KPC-14, which contains a double deletion of residues G242 and T243 (Y241_ΔGT_A244), exhibits enhanced resistance to ceftazidime and ceftazidime-avibactam while displaying reduced carbapenemase activity. However, the structural basis underlying this altered catalytic behaviour remains poorly understood. In this study, we built upon previous investigations and employed machine learning-driven enhanced sampling molecular dynamics simulations combined with unsupervised deep learni

Thymidine (deoxythymidine triphosphate) plays very important role in DNA synthesis, replication and repair. Therefore, thymidine synthesis pathway enzymes are crucial for the survival of the organism and hence are potent therapeutic targets. Thymidylate kinase (TMPK) is at the junction of de novo synthesis pathway and salvage pathway of thymidine synthesis. TMPK is widely recognized as a potential therapeutic target. Inhibiting TMPKs would be an effective technique for discovering medications to treat infectious disorders like bacterial and parasite infections. The slight variation in active s

In all kingdoms of life, the regulation of membrane-bound enzyme function via oligomerization is a fundamental aspect of cell physiology. Often, the mechanistic role of oligomerization is unclear, due to a lack of structure-function comparisons between constituent forms of the enzyme. Here, we elucidate the structural underpinnings of enzyme regulation and oligomerization in the quinol-dependent nitric oxide reductase (qNOR) from Neisseria meningitidis, by high-resolution structural analyses of the less active monomeric form (2.25 Å) and the highly active dimeric form (1.89 Å). The comparison

Human PTGS1 and PTGS2 encode cyclooxygenase paralogs that regulate prostaglandin biosynthesis and are major targets of nonsteroidal anti-inflammatory drugs (NSAIDs). Interpreting population-differentiated PTGS variation requires integration of allele-frequency structure with transcript consequence, protein topology, splice-prediction evidence and structural context. This study integrated allele-resolved population differentiation, transcript-aware consequence annotation, splice-prediction boundary checks, protein-domain mapping, direct leader-sequence property calculations and controlled struc

Various human diseases including gastric inflammation, ulcers, stomach malignancies, and even coronary heart disease are significantly influenced by the infection of the gram-negative bacterium Helicobacter pylori. While antibiotics are commonly used to treat H. pylori infection, their effectiveness is compromised by the development of antibiotic resistance. Therefore, the development of novel therapeutics against this pathogen is imperative. The virulence factor "vacuolating cytotoxin autotransporter (VacA)" was annotated from H. pylori genome by using the RAST server. All strains of H. pylor

Poly(ethylene terephthalate) (PET) hydrolases are enzymes primarily within the polyesterase-cutinase branch of the α/β-hydrolase superfamily, whereas the contribution of true lipases to PET hydrolysis remains poorly explored. Here, we report the genome mining results of 18,082 extremophilic microorganisms, combined with structural modelling, enzyme-substrate simulations and experimental validation, which enables the identification of PET-active true lipases. Two true lipases, LipBv and LipSh1, hydrolyse PET substrates and homologous enzymes within their respective clusters also retain PET-hydr

Human ClpP protease contributes to mitochondrial protein quality control by degrading misfolded proteins. ClpP is overexpressed in cancers such as acute myeloid leukemia (AML), where its inhibition leads to the accumulation of damaged respiratory chain subunits and cell death. Conversely, hyperactivating ClpP with small-molecule activators, such as the recently discovered ONC201, disrupts mitochondrial protein degradation and impairs respiration in cancer cells. Despite its critical role in human health, the mechanism underlying the structural and functional properties of human ClpP remains el

Alzheimer's disease (AD) is the leading cause of dementia worldwide, but current therapies provide only symptomatic relief. Multi-target directed ligands (MTDLs) represent a promising approach to address AD pathology by modulating multiple targets with a single molecule. Here we describe quinuclidine carbamates that act simultaneously on butyrylcholinesterase (BChE) and the cholinergic α7 nicotinic receptor (α7 nAChR), thereby approaching cholinergic dysfunction at two levels: by modulating acetylcholine degradation and by direct agonism at this receptor. Starting with the α7 nAChR agonist bra

Plasmodium falciparum is a eukaryotic pathogen responsible for the majority of malaria-related fatalities. Plasmodium belongs to the phylum Apicomplexa and, like most members of this phylum, contains a non-photosynthetic plastid called the apicoplast. The apicoplast has its own genome, replicated by a dedicated replisome. Unlike other cellular replisomes, the apicoplast replisome uses a single DNA polymerase (apPol). This suggests that apPol can multitask and catalyse both replicative and lesion bypass synthesis. Replicative synthesis relies on a restrictive active site for high accuracy while

The enzyme carbonic anhydrase has been intensely studied over decades as a means to understand the role of zinc in hydrating CO2. The naturally occurring enzyme has also been immobilized on distinct heterogeneous platforms, which results in a different hybrid class of catalysts that are useful for the adsorption and hydration of CO2. However, the reusability and robustness of such natural and immobilized systems are substantially affected when tested under industrial conditions, such as high temperature and high flow rate. This led to the generation of model systems in the form of metal-coordi

Direct anticoagulants inhibit coagulation serine proteases by reversibly engaging their active site with high affinity. By modifying the S4 active site subpocket of factor (F)Xa, we introduced inhibitor resistance while preserving catalytic activity. Given the homology between FXa and thrombin in active site architecture and direct anticoagulant binding, we have targeted the S4 subsite to introduce inhibitor resistance in (pro)thrombin.Recombinant prothrombin variants were generated in which I174 was substituted or sequence R92-N98 was exchanged with that of human kallikrein-3.Specific prothro

Pectin is a dynamic and complex polysaccharide that forms a substantial proportion of the primary plant cell wall and middle lamella of forage ingested by grazing ruminants. Pectin methylesterases (PMEs) are enzymes that belongs to the carbohydrate esterase family 8 (CE8) and catalyze the demethylesterification of pectin, a key polysaccharide in cell walls. Here we present the crystal structure of the catalytic domain of PmeC5 that is associated with a gene from Butyrivibrio fibrisolvens D1T that encodes a large secreted pectinesterase family protein (2089 aa) determined to a resolution of 1.3…

Structural insights into protein-ligand interactions are essential for advancing drug development, with macromolecular X-ray crystallography being a cornerstone technique. Commonly X-ray data collection is conducted at cryogenic temperatures to mitigate radiation damage effects. However, this can introduce artifacts not only in the protein conformation but also in protein-ligand interactions. Recent studies highlight the advantages of room-temperature (RT) crystallography in capturing relevant states much closer to physiological temperatures. We have advanced fixed-target serial crystallograph
