A red squirrel associated adenovirus identified by a combined microarray and deep sequencing approach.

In 2013, an adult red squirrel (Sciurus vulgaris) was found dead showing, during necropsy, acute diffuse catarrhal enteritis. Using a virus screening pipeline based on a pan-viral DNA microarray with downstream next-generation sequencing a novel squirrel-associated virus was identified with mastadenovirus-typical sequence elements. Phylogenetic analysis of hexon protein amino acid sequences demonstrated the highest similarity to Equine adenovirus (AdV) 2, but a strong divergence to a squirrel AdV from Korea and other rodent AdVs. Shorter hexon gene segment investigations confirmed a close rela

Genome-Wide Fitness and Genetic Interactions Determined by Tn-seq, a High-Throughput Massively Parallel Sequencing Method for Microorganisms.

The lagging annotation of bacterial genomes and the inherent genetic complexity of many phenotypes is hindering the discovery of new drug targets and the development of new antimicrobial agents and vaccines. This unit presents Tn-seq, a method that has made it possible to quantitatively determine fitness for most genes in a microorganism and to screen for quantitative genetic interactions on a genome-wide scale and in a high-throughput fashion. Tn-seq can thus direct studies on the annotation of genes and untangle complex phenotypes. The method is based on the construction of a saturated trans

A first look at the Oxford Nanopore MinION sequencer.

Oxford Nanopore's third-generation single-molecule sequencing platform promises to decrease costs for reagents and instrumentation. After a 2-year hiatus following the initial announcement, the first devices have been released as part of an early access program. We explore the performance of this platform by resequencing the lambda phage genome, and amplicons from a snake venom gland transcriptome. Although the handheld MinION sequencer can generate more than 150 megabases of raw data in one run, at most a quarter of the resulting reads map to the reference, with less than average 10% identity

The genome of the sparganosis tapeworm Spirometra erinaceieuropaei isolated from the biopsy of a migrating brain lesion.

BACKGROUND: Sparganosis is an infection with a larval Diphyllobothriidea tapeworm. From a rare cerebral case presented at a clinic in the UK, DNA was recovered from a biopsy sample and used to determine the causative species as Spirometra erinaceieuropaei through sequencing of the cox1 gene. From the same DNA, we have produced a draft genome, the first of its kind for this species, and used it to perform a comparative genomics analysis and to investigate known and potential tapeworm drug targets in this tapeworm. RESULTS: The 1.26 Gb draft genome of S. erinaceieuropaei is currently the larges

Detecting rare variants for psychiatric disorders using next generation sequencing: a methods primer.

Recent advances in massively parallel sequencing (MPS) have had an extensive impact on research in medical genomics. In particular, the analysis of rare variants using MPS promises to lead to a better understanding of complex disorders. Nevertheless, for meaningful studies that address the genetic basis for neuropsychiatric disorders, at least hundreds of patient samples have to be analyzed. This undertaking is still not feasible for single research groups on a whole-genome scale and in individual samples. Thus, researchers increasingly employ strategies for reducing the amount of sequencing e

Probability of Mitochondrial DNA heteroplasmy in different tissues from European populations.

Mitochondrial DNA (mtDNA) heteroplasmy complicates genetic analyses due to its variability across individuals and tissues. We analyzed over 400 Spanish blood samples and integrated published Massively Parallel Sequencing (MPS) data from ten additional European tissues. Heteroplasmy was tissue-specific, with skeletal muscle, kidney, and liver showing the highest levels, while the intestines, skin, and cerebellum had the lowest. Blood uniquely displayed more heteroplasmies in coding than non-coding regions. Several conserved positions not previously described as hotspots showed high frequencies.

Amplification bias in sequencing-based spatial transcriptomics: sources, mechanisms, impacts, and mitigation strategies.

Spatial transcriptomics (ST) has emerged as a powerful approach for profiling gene expression in spatial tissue context; yet, its quantitative accuracy remains substantially compromised by amplification bias introduced during the complex library preparation process. These biases arise at multiple stages and accumulate throughout the experimental workflow, distorting transcript abundance, reducing detection sensitivity, and ultimately confounding downstream spatial analyses. This review systematically analyzes amplification bias in ST. We examine how input templates, oligonucleotide components

Reducing mapping reference and lineage bias in Mycobacterium tuberculosis.

Whole-genome sequencing provides a vast amount of genetic information, but its use in clinical and epidemiological studies often depends on the accurate inference of genomic variants. Comparative genomic studies in Mycobacterium tuberculosis typically involve mapping short reads from a diverse population to the same reference genome. This approach can lead to the incorrect characterization of many genomic regions that are susceptible to mapping bias when the reference is too distantly related to the sample. We analysed the consequences of mapping reads from different lineages of M. tuberculosi

dicast: a machine learning method for accurate structural variant detection from short-read sequencing data.

Structural variants are a common cause of human diseases, but their detection from short-read sequencing remains challenging, despite being the technology underlying most clinical workflows. We present dicast, a machine-learning method that scores SV calls from short-read data using alignment and genomic-context features. dicast is trained on a new multi-technology ground truth built from nine samples, with extensive manual curation. It outperforms existing short-read callers and consensus approaches, recovering substantially more true positives at high precision. We also demonstrate dicast's

Performance comparison of rapid and native barcoding methods for Oxford Nanopore sequencing of Poliovirus Viral Protein 1 (VP1) amplicons.

Accurate and timely sequencing of poliovirus is critical for global eradication efforts, particularly for molecular epidemiology based on the typing region of the genome, viral protein 1 (VP1). While Oxford Nanopore Technologies (ONT) sequencing has expanded capabilities for poliovirus surveillance, the relative performance of different ONT library preparation methods, including ligation-based (Native Barcoding) and transposase-based (Rapid Barcoding) approaches, has not been systematically evaluated. In this study, we compared rapid barcoding and native barcoding workflows for sequencing VP1

Rapid and reliable species-level identification from clinical samples using 16 S rRNA gene nanopore sequencing analysis.

The detection and identification of bacterial species in clinical samples are crucial for patient management and antibiotic treatment. When culture-based identification methods fail, 16 S rRNA gene next-generation sequencing (NGS) serves as a valuable alternative. However, its clinical utility is often limited by prolonged time to results (TtR) and limited species-level resolution. This study aimed to develop and validate a faster, more discriminative 16 S rRNA gene NGS workflow. Our current 16 S rRNA gene NGS protocol uses micelle-based PCR (micPCR) targeting the V4 region, followed by Illumi

Detection of PCR chimeras in adaptive immune receptor repertoire sequences.

MOTIVATION: Adaptive Immune Receptor Repertoire sequencing (AIRR-seq) has emerged as a central approach for studying T cell and B cell receptor populations, and is now an important component of studies of autoimmunity, immune responses to pathogens, vaccines, allergens, and cancers, and for antibody discovery. When amplifying the rearranged V(D)J genes encoding antigen receptors, each cycle of the Polymerase Chain Reaction (PCR) can produce spurious "chimeric" hybrids of two or more different template sequences. While the generation of chimeras is well understood in bacterial and viral sequenc

Computational Comparison of Differential Splicing Tools for Targeted RNA Long-Amplicon Sequencing (rLAS).

RNA sequencing (RNA-Seq) is a powerful technique for the quantification of transcripts and the analysis of alternative splicing. Previously, our laboratory developed the targeted RNA long-amplicon sequencing (rLAS) method, which has the advantage of allowing deep analysis of targeted specific transcripts. The computational tools for analyzing RNA-Seq data have boosted alternative splicing research by detecting and quantifying splicing events. However, the performance of these splicing tools has not yet been investigated for rLAS. Here, we evaluated the performance of four splicing tools (MAJIQ

Benchmarking genome assemblers for four bacterial models based on contiguity, correctness, and completeness.

De novo genome assembly allows for the genome reconstruction of an organism without using a reference sequence. Assembly results depend on various sequencing technologies that generate data with differing fidelity, read lengths, and coverage levels, as well as on performance of a wide variety of algorithms. These attributes generate a diversity of assemblies for each single genome, which collectively defines the pan-assembly. In this study, we aimed to benchmark pan-assemblies of the prokaryotic models Brucella henselae, Escherichia coli, Pseudomonas aeruginosa, and Xylella fastidiosa, using d

[The MYOCAPTURE project: Capturing the elusive mutations behind congenital myopathies].

A significant number of patients with congenital myopathy remain undiagnosed, complicating their clinical management, genetic counseling, and limiting access to therapeutic trials or existing treatments. This study, conducted as part of the MYOCAPTURE research project, aimed to identify novel mutations and genes by analyzing the exome of 310 families affected by genetically undiagnosed congenital myopathies. A genetic diagnosis was established for 123 families (40%). Among the diagnosed cases, only 44 (36%) had mutations in a known gene associated with a classical phenotype. Fifty-five familie

Benchmarking reveals superiority of deep learning variant callers on bacterial nanopore sequence data.

Variant calling is fundamental in bacterial genomics, underpinning the identification of disease transmission clusters, the construction of phylogenetic trees, and antimicrobial resistance detection. This study presents a comprehensive benchmarking of variant calling accuracy in bacterial genomes using Oxford Nanopore Technologies (ONT) sequencing data. We evaluated three ONT basecalling models and both simplex (single-strand) and duplex (dual-strand) read types across 14 diverse bacterial species. Our findings reveal that deep learning-based variant callers, particularly Clair3 and DeepVarian

DEEPOMICS FFPE, a deep neural network model, identifies DNA sequencing artifacts from formalin fixed paraffin embedded tissue with high accuracy.

Formalin-fixed, paraffin-embedded (FFPE) tissue specimens are routinely used in pathological diagnosis, but their large number of artifactual mutations complicate the evaluation of companion diagnostics and analysis of next-generation sequencing data. Identification of variants with low allele frequencies is challenging because existing FFPE filtering tools label all low-frequency variants as artifacts. To address this problem, we aimed to develop DEEPOMICS FFPE, an AI model that can classify a true variant from an artifact. Paired whole exome sequencing data from fresh frozen and FFPE samples

Identification of a Novel 16.8Kb Deletion of the α-Globin Gene Cluster by Third-Generation Sequencing.

α-thalassemia major (α-TM) often causes Hb Bart's (c4) hydrops fetalis and severe obstetric complications in the mother. Step-wise screening for couples at risk of having offspring(s) affected by α-TM is the efficient prevention method but some rare genotypes of thalassemia cannot be detected. A 32-year-old male with low HbA2 (2.4%) and mild anemia was performed real-time PCR-based multicolor melting curve analysis (MMCA) because his wife was -SEA deletion carrier. The result of multiplex ligation-dependent probe amplification (MLPA) suggested the existence of -SEA deletion in the proband. A n
